SPaSE: Spatially resolved pathology scores using optimal transport on spatial transcriptomics data.

Pathological events often impact tissue regions in a spatially variable manner, making it challenging to identify therapeutic targets. Spatial transcriptomics (ST) is a powerful technology to map spatially variable molecular mechanisms, yet suitable analytical methods have been lacking. We introduce spatially resolved pathology score (SPaSE), an optimal transport-based algorithm to compare ST data from diseased and control tissues. SPaSE computes a "pathology score" for each spot in the diseased sample, quantifying the pathological impact at that spot. In post-myocardial infarction (post-MI) m

Segger: Fast and accurate cell segmentation of imaging-based spatial transcriptomics data.

The accurate assignment of transcripts to their cells of origin remains the Achilles heel of imaging-based spatial transcriptomics, despite being critical for nearly all downstream analyses. Current cell segmentation methods are prone to over- and under-segmentation, misassign transcripts to cells, require manual intervention, and suffer from low sensitivity and scalability. We introduce segger, a versatile graph neural network based on a heterogeneous graph representation of individual transcripts and cells, that frames cell segmentation as a transcript-to-cell link prediction task and can le

Spatial transcriptomics uncovers unique tumor microenvironments in folliculotropic versus classic mycosis fungoides.

The most common subtype of cutaneous T-cell lymphoma, mycosis fungoides (MF), is characterized by proliferation of malignant T cells in the skin. In the more clinically aggressive folliculotropic MF (FMF), malignant T cells localize to follicular epithelium, whereas in classic MF, they infiltrate the dermis and epidermis. How the localization of neoplastic T cells to the follicular niche contributes to the clinical aggression in FMF is unclear. To uncover the tumor microenvironmental differences between perifollicular FMF and dermal classic MF regions, we analyzed patient samples using spatial

Seq-Scope: repurposing Illumina sequencing flow cells for high-resolution spatial transcriptomics.

Spatial transcriptomics technologies aim to advance gene expression studies by profiling the entire transcriptome with intact spatial information from a single histological slide. However, the application of spatial transcriptomics is limited by low resolution, limited transcript coverage, complex procedures, poor scalability and high costs of initial setup and/or individual experiments. Seq-Scope repurposes the Illumina sequencing platform for high-resolution, high-content spatial transcriptome analysis, overcoming these limitations. It offers submicrometer resolution, high capture efficiency

Single-cell and spatial transcriptomics: Discovery of human placental development and disease.

The human placenta is a vital organ, encompassing many distinct cell types, that maintains the growth and development of the fetus and is essential for substance exchange, defense, synthesis, and immunity. Abnormalities in placental cells can lead to various pregnancy complications, but the mechanisms remain largely unclear. Single-cell and spatial transcriptomics technologies have been developed in recent years to demonstrate placental cell heterogeneity and spatial molecular localization. Here, we review and summarize the current literature, demonstrating these technologies and showing the h

Granuloma Annulare Exhibits Mixed Immune and Macrophage Polarization Profiles with Spatial Transcriptomics.

Granuloma annulare (GA) is an idiopathic condition characterized by granulomatous inflammation in the skin. Prior studies have suggested that GA develops from various triggers, leading to a complex interplay involving innate and adaptive immunity, tissue remodeling, and fibrosis. Macrophages are the major immune cells comprising GA granulomas; however, the molecular drivers and inflammatory signaling cascade behind macrophage activation are poorly understood. Histologically, GA exhibits both palisaded and interstitial patterns on histology; however, the molecular composition of GA at the spati

Spatial transcriptomics analysis of zone-dependent hepatic ischemia-reperfusion injury murine model.

Hepatic ischemia-reperfusion (I/R) injury is a common complication in liver transplantation. The connection between I/R-induced injury response and liver heterogeneity has yet to be fully understood. In this study, we converge histopathological examination with spatial transcriptomics to dissect I/R injury patterns and their associated molecular changes, which reveal that the pericentral zones are most sensitive to I/R injury in terms of histology, transcriptomic changes, and cell type dynamics. Bioinformatic analysis of I/R injury-related pathways predicts that celastrol can protect against l

Miniature spatial transcriptomics for studying parasite-endosymbiont relationships at the micro scale.

Several important human infectious diseases are caused by microscale-sized parasitic nematodes like filarial worms. Filarial worms have their own spatial tissue organization; to uncover this tissue structure, we need methods that can spatially resolve these miniature specimens. Most filarial worms evolved a mutualistic association with endosymbiotic bacteria Wolbachia. However, the mechanisms underlying the dependency of filarial worms on the fitness of these bacteria remain unknown. As Wolbachia is essential for the development, reproduction, and survival of filarial worms, we spatially explo

Spatial transcriptomics reveals metabolic changes underly age-dependent declines in digit regeneration.

De novo limb regeneration after amputation is restricted in mammals to the distal digit tip. Central to this regenerative process is the blastema, a heterogeneous population of lineage-restricted, dedifferentiated cells that ultimately orchestrates regeneration of the amputated bone and surrounding soft tissue. To investigate skeletal regeneration, we made use of spatial transcriptomics to characterize the transcriptional profile specifically within the blastema. Using this technique, we generated a gene signature with high specificity for the blastema in both our spatial data, as well as othe

Spatial transcriptomics differences of histopathological growth patterns in colorectal cancer liver metastases.

BACKGROUND: Histopathological growth patterns (HGPs) have emerged as prognostic and predictive biomarkers in colorectal liver metastases (CLM). The desmoplastic/encapsulating HGP (EHGP) is associated with improved survival after surgery, whereas the replacement HGP (RHGP) is associated with poorer outcomes. However, HGPs can only be reliably assessed postoperatively, limiting their use as preoperative biomarkers. A deeper molecular understanding of HGPs could inform biomarker development and therapeutic strategies, including approaches to promote EHGP. METHODS: We applied in situ sequencing (

Dissecting the coordinated progression of cell states in spatial transcriptomics with CoPro.

Spatial transcriptomics enables the study of how cells coordinate their molecular states within tissue, providing insight into both normal function and disease processes. A key challenge is to identify gene expression programs that vary continuously across space and are coordinated between cell types. We present CoPro, a computational framework for detecting the spatially coordinated progression of cellular states. CoPro can operate in both supervised and unsupervised modes to identify gene programs that co-vary within or between cell types, and to disentangle multiple overlapping spatial patt

Mitigating Fixation Artifacts in Spatial Transcriptomics: Methodological Insights from Human Brain Tissue.

Human brain bank material offers a great potential for studying a wide range of diseases from psychiatric to degenerative disorders, stroke, and pain. Historically, the primary limitation has been the technical usability of long-term formalin fixed and stored tissue samples with inadequate RNA quality. However, new and emerging, highly sensitive techniques now enable the study of the human transcriptome in autopsied brain material. This study aimed to develop a protocol for analysing RNA expression in two distinct cell populations within a spatial context from long-term formalin fixed human hy

Accurate, scalable and cross-platform cell identification for high-resolution spatial transcriptomics.

Recent advances in spatial transcriptomics (ST) have brought unprecedented insights into cellular diversity and cell-cell interactions within their spatial context. High-resolution ST techniques, including barcoding-based and imaging-based platforms, have achieved remarkable subcellular resolution. However, precise cell segmentation remains a major challenge, hampering effective single-cell spatial analysis. Existing methods are often platform specific and lack scalability for datasets with large fields of view. Here we introduce Cellist, a new, multi-modal, cell-segmentation method that combi

Spatial transcriptomics reveals the molecular signatures of prodromal and advanced α-synucleinopathy.

A pathological role of α-synuclein (aSyn) aggregation in the etiology of Parkinson disease (PD) is well established. Here, we applied spatial transcriptomics (ST) on brain sections derived from a rodent mouse model of α-synucleinopathy (transgenic M83+/+ line). Our ST data revealed that induction of aSyn pathology in the brainstem of rodents triggered upregulation of pathways controlling energy metabolism. At a later stage, characterized by movement disability, the ST data indicated a drastic downregulation of mitochondrial metabolic pathways along with perturbed expression of mRNA translation

SM3DD with segmented PCA: a comprehensive method for interpreting 3D spatial transcriptomics.

We developed Standardised Minimum 3D Distance (SM3DD), an entirely cell segmentation/annotation-free approach to the analysis of spatial RNA datasets, using it to compare lung tissue from 16 clinically normal individuals to that of 18 SARS-CoV-2 patients who died from acute respiratory distress syndrome. RNA spatial coordinates were determined using the CosMx™ Spatial Molecular Imager (Bruker Spatial Biology, US). For each individual transcript location, we calculated the three-dimensional distances to the nearest transcript of each transcript type, standardising the distances to each transcri

Insights Into Spatial Transcriptomics: Exploring Recent Technical Developments and Their Diverse Applications.

Spatial transcriptomics (ST) integrates spatial information with gene expression data to quantify mRNA levels across diverse genes within the structural context of tissues and cells. This field enables simultaneous capture of cellular gene expression at the transcriptomic level while preserving spatial localization information. This approach enhances our understanding of cellular interactions and their immediate microenvironments. Utilizing this technique, researchers can gain deep insights into biological development and disease mechanisms across different tissue regions. Recently, ST has wit

Tangential single-cell spatial transcriptomics resolves early ray lineage trajectory in poplar.

Vascular cambium drives secondary growth in woody plants, yet its closely related stem-cell populations-fusiform and ray initials-are difficult to distinguish, limiting resolution of early ray fate specification. In Populus tremula × Populus alba clone 717, we integrated a 2-yr biweekly field survey of xylem ray anatomy with time-series stem transcriptomes and single-cell-resolution tangential spatial transcriptomics to resolve early ray-lineage states in situ. Across 2 growing seasons, ray cell number and size/area traits showed reproducible dynamics and were most strongly associated with day

Single-cell and spatial transcriptomics inform mechanistic physiology in non-model animals.

Comparative physiology increasingly requires cellular resolution at the level of cell types, tissue microenvironments, and regulatory programs that associate genotype with function under environmental variation. Bulk transcriptomics and tissue-level assays have revealed pathways associated with stress responses, metabolic shifts, and developmental transitions; however, they average signals across heterogeneous cell populations and frequently obscure which cells contribute to physiological phenotypes. Single-cell RNA sequencing (scRNA-seq), single-nucleus RNA sequencing (snRNA-seq), and spatial
