Alternative low-populated conformations prompt phase transitions in polyalanine repeat expansions.

Abnormal trinucleotide repeat expansions alter protein conformation causing malfunction and contribute to a significant number of incurable human diseases. Scarce structural insights available on disease-related homorepeat expansions hinder the design of effective therapeutics. Here, we present the dynamic structure of human PHOX2B C-terminal fragment, which contains the longest polyalanine segment known in mammals. The major α-helical conformation of the polyalanine tract is solely extended by polyalanine expansions in PHOX2B, which are responsible for most congenital central hypoventilation

Compartmentalization of the DNA damage response: Mechanisms and functions.

Cells have evolved an arsenal of molecular mechanisms to respond to continuous alterations in the primary structure of DNA. At the cellular level, DNA damage response proteins accumulate at sites of DNA damage and organize into nuclear foci. As recounted by Errol Friedberg, pioneering work on DNA repair in the 1930 s was stimulated by collaborations between physicists and geneticists. In recent years, the introduction of ideas from physics on self-organizing compartments has taken the field of cell biology by storm. Percolation and phase separation theories are increasingly used to model the s

RNA Organelles in DNA-Based Artificial Cells Provide Spatial Aptamer Functions and Enhanced Signal Processing.

Naturally occurring biomolecular condensates orchestrate key cellular processes by creating spatially distinct reaction environments, yet engineering synthetic condensates that combine structural programmability with spatioselectively encoded function remains challenging. Here, we report multiphase DNA-RNA artificial cells (ACs) that embed functional RNA condensates as organelle-like compartments within programmable DNA core-shell ACs. A single thermal assembly protocol yields three-phase ACs comprising a glassy RNA core organelle embedded in a liquid-like DNA compartment, surrounded by a cros

cAMP-Induced Nuclear Condensation of CRTC2 Promotes Transcription Elongation and Cystogenesis in Autosomal Dominant Polycystic Kidney Disease.

Formation of biomolecular condensates by phase separation has recently emerged as a new principle for regulating gene expression in response to extracellular signaling. However, the molecular mechanisms underlying the coupling of signal transduction and gene activation through condensate formation, and how dysregulation of these mechanisms contributes to disease progression, remain elusive. Here, the authors report that CREB-regulated transcription coactivator 2 (CRTC2) translocates to the nucleus and forms phase-separated condensates upon activation of cAMP signaling. They show that intranucl

Liquid-liquid phase separation in a minimal explicit-solvent lattice model mimicking protein solutions.

Biomolecular condensates play an essential role in cellular processes, and recent studies have focused on understanding their assembly and rational design principles. In this work, we have employed an explicit-solvent minimal statistical mechanical model based on the lattice-gas Hamiltonian with quenched disorder-which mimics crowders-to investigate how protein-solvent and protein-crowder interactions influence condensate phase behavior and morphology. The computed phase diagrams reveal rich behavior, including upper critical solution temperature, closed-loop, and reentrant type, under varying

Infrared Laser Heating Reveals a Reversible Phase Transition of Phosphofructokinase 1 in Mammalian Cells.

Metabolic enzymes can operate in concerted networks, so-called metabolons. The glucosome is a multi-enzyme complex that includes enzymes of glycolysis and gluconeogenesis and regulates glucose metabolism in mammalian cells. The mechanism of how glucosomes assemble remains largely unknown. Fluorescence recovery after photobleaching (FRAP) experiments suggest that glucosomes are liquid-like, but direct evidence of a phase transition mechanism is missing. Here, we developed a novel method to measure the phase transition of condensates in living cells by combining infrared laser heating with confo

Automated navigation of condensate phase behavior with active machine learning.

Biomolecular condensates are essential cellular structures formed via biomacromolecule phase separation. Synthetic condensates allow for systematic engineering and understanding of condensate formation mechanisms and to serve as cell-mimetic platforms. Phase diagrams give comprehensive insight into phase separation behavior, but their mapping is time-consuming and labor-intensive. Here, we present an automated platform for efficiently mapping multi-dimensional condensate phase diagrams. The automated platform incorporates a pipetting system for sample formulation and an autonomous confocal mic

An Overview of Liquid-Liquid Phase Separation and Its Mechanisms in Sepsis.

Sepsis is a systemic inflammatory response syndrome triggered by the invasion of bacteria or pathogenic microorganisms into the human body, which may lead to a variety of serious complications and pose a serious threat to the patient's life and health. Liquid-liquid phase separation (LLPS) is a biomolecular process in which different biomolecules, such as proteins and nucleic acids, form liquid condensates through interactions, and these condensates play key roles in cellular physiological processes. LLPS may affect the development of sepsis through several pathways, such as modulation of infl

Critical impact of lysine 136 in TDP-43 phase separation, compartmentalization, and aggregation in living vertebrates.

TDP-43 is a nuclear RNA-binding protein that undergoes liquid-liquid phase separation (LLPS) and forms insoluble aggregates in neurodegenerative diseases. By studying TDP-43 in living vertebrates, we confirmed that TDP-43 undergoes LLPS and forms dynamic biomolecular condensates in spinal motor neurons. We validated in vivo that interfering with the lysine residue at position 136 altered the phase separation behavior of TDP-43 by reducing cytoplasmic mislocalization and aggregation. These alterations were post-translational modification (PTM) independent, highlighting that residue 136 is a key

Spatiotemporal modulations in heterotypic condensates of prion and α-synuclein control phase transitions and amyloid conversion.

Biomolecular condensation via liquid-liquid phase separation of proteins and nucleic acids is associated with a range of critical cellular functions and neurodegenerative diseases. Here, we demonstrate that complex coacervation of the prion protein and α-synuclein within narrow stoichiometry results in the formation of highly dynamic, reversible, thermo-responsive liquid droplets via domain-specific electrostatic interactions between the positively-charged intrinsically disordered N-terminal segment of prion and the acidic C-terminal tail of α-synuclein. The addition of RNA to these coacervate

Mechanisms of RBM20 Cardiomyopathy: Insights From Model Systems.

RBM20 (RNA-binding motif protein 20) is a vertebrate- and muscle-specific RNA-binding protein that belongs to the serine-arginine-rich family of splicing factors. The RBM20 gene was first identified as a dilated cardiomyopathy-linked gene over a decade ago. Early studies in Rbm20 knockout rodents implicated disrupted splicing of RBM20 target genes as a causative mechanism. Clinical studies show that pathogenic variants in RBM20 are linked to aggressive dilated cardiomyopathy with early onset heart failure and high mortality. Subsequent studies employing pathogenic variant knock-in animal model

Enhanced Condensation of RNA Repeats Induced by Terahertz Oscillatory Fields.

Liquid-liquid phase separation (LLPS) of RNA drives the formation of membraneless organelles, and its dysregulation is closely linked to major human diseases, including cancer, neurodegenerative disorders, and various rare genetic diseases. Current strategies for modulating LLPS often require the introduction of exogenous molecules or specific genetic modifications. Here, coarse-grained molecular dynamics (CGMD) simulations suggest that terahertz (THz) oscillatory fields may influence the condensation of pathogenic G4C2 RNA repeats under the simulated conditions. Oscillatory fields at 10 THz a

A balance between nucleating and elongating actin filaments controls deformation of protein condensates.

Protein condensates assemble actin filaments into diverse architectures, reminiscent of filopodia and stress fibers. During assembly, filament nucleation and elongation compete for a shared pool of actin monomers. Here we show that a balance between these processes is required to deform condensates of VASP, an actin polymerase, into high aspect ratio structures. Adding magnesium, which promotes filament nucleation, enhanced condensate deformation, while adding profilin, which favors elongation over nucleation, produced ring-like filament bundles that failed to deform condensates. Computational

EBF2 condensates enable adipose thermogenesis through ZFP423 sequestration and epigenetic remodeling.

Brown adipose tissue (BAT) dissipates energy through non-shivering thermogenesis and holds promise as a therapeutic target for obesity. The transcription factor Early B Cell Factor 2 (EBF2) is a key regulator of the thermogenic gene program, yet its underlying transcriptional regulatory mechanisms and potential for pharmacological targeting remain incompletely defined. Here, we identify a low-complexity C-terminal domain (CTD) within EBF2 that drives biomolecular condensation critical for thermogenic activation. Deletion of the CTD (ΔCTD) or mutation of conserved proline residues disrupts EBF2

Aberrant liquid-liquid phase separation and amyloid aggregation of proteins related to neurodegenerative diseases.

Recent evidence has shown that the processes of liquid-liquid phase separation (LLPS) or liquid-liquid phase transitions (LLPTs) are a crucial and prevalent phenomenon that underlies the biogenesis of numerous membrane-less organelles (MLOs) and biomolecular condensates within the cells. Findings show that processes associated with LLPS play an essential role in physiology and disease. In this review, we discuss the physical and biomolecular factors that contribute to the development of LLPS, the associated functions, as well as their consequences for cell physiology and neurological disorders

Phase separation in neurodegenerative disorders: a metabolic perspective on protein aggregation and therapeutic targeting.

Biomolecular condensates formed via liquid-liquid phase separation (LLPS) are increasingly recognised as dynamic organisers of intracellular biochemistry, particularly in neurons where spatially restricted signalling, RNA metabolism, and proteostasis are essential. Aberrant phase transitions of disease-associated proteins, including TDP-43, FUS, tau, and α-synuclein, contribute to protein aggregation and neurodegenerative pathology. Beyond protein-intrinsic sequence features, metabolic state has emerged as an important contextual regulator of condensate assembly, material properties, and liqui

CSDE1 promotes viral immune evasion through RNA-dependent and phosphorylation-modulated liquid-liquid phase separation.

RIG-I-like receptors (RLRs) are essential for antiviral innate immunity through sensing viral RNA. Although liquid-liquid phase separation (LLPS) has emerged as a key mechanism in fine-tuning immune signaling, its role in the initial sensing of viral RNA remains poorly understood. Here, we identify the RNA-binding protein CSDE1 as a negative regulator of RLR signaling that facilitates viral immune evasion. Macrophages deficient in CSDE1 exhibit enhanced interferon production, and CSDE1-knockout mice show increased resistance to viral infection. Mechanistically, CSDE1 forms RNA-dependent biomol

Phase separation of DDHD2 remodels lipid metabolism to dictate treatment sensitivity in luminal breast cancer.

Luminal breast cancer is characterized by a persistent risk of recurrence and dysregulated lipid metabolism. However, the role of phase separation, a novel mechanism for the spatial compartmentalization of proteins, in lipid remodeling within the context of breast cancer remains largely unexplored. Utilizing the multiomics data from our large breast cancer cohort (n = 773), we revealed that aberrant lipid metabolism negatively impacts the prognosis of patients with luminal breast cancer. Furthermore, we deciphered that the copy number alteration-driven cis-regulation of DDHD domain containing

Stable, micron-scale lipocondensates achieving prolonged circulation without PEGlyated lipids.

Biomolecular condensates are key organizers of cellular biochemistry and are emerging as promising platforms for therapeutic delivery. However, how their molecular composition influences lipid organization and interfacial behavior remains poorly understood. Here, we report lipid-containing condensates ("LipCons") that form stable, micron-scale assemblies exhibiting distinctive lipid organization and excellent biocompatibility in circulation. LipCon structures reach cell-like dimensions (∼3 µm diameter), far bigger than conventional liposomes. Functionally, LipCons composed solely of natural li
