Viral resistance to VRC01-like antibodies with mutations in loop D and V5 from an HIV-1 B' subtype infected individual with broadly neutralization activity.

Recently we identified the VRC01-like antibody DRVIA7(A7) from an HIV-1 B' subtype-infected individual (DRVI01) with broad neutralization activity, and almost all viruses from the individual were resistant to both VRC01 and A7 lineage antibodies. Here, we identified and characterized a panel of HIV-1 variants with resistance to VRC01 and A7 using site-directed mutagenesis and swapping amino acid fragments of gp120. Site-directed mutagenesis revealed that E279D/R282K/N460A/T464N of gp120 from DRVI01 produced VRC01-susceptible variants. Multiple mutations significantly increased the neutralizati

Mechanistic and Structural Analyses of Non-Heme Iron Enzyme TqaM for α-Tertiary Amino Acid Synthesis.

α-Tertiary amino acids (ATAAs) are versatile building blocks for the synthesis of biologically active compounds. Although synthetic and enzymatic approaches to ATAA synthesis have been developed, additional methods for ATAA production remain in high demand. Here, we report detailed mechanistic and structural analyses of TqaM, a non-heme iron-dependent oxygenase that catalyzes the key oxidative decarboxylation of a β-amino acid to generate 2-aminoisobutyric acid, a representative ATAA. In vitro analyses revealed that TqaM strictly recognizes the stereochemistry at the C2 position of the substra

Expression and characterization of the Renilla luciferase with the cumulative mutation.

Luciferase from Renilla reniformis (RLuc) is a good research tool as a reporter protein and bioimaging probes, yielding blue light using the substrate coelenterazine. However, the applications are limited since RLuc is unstable under various conditions. Therefore, an attempt was made to increase RLuc thermostability. In this study, 5 mutations reported previously [1] and one mutation obtained using site-directed mutagenesis were combined. As a result of this combination, the thermostability effect increased, with the mutant showing approximately 10 °C higher stability. Furthermore, the mutant

Identification and function of a polyketide synthase gene responsible for 1,8-dihydroxynaphthalene-melanin pigment biosynthesis in Ascochyta rabiei.

Ascochyta rabiei produces and accumulates one of the well-known fungal polyketides, 1,8-dihydroxynaphthalene-melanin pigment (DHN-melanin), in asexual and sexual fruiting bodies. Degenerate PCR primers were used to isolate an ArPKS1 of A. rabiei encoding a polypeptide with high similarity to polyketide synthase (PKS) involved in biosynthesis of DHN-melanin in other ascomycetous fungi. Site-directed mutagenesis of ArPKS1 in A. rabiei generated melanin-deficient pycnidial mutants but caused no significant reduction of pathogenicity to chickpea. Pycnidiospores in ArPKS1-mutant pycnidia showed hig

Reaction of E. coli catalase HPII with cyanide as ligand and as inhibitor.

Cyanide forms an inhibitory complex with the haem d-containing E. coli catalase HPII, spectrally similar to the cyanide complex of beef liver enzyme but with absorption bands shifted 90 nm towards the red end of the spectrum. Both the Kd and Ki values are approximately 7 microM in the wild-type enzyme. The cyanide reaction is slow, with a bimolecular 'on' constant approx. 2000 x smaller than that of eukaryotic enzyme, and an 'off' constant diminished by a similar amount. Catalases with a mutated distal histidine (H128) fail to bind cyanide at cyanide concentrations below 50 mM. Catalases with

Selectivity determinants of inhibitor binding to human 20alpha-hydroxysteroid dehydrogenase: crystal structure of the enzyme in ternary complex with coenzyme and the potent inhibitor 3,5-dichlorosalicylic acid.

The crystal structure of human 20alpha-hydroxysteroid dehydrogenase (AKR1C1) in ternary complex with the coenzyme NADP (+) and the potent inhibitor 3,5-dichlorosalicylic acid was determined at a resolution of 1.8 A. The inhibitor is held in place by a network of hydrogen bonding interactions with the active site residues Tyr55, His117, and His222. The important role of the nonconserved residues Leu54, His222, Leu306, and Leu308 in inhibitor binding and selectivity was determined by site-directed mutagenesis.

[Cofactor preference engineering of meso-diaminopimelate dehydrogenase and its application in d-phenylalanine synthesis].

d-phenylalanine is an important d-amino acid with a wide range of applications in the pharmaceutical and chemical industries. meso-diaminopimelate dehydrogenase (DAPDH) catalyzes the asymmetric reductive amination of α-keto acids to produce d-amino acids with high optical purity, serving as a key enzymatic module for constructing multi-enzyme cascade systems. However, the strict dependence of wild-type DAPDH on NADPH results in high cofactor costs, limiting its industrial application. To address this issue, this study focused on a previously engineered yet still NADPH-preferring type I DAPDH f

Targeted gene disruption in the Xenopus tropicalis genome using designed TALE nucleases.

Transcription activator-like effector nucleases (TALENs) are attractive and powerful molecular tools for targeted gene disruption because of their simple design and quick assembly. To evaluate the utility of TALENs in genome editing in Xenopus tropicalis, we prepared nine pairs of TALENs for the tyrosinase, noggin and MMP-9TH genes. All of the TALENs had some activity in a single-strand annealing assay using a cultured frog cell line, suggesting double-stranded DNA cleavage activity by the TALENs at their target site. The injection of mRNAs encoding TALENs into fertilized X. tropicalis embryos

Engineering of ω-transaminase at binding pocket and access tunnel for preparation of (R)-1-phenoxypropan-2-amine.

Transaminase-catalyzed amination of prochiral ketones is regarded as a promising route for optically active amines production. These chiral amines serve as key building blocks in the synthesis of agrochemicals and pharmaceuticals. However, the limited substrate scope and substrate/(co)product inhibition have significantly hindered the industrial-scale implementation of transaminase-catalyzed processes. Engineering of TAs at binding sites is an efficient strategy to expand the capacity of binding pocket, thereby improving the catalytic efficiency. Furthermore, modification of access tunnel is c

Effect of Cu(II) and Conserved Copper Binding Sites on the Multicopper Oxidase CopA and Characterization of BioMnO x.

The microbial manganese removal process is believed to consist of the catalytic oxidation of Mn(II) by manganese oxidase. In this study, the multicopper oxidase CopA was purified and exhibited high manganese oxidation activity in vitro, and it was found that Cu(II) can significantly enhance its manganese oxidation activity. Gene site-directed mutagenesis was used to mutate four conserved copper binding sites of CopA to obtain four mutant strains. The manganese removal efficiencies of the four strains were determined, and it was found that H120 is the catalytically active site of CopA. The loss

Roles of conserved residues in the receptor binding sites of human parainfluenza virus type 3 HN protein.

Human parainfluenza virus type 3 (hPIV-3) entry and intrahost spread through membrane fusion are initiated by two envelope glycoproteins, hemagglutinin-neuraminidase (HN) and fusion (F) protein. Binding of HN protein to the cellular receptor via its receptor-binding sites triggers conformational changes in the F protein leading to virus-cell fusion. However, little is known about the roles of individual amino acids that comprise the receptor-binding sites in the fusion process. Here, residues R192, D216, E409, R424, R502, Y530 and E549 located within the receptor-binding site Ⅰ, and residues N

Identification of key sites determining the cofactor specificity and improvement of catalytic activity of a steroid 5β-reductase from Capsella rubella.

Progesterone 5β-reductases (P5βRs) are involved in 5β-cardenolide formation by stereo-specific reduction of the △4,5 double bond of steroid precursors. In this study a steroid 5β-reductase was identified in Capsella rubella (CrSt5βR1) and its function in steroid 5β-reduction was validated experimentally. CrSt5βR1 is capable of enantioselectively reducing the activated CC bond of broad substrates such as steroids and enones by using NADPH as a cofactor and therefore has the potential as a biocatalyst in organic synthesis. However, for industrial purposes the cheaper NADH is the preferred cofact

Catalytic site conformations in human PNP by 19F-NMR and crystallography.

Purine nucleoside phosphorylase (PNP) is a target for leukemia, gout, and autoimmune disorders. Dynamic motion of catalytic site loops has been implicated in catalysis, but experimental evidence was lacking. We replaced catalytic site groups His257 or His64 with 6-fluoro-tryptophan (6FW) as site-specific NMR probes. Conformational adjustments in the 6FW-His257-helical and His64-6FW-loop regions were characterized in PNP phosphate-bound enzyme and in complexes with catalytic site ligands, including transition state analogs. Chemical shift and line-shape changes associated with these complexes r

Distinct Active-Site Architectures Drive Divergent Catalysis for Convergent Spirooxindole Biosynthesis.

Prenylated indole alkaloids containing a spirooxindole scaffold exhibit diverse biological activities. Here, we report that the flavin-dependent monooxygenase PldC catalyzes the conversion of (+)-premalbrancheamide to 3S-hydroxyindolenine, which undergoes spontaneous rearrangement to form 3R-spirooxindole. In contrast, the homologous enzyme PhqK directly furnishes the 3R-spirooxindole from the same substrate. Structural modeling and site-directed mutagenesis reveal that divergent active-site architectures dictate substrate binding orientation, directing epoxide opening to control the product o

Elucidation of calcium coordination mechanisms in cod bone-derived peptides and site-directed mutants using quantum chemistry.

The objective of this study was to elucidate the Ca-binding mechanisms of cod bone-derived peptides and their site-directed mutants using experimental and quantum-chemical approaches. Isothermal titration calorimetry showed Ca-binding was exothermic, spontaneous at 25 °C, driven mainly by ionic interactions. Binding constants for DYGGEY and GESGEAGDR were 1.120 × 103 and 1.024 × 103 M-1, with stoichiometries of 2 Ca2+ per peptide. Mutants DYGEGY, AYGGAY, and GASGAAGAR showed Ca-binding capacities of 4.64 ± 0.42, 0.73 ± 0.37, and 1.07 ± 0.55 μg/mg, underscoring the importance of carboxyl groups

Interaction site for the inhibition of tarantula Jingzhaotoxin-XI on voltage-gated potassium channel Kv2.1.

Jingzhaotoxin-XI (JZTX-XI) is a 34-residue peptide from the Chinese tarantula Chilobrachys jingzhao venom that potently inhibits both voltage-gated sodium channel Nav1.5 and voltage-gated potassium channel Kv2.1. In the present study, we further showed that JZTX-XI blocked Kv2.1 currents with the IC50 value of 0.39 ± 0.06 μM. JZTX-XI significantly shifted the current-voltage (I-V) curves and normalized conductance-voltage (G-V) curves of Kv2.1 channel to more depolarized voltages. Ala-scanning mutagenesis analyses demonstrated that mutants I273A, F274A, and E277A reduced toxin binding affinity

Modulation of FadR binding capacity for acyl-CoA fatty acids through structure-guided mutagenesis.

FadR is a versatile global regulator in Escherichia coli that controls fatty acid metabolism and thereby modulates the ability of this bacterium to grow using fatty acids or acetate as the sole carbon source. FadR regulates fatty acid metabolism in response to intra-cellular concentrations of acyl-CoA lipids. The ability of FadR to bind acyl-CoA fatty acids is thus of significant interest for the engineering of biosynthetic pathways for the production of lipid-based biofuels and commodity chemicals. Based on the available crystal structure of E. coli bound to myristoyl-CoA, we predicted amino
