Synthesis and Evaluation of Peptoid-Based Compound Libraries as Inhibitors of Parasite Metallo-Aminopeptidases.

Parasitic diseases are a worldwide health and socio-economical problem, especially due to increasing parasite resistance and frequent toxicity of commercial drugs. Parasite metallo-aminopeptidases are potential therapeutic targets, as they perform crucial biological functions during parasite development within the human host. Here, we describe the synthesis and biological evaluation of two libraries consisting of a total of 74 peptoid-based compounds. The synthetic approaches use a multicomponent reaction to install various diversity elements, and in library one, this is followed by subsequent

Generation and NGS profiling of naïve rabbit antibody libraries for efficient monoclonal antibody selection.

Rabbit monoclonal antibodies (mAbs) are highly valued for their exceptional affinity and specificity, yet naïve rabbit antibody libraries generated by phage display remain rarely described, limiting the in vitro exploitation of the unique rabbit immune repertoire. To address this gap, we constructed two naïve scFv phage display libraries-one incorporating κ and the other λ light chains-assembled from bone marrow, spleen, and peripheral blood of rabbits from two breeds. Together, they yielded a combined theoretical diversity of 7 × 10⁹ independent clones, with the λ library providing access to

Scaffold-Based Libraries Versus Make-on-Demand Space: A Comparative Assessment of Chemical Content.

Chemical libraries are essential in drug discovery, providing a vast variety of compounds for screening and exploration. Previously, through collective efforts of chemoinformaticians and chemists, the group has created two libraries: the essential eIMS containing 578 in-stock compounds on plates ready for high throughput screening and a companion virtual library vIMS, containing 821.069 compounds derived from the scaffolds of the eIMS compounds, and decorated with substituents from customized collection of R-groups. In this article, validation of this library design approach is aimed, which is

Design of Personal Health Libraries for People Returning from Incarceration in the United States.

Individuals with a history of incarceration face many barriers to accessing resources to meet their basic needs when returning to community settings. Digital health tools have potential to reduce health inequities by facilitating connections to health and social services, and peer support. This study aimed to employ a user-centered design approach to create a digital Personal Health Library (PerHL) for previously incarcerated individuals. The design process included in-depth interviews followed by rapid analysis, interpretation sessions, and user experience/user interface (UX/UI) design of a h

CRISPR/Cas9-based toolkit for rapid marker recycling and combinatorial libraries in Komagataella phaffii.

Komagataella phaffii, a nonconventional yeast, is increasingly attractive to researchers owing to its posttranslational modification ability, strict methanol regulatory mechanism, and lack of Crabtree effect. Although CRISPR-based gene editing systems have been established in K. phaffii, there are still some inadequacies compared to the model organism Saccharomyces cerevisiae. In this study, a redesigned gRNA plasmid carrying red and green fluorescent proteins facilitated plasmid construction and marker recycling, respectively, making marker recycling more convenient and reliable. Subsequently

General negative pressure annealing approach for creating ultra-high-loading single atom catalyst libraries.

Catalyst systems populated by high-density single atoms are crucial for improving catalytic activity and selectivity, which can potentially maximize the industrial prospects of heterogeneous single-atom catalysts (SACs). However, achieving high-loading SACs with metal contents above 10 wt% remains challenging. Here we describe a general negative pressure annealing strategy to fabricate ultrahigh-loading SACs with metal contents up to 27.3-44.8 wt% for 13 different metals on a typical carbon nitride matrix. Furthermore, our approach enables the synthesis of high-entropy single-atom catalysts (H

Expanding PFAS Identification with Transformation Product Libraries: Nontargeted Analysis Reveals Biotransformation Products in Mice.

Per- and polyfluoroalkyl substances (PFAS) are widely used persistent synthetic chemicals that have been linked to adverse health effects. While the behavior of PFAS has been evaluated in the environment, our understanding of reaction products in mammalian systems is limited. This study identified biological PFAS transformation products and generated mass spectral libraries to facilitate an automated search and identification. The biological transformation products of 27 PFAS, spanning 5 chemical subclasses (alcohols, sulfonamides, carboxylic acids, ethers, and esters), were evaluated followin

Triazine-Based Covalent DNA-Encoded Libraries for Discovery of Covalent Inhibitors of Target Proteins.

Since ibrutinib was approved by the FDA as an effective monotherapy for chronic lymphocytic leukemia (CLL) and multilymphoma, more and more FDA-approved covalent drugs are coming back into the market. On this occasion, the resurgence of interest in covalent drugs calls for more hit discovery techniques. However, the limited numbers of covalent libraries prevent the development of this area. Herein, we report the design of covalent DNA-encoded library (DEL) and its selection method for the discovery of covalent inhibitors for target proteins. These triazine-based covalent DELs yielded potent co

Use of Hybrid Data-Dependent and -Independent Acquisition Spectral Libraries Empowers Dual-Proteome Profiling.

In the context of bacterial infections, it is imperative that physiological responses can be studied in an integrated manner, meaning a simultaneous analysis of both the host and the pathogen responses. To improve the sensitivity of detection, data-independent acquisition (DIA)-based proteomics was found to outperform data-dependent acquisition (DDA) workflows in identifying and quantifying low-abundant proteins. Here, by making use of representative bacterial pathogen/host proteome samples, we report an optimized hybrid library generation workflow for DIA mass spectrometry relying on the use

Time-Dependent Switching of Constitutional Dynamic Libraries and Networks from Kinetic to Thermodynamic Distributions.

The distribution of the constituents of a constitutional dynamic library (CDL) may undergo time-dependent changes as a function of the kinetics of the processes generating the CDL from its components. Thus, the constitutional dynamic network (CDN) representing the connections between the constituents changes from a kinetic distribution to the thermodynamic one as a function of time. We investigated the behavior of dynamic covalent libraries (DCLs) of four constituents generated by reversible formation of C═N bonds between four components, 2 aldehydes and 2 amino compounds, both in absence and

Novel low-abundance allergens from mango via combinatorial peptide libraries treatment: A proteomics study.

Mango allergy is a rare condition, which may cause severe hypersensitivity reactions, such as anaphylaxis, angioedema, asthma and contact dermatitis. By exploiting the combinatorial peptide ligand library (CPLL) technology, mango proteomes have been extracted and the presence of traces of allergens assessed via Western blot analysis two-dimensional maps. Upon reactive spot elution and mass spectrometry analyses, four major mango allergens could be identified for the first time and shown to be in common with three of the five known banana species. These allergens include: Mus a 1, Mus a 2 and M

Immunodiagnosis of canine visceral leishmaniasis using mimotope peptides selected from phage displayed combinatorial libraries.

ELISA and RIFI are currently used for serodiagnosis of canine visceral leishmaniasis (CVL). The accuracy of these tests is controversial in endemic areas where canine infections by Trypanosoma cruzi may occur. We evaluated the usefulness of synthetic peptides that were selected through phage display technique in the serodiagnosis of CVL. Peptides were chosen based on their ability to bind to IgGs purified from infected dogs pooled sera. We selected three phage clones that reacted only with those IgGs. Peptides were synthesized, polymerized with glutaraldehyde, and used as antigens in ELISA ass

Identification of bacteria in endodontic infections by sequence analysis of 16S rDNA clone libraries.

A significant proportion of oral bacteria are unable to undergo cultivation by existing techniques. In this regard, the microbiota from root canals still requires complementary characterization. The present study aimed at the identification of bacteria by sequence analysis of 16S rDNA clone libraries from seven endodontically infected teeth. Samples were collected from the root canals, subjected to the PCR with universal 16S rDNA primers, cloned and partially sequenced. Clones were clustered into groups of closely related sequences (phylotypes) and identification to the species level was perfo

The human antibody repertoire specific for rabies virus glycoprotein as selected from immune libraries.

Antibody phage display technology was used to identify human monoclonal antibodies that neutralize rabies virus (RV). A phage repertoire was constructed using antibody genes harvested from the blood of vaccinated donors. Selections using this repertoire and three different antigen formats of the RV glycoprotein (gp) resulted in the identification of 147 unique antibody fragments specific for the RV gp. Analysis of the DNA sequences of these antibodies demonstrated a large variation in the heavy- and light-chain germ-line gene usage, suggesting that a broad antibody repertoire was selected. The

New approaches for cell-specific targeting: identification of cell-selective peptides from combinatorial libraries.

Peptides that recognize specific cell types promise to be valuable tools both in research and clinical applications. Cell-specific peptides can be useful as drug delivery vehicles, diagnostic agents, affinity reagents for cell purification, gene therapy delivery agents, and research tools to probe the nature of a cell's surface. Recently, cell-specific targeting-peptides have been identified by phage-display selections against purified cell-surface markers, whole cells in tissue culture, and even tissues within live animals. These methods for identifying cell-targeting peptides will certainly

Control of axial stereochemistry for the enantioselective construction of a QUINAP library.

QUINAP, a classic axially chiral P,N-ligand based on the skeleton of an atropisomeric heterobiaryl, has been widely applied in various types of enantioselective transformations. To date, the efficient construction of a QUINAP library with high enantioselectivity is still underdeveloped. Herein, we report a two-step synthesis of QUINAP derivatives from racemic QUINOLs with high enantioselectivity by controlling the dynamic axial stereochemistry in heterobiaryl skeletons. Under heating, solvent-dependent crystallization-induced deracemization (CID) of QUINOLs was realized with chiral ammonium sa

Benchmarking Spectral Library Prediction Platforms for Neuropeptidomics Applications.

Data-independent acquisition (DIA) mass spectrometry has emerged as a powerful tool for neuropeptidomics, but its success relies heavily on the quality of spectral libraries used for peptide identification. There are inherent challenges to mass spectrometry analysis of crustacean neuropeptides, including the endogenous nature in which they are analyzed, extensive post-translational modification (PTM), and atypical fragmentation patterns. Thus, general-purpose proteomic spectral prediction tools may not perform optimally in the endogenous peptide domain. In this study, we benchmark four widely

Cross-contamination of commercial oligonucleotides with library-structured sequences.

Custom oligonucleotides (oligos) play a crucial role in molecular biology applications, including sequencing, polymerase chain reaction (PCR), and library construction. For highly sensitive techniques such as next-generation sequencing (NGS) library preparation, oligos must exhibit exceptional purity and accuracy. Here, we provide a perspective on the presence of unrelated, contaminating sequences in custom-made oligos using a case study of an RNA-protein crosslinked immunoprecipitation (CLIP-seq) experiment. These contaminants led to artefactual results in NGS data, rendering their results un

Comprehensive synthesis and anticoagulant evaluation of a diverse fucoidan library.

Fucoidan, a sulfated glycan derived from brown algae, has garnered significant attention for its anticoagulant properties. However, the structural complexity and heterogeneity of naturally extracted fucoidan have hindered a comprehensive understanding of its structure-activity relationship, limiting the development of fucoidan-based anticoagulant drugs. To address this challenge, we synthesize a diverse library of 58 distinct fucoidans with multiple contiguous 1,2-cis glycosidic bonds, ranging from disaccharides to dodecasaccharides, using a highly efficient preactivation-based one-pot glycosy
