Presenilin-1 gene intronic polymorphism in sporadic and familial Alzheimer's disease.

A recent observation has shown a genetic association between an intronic polymorphism in the Presenilin-1 (PS-1) gene and late onset Alzheimer's disease (AD). The homozygosity of the 1 allele in the PS-1 gene was associated with a doubling of the risk for late onset AD. However, contrasting results have been published. We analyzed the distribution of the PS-1 intronic polymorphism in patients with sporadic AD and in seven familial AD (FAD) families carrying pathogenetic mutations in the amyloid precursor protein (APP) and Presenilin (PS-1 and PS-2) genes. Significant differences in PS-1 allele

Variant of intron 22 inversions in the factor VIII gene in severe hemophilia A.

Recurrent DNA inversions, which disrupt the factor VIII (FVIII) gene, generally occur between a region of intron 22 (int22h) and one of two homologous copies of this region, located 300 to 400 kb telomeric to the FVIII gene. This report describes a patient with severe hemophilia A and a high level inhibitor with atypical hybridization patterns. A Bcl I Southern blot assay was altered to 17.5, 16, and 14 kb. His mother and two out of four aunts tested had normal and abnormal restriction patterns which led to a total of five different fragments, suggesting that they were carriers. The Xba I plus

Promoter structure and intron-exon organization of a scorpion alpha-toxin gene.

The Androctonus australis scorpion venom contains alpha-toxins for which the complementary DNAs have been cloned [Bougis et al. (1989) J. Biol. Chem. 264, 19259-19265], targeting with high affinity the voltage-sensitive sodium channel. From a genomic library made of this species of scorpion, we have cloned and characterized the gene encoding the toxin AaH I'. The gene transcriptional unit is 793 base pairs long, and the gene has a single intron of 425 base pairs located near the end of the signal peptide of the toxin precursor. The transcription initiation site was determined by primer extensi

Exon structure and flanking intronic sequences of the human RET proto-oncogene.

Using a PCR strategy based on an initial set of 15 couples of primers designed from the known cDNA sequence, we identified 18 introns in the human RET proto-oncogene and sequenced the corresponding 5' and 3' exon-intron junctions. This approach was successful in locating all the introns contained in fragments short enough to be amplified by PCR. Thus 19 exons were identified which, together with the previously reported exon subjected to alternative splicing, brings the total number of RET exons to 20. This information is relevant for the screening of recently reported missense mutations of RET

An intron nucleotide sequence variant in a cloned beta +-thalassaemia globin gene.

A 7.5 kb Hsu I restriction fragment of genomic DNA containing a beta-globin gene has been isolated from a patient doubly heterozygous for beta + thalassaemia and a delta beta (Lepore globin fusion gene. This fragment must be derived from the chromosome carrying the beta +-thalassaemia determinant. The gross structure of the cloned gene plus flanking sequences is indistinguishable from that of a normal beta-globin gene. Within in 1606 base-pair transcribed region of the gene there is only one nucleotide difference from the normal beta-globin gene sequence. This is a G leads to A replacement 21

Discovery of new group I-D introns leads to creation of subtypes and link to an adaptive response of the mitochondrial genome in fungi.

Group I catalytic introns are widespread in bacterial, archaeal, viral, organellar, and some eukaryotic genomes, where they are reported to provide regulatory functions. The group I introns are currently divided into five types (A-E), which are themselves distributed into several subtypes, with the exception of group I type D intron (GI-D). GI-D introns belong to the rarest group with only 17 described to date, including only one with a putative role reported in fungi, where it would interfere with an adaptive response in the cytochrome b (COB) gene to quinone outside inhibitor (QoI) fungicide

Identification of Alu-mediated, large deletion-spanning introns 19-26 in PHKA2 in a patient with X-linked liver glycogenosis (hepatic phosphorylase kinase deficiency).

X-linked liver glycogenosis (XLG) is one of the most common glycogen storage diseases. We present the first case of a large PHKA2 gene deletion from intron 19 to intron 26 in an XLG patient. An aberrant cDNA with skipping of exons 20-26 was detected. Alu element-mediated unequal homologous recombination between an Alu-Jo in intron 19 and another Alu-Sg in intron 26 appears to be responsible for this deletion.

The main WAP isoform usually found in camel milk arises from the usage of an improbable intron cryptic splice site in the precursor to mRNA in which a GC-AG intron occurs.

BACKGROUND: Whey acidic protein (WAP) is a major protein identified in the milk of several mammalian species with cysteine-rich domains known as four-disulfide cores (4-DSC). The organization of the eutherian WAP genes is highly conserved through evolution. It has been proposed that WAP could play an important role in regulating the proliferation of mammary epithelial cells. A bacteriostatic activity was also reported. Conversely to the other mammalian species expressing WAP in their milk, camel WAP contains 4 additional amino acid residues at the beginning of the second 4-DSC domain, introduc

Plastid phylogenomics of the parietal clade of Malpighiales: ancestral genome synteny and congruent signal across exons, introns and spacers in support of Salicaceae relationships.

BACKGROUND AND AIMS: The parietal clade is one of the major lineages of the angiosperm order Malpighiales. Several nodes in the phylogenetic trees inferred from concatenated chloroplast genes exhibited low support, and various Malpighiales genera were found to have highly altered plastid genomes. METHODS: Here we newly generated seven complete plastid genomes to represent the major lineages of the pantropical genus Casearia using genome skimming. Together with published genome sequences of various sources, we comparatively analysed the genome structure of all major lineages of the Salicaceae

A super minigene with a short promoter and truncated introns recapitulates essential features of transcription and splicing regulation of the SMN1 and SMN2 genes.

Here we report a Survival Motor Neuron 2 (SMN2) super minigene, SMN2Sup, encompassing its own promoter, all exons, their flanking intronic sequences and the entire 3'-untranslated region. We confirm that the pre-mRNA generated from SMN2Sup undergoes splicing to produce a translation-competent mRNA. We demonstrate that mRNA generated from SMN2Sup produces more SMN than an identical mRNA generated from a cDNA clone. We uncover that overexpression of SMN triggers skipping of exon 3 of SMN1/SMN2. We define the minimal promoter and regulatory elements associated with the initiation and elongation o

A phospholipase A2-like pseudogene retaining the highly conserved introns of Mojave toxin and other snake venom group II PLA2s, but having different exons.

Mojave toxin is a neurotoxic, heterodimeric phospholipase A2 (PLA2) from the venom of the Mojave rattlesnake (Crotalus scutulatus scutulatus) and is characteristic of all rattlesnake presynaptic neurotoxins. Here, we describe a phospholipase A2 pseudogene (psi-Mtx) located 2,000 nucleotides upstream, and on the opposite DNA strand, from a gene for Mojave toxin acidic subunit (Mtx-a). The pseudogene lacks the first exon and a few segments of noncoding DNA found in functional snake venom PLA2 genes, but does have the coding information for a complete PLA2 protein. psi-Mtx retains the unusual gen

A splice-supporting intronic mutation in the last bp position of a cryptic exon within intron 6 of the CYBB gene induces its incorporation into the mRNA causing chronic granulomatous disease (CGD).

Chronic granulomatous disease (CGD) is caused by a defect in both the host's defenses and its regulation of inflammation normally provided by phagocytes and other leukocytes. As in the case described here, it is not uncommon that CGD patients are diagnosed late, only after organ-damaging manifestations have already progressed. In this patient, we found that CGD arose due to a splice-supporting mutation in the last position of a cryptic exon towards the middle of intron 6 of the CYBB (gp91-phox) gene. The mutation led to the insertion of 56 bp into most of the CYBB mRNA of leukocytes causing a

Recurring and isolated intronic FGFR1 variants as an underdiagnosed cause of congenital hypogonadotropic hypogonadism.

BACKGROUND: Congenital hypogonadotropic hypogonadism (CHH) is a genetically heterogeneous disorder characterized by absent or delayed puberty and infertility due to gonadotropin-releasing hormone deficiency. While loss-of-function variants in FGFR1 are the most commonly known genetic cause of CHH, diagnostic screening typically focuses on coding exons, potentially overlooking pathogenic variants in noncoding regions. METHODS: We investigated 4 unrelated families with CHH. Family 1 included a mother and 3 daughters presenting with variable reproductive phenotypes and incomplete penetrance of a

Novel HK1 intronic variant in congenital hyperinsulinism: impaired transactivation function for FOXA2.

Recent studies have revealed multiple genetic variants affecting a highly conserved ∼50 bp region encompassing the putative NFAT-, NKX2-, and FOX-binding sites in HK1 intron 2 in congenital hyperinsulinism (CHI) with aberrant HK1 expression in β cells. We identified a novel "likely pathogenic" variant (NC_000010.11:g.69348930T>C) within the FOX-binding site in a Japanese boy and his father with CHI. Furthermore, we performed luciferase assays using HEK293T cells transfected by luciferase reporter vector with 8 tandemly repeated 22 bp segment harboring the wild-type or variant FOX-binding site

Noncoding Variants in Intron 2 of HK1 Associated With Hyperinsulinism With Variable Clinical Phenotype.

CONTEXT: Noncoding variants in hexokinase 1 (HK1) were first associated with congenital hyperinsulinism (HI) in a large family with diazoxide-responsive HI in 2008. Since then, additional cases have been reported in the literature with noncoding variants in HK1 associated with variable HI phenotypes. METHODS: We sequenced a 350 bp region in intron 2 of HK1 in 281 individuals with genetics-negative HI to identify additional cases related to non-coding HK1 variants and to characterize the clinical features of these cases. RESULTS: We identified 16 unique non-coding variants in intron 2 of HK1

In vitro pathogenicity evaluation of deep intronic variants for recessive genetic retinal diseases.

PURPOSE: Deep intronic variants (DIVs) that activate cryptic exons (CEs) cause ∼20% of inherited retinal disease (IRD) cases, yet their pathogenicity remains difficult to predict. We measured the splicing effects of rare DIVs in patients with recessive IRD who each carry one confirmed pathogenic allele. METHODS: We tested 640 rare DIVs from 76 patients using a high-throughput splicing assay (HTSA): a split-GFP minigene separated by an SMN1 gene intron into which 270-bp sequences flanking each DIV were cloned. The plasmid library was transfected into HEK293T cells, minigene transcripts were am

The First Molecular Profiling of JAK2 Exon 12 and Flanking Intronic Sequences in Indonesia.

OBJECTIVE: Data on JAK2 Exon 12 mutations in Indonesia are not available. This study aimed to explore the presence of known JAK2 exon 12 coding mutations in V617F-negative myeloproliferative neoplasm (MPN) patients in Indonesia and to describe any novel intronic changes downstream of exon 12. METHODS: A total of 198 V617F-negative MPN samples were screened using allele-specific polymerase chain reaction (AS-PCR) for four commonly reported canonical exon 12 mutations. Of these, 57 cases were selected at random or for atypical PCR band patterns and underwent bidirectional Sanger sequencing of a

Novel deep intronic variant in CLCN1 causing autosomal recessive myotonia congenita.

Myotonia congenita is a skeletal muscle channelopathy caused by pathogenic variants in CLCN1, encoding the ClC-1 chloride channel. We report two sisters with clinical features consistent with recessive myotonia congenita and compound heterozygous variants in CLCN1 identified through short-read genome sequencing: a paternally inherited pathogenic missense variant c.871G > A (p.Glu291Lys) and a novel maternally inherited deep intronic variant, c.697-620 T > G. RNA sequencing of a muscle biopsy revealed that the deep intronic variant activates a cryptic splice donor site, resulting in inclusion o

Novel deep intronic variants in NTRK1 underlying congenital insensitivity to pain with anhidrosis.

OBJECTIVES: Congenital insensitivity to pain with anhidrosis (CIPA) is a rare autosomal recessive disorder caused by mutations in NTRK1 that is characterized by pain insensitivity, anhidrosis, and recurrent fever. While genetic testing is the gold standard for CIPA diagnosis, the complexity of NTRK1 variants poses major challenges. Conventional sequencing that is limited to the coding regions of NTRK1 results in misdiagnoses or missed diagnoses in approximately 57% of patients. Accordingly, to improve the diagnostic efficiency of CIPA, we integrated whole-genome sequencing (WGS) with functiona

Regulation of MCCC1 expression by a Parkinson's disease-associated intronic variant: implications for pathogenesis.

Parkinson's disease (PD) is a common neurodegenerative disorder characterized by dopaminergic neuron loss and α-synuclein aggregation. While some familial cases result from single-gene mutations, most are sporadic, involving complex genetic and environmental interactions. Among PD risk loci identified through genome-wide association studies, MCCC1 encodes a mitochondrial enzyme essential for leucine catabolism; however, the causal variant remains unclear. Here, we investigated whether the intronic variant rs12637471 regulates MCCC1 mRNA expression and influences PD risk. Postmortem brain analy
