Rapid diagnosis of bacterial sepsis with PCR amplification and microarray hybridization in 16S rRNA gene.

In this study, blood culture and PCR-microarray analysis were used to examine 172 cases of suspected septicemia. Primers and oligonucleotide probes, based on the sequences of bacterial 16SrRNA gene, were arrayed by imprinting on microarray slides. Blood specimens collected from 172 cases of suspected septicemia were cultured and then tested separately by PCR for the bacterial 16S rRNA. Of the 172 clinical cases, 17 cases tested positive by PCR. The number of positives identified by PCR (9.88%) was significantly higher than the number of positives identified by the blood culture (4.65%). When b

Role of gene E2f1 in susceptibility to bacterial adherence of oral streptococci to tooth surfaces in mice.

Dental plaque is composed of a biofilm community of microorganisms on teeth that coats the oral cavity, including attaching to the teeth, and provides a protective reservoir for oral microbial pathogens, which are the primary cause of persistent and chronic infectious diseases. Oral streptococci are pioneering organisms that play an important role in biofilm formation on tooth surfaces as well as being primary causative agents of dental caries. The purpose of this study was to clarify the role of the E2f1 gene in susceptibility to dry mouth and bacterial adherence of oral streptococci to tooth

Bacterial pneumonia causes augmented expression of the secretory leukoprotease inhibitor gene in the murine lung.

The cDNA of murine secretory leukoprotease inhibitor (SLPI) was cloned from a mouse lung cDNA library. The amino acid sequence deduced from the cDNA showed 58 and 51% homology with those of human and porcine SLPI, respectively. A two-domain structure with similar amino acid sequences, four intradomain disulfide bonds, and high proline content, which are characteristics common to human and porcine SLPI, was also found in the mouse protein. The amino acid residues for the signal sequence and active site are also conserved in mouse SLPI. RNase protection assay showed the expression of the SLPI ge

A microproteome screen identifies immunomodulatory bacterial microproteins encoded in expanded gene arrays in Leptotrichia.

The human microbiome exerts broad influence in health and disease with associative studies implicating the microbiome in influencing immunity, cancer outcomes, and neurodegeneration. However, the molecular mediators of microbe-host communication remain poorly defined. Bacterial microproteins from the microbiome represent a largely uncharacterized class of potential regulators of host immunity. Here, we utilize functional genomics to interrogate 3,552 microproteins in order to identify novel microbial-immune interactions. We constructed a microproteome library from microbial metagenomic dataset

Anchoring mechanism-inspired discovery of a bacterial P450 gene conferring resistance to auxin herbicides.

Herbicides in combination with genetically modified herbicide-resistant crops have revolutionized modern weed management, increased crop yields, and facilitated farming practices. However, rapid evolution of herbicide-resistant weeds necessitates new resistance traits to sustain control efficacy. Here, we introduce a terminal carboxyl anchoring mechanism-inspired approach for precise discovery of P450 herbicide resistance genes, by which a number of bacterial P450 peroxygenases are predicted and confirmed to degrade auxin herbicides. Upon enzyme engineering, the optimal mutant P450BSβ-F46A can

Decreased Fecal Nicotinamide and Increased Bacterial Nicotinamidase Gene Expression in Ulcerative Colitis Patients.

BACKGROUND/OBJECTIVE: Ulcerative colitis (UC) is significantly linked with gut microbiota, which is essential for maintaining gut health. Their metabolites mitigate gut inflammation and bolster barrier function. Among these metabolites, we focused on vitamin B3, which has been reported to improve the pathogenesis of UC in mice. This study aimed to compare fecal vitamin B3 and gut microbiota between non-UC and UC patients. METHODS: We assessed fecal metabolites and gut microbiota in 71 UC patients (UC group) and 72 non-UC patients (non-UC group) matched by sex and age in 10-year intervals. Fec

The deletion of HK-1 gene affects the bacterial virulence of Pseudomonas stutzeri LH-42.

Two-component systems (TCSs) are widespread regulatory systems in bacteria, which control cellular functions and play an important role in sensing various external stimuli and regulating gene expression in response to environmental changes. Among the nineteen genes for the two-component system found in the whole genome of Pseudomonas stutzeri LH-42, one of the TCS coded by the HK-1 gene, has a structural domain similar to the HAMP domain, which plays an important role in regulating bacterial virulence in other bacteria. In this study, the deletion mutant LH-42△HK-1 was successfully constructed

The Fimbrial Gene z3276 in Enterohemorrhagic Escherichia coli O157:H7 Contributes to Bacterial Pathogenicity.

Enterohemorrhagic Escherichia coli (EHEC) O157:H7 is a zoonotic pathogen of worldwide importance that causes foodborne infections in humans. It is not capable of expressing type I fimbrial because of base deletion in the fim operon. BLAST analysis shows that the open reading frame z3276, a specific genetic marker of EHEC O157:H7, encodes a sequence with high amino acid identity to other E. coli type I fimbrial, but its definitive function in EHEC O157:H7 remains unclear. We are here to report that a z3276 mutant (Δz3276) was constructed using the reference EHEC O157:H7, the mutant Δz3276 was b

Paralysis and killing of Caenorhabditis elegans by enteropathogenic Escherichia coli requires the bacterial tryptophanase gene.

Pathogenic Escherichia coli, including enteropathogenic E. coli (EPEC), enterohaemorrhagic E. coli (EHEC), enteroinvasive E. coli (EIEC) and enterotoxigenic E. coli (ETEC) are major causes of food and water-borne disease. We have developed a genetically tractable model of pathogenic E. coli virulence based on our observation that these bacteria paralyse and kill the nematode Caenorhabditis elegans. Paralysis and killing of C. elegans by EPEC did not require direct contact, suggesting that a secreted toxin mediates the effect. Virulence against C. elegans required tryptophan and bacterial trypt

Genome-Wide Analysis of CsCAX Genes and Functional Characterization of CsCAX3 Revealing Its Negative Role in Citrus Bacterial Disease Resistance.

Cation/proton antiporters (CAXs) are key membrane transporters involved in plant development and stress adaptation. In this study, five CsCAX genes (CsCAX1-CsCAX5) were identified from the Citrus sinensis genome through comprehensive bioinformatic analysis. All CsCAX proteins are hydrophobic with 10-11 transmembrane domains, predominantly composed of α-helices and random coils, and are localized to either the plasma membrane or vacuole. Phylogenetic analysis classified them into two subfamilies (IA and IB). Promoter prediction identified stress- and hormone-responsive cis-elements (e.g., LTR,

Performance of the LIAISON PLEX gram-negative blood culture assay for identifying bacterial pathogens and resistance genes in blood cultures.

Gram-negative bacteria cause potentially life-threatening bloodstream infections worldwide. Delayed initiation of optimal antimicrobial therapy worsens health outcomes. Molecular assays characterize bloodstream pathogens and their antimicrobial resistance (AMR) genes faster than gold-standard culture-based methods. This multi-site study evaluated the performance of the automated multiplex LIAISON PLEX Gram-Negative Blood Culture (BCN) Assay (Luminex Corporation), which tests positive blood cultures for 19 gram-negative bacteria and 8 AMR genes, in approximately 2 h. Samples included 351 prospe

Poultry slaughterhouse wastewater as a driver of bacterial community shifts and the spread of antibiotic resistance genes in aquatic ecosystems.

Poultry slaughterhouse wastewater (PSW) is a source of environmental pollutants, harboring pathogens and antibiotic resistance genes (ARGs). This study aimed to assess the effects of conventional biological treatment of PSW on the bacterial community and its efficiency in removing ARGs, as well as to evaluate the impact of its discharge on the receiving river. Samples were collected from raw sewage, treated effluent, and upstream and downstream river sites. Total metagenomic DNA was extracted for real-time PCR quantification of 16S rRNA, yccT gene (Escherichia coli), and ARGs, which were selec

Release and bacterial transformation activity of plasmid-borne antibiotic resistance genes adsorbed on iron nanoparticles as induced by sulfide reduction.

Dissolved sulfides are widely distributed in anoxic soils and sediments and can readily reduce the ubiquitous iron(hydro)oxide nanoparticles (IONPs), which strongly adsorb extracellular antibiotic resistance genes (eARGs) and thus inhibit their transformation activity. Here, we investigated whether and to what extent sulfide-induced reductive dissolution of IONPs affects the release and transformation potential of adsorbed eARGs. As the concentration of Na2S increased from 0.05 to 5 mmol/L, the release ratios of adsorbed plasmid from hematite nanoparticles (HNPs) and goethite nanoparticles (GN

Metatranscriptomic analysis reveals gut microbiome bacterial genes in pyruvate and amino acid metabolism associated with hyperuricemia and gout in humans.

Several pathologies with metabolic origin, such as hyperuricemia and gout, have been associated with the gut microbiota taxonomic profile. However, there is no evidence of which bacterial genes are being expressed in the gut microbiome, and of their potential effects on hyperuricemia and gout. We sequenced the RNA of 26 fecal samples from 10 healthy normouricemic controls, 10 with asymptomatic hyperuricemia (AH), and six gout patients. The coding sequences were mapped to KEGG orthologues (KO). We compared the expression levels using generalized linear models and validated the expression of fou

Transfer and accumulation of antibiotic resistance genes and bacterial pathogens in the mice gut due to consumption of organic foods.

Over the last few decades, organic food demand has grown largely because of increasing personal health concerns. Organic farming introduces antibiotic resistance genes (ARGs) and antibiotic-resistant bacteria (ARB) into foods. However, potential effects of organic foods on the gut microbiome and ARGs have been overlooked. Using high-throughput quantitative PCR and 16S rRNA high-throughput sequencing technology, we examined 132 ARGs from major classes, eight transposase genes, universal class I integron-integrase gene (intI), clinical class I integron-integrase gene (cintI), and the bacterial c
