A critical appraisal of base-resolution m6A profiling techniques.

N6-methyladenosine (m6A) is the most prevalent internal modification in eukaryotic mRNA, influencing RNA fate and gene regulation. Early antibody-based approaches enabled transcriptome-wide profiling but lacked resolution and quantitative accuracy. Newer approaches now achieve base-resolution m6A detection using improved crosslinking, chemical or enzymatic conversion, and single-molecule sequencing. Antibody-free methods provide quantitative stoichiometry from minimal input, while nanopore direct RNA sequencing offers real-time, single-molecule readouts across entire transcriptomes. Collective

RNA m6A methylation writers in autoimmune diseases: structure, function, and therapeutic opportunities.

N6-methyladenosine (m6A) is the most abundant internal modification of eukaryotic mRNA, and its dysregulation is increasingly linked to autoimmune diseases. Unlike previous reviews that broadly cover the entire m6A network, this review adopts an m6A writer centric perspective. The m6A writer complex serves as the upstream gatekeeper of epitranscriptomic regulation. We summarize its structural organization and cell‑type‑specific functions in controlling immune cell differentiation and function, as well as its protective roles in parenchymal tissues. Accumulating evidence shows that the writer c

Comprehensive discovery of m6A sites in the human transcriptome at single-molecule resolution.

RNA modifications (RMs) are critical for diverse biological processes, but the lack of accurate, quantitative detection methods has limited their study. A large-scale and high-quality training dataset is an essential component for accurate deep learning, but such dataset has been absent for RM detection, resulting in low accuracies. We developed DeepRM (Deep learning for RNA Modification), a sophisticated deep learning framework powered by Nanopore sequencing. DeepRM dataset is a massive-scale, three orders of magnitude larger than the comparable previous ones, and unprecedentedly high-quality

The Emerging Role of METTL3 in Lung Diseases.

N6-methyladenosine (m6A) represents the most abundant and tightly controlled modification within eukaryotic mRNA, critically influencing RNA metabolism and function. The m6A methyltransferase Like-3 (METTL3), responsible for the complex's catalytic function, has emerged as a central epitranscriptomic regulator governing mRNA stability, alternative splicing, nuclear export, and the efficiency of mRNA translation. Converging research shows that METTL3 is involved in the pathogenesis of numerous disorders via m6A-dependent, post-transcriptional regulation of gene programs controlling cell growth,

RNF213 loss of function reshapes vascular transcriptome and spliceosome leading to disrupted angiogenesis and aggravated vascular inflammatory responses.

RNF213 gene mutations are the cause behind Moyamoya disease, a rare cerebrovascular occlusive disease. However, the function of RNF213 in the vascular system and the impact of its loss of function are not yet comprehended. To understand RNF23 function, we performed gene knockdown (KD) in vascular cells and performed various phenotypical analysis as well as extensive transcriptome and epitranscriptome profiling. Our data revealed that RNF213 KD led to disrupted angiogenesis in HUVEC, in part due to downregulation of DNA replication and proliferation pathways. Furthermore, HUVEC cells became sen

Circadian Regulation of m6A RNA Methylation in Migraine: Mechanisms and Therapeutic Implications.

Migraine is a complex neurological disorder showing distinct circadian rhythmicity in its onset and intensity. Attacks often follow daily patterns, suggesting that molecular clock mechanisms modulate neuronal excitability and pain signaling. Recent advances in neuroepigenetics identify RNA modifications particularly N6-methyladenosine (m6A) as rapid regulators of gene expression that respond to circadian cues. Exploring this circadian epitranscriptomic interaction may clarify time-of-day variations in migraine risk and drug response. This review integrates recent molecular and translational st

Mettl3 promotes reprogramming and axonogenesis of induced retinal ganglion cells.

Direct somatic cell-to-neuronal fate reprogramming (induced neurons, iNs) is valuable for translational and basic research. N6-Methyladenosine (m6A), the most prevalent mRNA epitranscriptomic modification, is critical for neural biology, but its role in iN reprogramming remains elusive. Using our induced retinal ganglion cell-like neuron (iRGC) system, we found dynamic m6A epitranscriptomic adjustments during iRGC reprogramming. Mettl3, the core component of the m6A methyltransferase complex, promoted iRGC fate reprogramming and axon development. Integrated RNA-seq/MeRIP-seq analyses and gene

Tissue-specific mRNA m6A reprogramming unveils vitamin-driven post-transcriptional regulation in mice.

Vitamins are essential metabolic cofactors, yet their roles in epitranscriptomic regulation, particularly N 6-methyladenosine (m6A) modification, remain unclear. Here, we investigate the effects of various vitamins (VB2, VB6, and VB12) on the mRNA m6A epitranscriptome in multiple mouse tissues (brain, liver, and testis). Clustering analyses reveal closer similarity between the brain and testis m6A profiles, whereas the liver exhibits a unique pattern, reflecting tissue-specific regulatory dynamics. More than 90% of m6A sites are independent of mRNA abundance, highlighting the post-transcriptio

m5C Methylation of mRNA: Still More Questions Than Answers.

mRNA plays a pivotal role in cellular processes of genetic information transfer, and post-transcriptional modifications of its nucleotides enable regulation of these processes with each particular mRNA. m5C methylation is a specific RNA modification that is rather common in tRNA, rRNA, lncRNA and other types of non-coding RNAs, whereas in mRNA it is found not very often. However, the functioning of m5C-methylated mRNAs differs from the non-methylated ones quite dramatically. Of the eight m5C RNA methyltransferases in humans, only two, NSUN2 and NSUN6, were found to be capable of modifying the

m6A RNA Methylation-miRNA Crosstalk in Cardiovascular Remodeling.

Cardiovascular remodeling, encompassing vascular remodeling, myocardial remodeling, and fibrosis-associated tissue remodeling, underlies atherosclerosis, pulmonary hypertension, myocardial infarction, myocardial fibrosis, and other cardiovascular diseases. Its regulation has traditionally been studied through transcriptional, inflammatory, metabolic, mechanical, and intercellular signaling mechanisms. Recent advances in epitranscriptomics have identified N6-methyladenosine (m6A) RNA methylation as an additional post-transcriptional layer that interacts with microRNA (miRNA) pathways during car

m6A RNA Methylation Mediates the Immune Gene Regulatory Mechanism in Sebastes schlegelii Against Edwardsiella piscicida Infection.

Edwardsiella piscicida is a major pathogen in mariculture. The role of epitranscriptomic regulation in fish mucosal immunity remains unclear. We employed MeRIP-seq and RNA-seq to investigate m6A modifications in Sebastes schlegelii during E. piscicida infection. We identified 6523-7361 differential m6A peaks, with a shift toward 3'UTRs. Transcriptome analysis revealed that 1279 DEGs were enriched in complement and cytokine pathways while inflammatory mediators were suppressed at 6 hpi. At 24 hpi, 579 DEGs sustained acute-phase responses and pathogen recognition. Notably, 77 continuously upregu

m6A hypomethylation assembles a fibrogenic TCF7L2-Smad2/3 complex in pterygium.

Pterygium progression is driven by conjunctival fibroblast fibrosis, where TGF-β and Wnt signaling pathways promote fibrotic processes. However, the crosstalk between these pathways and the underlying epitranscriptomic mechanisms remains poorly understood. In this study, we identify a TCF7L2-Smad2/3 transcriptional complex that mediates key cellular and pathogenic events in pterygium. UV radiation or inflammatory stimuli suppress METTL3 expression in human conjunctival fibroblasts. METTL3 deficiency reduces N6-methyladenosine (m6A) deposition on TCF7L2, Smad2, and Smad3 transcripts, impairing

Dynamic regulation of RNA m6A methylation in the ribonucleoprotein complexes in apicomplexan and kinetoplastid parasites.

m6A, or N6-methyladenosine, is the most abundant modification of mRNA transcripts. These modifications are known to influence mRNA transcript stability, transcription, translation, alternative splicing and decay, with undoubtedly more functions to be discovered. In this review, we explored the roles of m6A modifications in two groups of protozoan parasites: the apicomplexans, which include Plasmodium and Toxoplasma species, and kinetoplastids, which include Trypanosoma and Leishmania species. We also compared the key players of m6A epitranscriptomic machinery in creating, interpreting, and rem

m6A RNA methylation orchestrates spermatogenesis: decoding the synergistic regulatory network of signaling pathways and ubiquitination modifications.

N6-methyladenosine (m6A), the most prevalent epitranscriptomic modification in eukaryotic mRNA, dynamically regulates mRNA stability, splicing, and translational efficiency through a sophisticated "writer-eraser-reader" network. This system comprises methyltransferase writers (e.g., METTL3/14, METTL16, WTAP), demethylase erasers (e.g., ALKBH5, FTO), and recognition readers (e.g., YTHDC2, YTHDF2, hnRNPC). This precise regulatory mechanism governs spermatogonial stem cell proliferation, meiotic initiation, and spermatid maturation by orchestrating cell cycle progression, meiotic timing, and sper

RNA cytosine modifications regulates musculoskeletal disorders.

The RNA cytosine modification (RCM), particularly 5-methylcytosine (m5C) and N4-acetylcytidine (ac4C) modification, represents a rapidly advancing frontier in recent epitranscriptomic research. These reversible modifications intervene in the process of RNA generation, thus playing a critical role in the post-transcriptional regulation of RNA, including nuclear export, ribosome assembly, translation, and stability, thereby modulating various fundamental biological processes, such as cellular proliferation, differentiation, and cell death. RNA N6-methyladenosine modifications in plants: molecular mechanisms and biological roles.

RNA N6-methyladenosine (m6A) modifications dynamically modulate RNA stability, splicing, and translation in plants, influencing developmental and stress response processes. In this review, we provide an overview of the key protein complexes involved in RNA m6A modification, including methyltransferases, demethylases, and m6A-binding proteins. We then demonstrate that m6A modulates vegetative growth, reproductive processes, responses to stresses, and hormone signaling. In agronomically important crops, RNA m6A modifications affect stress resilience, developmental timing, and quality traits, suc

Spatially resolved m6A profiling using m6A-ARTR-DBiT.

N6-methyladenosine (m6A) on RNA plays diverse regulatory roles, yet its spatial distribution within tissues remains largely unexplored. Here we introduce m6A-ARTR-DBiT, a spatial m6A profiling assay that leverages reverse-transcription-based detection and deterministic barcoding in tissue to map transcriptome-wide m6A distribution while preserving native tissue context. Applying m6A-ARTR-DBiT to mouse embryonic tissues and adult brains generates spatially resolved m6A landscapes and reveals region-associated m6A features across different functional domains.
