A(C)VPpred: Transfer Learning-Enhanced Prediction of Antiviral and Anticoronavirus Peptides from Sequence Data.

Viral infections pose an ongoing public health challenge and create a need for innovative therapies. Antiviral peptides (AVPs) offer a promising solution due to their high specificity, low toxicity, and reduced risk of inducing drug resistance. The COVID-19 pandemic has heightened the need for targeted anticoronavirus peptides (ACVPs). We introduce the term A(C)VPs (where "(C)" indicates the optional coronavirus specificity) to encompass both broad-spectrum AVPs and ACVPs. However, experimental screening of effective A(C)VPs remains slow and costly. To overcome these limitations, we propose A(

Transferability Based on Drug Structure Similarity in the Automatic Classification of Noncompliant Drug Use on Social Media: Natural Language Processing Approach.

BACKGROUND: Medication noncompliance is a critical issue because of the increased number of drugs sold on the web. Web-based drug distribution is difficult to control, causing problems such as drug noncompliance and abuse. The existing medication compliance surveys lack completeness because it is impossible to cover patients who do not go to the hospital or provide accurate information to their doctors, so a social media-based approach is being explored to collect information about drug use. Social media data, which includes information on drug usage by users, can be used to detect drug abuse

Deep learning pipeline reveals key moments in human embryonic development predictive of live birth after in vitro fertilization.

Demand for in vitro fertilization (IVF) treatment is growing; however, success rates remain low partly due to difficulty in selecting the best embryo to be transferred. Current manual assessments are subjective and may not take advantage of the most informative moments in embryo development. Here, we apply convolutional neural networks (CNNs) to identify key windows in pre-implantation human development that can be linked to embryo viability and are therefore suitable for the early grading of IVF embryos. We show how machine learning models trained at these developmental time points can be use

Physics-constrained machine learning for impedance-based measurement and sound absorption prediction of composite acoustic materials.

Accurate prediction of sound absorption performance in composite acoustic packages is critical for acoustic material characterization, noise control engineering, and the rational design of acoustic functional materials. However, establishing a precise mapping between material microstructure and sound absorption behavior remains a fundamental challenge in this field. Here, we propose a physics-informed machine learning framework for predicting the sound absorption performance of composite acoustic materials. An acoustic mechanistic framework incorporating the Johnson-Champoux-Allard (JCA) model

Rapid Quantification of SARS-Cov-2 Spike Protein Enhanced with a Machine Learning Technique Integrated in a Smart and Portable Immunosensor.

An IoT-WiFi smart and portable electrochemical immunosensor for the quantification of SARS-CoV-2 spike protein was developed with integrated machine learning features. The immunoenzymatic sensor is based on the immobilization of monoclonal antibodies directed at the SARS-CoV-2 S1 subunit on Screen-Printed Electrodes functionalized with gold nanoparticles. The analytical protocol involves a single-step sample incubation. Immunosensor performance was validated in a viral transfer medium which is commonly used for the desorption of nasopharyngeal swabs. Remarkable specificity of the response was

Label-free histomorphometry of peripheral nerve by stimulated Raman spectroscopy.

BACKGROUND: Conventional processing of nerve for histomorphometry is resource-intensive, precluding use in intraoperative assessment of nerve quality during nerve transfer procedures. Stimulated Raman scattering (SRS) microscopy is a label-free technique that enables rapid and high-resolution histology. METHODS: Segments of healthy murine sciatic nerve, healthy human obturator nerve, and human cross-facial nerve autografts were imaged on a custom SRS microscope. Myelinated axon quantification was performed through segmentation using a random forest machine learning algorithm in commercial sof

AlphaDIA enables DIA transfer learning for feature-free proteomics.

The scale of data generated for mass-spectrometry-based proteomics and modern acquisition strategies poses a challenge to bioinformatic analysis. Search engines need to make optimal use of the data for biological discoveries while remaining statistically rigorous, transparent and performant. Here we present alphaDIA, a modular open-source search framework for data-independent acquisition (DIA) proteomics. We developed a feature-free identification algorithm that performs machine learning directly on the raw signal and is particularly suited for detecting patterns in data produced by time-of-fl

An evaluation of transfer learning models in EEG-based authentication.

Electroencephalogram(EEG)-based authentication has received increasing attention from researchers as they believe it could serve as an alternative to more conventional personal authentication methods. Unfortunately, EEG signals are non-stationary and could be easily contaminated by noise and artifacts. Therefore, further processing of data analysis is needed to retrieve useful information. Various machine learning approaches have been proposed and implemented in the EEG-based domain, with deep learning being the most current trend. However, retaining the performance of a deep learning model re

A Transformer-Based Framework for Quality Control of Peptide Tandem Mass Spectra.

In tandem mass spectrometry (MS/MS)-based proteomics, a significant portion of acquired spectra remains unidentified due to poor quality, which consumes excessive computational resources and increases false-positive rates during database searches. Traditional quality assessment methods rely on handcrafted features or classical machine learning that often generalize poorly across different instruments. While recent deep-learning approaches like SPEQ (spectrum quality) have introduced automation, their reliance on convolutional architectures and supervised learning limits their ability to captur

Paediatric sleep apnea event prediction using nasal air pressure and machine learning.

Sleep-disordered breathing is an important health issue for children. The objective of this study was to develop a machine learning classifier model for the identification of sleep apnea events taken exclusively from nasal air pressure measurements acquired during overnight polysomnography for paediatric patients. A secondary objective of this study was to differentiate site of obstruction exclusively from hypopnea event data using the model. Computer vision classifiers were developed via transfer learning to either normal breathing while asleep, obstructive hypopnea, obstructive apnea or cent

Applying ensemble machine learning techniques to MRI scans to predict Alzheimer's disease.

Alzheimer's disease (AD) is a progressive neurodegenerative disorder and the leading cause of dementia globally. Early prediction, prior to the onset of symptoms, is critical for enabling timely interventions. We present a machine learning framework that predicts future AD conversion in cognitively normal (CN) individuals using only structural magnetic resonance imaging (MRI) data. The approach leverages transfer learning with a pre-trained VGG16 model for feature extraction and processes five representative 2D slices per brain MRI scan to generate compact imaging descriptors. These features a

A deep learning tissue classifier based on differential co-expression genes predicts the pregnancy outcomes of cattle†.

Economic losses in cattle farms are frequently associated with failed pregnancies. Some studies found that the transcriptomic profiles of blood and endometrial tissues in cattle with varying pregnancy outcomes display discrepancies even before artificial insemination (AI) or embryo transfer (ET). In the study, 330 samples from seven distinct sources and two tissue types were integrated and divided into two groups based on the ability to establish and maintain pregnancy after AI or ET: P (pregnant) and NP (nonpregnant). By analyzing gene co-variation and employing machine learning algorithms, t

Deep‑learning based osteoporosis classification in knee X‑rays using transfer‑learning approach.

Bone deterioration from osteoporosis creates fractures that primarily affect females who have reached menopause and older adults. Early detection of osteoporosis requires affordable methods because current diagnostic systems are both expensive and challenging to use. The current application of deep learning models for bone radiography analysis faces three major limitations: shallow architecture, insufficient dataset adaptation, and inadequate feature extraction methods. Talk-based machine learning techniques rely heavily on human-generated feature construction; however, they fail to recognize

Using causal machine learning and real world data to improve dose response decision making for secukinumab in psoriatic arthritis.

Personalized treatment in psoriatic arthritis (PsA) remains challenging, particularly in guiding dose escalation decisions. We applied a causal machine learning framework to real-world data from the AQUILA study to evaluate the impact of secukinumab dose escalation (150 mg to 300 mg) on disease activity and health-related quality of life (HR-QoL). Using double machine learning, we estimated both average and patient-level conditional treatment effects (CATEs) based on 42 baseline variables, including demographics, laboratory values, disease activity, HR-QoL, comorbidities, and prior treatments.

AGTR1, PLTP, and SCG2 associated with immune genes and immune cell infiltration in calcific aortic valve stenosis: analysis from integrated bioinformatics and machine learning.

Background: Calcific aortic valve stenosis (CAVS) is a crucial cardiovascular disease facing aging societies. Our research attempts to identify immune-related genes through bioinformatics and machine learning analysis. Two machine learning strategies include Least Absolute Shrinkage Selection Operator (LASSO) and Support Vector Machine Recursive Feature Elimination (SVM-RFE). In addition, we deeply explore the role of immune cell infiltration in CAVS, aiming to study the potential therapeutic targets of CAVS and explore possible drugs. Methods: Download three data sets related to CAVS from the

Co-application of pan-genomics and machine learning uncovers novel insights into the maintenance and evolution of microcystins production trait in Microcystis.

Microcystins (MCs), the potent hepatotoxins produced by toxic strains of Microcystis and other cyanobacteria, pose a major threat to freshwater ecosystems worldwide. However, the regulatory mechanisms, evolutionary origin, and maintenance of this energy-intensive toxigenicity remain largely unresolved. Based on 132 non-redundant Microcystis strains, this study combined pan-genomics analysis, phylogenetic reconstruction, pan-genome-wide association analysis and machine learning approaches to investigate the regulatory and evolutionary basis of MCs production. Results suggest that MCs production

Optimizing Treatment Decision Estimation for Right-Censored Survival Data Through Parameter Transfer Learning.

Accurately estimating treatment effects is crucial for designing optimal treatment plans in personalized medicine, especially in the presence of right-censored survival data. We propose a parameter transfer learning method for estimating treatment effects on right-censored survival data, which leverages multi-source auxiliary data to enhance the prediction accuracy and robustness of the target model. This method constructs multiple source models by extracting shared parameters from other datasets and uses a smoothed concordance index function specifically designed for right-censored survival d

MOSTPLAS: a self-correction multi-label learning model for plasmid host range prediction.

MOTIVATION: Plasmids play an essential role in horizontal gene transfer, aiding their host bacteria in acquiring beneficial traits like antibiotic and metal resistance. There exist some plasmids that can transfer, replicate, or persist in multiple organisms. Identifying the relatively complete host range of these plasmids provides insights into how plasmids promote bacterial evolution. To achieve this, we can apply multi-label learning models for plasmid host range prediction. However, there are no databases providing the detailed and complete host labels of these broad-host-range plasmids. Wi

A distribution-aware optimization model for improving operating room utilization and out-patient flow.

Operating rooms (OR) are responsible for the majority of total hospital revenues and costs, making OR scheduling a critical component of hospital operations as it controls the patient flow in and out of the system. A major challenge in determining effective OR schedules is the uncertainty surrounding new (types of) cases related to, e.g., surgery duration and the post-surgical lengths of stay (LOS). We propose a distribution-aware learning method that estimates the distributions of surgery duration and LOS for each type using historical data. For types with insufficient historical data, we dev
