Impacts of a subtropical storm on nitrogen functional microbes and associated cycling processes in a river-estuary continuum.

Storms, in subtropical regions such as S.E. China, cause major changes in the physical and biogeochemical fluxes of anthropogenic N species through the river-estuary continuum to the coast. Two weeks continuous observations at a sampling station (Station E) in the upper Jiulong River Estuary (S.E. China) were conducted to track the changes of physical and biogeochemical parameters together with genomic identification of nitrogen cycling microbes through a complete storm event in June 2019. In conjunction with previous N flux measurements, it was found that there was greatly increased flux of N

Is the role of aerobic methanotrophs underestimated in methane oxidation under hypoxic conditions?

Microbial methane oxidation is the major biological methane (CH4) sink in the carbon cycle. Methanotrophs can use various electron acceptors in addition to oxygen; understanding the role and contribution of methanotrophs is thus an important topic. However, anaerobic oxidation of methane (AOM) mediated by methanotrophs is poorly explored and understood. This article summarizes the role aerobic methanotrophic bacteria play in AOM. Though AOM was originally considered to be mediated by anaerobic methanotrophic archaea, intra-aerobic methane-oxidizing bacteria (Candidatus Methylomirabilis oxyfera

Gut region induces gastrointestinal microbiota community shift in Ujimqin sheep (Ovis aries): from a multi-domain perspective.

Gastrointestinal (GI) microbiota is one of the most complicated microbial ecosystems and is vital in regulating biological processes associated with nutrient absorption and homeostatic maintenance. Although several efforts have been achieved in characterizing bacterial communities across gut regions, the variation of non-bacterial communities across GI tracts is still largely unexplored. To address this, we investigated microbial biogeography throughout the whole GI tracts of Ujimqin sheep (Ovis aries) by amplicon sequencing which targeted bacteria, fungi, and archaea. The results indicated th

Metagenomic insights into the metabolism and evolution of a new Thermoplasmata order (Candidatus Gimiplasmatales).

Thermoplasmata is a widely distributed and ecologically important archaeal class in the phylum Euryarchaeota. Because few cultures and genomes are available, uncharacterized Thermoplasmata metabolisms remain unexplored. In this study, we obtained four medium- to high-quality archaeal metagenome-assembled genomes (MAGs) from the filamentous fragments of black-odorous aquatic sediments (Foshan, Guangdong, China). Based on their 16S rRNA gene and ribosomal protein phylogenies, the four MAGs belong to the previously unnamed Thermoplasmata UBA10834 clade. We propose that this clade (five reference

Manipulation of Gut Microbiota as a Key Target for Crohn's Disease.

Crohn's disease (CD) is an inflammatory bowel disease (IBD) sub-type characterized by transmural chronic inflammation of the gastrointestinal tract. Research indicates a complex CD etiology involving genetic predisposition and immune dysregulation in response to environmental triggers. The chronic mucosal inflammation has been associated with a dysregulated state, or dysbiosis, of the gut microbiome (bacteria), mycobiome (fungi), virome (bacteriophages and viruses), and archeaome (archaea) further affecting the interkingdom syntrophic relationships and host metabolism. Microbiota dysbiosis in

Ori-Finder-Arch: An Updated Web Server for the Annotation and Visualization of Archaeal Replication Origins.

Archaea are promising chassis organisms in biotechnology, and the accurate annotation of their chromosomal replication origins (oriCs) is the key to unlocking their full potential. However, the existing Ori-Finder 2 web server suffers from low accuracy, slow speed, and limited scalability. In this study, we present Ori-Finder-Arch, an updated web server for high-performance oriC prediction in archaea. This pipeline integrates HMMER-based replication initiation protein (RIP) annotation, refined consensus motif recognition, and GC profile-based DNA unwinding element (DUE) detection. On a benchma

Elemental sulfur reduction to H2S by Tetrahymena thermophila.

Eukaryotic nucleocytoplasm is believed to be descended from ancient Archaea that respired on elemental sulfur. If so, a vestige of sulfur reduction might persist in modern eukaryotic cells. That was tested in Tetrahymena thermophila, chosen as a model organism. When oxygenated, the cells consumed H2S rapidly, but when made anoxic they produced H2S mostly by amino acid catabolism. That could be inhibited by adding aminooxyacetic acid, and then H2S production from elemental sulfur became more evident. Anoxic cell lysates produced H2S when provided with sulfur and NADH, but not with either substr

XPD structure reveals its secrets.

The XPD protein is central to our understanding of the relationship between NER deficiencies and human disorders. Three recent papers report the crystal structures of XPD from archaea. Apart from anticipated helicase domains the structures reveal a 4FeS cluster and novel "Arch" domain. The structures help our understanding of genotype-phenotype relationships in the XPD gene.

Microbial respiration - a biomineral perspective.

Microbial biomineralization is a key process in natural and anthropogenic environments. Certain bacteria and archaea produce cellular energy via anaerobic respiration using metals and metalloids as terminal electron acceptors, producing intra- and extracellular biominerals. This article explores the biomineralization of arsenic (As), iron (Fe), sulfur (S) and selenium (Se), in relation with microbial respiratory processes. Ferric iron (FeIII) and the oxyanions of As, S and Se are used as terminal electron acceptors by specialized bacteria and archaea, providing significant amounts of energy un

Survival of thermophilic and hyperthermophilic microorganisms after exposure to UV-C, ionizing radiation and desiccation.

In this study, we investigated the ability of several (hyper-) thermophilic Archaea and phylogenetically deep-branching thermophilic Bacteria to survive high fluences of monochromatic UV-C (254 nm) and high doses of ionizing radiation, respectively. Nine out of fourteen tested microorganisms showed a surprisingly high tolerance against ionizing radiation, and two species (Aquifex pyrophilus and Ignicoccus hospitalis) were even able to survive 20 kGy. Therefore, these species had a comparable survivability after exposure to ionizing radiation such as Deinococcus radiodurans. In contrast, there

A thermophilic bacterial origin and subsequent constraints by redox, light and salinity on the evolution of the microbial mercuric reductase.

Mercuric reductase (MerA) is central to the mercury (Hg) resistance (mer) system, catalyzing the reduction of ionic Hg to volatile Hg(0). A total of 213 merA homologues were identified in sequence databases, the majority of which belonged to microbial lineages that occupy oxic environments. merA was absent among phototrophs and in lineages that inhabit anoxic environments. Phylogenetic reconstructions of MerA indicate that (i) merA originated in a thermophilic bacterium following the divergence of the Archaea and Bacteria with a subsequent acquisition in Archaea via horizontal gene transfer (H

Effects of Diet and Altitude on the Microbiota of the First Compartment of the Stomach in Peruvian Alpacas in Highland Puna Regions and Their Correlations with Blood Parameters.

This study explores the intestinal microbiota of eight 18-month-old male alpacas from two distinct high-altitude regions in Peru: the Wet Puna (4200 m above sea level) and the Dry Puna (4900 m above sea level). Using 16S rRNA and 18S rRNA metabarcoding, microbial communities of bacteria, archaea, fungi, and protists were analyzed from the first compartment of the stomach (C1) to investigate the diversity, taxonomic composition, and correlations with hematological parameters. Significant differences in microbial diversity and composition were observed between regions, driven by dietary and envi

Reassessing viral origins and evolutionary placement in the tree of life.

The quest to fit all cellular beings in one picture frame as the universal Tree of Life (ToL) has always been a daunting task for evolutionary biologists. Over the decades, ToL has emerged from a dichotomous topology to its present form with three domains; bacteria, archaea and eukarya. But this phylogenetic placement is also questionable due to the miscellaneous nature of certain housekeeping genes, horizontal gene transfers (HGT), and also due to incomplete pathways of pathogenic organisms. Furthermore, the ambiguous nature of viruses has always puzzled researchers about their placement in T

Microbial community profiling of the Chinoike Jigoku ("Blood Pond Hell") hot spring in Beppu, Japan: isolation and characterization of Fe(III)-reducing Sulfolobus sp. strain GA1.

Chinoike Jigoku ("Blood Pond Hell") is located in the hot spring town of Beppu on the southern island of Kyushu in Japan, and is the site of a red-colored acidic geothermal pond. This study aimed to investigate the microbial population composition in this extremely acidic environment and to isolate/characterize acidophilic microorganism with metal-reducing ability. Initially, PCR (using bacteria- and archaea-specific primers) of environmental DNA samples detected the presence of bacteria, but not archaea. This was followed by random sequencing analysis, confirming the presence of wide bacteria

Survival of extremely and moderately halophilic isolates of Tunisian solar salterns after UV-B or oxidative stress.

Adaptation to a solar saltern environment requires mechanisms providing tolerance not only to salinity but also to UV radiation (UVR) and to reactive oxygen species (ROS). We cultivated prokaryote halophiles from two different salinity ponds: the concentrator M1 pond (240 g·L(-1) NaCl) and the crystallizer TS pond (380 g·L(-1) NaCl). We then estimated UV-B and hydrogen peroxide resistance according to the optimal salt concentration for growth of the isolates. We observed a higher biodiversity of bacterial isolates in M1 than in TS. All strains isolated from TS appeared to be extremely halophil

Environmental Controls on Crenarchaeol Distributions in Hydrothermal Springs.

Thermophilic archaea synthesise cellular membranes composed primarily of isoprenoid glycerol dibiphytanyl glycerol tetraethers (iGDGTs). Cells can adjust the packing of their lipids by increasing cyclopentyl ring production, thereby decreasing membrane permeability and fluidity to maintain cellular function at high temperature, acidic pH, or nutrient limitation. Archaea of the class Nitrososphaeria synthesise crenarchaeol, an iGDGT with four cyclopentyl rings and a cyclohexyl ring, the function of which is unknown. Structural modelling suggests the cyclohexyl ring may increase membrane fluidit

Anaerobic oxidation of methane supports a minimal microbial community in a subsurface biofilm at Ginsburg mud volcano.

Deep marine sediments generate large amounts of methane, but most of this gas is consumed by the anaerobic oxidation of methane (AOM) mediated by microscopic consortia of anaerobic methane-oxidizing archaea (ANME) and sulfate-reducing bacteria (SRB). In this study, we investigated the AOM within a sulfate-methane transition zone (SMTZ) at a depth of ~9.6 m at the rim of the Ginsburg mud volcano in the Gulf of Cádiz. The SMTZ is supplied with sulfate from both overlying seawater and an underlying evaporitic deposit, and it coincides with a fracture zone that hosts a visible biofilm. Here, carbo

Seasonal Variations in Microbial Community Structure and Function in the Waters Along the Yangtze-to-Huaihe Water Diversion Project According to Metagenomics.

Water diversion projects can alleviate the uneven spatiotemporal distribution of water resources, but they may also impact functions of aquatic ecosystems in the waters along the route. Despite their importance, the temporal and spatial changes in multi-domain microbial community structure and function along the route remain poorly understood. Metagenomics was employed to investigate the community structure and function of bacteria, archaea, and fungi in the aquatic environments along the Yangtze-to-Huaihe water diversion project in winter and summer seasons. The results showed that seasonal v

Exploiting Archaeal/Thermostable Enzymes in Synthetic Chemistry: Back to the Future?

Billions of years of evolution have led to the selection of (hyper)thermophiles capable of flourishing at elevated temperatures. The corresponding native (hyper)thermophilic enzymes retain their tertiary and quaternary structures at near-boiling water temperatures and naturally retain catalytically competent conformational dynamics under these conditions. And yet, while hyper/thermophilic enzymes offer special opportunities in biocatalysis and in hybrid bio/chemocatalytic approaches to modern synthesis in both academia and industry, these enzymes remain underexplored in biocatalysis. Among the
