Annotation error in public databases: misannotation of molecular function in enzyme superfamilies.

Due to the rapid release of new data from genome sequencing projects, the majority of protein sequences in public databases have not been experimentally characterized; rather, sequences are annotated using computational analysis. The level of misannotation and the types of misannotation in large public databases are currently unknown and have not been analyzed in depth. We have investigated the misannotation levels for molecular function in four public protein sequence databases (UniProtKB/Swiss-Prot, GenBank NR, UniProtKB/TrEMBL, and KEGG) for a model set of 37 enzyme families for which exten

Selective C18-Methyl Oxidation of Sclareol via an Engineered P450 Enables the Synthesis of Spiromyrrhene B.

While selective oxidation of unactivated C-H bonds has emerged as an effective tactic to reshape retrosynthetic strategies in the synthesis of natural products, the primary methyl C-H bonds remain inert and inaccessible to contemporary methods without preinstalled directing groups. Herein, we report a biocatalytic C-H oxidation strategy that leverages an engineered P450BM3 platform for the selective C18-methyl hydroxylation of sclareol. Through five rounds of directed evolution, variant Ox18M3-3 was developed, elevating the regioselectivity from 4% to >99% alongside a 2.2-fold increase in cata

Stereoselective Bio-Organocatalytic Cascade to Chiral Amides as Active Pharmaceutical Ingredient Intermediates Using ω-Transaminase and Choline Chloride Under Microwave Irradiation.

Amide bond formation is a key transformation in organic synthesis, especially for the preparation of active pharmaceutical ingredients (APIs). In this work, we report the development of a bio-organocatalytic cascade, combining stereoselective transamination catalyzed by ω-transaminases (ω-TAs) in neat organic solvent and choline chloride (ChCl)-mediated direct amidation. This strategy enables the synthesis of chiral amides from prochiral carbonyl compounds and carboxylic acids under solvent-free microwave conditions. After optimizing the biocatalytic transamination in MTBE, we applied the meth

In Situ Synthesis of Enzyme-Confined Crystalline Porous Frameworks: A Triad of Linkage, Pore, and Interface Engineering.

Enzymatic catalysis represents a sustainable and selective approach to chemical synthesis, yet its practical implementation is frequently limited by the instability of enzymes under cell-free conditions. Confinement─a principle fundamental to early biochemical evolution─has emerged as a key strategy for maintaining enzymatic activity in non-native environments. This has motivated the design of robust biocatalysts through the encapsulation of enzymes within synthetic porous scaffolds. Crystalline porous frameworks (CPFs), which exhibit ultrahigh porosity, tunable pore architectures, and program

Discovery and Biosynthesis of Lanthipeptides Featuring an Azepinoindole Scaffold by Radical S-Adenosylmethionine Enzyme-Catalyzed C-C Bond Formation.

Ribosomally synthesized and post-translationally modified peptides (RiPPs) continue to provide a rich source of structurally diverse and bioactive natural products, yet radical S-adenosylmethionine (rSAM)-catalyzed C-C bond formation remains unexplored in lanthipeptide biosynthesis. Here, we report the discovery of azepinopeptide A, a new class of lanthipeptides featuring an unprecedented tetrahydropyrrolo[1',2':1,2]azepino[3,4-b]indole scaffold formed through rSAM-catalyzed cross-linking of adjacent Trp1 and Pro2 residues. Biocatalytic Synthesis of Diamondoid Diols by the Brown-Rot Fungus Wolfiporia cocos.

The CH-oxidative activity of Wolfiporia cocos cultures of different ages was studied utilizing diamondoid derivatives as conformationally rigid models. Adamantane-1-ol and 1-bromoadamantane, traditional precursors for the synthesis of polysubstituted adamantanes, gave qualitatively similar reaction mixtures in which adamantane diols dominated. While the reactions occurred with high preparative yields, the biotransformation does not display clear differences from classic electrophilic or radical adamantane functionalization reactions. In contrast, the fungal oxidation of diamantane-4-ol occurre

Biocatalytic Metal Hydrogen Atom Transfer for Asymmetric Olefin-Olefin Coupling.

Metal-mediated hydrogen atom transfer (MHAT) enables versatile radical hydrofunctionalization reactions, yet asymmetric variants, especially for olefin-olefin coupling, remain unknown with small-molecule catalysts. Here we report an enzymatic solution using engineered protoglobins, establishing a biocatalytic platform for asymmetric MHAT-triggered intramolecular cyclization. Directed evolution of a protoglobin furnished a variant that catalyzes 5-exo-trig radical cyclizations to generate 3,4-substituted pyrrolidines in high yields and up to 98:2 e.r. Redox Out of the Box: Catalytic Versatility Across NAD(P)H-Dependent Oxidoreductases.

The asymmetric reduction of double bonds using NAD(P)H-dependent oxidoreductases has proven to be an efficient tool for the synthesis of important chiral molecules in research and on industrial scale. These enzymes are commercially available in screening kits for the reduction of C=O (ketones), C=C (activated alkenes), or C=N bonds (imines). Recent reports, however, indicate that the ability to accommodate multiple reductase activities on distinct C=X bonds occurs in different enzyme classes, either natively or after mutagenesis. This challenges the common perception of highly selective oxidor

Regiodivergent Radical Termination for Intermolecular Biocatalytic C-C Bond Formation.

Radical hydrofunctionalizations of electronically unbiased dienes are challenging to render regioselective, because the products are nearly identical in energy. Here, we report two engineered FMN-dependent "ene"-reductases (EREDs) that catalyze regiodivergent hydroalkylations of cyclic and linear dienes. While previous studies focused exclusively on the stereoselectivity of alkene hydroalkylation, this work highlights that EREDs can control the regioselectivity of hydrogen atom transfer, providing a method for selectively preparing constitutional isomers that would be challenging to prepare us

Catalytic elevation effect of methylglyoxal on invertase and characterization of MGO modification products.

Reactive carbonyl species can modify digestive enzymes upon intake due to their electrophilic nature. This study evaluated the effects of methylglyoxal (MGO), glyoxal, acrolein, and formaldehyde on invertase, an enzyme presents in digestive tract. Unexpectedly, MGO enhanced, rather than inhibited, invertase activity. Moreover, MGO counteracted the inhibitory effects of the other three carbonyls on invertase activity. Kinetic analyses revealed that 150 mmolLexp.-1 MGO resulted in a 2-fold increase in the Km and a 3.3-fold increase in Vmax, indicating that MGO increased the turnover rate of sucr

A Rhodanese-Like Enzyme that Catalyzes Desulfination of Ergothioneine Sulfinic Acid.

Many actinobacterial species contain structural genes for iron-dependent enzymes that consume ergothioneine by way of O2-dependent dioxygenation. The resulting product ergothioneine sulfinic acid is stable under physiological conditions unless cleavage to sulfur dioxide and trimethyl histidine is catalyzed by a dedicated desulfinase. This report documents that two types of ergothioneine sulfinic desulfinases have evolved by convergent evolution. One type is related to metal-dependent decarboxylases while the other belongs to the superfamily of rhodanese-like enzymes. Pairs of ergothioneine dio

Alcohol Dehydrogenases with anti-Prelog Stereopreference in Synthesis of Enantiopure Alcohols.

Biocatalytic production of both enantiomers of optically active alcohols with high enantiopurities is of great interest in industry. Alcohol dehydrogenases (ADHs) represent an important class of enzymes that could be used as catalysts to produce optically active alcohols from their corresponding prochiral ketones. This review covers examples of the synthesis of optically active alcohols using ADHs that exhibit anti-Prelog stereopreference. Both wild-type and engineered ADHs that exhibit anti-Prelog stereopreference are highlighted.

[NAD(P)H-dependent oxidoreductases for synthesis of chiral amines by asymmetric reductive amination of ketones].

Asymmetric reductive amination is one of the most important reactions in the preparation of chiral amine pharmaceutical intermediates. Different kinds of enzymes have been applied to the synthesis of chiral amines Among them, the development of reductive amination reactions catalyzed by NAD(P)H-dependent oxidoreductases is attractive, as it would permit a one-step transformation of prochiral ketones into chiral amines with high optical purity. In this review, the recent advances in enzyme structure, catalytic mechanism, protein engineering and the application in reductive amination reactions o
