Anti-malarial evaluation of some bioactive plant compounds: An integrated computational approach combining QSAR and molecular docking.

Malaria remains a major global health burden and motivates the search for new antiplasmodial chemotypes. Here, an integrated in-silico workflow was applied to assess four plant-derived compounds such as artemisinin (Artemisia annua L.), chamazulene (Artemisia afra Jacq. ex Willd.), thymol and carvacrol (Thymus vulgaris L.) using molecular docking, QSAR modeling, ADMET prediction, and density functional theory (DFT) calculations. Docking against selected Plasmodium falciparum targets suggested favorable binding for the studied compounds, with chamazulene showing the most favorable predicted aff

Elucidating the molecular mechanisms of paeoniflorin intervention in oral lichen planus: a computational biology and bioinformatics-based research strategy.

BACKGROUND: Oral lichen planus (OLP) is a chronic inflammatory mucosal disease with a risk of malignant transformation and limited long-term therapeutic options. Paeoniflorin (PF), a natural monoterpene glycoside, exhibits multi-target anti-inflammatory and immunomodulatory properties, but its systematic mechanisms against OLP remain elusive. METHODS: We employed an integrative framework combining network pharmacology, transcriptomic cross-validation, molecular docking, and molecular dynamics (MD) simulations. Public databases were mined to identify PF targets and OLP-related genes. Core targ

High-Throughput Computational Design of Inorganic Molecular Crystal-Based High-κ Dielectrics for Two-Dimensional Electronics.

Inorganic molecular crystals (IMCs) hold great promise as high-κ dielectrics for two-dimensional (2D) electronics due to their dangling-bond-free surfaces and the capability of direct integration on 2D semiconductors. However, only a limited number of IMCs have been identified so far, and interface properties between IMC-based high-κ dielectrics and 2D semiconductors remain largely unexplored. Here, we present an efficient high-throughput screening of IMC-based high-κ dielectrics from a large materials database, of which 6 IMCs (Sb2S2O9, two Bi2O3 phases, As2S2O9, Sb2O3, and Te2H2O3F4) have be

Computational identification of novel SIRT4 inhibitors for diabetic nephropathy using pharmacophore modeling, molecular simulations, and DFT calculations.

Sirtuin 4 (SIRT4) plays a critical role in regulating oxidative stress, apoptosis, and mitochondrial dysfunction in diabetic nephropathy (DN). This study employed a multi-step in silico strategy to identify novel SIRT4 modulators with potential therapeutic relevance for DN. A ligand-based pharmacophore model was developed using UBCS182, followed by virtual screening of 3,285 compounds from major chemical libraries. Molecular docking revealed strong binding affinities (-9.46 to -8.41 kcal/mol), with CSC057320968, PubChem-162316407, and ChemDiv-V013-1548 emerging as top candidates. ADMET analysi

Identifying potent natural inhibitors of the hepatitis C virus NS3 protein using multiple computational and molecular approaches.

The NS3 protein of hepatitis C virus is an appealing target for therapeutic research because of its notable role in hepatitis C virus (HCV) replication and immune evasion. We employed a comprehensive interdisciplinary strategy to discover new inhibitors of the NS3 protein, targeting all major HCV genotypes (1a-6a) and mutant strains, using a combination of a structural-based drug design approach with in vitro and molecular studies. Initially, 14 potential binders were identified from our in-house database of approximately 950 compounds via docking-based screening. Among 14, 4 inhibitors (C2, C

Enhanced molecular first hyperpolarizabilities with Reichardt's type of zwitterions: a computational study on roles of various monocyclic aromatic bridges.

CONTEXT: This work reports structure-property correlations of 27 zwitterions Reichardt's types of zwitterions. Focuses are twofold, to see the (1) impacts of metamerism with Reichardt's vs Brooker's types of zwitterions and (2) impacts of monocyclic aromatic rings as bridges. All the molecules considered here have pyridinium (common acceptor: A) and p-phenylene-dicyanomethanide (common donor: D). Fundamental molecular properties like dipole moments (μ), polarizabilities (α), hyperpolarizabilities (β), and adiabatic absorptions were computed only for the Reichardt types and compared with the li

Magnetic resonance and computed tomographic imaging characteristics and potential molecular mechanisms of feline meningioma associated calvarial hyperostosis.

Meningiomas are the most common feline primary brain tumours, and calvarial hyperostosis (CH) is frequently documented in association with this neoplastic entity. The clinical significance of and mechanisms driving the formation of CH in cats with meningiomas are poorly understood, although tumour invasion into the skull and tumour production of cytokines and enzymes have been implicated as causes of CH in humans. This retrospective study investigated relationships between signalment, MRI or CT imaging features, histopathologic tumour characteristics, alkaline phosphatase (ALP) isoenzyme conce

Transcriptome and computational approaches highlighting the molecular regulation of Zacco platypus induced by mesocosm exposure to common disinfectant chlorine.

Chlorine (Cl2) is a disinfectant often used in swimming pools and water treatment facilities. However, it is released into aquatic ecosystems, where it may harm non-targeted organisms. Here, we performed a mesocosm experiment exposing Zacco platypus (Z. platypus) to biocide Cl2 for 30 days (30 d) at two days' time points 15 days (15 d) and 30 d samples were collected. Here, Z. platypus was exposed to a sublethal concentration (0.1 mg/L) of Cl2, and comparative transcriptomics analyses were performed to determine their response mechanisms at the molecular level. Computational prediction of heteromeric protein complex disassembly order using hybrid Monte Carlo/molecular dynamics simulation.

The physicochemical entities comprising the biological phenomena in the cell form a network of biochemical reactions and the activity of such a network is regulated by multimeric protein complexes. Mass spectroscopy (MS) experiments and multimeric protein docking simulations based on structural bioinformatics techniques have revealed the molecular-level stoichiometry and static configuration of subcomplexes in their bound forms, thus revealing the subcomplex population and formation orders. Meanwhile, these methodologies are not designed to straightforwardly examine the temporal dynamics of mu

Target-based drug repurposing against Candida albicans-A computational modeling, docking, and molecular dynamic simulations study.

The emergence of multidrug-resistant strains of Candida albicans has become a global threat mostly due to co-infection with immune-compromised patients leading to invasive candidiasis. The life-threatening form of the disease can be managed quickly and effectively by drug repurposing. Thus, the study used in silico approaches to evaluate Food and Drug Administration (FDA) approved drugs against three drug targets-TRR1, TOM40, and YHB1. The tertiary structures of three drug targets were modeled, refined, and evaluated for their structural integrity based on PROCHECK, ERRAT, and PROSA. High-thro

Kinetic and computational molecular docking simulation study of novel kojic acid derivatives as anti-tyrosinase and antioxidant agents.

The novel kojic acid derivatives KAD1 and KAD2 have been demonstrated that they exhibited potent anti-melanogenesis activity in our previous report. In this study, we further study the inhibitory mechanism on mushroom tyrosinase. The inhibitory types of both KADs on diphenolase were classified as mixed type based on the results of the kinetic model. The interaction between KADs and tyrosinase was illustrated by fluorescence quenching, molecular docking and copper chelate activity. The KADs were also evaluated with respect to their antioxidant activities by DPPH and ABTS+ assays. The results sh

Rational modification of olive derived 4-ethylguaiacol into a BBB-permeable acetylcholinesterase inhibitor via molecular docking, DFT, and molecular dynamics: a computational approach to alzheimer's drug discovery.

Alzheimer's disease (AD) affects more than 55 million people worldwide, yet no disease-modifying therapy has been approved. Here, 23 phytochemicals from Olea europaea (olive) were evaluated using a multi-filter pipeline comprising ADME/drug-likeness screening, BBB permeability assessment, molecular docking, DFT analysis, and MD simulations. This is the first computational study of olive phytochemicals targeting AChE to use BBB permeability as an explicit screening filter, addressing the CNS penetrance gap that limits translation of prior in silico hits. Molecular insights into the selective interaction of endocrine-disrupting chemicals with poly(mannuronate) in aqueous systems: a multiscale computational study.

Estrogens and other steroid hormones, also known as endocrine-disrupting chemicals (EDCs), are emerging contaminants in wastewater effluent due to human activities. Although these compounds play essential roles in medical treatments and modern agriculture, their release into the environment has raised concerns because of their potential ecological and health impacts. The selective removal of EDCs from aqueous environments is a challenge due to competition with water molecules for binding sites. This work presents a systematic computational investigation of the intermolecular interactions and p
