Antiviral activity of topoisomerase II catalytic inhibitors against Epstein-Barr virus.

Herpesviruses require several cellular proteins for their lytic DNA replication including topoisomerase II (Topo II). Thus, Topo II could be an effective drug target against herpesviral infection. In this study, we examined several Topo II catalytic inhibitors for their potentials in blocking EBV replication and becoming efficacious antiviral agents. Topo II catalytic inhibitors in general exhibited marked inhibition of EBV lytic replication and minimal cytotoxicity. In particular, (+)-rutamarin, with the best selectivity index (SI>63) among the inhibitors tested in this study, is effective in

Targeting DNA Topoisomerase I for the Treatment of Cancer: Past, Present and Future.

As an enzyme that relaxes torsionally strained DNA, TOP1 is present in all nucleated human somatic cells. Even though this ubiquity makes TOP1 an unlikely anticancer drug target, six FDA-approved antineoplastic treatments, including two approved in the past five years, and a variety of experimental agents inhibit the TOP1 catalytic cycle. To provide insight into the continuing effort to develop TOP1-directed agents, here we briefly review the biology of TOP1, the cellular effects of stabilizing TOP1-DNA covalent complexes, mechanisms of resistance to TOP1 poisons, and strategies to overcome th

Integration of RCA-Based DNA Nanoscaffold with Target Triggered RNA-Cleaving DNAzyme for Sensitive Detection of miRNA21.

Cascaded amplification showed promising potential for detection of trace target miRNAs in molecular diagnosis and prevention of many diseases. In this study, miRNA21 was chosen as the target, and rolling circle amplification (RCA)-based DNA nanoscaffold was integrated with target triggered RNA-cleaving DNAzyme for sensitive detection of miRNA21. That is, the H1 probe was bound with the long-chain product of RCA to self-assemble into DNA nanoscaffold. Target miRNA21 triggered the hybridization chain reaction (HCR) located on the nanoscaffold, and led to rapid proximity of DNAzyme fragments modi

Crystal structure of human thymine DNA glycosylase bound to DNA elucidates sequence-specific mismatch recognition.

Cytosine methylation at CpG dinucleotides produces m(5)CpG, an epigenetic modification that is important for transcriptional regulation and genomic stability in vertebrate cells. However, m(5)C deamination yields mutagenic G.T mispairs, which are implicated in genetic disease, cancer, and aging. Human thymine DNA glycosylase (hTDG) removes T from G.T mispairs, producing an abasic (or AP) site, and follow-on base excision repair proteins restore the G.C pair. hTDG is inactive against normal A.T pairs, and is most effective for G.T mispairs and other damage located in a CpG context. The molecula

Sugar ring alignment and dynamics underline cytarabine and gemcitabine inhibition on Pol η catalyzed DNA synthesis.

Nucleoside analogue drugs are pervasively used as antiviral and chemotherapy agents. Cytarabine and gemcitabine are anti-cancer nucleoside analogue drugs that contain C2' modifications on the sugar ring. Despite carrying all the required functional groups for DNA synthesis, these two compounds inhibit DNA extension once incorporated into DNA. It remains unclear how the C2' modifications on cytarabine and gemcitabine affect the polymerase active site during substrate binding and DNA extension. Using steady-state kinetics, static and time-resolved X-ray crystallography with DNA polymerase η (Pol

Role of poly(ADP-ribose) polymerase-1 in the removal of UV-induced DNA lesions by nucleotide excision repair.

Among the earliest responses of mammalian cells to DNA damage is catalytic activation of a nuclear enzyme poly(ADP-ribose) polymerase-1 (PARP-1). Activated PARP-1 forms the polymers of ADP-ribose (pADPr or PAR) that posttranslationally modify its target proteins, such as PARP-1 and DNA repair-related proteins. Although this metabolism is known to be implicated in other repair pathways, here we show its role in the versatile nucleotide excision repair pathway (NER) that removes a variety of DNA damages including those induced by UV. We show that PARP inhibition or specific depletion of PARP-1 d

Dominant mutation of the TREX1 exonuclease gene in lupus and Aicardi-Goutieres syndrome.

TREX1 is a potent 3' → 5' exonuclease that degrades single- and double-stranded DNA (ssDNA and dsDNA). TREX1 mutations at amino acid positions Asp-18 and Asp-200 in familial chilblain lupus and Aicardi-Goutières syndrome elicit dominant immune dysfunction phenotypes. Failure to appropriately disassemble genomic DNA during normal cell death processes could lead to persistent DNA signals that trigger the innate immune response and autoimmunity. We tested this concept using dsDNA plasmid and chromatin and show that the TREX1 exonuclease locates 3' termini generated by endonucleases and degrades t

Structure-function defects of human mitochondrial DNA polymerase in autosomal dominant progressive external ophthalmoplegia.

Progressive external ophthalmoplegia (PEO) is a mitochondrial disorder associated with mutations in the POLG gene encoding the mitochondrial DNA polymerase (pol gamma). Four autosomal dominant mutations that cause PEO encode the amino acid substitutions G923D, R943H, Y955C and A957S in the polymerase domain of pol gamma. A homology model of the pol gamma catalytic domain in complex with DNA was developed to investigate the effects of these mutations. Two mutations causing the most severe disease phenotype, Y955C and R943H, change residues that directly interact with the incoming dNTP. Polymera

Coordination of dual incision and repair synthesis in human nucleotide excision repair.

Nucleotide excision repair (NER) requires the coordinated sequential assembly and actions of the involved proteins at sites of DNA damage. Following damage recognition, dual incision 5' to the lesion by ERCC1-XPF and 3' to the lesion by XPG leads to the removal of a lesion-containing oligonucleotide of about 30 nucleotides. The resulting single-stranded DNA (ssDNA) gap on the undamaged strand is filled in by DNA repair synthesis. Here, we have asked how dual incision and repair synthesis are coordinated in human cells to avoid the exposure of potentially harmful ssDNA intermediates. Using cata

Targeted DNA Nanomachine Enables Specific miRNA-Responsive Singlet Oxygen Amplification for Precise Cutaneous Squamous Cancer Therapy.

Photodynamic therapy (PDT) is a promising strategy for the treatment of skin-related tumors including cutaneous squamous cells carcinoma (cSCC). However, it is hard to balance the dosage off-target phototoxicity while maintaining satisfactory therapeutic effect. In addition, oxygen-dependent photosensitizers (PSs) are affected by tumor hypoxic environment, which further causes inefficient photocatalysis and reduces therapeutic effect. Herein, an intelligent DNA nanomachine based on tetrahedral DNA framework is proposed, incorporated with tumor-targeted aptamer and specific miRNA-responsive hai

DNA-PKcs: a T-cell tumour suppressor encoded at the mouse scid locus.

Severe combined immunodeficiency (SCID) mice are defective in their ability to rearrange their variable (V), diversity (D) and joining (J) genetic elements to generate functional immunoglobulin (Ig) and T-cell receptor (TCR) molecules; as a result, they lack mature B and T cells. These mice are highly sensitive to ionizing radiation, suggesting that the product of the scid gene plays a critical role in both V(D)J recombination and DNA double-strand break repair. Recent studies suggest that the SCID defect lies in the gene encoding the catalytic subunit of DNA-dependent protein kinase (DNA-PK;

Polymerase iota - an odd sibling among Y family polymerases.

It has been two decades since the discovery of the most mutagenic human DNA polymerase, polymerase iota (Polι). Since then, the biochemical activity of this translesion synthesis (TLS) enzyme has been extensively explored, mostly through in vitro experiments, with some insight into its cellular activity. Polι is one of four members of the Y-family of polymerases, which are the best characterized DNA damage-tolerant polymerases involved in TLS. Polι shares some common Y-family features, including low catalytic efficiency and processivity, high infidelity, the ability to bypass some DNA lesions,

Photoactivated Signaling Networks using DNA-Based Synthetic Organelles as Biomimetic Protocells.

Membraneless organelles formed by phase-separated nucleic acid or protein condensates play vital roles in regulating cellular functions. Integrating such synthetic organelles into protocell carriers remains a key challenge. Here, we introduce a method to assemble functional phase-separated organelles within liposome protocells. Pre-engineered nucleic acids are encapsulated with ligase in locked-DNA-nanopore modified protocells. Upon nanopore unlocking and Mg2+ influx, the nucleic acid constituents ligate into programmable polymer chains that crosslink into barcode-modified condensates. Photore

Sensitive detection of methylated DNA by elemental labeling inductively coupled plasma mass spectrometry using exponential amplification and DNAzyme.

BACKGROUND: A highly sensitive method for the quantification of methylated DNA was developed by integrating gold nanoparticles (AuNPs) labeling with inductively coupled plasma mass spectrometry (ICP-MS), coupled with the cascade amplification of exponential isothermal amplification (EXPAR) and deoxyribozyme (DNAzyme). In this design, the target methylated DNA binds to a specific single-stranded DNA (ssDNA), forming a complex that is recognized and cleaved by the modification-dependent endonuclease FspEI. This cleavage releases a distinct X sequence, which then serves as a primer to initiate th

DNAzyme-regulated CRISPR/Cas12a based fluorescent biosensor for sensitive detection of alkaline phosphatase activity and inhibition.

Alkaline phosphatase (ALP) is regarded as an emerging biomarker and therapeutic target for various diseases. Herein, we developed a DNAzyme-regulated CRISPR/Cas12a cascade signal amplification strategy for sensitive and selective detection of ALP activity and inhibition. In this assay, the substrate strand of Cu2+-specific DNAzyme was designed as the DNA activator for Cas12a. The substrate strand would be cleaved into two fragments when ALP-catalyzed hydrolysis reaction disabled the complexation between Cu2+ and pyrophosphate (PPi). In this case, the cleaved sequences could not further bind to

Dephosphorylation-regulated MNAzyme-PER cascade as a programmable converter for multi-task molecular actuation.

Nucleic acid conformational regulation and enzymatic dynamic modulation play a pivotal role in creating collaborative amplification systems with programmable responses. However, the coordination of sophisticated molecular functions within synergistic cascade networks remains constrained by limited progress in leakage mitigation and modular functionality expansion. Here, we report a dephosphorylation-regulated MNAzyme-primer exchange reaction (PER)-based (Dp-PER) strategy, with its core mechanism centered on cyclic phosphate-locked conformation to suppress signal leakage. This design specifical

Measurement of DNA-Dependent Protein Kinase Phosphorylation Using Flow Cytometry Provides a Reliable Estimate of DNA Repair Capacity.

Uncontrolled generation of DNA double-strand breaks (DSBs) in cells is regarded as a highly toxic event that threatens cell survival. Radiation-induced DNA DSBs are commonly measured by pulsed-field gel electrophoresis, microscopic evaluation of accumulating DNA damage response proteins (e.g., 53BP1 or γ-H2AX) or flow cytometric analysis of γ-H2AX. The advantage of flow cytometric analysis is that DSB formation and repair can be studied in relationship to cell cycle phase or expression of other proteins. However, γ-H2AX is not able to monitor repair kinetics within the first 60 min postirradia

TET proteins regulate T cell and iNKT cell lineage specification in a TET2 catalytic dependent manner.

TET proteins mediate DNA demethylation by oxidizing 5-methylcytosine to 5-hydroxymethylcytosine (5hmC) and other oxidative derivatives. We have previously demonstrated a dynamic enrichment of 5hmC during T and invariant natural killer T cell lineage specification. Here, we investigate shared signatures in gene expression of Tet2/3 DKO CD4 single positive (SP) and iNKT cells in the thymus. We discover that TET proteins exert a fundamental role in regulating the expression of the lineage specifying factor Th-POK, which is encoded by Zbtb7b. We demonstrate that TET proteins mediate DNA demethylat

Inhibition of ATM and ATR kinase activities by the radiosensitizing agent, caffeine.

Caffeine exposure sensitizes tumor cells to ionizing radiation and other genotoxic agents. The radiosensitizing effects of caffeine are associated with the disruption of multiple DNA damage-responsive cell cycle checkpoints. The similarity of these checkpoint defects to those seen in ataxia-telangiectasia (A-T) suggested that caffeine might inhibit one or more components in an A-T mutated (ATM)-dependent checkpoint pathway in DNA-damaged cells. We now show that caffeine inhibits the catalytic activity of both ATM and the related kinase, ATM and Rad3-related (ATR), at drug concentrations simila
