Hypothalamus and pituitary transcriptome profiling of male and female Hong Kong grouper (Epinephelus akaara).

Hong Kong grouper (Epinephelus akaara) is an important commercially cultured marine fish in Asia, and a protogynous hermaphrodite with the "diandry" pattern. In order to explore the gene expression patterns of hypothalamus and pituitary between male and female Hong Kong grouper, we used RNA-seq technology to investigate transcriptomes of both tissues in immature and mature male and female adults. This produced 227,227,148 and 215,858,948 high quality reads from hypothalamus and pituitary, which were jointly assembled into 199,203 unigenes. Among them, 30,786 unigenes were mapped to known genes

Overexpression of AtCSP4 affects late stages of embryo development in Arabidopsis.

Eukaryotic cold shock domain proteins are nucleic acid-binding proteins that are involved in transcription, translation via RNA chaperone activity, RNA editing, and DNA repair during tissue developmental processes and stress responses. Cold shock domain proteins have been functionally implicated in important developmental transitions, including embryogenesis, in both animals and plants. Arabidopsis thaliana cold shock domain protein 4 (AtCSP4) contains a well conserved cold shock domain (CSD) and glycine-rich motifs interspersed by two retroviral-like CCHC zinc fingers. AtCSP4 is expressed in

Expression profiling of human fetal growth plate cartilage by EST sequencing.

The differentiation of mesenchymal stem cells into hypertrophic chondrocytes is an integral and multistep process important in pattern formation, endochondral ossification, and postnatal growth of the skeleton. In recent years, novel genes involved in these processes have been identified, but still only little is known about the large-scale gene expression profile during skeletal development. We initiated an expressed sequence tag (EST) project aiming at the identification of genes and pathways involved in this complex process. Candidate genes are expected to be of value for diagnosis and trea

Developmental divergence in gene regulation underlies trophic innovation in Lake Victoria cichlids.

The role of developmental shifts in the emergence of ecological diversity during adaptive radiation remains largely uncharacterized. Here, we investigate the developmental gene regulatory landscape of trophic innovation in the rapid adaptive radiation of cichlid fishes from Lake Victoria (LV), which evolved into hundreds of species in less than 16 000 years. By analysing the whole transcriptomes of functionally decoupled oral and pharyngeal jaws from two life stages, we show that both gene and isoform expression are highly developmentally dynamic in ecologically divergent species. Gene regulat

Growth Variation in the Pacific Oyster (Crassostrea gigas) Is Associated with Sequential Transcriptional Programs of Tissue Differentiation.

Growth variation is one of the most economically important traits in oyster aquaculture, yet the transcriptional programs associated with divergent growth performance remain incompletely understood. In this study, three growth cohorts of the Pacific oyster (Crassostrea gigas) originating from the same production batch were examined to characterize coordinated differences in tissue-associated transcriptional programs across contrasting growth cohorts. A total of 25 RNA-seq libraries were generated from slow-growth (SG) whole-body samples and mantle and gill tissues of medium-growth (MG) and fas

Psp and Smgb: a model for developmental and functional regulation in the rat major salivary glands.

This paper summarizes past work detailing the developmental expression, cell and organ localization and biochemical features of the proteins parotid secretory protein (PSP) and isoforms of submandibular gland protein B (SMGB), and describes the molecular characterization of the genes that encode them, Psp and Smgb. These genes appear to be related to the BPI (bactericidal/permeability-increasing protein)/LBP (lipopolysaccharide-binding protein)/PLUNC (palate, lung and nasal epithelial clone) gene family found in the oral and respiratory organs of humans, rodents and cattle. We have emphasized

Developmental and tissue expression breadth define distinct but overlapping classes of housekeeping genes.

Housekeeping genes are commonly defined as broadly expressed genes that support essential cellular function. However, their identification in genome-wide datasets typically relies on spatial variation across adult tissues, while largely overlooking developmental time as an additional dimension of gene expression diversity. Here, we systematically compare gene expression breadth across developmental stages and adult tissues using zebrafish (Danio rerio) transcriptomic datasets that span embryogenesis and differentiated tissues. We classify genes according to their temporal expression breadth du

Transcriptome analysis of the dihydrotestosterone-exposed fetal rat gubernaculum identifies common androgen and insulin-like 3 targets.

Androgens and insulin-like 3 (INSL3) are required for development of the fetal gubernaculum and testicular descent. Previous studies suggested that the INSL3-exposed fetal gubernacular transcriptome is enriched for genes involved in neural pathways. In the present study, we profiled the transcriptome of fetal gubernaculum explants exposed to dihydrotestosterone (DHT) and compared this response to that with INSL3. We exposed fetal (Embryonic Day 17) rat gubernacula to DHT for 24 h (10 and 30 nM) or 6 h (1 and 10 nM) in organ culture and analyzed gene expression relative to that of vehicle-treat

Genetic Insights in Hindbrain Abnormalities Through Network Analysis Expose Key Biological Pathways in Hindbrain Development.

The number of known developmental disorders affecting the hindbrain is rapidly increasing due to advances in neuroimaging and genetic technologies. Nevertheless, it remains largely unknown why the development of the hindbrain is affected in many genetic disorders. We aim to unveil new insights into the biological pathways essential for hindbrain development by investigation of the pathogenetics of hindbrain abnormalities. In this work, an updated gene list of abnormalities of the hindbrain was generated, and genes were subsequently grouped according to most prevalent association in (1) predomi

Post-Surgical Peritoneal Scarring and Key Molecular Mechanisms.

Post-surgical adhesions are internal scar tissue and a major health and economic burden. Adhesions affect and involve the peritoneal lining of the abdominal cavity, which consists of a continuous mesothelial covering of the cavity wall and majority of internal organs. Our understanding of the full pathophysiology of adhesion formation is limited by the fact that the mechanisms regulating normal serosal repair and regeneration of the mesothelial layer are still being elucidated. Emerging evidence suggests that mesothelial cells do not simply form a passive barrier but perform a wide range of im

Regulation of morphogen signaling pathways by recurrent hypermotif circuits.

Morphogen signaling pathways orchestrate cell fate and tissue patterning during embryo development through intricate intercellular communication. While much is known about the molecular components of these pathways, the underlying regulatory logic shaping their integration remains unclear. Here, we develop a computational framework to uncover higher-order network structures, hypermotifs, that link gene regulatory circuits within and between cells via morphogen signaling. Applying this framework to single-cell RNA sequencing data from human intestinal development, we identify recurrent hypermot

m6A RNA methylation in mammalian oocytes and preimplantation embryos: implications for developmental competence.

Chemical modifications of RNA molecules, collectively referred to as epitranscriptomics, have emerged as a critical layer of post-transcriptional gene regulation. Among these modifications, N6-methyladenosine (m6A) plays a key role in modulating RNA stability, localization, and translational efficiency without altering the underlying nucleotide sequence. In recent years, epitranscriptomics has been increasingly recognized for its involvement in mammalian reproductive processes. In mammalian oocytes, which undergo an extended period of transcriptional quiescence and rely predominantly on post-t

Regulation of carbonic anhydrase gene expression in cotyledons of cotton (Gossypium hirsutum L.) seedlings during post-germinative growth.

Recently, plastidial carbonic anhydrase (CA) cDNA clones encoding functional carbonic anhydrase enzymes were isolated from a 48 h dark-grown cotton seedling (cotyledons) cDNA library (Hoang et al., Plant Cell Physiol. 40: 1999). Here we examined the levels of relative transcript abundance and enzyme activities in cotyledons at different developmental stages and under different environmental conditions (i.e. altering CO2 and light conditions), during post-germinative seedling growth. Relative CA transcript levels and total CA enzyme activity in cotyledons of cotton seedlings increased from 18 h

Definition of transcriptome-based indices for quantitative characterization of chemically disturbed stem cell development: introduction of the STOP-Toxukn and STOP-Toxukk tests.

Stem cell-based in vitro test systems can recapitulate specific phases of human development. In the UKK test system, human pluripotent stem cells (hPSCs) randomly differentiate into cells of the three germ layers and their derivatives. In the UKN1 test system, hPSCs differentiate into early neural precursor cells. During the normal differentiation period (14 days) of the UKK system, 570 genes [849 probe sets (PSs)] were regulated >fivefold; in the UKN1 system (6 days), 879 genes (1238 PSs) were regulated. We refer to these genes as 'developmental genes'. In the present study, we used genome-wi

Gene profiling of cattle blastocysts derived from nuclear transfer, in vitro fertilization and in vivo development based on cDNA library.

Gene expression analysis of cloned embryos would enable us to better understand the early biological events during preimplantation after NT (nuclear transfer). Routine RT-PCR and Northern-blot were limited because it could not analyze tens of thousands of genes at one time and were impeded by minimum material. Based on the developed RT-PCR methodology, we previously constructed cDNA libraries with equivalent to single embryo from the pooled AI-blastocysts (artificial insemination and in vivo developed blastocysts) of cattle. To identify gene expression profiles in NT- and IVF (in vitro fertili

NosA, a transcription factor important in Aspergillus fumigatus stress and developmental response, rescues the germination defect of a laeA deletion.

Aspergillus fumigatus is an increasingly serious pathogen of immunocompromised patients, causing the often fatal disease invasive aspergillosis (IA). One A. fumigatus virulence determinant of IA is LaeA, a conserved virulence factor in pathogenic fungi. To further understand the role of LaeA in IA, the expression profile of ΔlaeA was compared to wild type, and several transcription factors were found significantly misregulated by LaeA loss. One of the transcription factors up-regulated over 4-fold in the ΔlaeA strain was Afu4g09710, similar in sequence to Aspergillus nidulans NosA, which is in

Isolation and dynamic expression of four genes involving in shikimic acid pathway in Camellia sinensis 'Baicha 1' during periodic albinism.

Flavonoids are the main flavor components and functional ingredients in tea, and the shikimic acid pathway is considered as one of the most important pathways in flavonoid biosynthesis, but little was known about the function of regulatory genes in the metabolism phenolic compounds in tea plant (Camellia sinensis), especially related genes in shikimic acid pathway. The dynamic changes of catechin (predominant flavonoid) contents were analyzed in this study, and four genes (CsPPT, CsDAHPS, CsSDH and CsCS) involving in shikimic acid pathway in C. sinensis albino cultivar 'Baicha 1' were cloned a

Lactate and histone H3K18 lactylation are associated with metabolic control of gene expression in the retina.

High aerobic glycolysis in retinal photoreceptors, as in cancer cells, is implicated in mitigating energy and metabolic demands. Lactate, a product of glycolysis, can exert epigenetic regulation through histone lactylation in cancer. Here, we show that enhanced ATP production during mouse retinal development is achieved primarily through increase in glycolysis. Histone lactylation, especially H3K18La, parallels increased glycolysis and lactate levels in the developing retina. Multi-omics analyses, combined with confocal imaging, reveal the localization of H3K18La near H3K27Ac in the euchromati

Lack of asmt1 or asmt2 Yields Different Phenotypes and Malformations in Larvae to Adult Zebrafish.

Melatonin is an indolamine derived from tryptophan, which is highly conserved throughout evolution, including in zebrafish, where it controls important cellular processes, such as circadian rhythms, oxidative stress, inflammation, and mitochondrial homeostasis. These functions of melatonin and its synthesis route are quite similar to those in humans. One of the most important enzymes in melatonin synthesis is acetylserotonin O-methyltransferase (ASMT), the rate-limiting enzyme, which catalyzes its final step. Due to genome duplication, zebrafish has two genes for this enzyme, asmt1 and asmt2.
