Effects of composting on the fate of doxycycline, microbial community, and antibiotic resistance genes in swine manure and broiler manure.

Aerobic composting is an economical and effective technology that is widely used to treat animal manure. To study the fate of doxycycline (DOX), the microbial community, and antibiotic resistance genes (ARGs) during composting, aerobic composting of broiler manure and swine manure was carried out under natural environmental conditions. Aerobic composting effectively removed DOX (with a removal rate > 97%) and most ARGs from animal manure. The microbial diversity and the numbers of ARGs were higher in composted swine manure compared with composted broiler manure. The microbial community structu

What does acne genetics teach us about disease pathogenesis?

BACKGROUND: Acne vulgaris is a highly prevalent inflammatory skin disorder with a complex pathogenesis, characterized by comedones, papules, pustules and nodules. Familial preponderance clearly indicates a genetic basis for acne vulgaris, but until recently solid genetic associations were lacking. RESULTS: The advent of high-resolution genotyping array technologies has allowed for large-scale studies with both family-based and cross-sectional designs. These studies have revealed genetic loci encompassing genes that could be active in biological pathways and processes underlying acne vulgaris.

The dynamic Alp landscape of Streptococcus dysgalactiae.

BACKGROUND: Streptococcus dysgalactiae is an important pathogen in both humans and animals. Alpha-like proteins (Alps) are surface-anchored adhesins and contribute to host tissue invasion. While Alps are nearly ubiquitous in Streptococcus agalactiae and are recognized as major virulence factors in Streptococcus pyogenes, their presence and diversity in S. dysgalactiae remain poorly characterized. METHODS: We screened 1,243 S. dysgalactiae genomes of human and animal origin from Norway, Japan, Canada, and Australia for presence of alp genes. A subset of 32 strains from Norway was further seque

How rare bone diseases have informed our knowledge of complex diseases.

Rare bone diseases, generally defined as monogenic traits with either autosomal recessive or dominant patterns of inheritance, have provided a rich database of genes and associated pathways over the past 2-3 decades. The molecular genetic dissection of these bone diseases has yielded some major surprises in terms of the causal genes and/or involved pathways. The discovery of genes/pathways involved in diseases such as osteopetrosis, osteosclerosis, osteogenesis imperfecta and many other rare bone diseases have all accelerated our understanding of complex traits. Importantly these discoveries h

Identification of a Growth-Promoting Gene Cluster in the Region 2q24 as a Driver of Tumorigenesis in Childhood Hepatoblastoma.

Hepatoblastoma (HB) represents the most common primary malignancy of the liver in childhood. Cytogenetic studies uncovered characteristic copy number alterations in HB. The frequent gain of chromosome 2q and particularly the recurrent 2q24 amplification suggest the presence of a so far unidentified oncogenic driver within this amplicon. Herein, high-resolution copy number profiles from 76 patients with HB were generated by using molecular inversion probe array technology. 2q gain was present in 63.2%, and 2q24 high-gain/amplification was present in 14.5% of patients analyzed. In the smallest o

CRISPR technologies for the control and study of malaria-transmitting anopheline mosquitoes.

Malaria is one of the deadliest diseases on the planet, killing approximately 600,000 people annually, and is transmitted by the bite of an anopheline mosquito. Anophelines, and the diseases they transmit, have changed the course of history and the fate of nations, and their successful control promises to end the transmission of malaria. With the advent of clustered regularly interspaced short palindromic repeats (CRISPR)/CRISPR-associated protein 9 (Cas9) technologies, the study and control of these deadly pests have been revolutionized. As the release of genetically modified anophelines is b

Beyond monogenetic rare variants: tackling the low rate of genetic diagnoses in predominantly antibody deficiency.

Predominantly antibody deficiency (PAD) is the most prevalent form of primary immunodeficiency, and is characterized by broad clinical, immunological and genetic heterogeneity. Utilizing the current gold standard of whole exome sequencing for diagnosis, pathogenic gene variants are only identified in less than 20% of patients. While elucidation of the causal genes underlying PAD has provided many insights into the cellular and molecular mechanisms underpinning disease pathogenesis, many other genes may remain as yet undefined to enable definitive diagnosis, prognostic monitoring and targeted t

Generation and Reactivity Profiling of Functional Human Recombinant Monoclonal Antibodies.

Mature B-cell lymphomas are a group of hematologic malignancies that differ in terms of pathophysiology, tissues involved, and biological profiles, as well as clinical presentation, prognosis, and outcome [1, 2]. However, a common feature in most lymphomas concerns the pronounced role of interactions between the malignant cells and elements of their microenvironment, especially (auto)antigens, throughout their natural history [3]. This highlights the critical role of the clonotypic B-cell receptor immunoglobulin (BcR IG) in lymphoma ontogeny and evolution given that it represents the most sign

Methods for Assessing DNA Repair and Repeat Expansion in Huntington's Disease.

Huntington's disease (HD) is caused by a CAG repeat expansion in the HTT gene. Repeat length can change over time, both in individual cells and between generations, and longer repeats may drive pathology. Cellular DNA repair systems have long been implicated in CAG repeat instability but recent genetic evidence from humans linking DNA repair variants to HD onset and progression has reignited interest in this area. The DNA damage response plays an essential role in maintaining genome stability, but may also license repeat expansions in the context of HD. In this chapter we summarize the methods

Proteomic Analysis of Histone Sequence Variants and Post-translationally Modified Forms.

Post-translational modifications (PTMs) of histone variants are the key mechanisms driving epigenetic regulation. They play a crucial role in modulating chromatin structure and gene activity. As epigenetics has become a foundational aspect of molecular biology, the precise characterization of histones is essential for understanding gene regulation, cellular plasticity, and the molecular basis of diseases.Mass spectrometry in combination with liquid chromatography has emerged as the leading technology for mapping and quantification of histone peptidoforms. It offers exceptional sensitivity and

Resolving microenvironment complexity and cellular heterogeneity in osteoarthritis via spatial transcriptomics.

Osteoarthritis (OA) is a multifactorial joint disease characterized by complex tissue interactions, spatially compartmentalized pathology, and diverse cellular phenotypes. Traditional transcriptomic approaches have provided valuable insights into OA pathogenesis but lack the spatial resolution required to understand how cellular behaviour is influenced by local tissue context. Spatial transcriptomics (ST) has emerged as a transformative tool that enables in situ gene expression profiling while preserving the anatomical architecture of tissues. In this review, we explore recent advances in ST t

Changes in m6A in Steatotic Liver Disease.

Fatty liver disease is one of the major causes of morbidity and mortality worldwide. Fatty liver includes non-alcoholic fatty liver disease (NAFLD) and non-alcoholic steatohepatitis (NASH), now replaced by a consensus group as metabolic dysfunction-associated steatotic liver disease (MASLD). While excess nutrition and obesity are major contributors to fatty liver, the underlying mechanisms remain largely unknown and therapeutic interventions are limited. Reversible chemical modifications in RNA are newly recognized critical regulators controlling post-transcriptional gene expression. Among the

Transcriptomic profiling in Cutaneous Leishmaniasis patients.

INTRODUCTION: Cutaneous leishmaniasis (CL), caused by different Leishmania parasite species, is associated with parasite-induced immune-mediated skin inflammation and ulceration. Whereas many CL studies focus on gene expression signatures in mouse models, the transcriptional response driving human patients in the field is less characterized. Human studies in CL disease provide the opportunity to directly investigate the host-pathogen interaction in the cutaneous lesion site. Gene expression profile in metastatic and non-metastatic parathyroid carcinoma.

Parathyroid carcinoma (PC) is one of the rarest and aggressive malignancies of the endocrine system. In some instances, the histological diagnosis remains uncertain unless there is evidence of gross local invasion or secondary spread. The identification of molecular markers could improve the diagnostic accuracy of these lesions. The expression of 740 genes involved in the tumor progression processes was assessed in 8 parathyroid adenomas (PAs), 17 non-metastatic and 10 metastatic PCs using NanoString technology. Clustering analysis and Ingenuity Pathway Analysis (IPA) were interrogated to comp

Dynamics of Antimicrobial Resistant Bacteria in Water Environments: Risks via Surface Waters and Combating Strategies.

Water sustains all living systems, maintaining human, animal, and environmental health. However, as open systems, surface waters are highly exposed to microbial and chemical pollutants, including antimicrobials. These contaminants exert selective pressure on densely packed bacterial genomes and drive mutations leading to adaptation. This review explores the dynamics and key drivers underlying the emergence and persistence of antibiotic-resistant bacteria (ARB) in aquatic environments. It delineates both classical and novel horizontal gene transfer (HGT) mechanisms, ranging from conjugation, tr

Identification of new variants in MTRNR1 and MTRNR2 genes using whole mitochondrial genome sequencing in a Taiwanese family with MERRF (myoclonic epilepsy with ragged-red fibers) syndrome.

Mitochondrial encephalomyopathy is a multi-system disorder mostly caused by inborn errors of the oxidative phosphorylation (OXPHOS) system and usually manifested as complex neurological disorder and muscle weakness. Myoclonic epilepsy with ragged-red fibers (MERRF) syndrome is one of the major subtypes of mitochondrial disease associated with the m.8344A>G mutation in mitochondrial tRNALys gene. In addition to the symptoms in central nervous and muscle systems, a portion of the patients may develop hearing loss, which has been linked to the genetic mutations of mitochondrial DNA (mtDNA) especi

Hierarchical activation of resistance genes under tetracyclines selective pressure in complex microbial community.

The pervasive use of antibiotics exerts selective pressure in both natural and anthropogenic environments, driving the propagation and evolution of antibiotic resistance genes (ARGs) in microbial communities. Understanding the succession of resistome under varying antibiotic stresses is crucial for mitigating the spread of ARGs. This study investigates the succession of resistome under exposure to four structurally different tetracyclines (TC) across concentrations ranging from environmental to clinical levels. A clear hierarchical activation of ARGs was observed, starting with the upregulatio
