Dendrimer-based DNA biosensor for HIV virus detection.

In this work, we propose an innovative electrochemical DNA biosensor for the early, rapid, selective, and sensitive detection of the human immunodeficiency virus (HIV) based on its genetic code. This platform is based on the integration of few-layer bismuthene (FLB) which provides a nanostructured surface and facilitates the anchoring of the DNA dendrimer which incorporates the biorecognition element (a capture probe complementary to the HIV-specific DNA sequence). The hybridization between the capture probe and the specific HIV target sequence is detected using Azure A (AA) as a redox indicat

Using DNA origami nanorulers as traceable distance measurement standards and nanoscopic benchmark structures.

In recent years, DNA origami nanorulers for superresolution (SR) fluorescence microscopy have been developed from fundamental proof-of-principle experiments to commercially available test structures. The self-assembled nanostructures allow placing a defined number of fluorescent dye molecules in defined geometries in the nanometer range. Besides the unprecedented control over matter on the nanoscale, robust DNA origami nanorulers are reproducibly obtained in high yields. The distances between their fluorescent marks can be easily analysed yielding intermark distance histograms from many identi

Unlocking new frontiers: DNA nanotechnology's impact on acute kidney injury diagnosis and treatment.

Acute kidney injury (AKI) serves as an independent risk factor for chronic kidney disease (CKD) and hastens its progression. However, effective early diagnosis and treatment methods for AKI are still limited in clinical practice. There is a pressing need to develop fast, effective, and noninvasive diagnostic methods for AKI, as well as treatments that reduce nephrotoxicity. DNA nanotechnology, utilizing the programmable properties of DNA to engineer nanostructures and nanodevices, has achieved significant advancements in disease diagnosis and treatment. The application of DNA nanotechnology fo

Electrically active magnetic nanoparticles as novel concentrator and electrochemical redox transducer in Bacillus anthracis DNA detection.

Magnetic polymer nanostructures are a new class of multifunctional nanomaterials that are recently being explored in biosensor devices. In this paper, for the first time we report the novel application of electrically active magnetic (EAM) nanoparticles as concentrator of DNA targets as well as electrochemical transducers for detection of the Bacillus anthracis protective antigen A (pag A) gene. The EAM nanoparticles are synthesized by chemical polymerization and have dimensions of 80-100 nm. The biosensor detection encompasses two sets of DNA probes that are specific to the target gene: the d

DNA damage induced by ZnO and CuO nanoparticles: a comparative study against bulk materials.

As nanoparticles are increasingly incorporated into consumer products and specialized areas, the need to study their toxicity and the importance of caution in their use are becoming more evident. The use of these novel materials in the automotive industry is causing increased nanoparticle emissions into the atmosphere, sparking concerns due to recent toxicology reports. Detecting and characterizing nanostructured atmospheric pollutants represent a complex task that alternative methods like genotoxic bioindicators may overcome. Compact quantum dot surface modification to enable emergent behaviors in quantum dot-DNA composites.

Quantum dot (QD) biological imaging and sensing applications often require surface modification with single-stranded deoxyribonucleic acid (ssDNA) oligonucleotides. Furthermore, ssDNA conjugation can be leveraged for precision QD templating via higher-order DNA nanostructures to exploit emergent behaviors in photonic applications. Use of ssDNA-QDs across these platforms requires compact, controlled conjugation that engenders QD stability over a wide pH range and in solutions of high ionic strength. However, current ssDNA-QD conjugation approaches suffer from limitations, such as the requiremen

Doping dependency of chitosan and PAA controlled CdSe quantum dots for catalytic and bactericidal behavior by inhibiting DNA gyrase and DHFR through molecular docking.

The presence of toxic dyes in industrial waste dramatically diminishes the beneficial effects of remediation efforts. To overcome the hazardous impacts of dyes on biodiversity and environment, we integrated polymers into nanoparticles to substantially enhance their functionality and performance. 2 and 4 wt% of chitosan (CS) and 3 wt% of polyacrylic acid (PAA) doped cadmium selenide (CdSe) nanostructures (NSs) were prepared by co-precipitation approach. CdSe quantum dots (QDs) exhibit a narrow band gap energy, high solubility, and tunable properties, which are appropriate for redox reactions bu

Modular Lysosome-Targeting Platform Based on a Multivalent DNA Framework for Programmable Protein Degradation.

Targeted degradation of extracellular and membrane-bound proteins holds immense therapeutic potential but remains technically challenging. Lysosome-targeting chimeras (LYTACs) have emerged to bridge this gap, yet platforms built on monomeric aptamers suffer from inadequate stability, inefficient cellular uptake, and a lack of modularity. Here, we developed a tetrahedral DNA nanostructure-based multivalent lysosome-targeting antibody platform (TDN-MLYTAB) to overcome these limitations. Our platform employs two key engineered components: a rigid TDN scaffold enables the precise multivalent displ

High-Resolution Single-Molecule FRET via DNA eXchange (FRET X).

Single-molecule FRET is a versatile tool to study nucleic acids and proteins at the nanometer scale. However, currently, only a couple of FRET pairs can be reliably measured on a single object, which makes it difficult to apply single-molecule FRET for structural analysis of biomolecules. Here, we present an approach that allows for the determination of multiple distances between FRET pairs in a single object. We use programmable, transient binding between short DNA strands to resolve the FRET efficiency of multiple fluorophore pairs. By allowing only a single FRET pair to be formed at a time,

Overcoming the Thermodynamic Diffusion Barrier in DNA Cascade Amplifiers via Spatially Confined Entropy Reduction: A Versatile Kinetic Engineering Framework.

The reaction efficiency of solution-phase DNA cascade amplifiers is fundamentally constrained by stochastic Brownian motion, creating a thermodynamic diffusion bottleneck that limits sensitivity and speed. To overcome this, we present a general kinetic engineering framework based on spatially confined entropy reduction. By integrating a DNA tetrahedron scaffold with a cascade amplification circuit, we successfully transition the reaction from a stochastic dilute-phase regime to a deterministic pseudosolid-phase regime. For the first time, we employ phase-space kinetic mapping to visualize the

Crisscross DNA Nanotube Growth with Seed-Programmed Diameter and Nucleation-Directed Pathways.

Programmable DNA self-assembly enables nanostructures with custom sizes and architectures from precise DNA origami objects to larger-scale hierarchical assemblies. Crisscross polymerization of DNA slats extends this capability by enabling strictly nucleation-controlled, seed-initiated assembly across length scales, with recent advances demonstrating seed-initiated self-assembly of single-stranded DNA (ssDNA) and DNA origami monomers via joint-neighbor capture. Here, we expand planar crisscross assemblies to develop the seed-directed assembly of crisscross DNA nanotubes. The nanotube diameter c

Large-Diameter DNA-Scaffolded Nanopores Enabled by Loosely Packed Peptides for Single-Molecule Sensing.

Creating alternative nanopores is crucial for advancing single-molecule methodologies. Peptide nanopores scaffolded by DNA nanostructures have emerged as a promising class of chemically synthesizable nanopores with organized geometries. However, no such nanopores have yet achieved single-molecule detection due to size limitations. Here, we overcome this limitation by employing the alamethicin (ALM) peptide, based on the hypothesis that peptides with looser helix-helix packing are advantageous for constructing large-diameter nanopores. The resulting DNA-ALM nanopores exhibited long-lived open s

Photo-Induced Depletion of Binding Sites in DNA-PAINT Microscopy.

The limited photon budget of fluorescent dyes is the main limitation for localization precision in localization-based super-resolution microscopy. Points accumulation for imaging in nanoscale topography (PAINT)-based techniques use the reversible binding of fluorophores and can sample a single binding site multiple times, thus elegantly circumventing the photon budget limitation. With DNA-based PAINT (DNA-PAINT), resolutions down to a few nanometers have been reached on DNA-origami nanostructures. However, for long acquisition times, we find a photo-induced depletion of binding sites in DNA-PA

PER-Based DNA Cube Captor for High Specific and Efficient SERS Detection of HPV.

Early detection of human papillomavirus (HPV) is crucial for the treatment and prevention of some specific skin diseases and related cancers such as cervical cancer, anal cancer, penile cancer, etc. Herein, we designed a primer exchange reaction (PER)-based DNA cube captor (PDCC) to capture Raman molecular labeled DNA for high specificity and efficient detection of HPV. First, we converted the target into large amounts of single-stranded DNA based on PER. Second, the single-stranded DNA initiated catalytic hairpin assembly (CHA) reaction, facilitating the capture of Raman molecular labeled DNA

Response to dynamic shape changes in suspensions of hard rectangles.

While the autonomous assembly of hard nanoparticles with different shapes has been studied extensively both in experiments and simulations, little is known about systems where particle shape can be dynamically altered. DNA origami nanostructures offer an alternative route to synthesize nanoparticles that can change their shape on demand. Motivated by recent experiments, here we study the structure and dynamics of suspensions of hard squares in response to an elongation into a rectangle. Performing dynamic hard-particle Monte Carlo simulations at constant volume and employing two protocols, we

A DNA nanoflowers-based microneedle patch for transdermal gene and photodynamic therapy against melanoma.

DNA nanostructures show great potential as drug carriers in biomedicine, however, biological barriers and stability issues limit their applications, particularly for aggressive melanoma shielded by the skin barrier. This study presents a hyaluronic acid-based microneedle patch integrated with DNA nanoflowers to effectively penetrate the skin barrier. The DNA nanoflowers (Z/H@DFs) are self-assembled from PD-L1 antisense oligonucleotide (ASO), AS1411 G-quadruplex units, Hemin, and ZnPc. In a B16F10 melanoma mouse model, the Z/H@DFs-based microneedle patches (Z/H@DFMNs) significantly inhibited tu

An entropy-driven three-dimensional multipedal-DNA walker for ultrasensitive detection of cancer cells.

Sensitive and accurate detection of cancer cells is of great significance for the early diagnosis and treatment of cancer. In this work, we developed a simple fluorescent signal amplification biosensor based on an entropy-driven three-dimensional (3D) multipedal-DNA walker for highly sensitive detection of cancer cells. Firstly, DNA tetrahedron nanostructures (DTNs) combined with AS1411 aptamer were used as the capture probe to achieve efficient capture of cancer cells. Then, the bipedal hairpin fuel chain hybridized with DTNs and exposed two catalytic "legs" to form a walker probe. Finally, t

Deposition of DNA rafts on cationic SAMs on silicon [100].

We demonstrate a guided self-assembly approach to the fabrication of DNA nanostructures on silicon substrates. DNA oligonucleotides self-assemble into "rafts" 8 x 37 x 2 nm in size. The rafts bind to cationic SAMs on silicon wafers. Electron-beam lithography of a thin poly(methyl methacrylate) (PMMA) resist layer was used to define trenches, and (3-aminopropyl)triethoxysilane (APTES), a cationic SAM precursor, was deposited from aqueous solution onto the exposed silicon dioxide at the trench bottoms. The remaining PMMA can be cleanly stripped off with dichloromethane, leaving APTES layers 0.7-
