Implications of the COVID-19 pandemic in eliminating trachoma as a public health problem.

BACKGROUND: Progress towards elimination of trachoma as a public health problem has been substantial, but the coronavirus disease 2019 (COVID-19) pandemic has disrupted community-based control efforts. METHODS: We use a susceptible-infected model to estimate the impact of delayed distribution of azithromycin treatment on the prevalence of active trachoma. RESULTS: We identify three distinct scenarios for geographic districts depending on whether the basic reproduction number and the treatment-associated reproduction number are above or below a value of 1. We find that when the basic reproduc

Inferring epidemiological dynamics of infectious diseases using Tajima's D statistic on nucleotide sequences of pathogens.

The estimation of the basic reproduction number is essential to understand epidemic dynamics, and time series data of infected individuals are usually used for the estimation. However, such data are not always available. Methods to estimate the basic reproduction number using genealogy constructed from nucleotide sequences of pathogens have been proposed so far. Here, we propose a new method to estimate epidemiological parameters of outbreaks using the time series change of Tajima's D statistic on the nucleotide sequences of pathogens. To relate the time evolution of Tajima's D to the number o

A smoothing and bootstrap-based framework for early outbreak detection.

Timely detection of infectious disease outbreaks is critical for effective public health response. The effective reproduction number (Rt) is a key metric that captures transmission dynamics and signals the potential onset of outbreaks when it rises above 1. However, day-of-the-week and public holiday effects, along with random fluctuations in reported cases, can distort Rt estimates and reduce their usefulness for real-time surveillance. In this study, we present an Rt-based outbreak detection framework that integrates calendar-aware smoothing with bootstrap inference to quantify the uncertain

Optimal Vaccination for Contagious Diseases with Seasonal Transmission.

We study optimal periodic time-dependent vaccination strategies for seasonal epidemics with waning immunity, aiming to minimize the basic reproduction number under a fixed annual vaccine supply. Our analysis, which does not pre-assume the structure of the vaccination profile, reveals that the optimal time-periodic vaccination profile typically alternates between intervals of active, time-varying vaccination and intervals with no vaccination. Within the active periods, we derive an explicit expression for the optimal vaccination rate. For a wide class of continuous seasonal transmission rate fu

Deterministic and ANN-based modelling of measles transmission using real epidemiological data.

This study aims to develop a nonlinear SVLIQR epidemic model to investigate measles transmission dynamics by incorporating vaccination, latency, quarantine, and treatment effects. The qualitative properties of the model, including positivity and boundedness of solutions, are established. The basic reproduction number is derived using the next-generation matrix method, and the existence of disease-free and endemic equilibrium points is examined. The local stability of the disease-free equilibrium is analysed using the Routh-Hurwitz criterion, while global stability is studied through the Castil

Measuring real-time disease transmissibility with temperature-dependent generation intervals.

Accurate real-time estimation of the effective reproduction number (Rt) is critical for infectious disease surveillance and response. In vector-borne diseases like dengue, temperature strongly influences disease transmission by affecting generation times. However, most existing Rt estimation methods assume a fixed generation interval, leading to biased estimates and unreliable assessments of transmission risk in settings with fluctuating temperatures. In this study, we proposed and evaluated a novel framework to estimate a temperature-dependent reproduction number (td-Rt) that dynamically upda

Modelling and analyzing the transmission dynamics of HIV/AIDS epidemic in China.

Based on the considerations of round-trip in the treatment process, this paper presents a mathematical model aimed at studying the dynamic behaviour and epidemiological trends of HIV/AIDS. We first calculate the basic reproduction number R̅0 and discuss the stability of equilibrium points and the existence of forward bifurcations, validating the theoretical results through numerical simulations. Subsequently, using cumulative HIV/AIDS case data reported in China, we estimate model parameters using the least squares method, achieving a good fit. Furthermore, sensitivity analyses were performed

Mathematical modeling and spatial evolutionary analysis of tuberculosis transmission across diverse demographic settings in West Java, Indonesia.

The resurgence of TB cases following the COVID-19 pandemic has raised concerns about previously masked transmission driven by undetected and untreated infections resulting from disruptions in TB health services. Understanding post-pandemic transmission dynamics and identifying high-risk areas are therefore critical for effective TB control, particularly in high-burden settings. This study employed an ecological time-series design using TB notification data recorded in the national reporting system from January 2020 to October 2024 across all districts. A compartmental mathematical model incorp

An HIV-TB co-infection model: analysis and data-driven insights for China.

In this work, we propose an HIV-TB coinfection model that incorporates time since recovery from TB. We derive the basic reproduction numbers and the invasion reproduction numbers associated with the two infections, and investigate the existence as well as the local and global stability of the disease-free, HIV-only, and TB-only equilibria. Using data on new HIV and TB cases in China from 2005 to 2019, we estimate the optimal model parameters, and perform a sensitivity analysis of the invasion reproduction numbers. Theoretical analysis and numerical simulations reveal that coexistent equilibria

A mobility-adjusted framework for regional Rt estimation: enhancing spatial interpretation of transmission dynamics.

BACKGROUND: Estimating the effective reproduction number ([Formula: see text]) is essential for monitoring and responding to infectious disease outbreaks. However, conventional methods such as the Wallinga-Teunis (WT) estimator assume intra-regional transmission and do not explicitly account for spatial connectivity. This underscores the need for approaches that explicitly incorporate spatial connectivity, such as inter-regional mobility, into transmission dynamics. METHODS: We propose a mobility-adjusted framework for regional [Formula: see text] estimation that incorporates inter-regional p

Dynamical analysis and numerical assessment of the 2019-nCoV virus transmission with optimal control.

In this article, we discuss the qualitative analysis and develop an optimal control mechanism to study the dynamics of the novel coronavirus disease (2019-nCoV) transmission using an epidemiological model. With the help of a suitable mathematical model, health officials often can take positive measures to control the infection. To develop the model, we assume two disease transmission sources (humans and reservoirs) keeping in view the characteristics of novel coronavirus transmission. We formulate the model to study the temporal dynamics and determine an optimal control mechanism to minimize t

Estimating the effectiveness of non-pharmaceutical interventions against COVID-19 transmission in the Netherlands.

During the COVID-19 pandemic non-pharmaceutical interventions (NPIs) were taken to mitigate virus spread. Assessing their effectiveness is essential in policy support but often challenging, due to interactions between measures, the increase of immunity, variant emergence and seasonal effects. These factors make results difficult to interpret over a long period of time. Using a mechanistic approach, we estimate the overall effectiveness of sets of NPIs in reducing transmission over time. Our approach quantifies the effectiveness by comparing the observed effective reproduction number, which is

Estimation of the epidemiological characteristics of scabies.

Scabies is a contagious skin disease caused by Sarcoptes scabiei mite infestation, affecting 400 million people worldwide. Despite this global burden and rising European incidence, fundamental epidemiological characteristics remain unknown. We analyzed symptom onset data from four scabies outbreaks to estimate serial interval. We used surveillance data from the Netherlands (2011-2023) to estimate growth rate and basic and time-varying reproduction numbers. We developed the R package {mitey} which implements the methods used to estimate the serial interval and time-varying reproduction number.

Do "soft" interventions matter more than vaccination? Rabies as an example.

Interventions such as vaccinations, treatment et cetera are usually the gold standard of disease control, as measured by reducing the reproduction number below unity. However, in practice, few diseases are reduced below this eradication threshold and instead persist despite active intervention campaigns. We propose an epidemic model of rabies with a saturated incidence rate that represents "soft" interventions such as public-awareness campaigns, animal curfews, fences etc. We prove local and global stability results based on the reproduction number. However, numerical simulations suggest that

SEIRS model for TB transmission dynamics incorporating the environment and optimal control.

Tuberculosis (TB) remains a significant global health challenge, claiming more than 2 million lives annually, predominantly among adults. Existing studies often neglect the environment, reinfection, relapse/reactivation, and model calibration, thus limiting their applicability. This study presents a novel data-driven model that incorporates these factors to analyze the dynamics of TB transmission. Using the next-generation matrix approach, a basic reproduction number ( R 0 ) of 1.737266 was calculated, indicating that active TB disease will persist in the human population without robust publi

Spatial heterogeneity analysis for the transmission of syphilis disease in China via a data-validated reaction-diffusion model.

Based on the distinctive spatial diffusion characteristics observed in syphilis transmission patterns, this paper introduces a novel reaction-diffusion model for syphilis disease dynamics, incorporating general incidence functions within a heterogeneous environment. We derive the basic reproduction number essential for threshold dynamics and investigate the uniform persistence of the model. We validate the model and estimate its parameters by employing the multi-objective Markov Chain Monte Carlo (MCMC) method, using real syphilis data from the years 2004 to 2018 in China. Furthermore, we expl

The dynamics of tuberculosis transmission model with different genders.

The dynamics of tuberculosis transmission model with different genders are to be established and studied. The basic regeneration numbers R0=RF+RM are to be defined, where RF and RM to be the basic reproduction number of tuberculosis transmission in female and male populations, respectively. The existence and global stability of the disease-free equilibrium was discussed when R0<1. The global dynamic behaviours of the corresponding limit system under some conditions are to be provided, including the existence, uniqueness, and global stability of the disease-free equilibrium and endemic equilibr

Dynamic behavior of swine influenza transmission during the breed-slaughter process.

Global influenza pandemics have brought about various public health crises, such as the 2009 H1N1 swine flu. Actually, most swine influenza infections occur during the breed-slaughter process. However, there is little research about the mathematical model to elaborate on the swine influenza transmission with human-pig interaction. In this paper, a new breed-slaughter model with swine influenza transmission is proposed, and the equilibrium points of the model are calculated subsequently. Meanwhile, we analyze the existence of the equilibrium points by the persistence theory, and discuss their s

Infection model for analyzing biological control of coffee rust using bacterial anti-fungal compounds.

Coffee rust is one of the main diseases that affect coffee plantations worldwide (Cressey, 2013 [10]). This causes an important economic impact in the coffee production industry in countries where coffee is an important part of the economy. A common method for combating this disease is using copper hydroxide as a fungicide, which can have damaging effects both on the coffee tree and on human health (Haddad et al., 2013 [13]). A novel method for biological control of coffee rust using bacteria has been proven to be an effective alternative to copper hydroxide fungicides as anti-fungal compounds
