A synthetic-diploid benchmark for accurate variant-calling evaluation.

Existing benchmark datasets for use in evaluating variant-calling accuracy are constructed from a consensus of known short-variant callers, and they are thus biased toward easy regions that are accessible by these algorithms. We derived a new benchmark dataset from the de novo PacBio assemblies of two fully homozygous human cell lines, which provides a relatively more accurate and less biased estimate of small-variant-calling error rates in a realistic context.

Benchmark dose for cadmium-induced renal effects in humans.

OBJECTIVES: Our goal in this study was to explore the use of a hybrid approach to calculate benchmark doses (BMDs) and their 95% lower confidence bounds (BMDLs) for renal effects of cadmium in a population with low environmental exposure. METHODS: Morning urine and blood samples were collected from 820 Swedish women 53-64 years of age. We measured urinary cadmium (U-Cd) and tubular effect markers [N-acetyl-beta-d-glucosaminidase (NAG) and human complex-forming protein (protein HC) ] in 790 women and estimated glomerular filtration rate (GFR; based on serum cystatin C) in 700 women. Benchmark dose calculations of methylmercury-associated neurobehavioural deficits.

Prenatal methylmercury exposure is associated with neuropsychological deficits in Faroese children at age 7 years. Lower confidence bounds of benchmark doses (BMDLs) have now been calculated. With the cord-blood mercury concentration as the dose parameter, a logarithmic dose-response model tended to show a better fit than a linear dose model for the attention, language and verbal memory tests. The lowest BMDLs averaged approximately 5 microgram/l cord blood, which corresponds to a maternal hair concentration of approximately 1 microgram/g. However, most BMDLs for hair mercury concentrations we

From Benchmarking to Intervention: Using SECOND Trial Data to Improve Residency Culture.

Burnout and mistreatment remain persistent challenges in surgical residency, with wide-ranging consequences for both resident well-being and patient care. Much of the existing literature describes the prevalence and causes of resident burnout, but fewer studies provide practical insight into how programs can effectively address it. In 2019, our program enrolled in the Surgical Education Culture Optimization through Targeted Interventions based on National Comparative Data (SECOND) Trial, a national benchmarking initiative that measures resident wellness, work environment, and mistreatment rela

Economics of Audiology Wages: Benchmarking a Doctoral Health Profession Within U.S. Healthcare.

Audiology requires doctoral-level education, yet its earnings trajectory has remained comparatively modest within U.S. healthcare. This article examines historical trends in audiology wages using national Bureau of Labor Statistics (BLS) Occupational Employment and Wage Statistics (OEWS) data, benchmarking absolute wage levels, growth trajectories, and degree-based comparisons against 33 other healthcare occupations. Results indicate that the rate of wage growth slowed following the profession's transition to doctoral-level entry relative to the preceding master's-dominant period. Audiology wa

Benchmarking cell type deconvolution in spatial transcriptomics and application to cancer immunotherapy.

UNLABELLED: Cell type deconvolution is essential for resolving multicellular composition in spatial transcriptomics data, yet the accuracy and consistency of current methods across biological contexts remain uncertain. We introduce a benchmarking framework using realistic simulations that incorporate spatial and transcriptional complexity. We find that a simple marker gene signature scoring approach performs competitively, often outperforming more complex models, particularly for rare cell types. We further apply this method to a new spatial transcriptomics dataset profiling the early response

Benchmarking System for Assessing Balance (BeStABle) during gait using visual stepping cues.

BACKGROUND: The ability to characterise balance capacity through clinical assessment procedures is often limited by a focus on movement tasks substantially more predictable than those experienced in the real world. Consequently, assessment protocols may not sufficiently elicit and characterise the full range of sensory, cognitive and physical challenges present in daily life. METHODS: A task-specific procedure for assessing balance control during gait via a treadmill-based augmented-reality environment called the 'Benchmarking System for Assessing Balance' (BeStABle) is proposed. The apparatu

Benchmarking DNA extraction protocols across use cases for culture-independent Nanopore metagenomics.

Oxford Nanopore Technologies (ONT) sequencing offers several advantages for metagenomics, including long reads, rapid turnaround, low upfront cost, scalability and portability. However, for ONT metagenomics, DNA yield, quality and integrity are important considerations when selecting an extraction method. Many metagenomic extraction methods use harsh lysis conditions to extract a wide range of species and provide an accurate community composition, but these conditions can compromise DNA fragment length. Therefore, extraction methods for ONT metagenomics must balance DNA shearing and recovery w

Benchmarking the Ligand-HER2 Interactions Using Machine Learning and Molecular Dynamics Simulations.

Understanding the inhibitor-HER2 interaction mechanism remains a critical challenge in combating breast cancer. In the present work, the role of five critical residues that are deeply located in the HER2 active site was recognized. To win the race against time in learning the activities of the HER2 tyrosine kinase protein, we employed a stepwise computational procedure including a machine learning predictive regression model, atomistic molecular dynamics (MD) simulations, and the umbrella sampling MD method. A systematic mining of a data set of 8 million chemical compounds allowed us to finall

Benchmarking KinSNP®: A study on genetic relationship prediction for forensic applications.

Accurate kinship inference is a cornerstone of forensic DNA analysis, particularly in cases involving unidentified human remains in the absence of direct reference samples and when antemortem samples lack reliable chain of custody. This study evaluates the performance of KinSNP®, a forensic software tool developed by Othram, for predicting genetic relationships using whole genome single nucleotide polymorphism (SNP) data. Using a well-characterized family cohort of 12 individuals with known relationships extending to the 6th degree, we benchmarked KinSNP® against GEDmatch PRO™ and the Shared c

Benchmarking Modern Deep Learning Models for Electroluminescence-Based Solar Cell Defect Detection.

This study proposes a deep learning-based framework for the automated classification of photovoltaic solar cells as defective or normal using electroluminescence (EL) imaging. A balanced dataset containing 20,400 EL images, comprising 10,200 defective and 10,200 normal solar cells, was used for model development and evaluation. To reflect practical inspection requirements, cracked and broken cells were combined into a single defective category, resulting in a binary classification task. The dataset includes both monocrystalline and polycrystalline solar cells, which were analyzed together with

OBJECTIVES: To develop a pipeline for evaluating large language models (LLMs) on the task of capturing symptoms from clinical encounters. MATERIALS AND METHODS: We created a gold standard dataset of symptom annotations from simulated doctor-patient encounter excerpts (264 encounters; 16 symptoms; double-coded and adjudicated). Nine different LLMs from 4 vendors (OpenAI, Meta, DeepSeek, Moonshot AI) were used as examples to test our evaluation pipeline; outputs were assessed for correct structure and symptom information. RESULTS: Of 3085 excerpts, 2087 (68%) contained symptoms. Pain, cough, a

Systematic benchmarking of high-throughput subcellular spatial transcriptomics platforms across human tumors.

Recent advancements in spatial transcriptomics technologies have significantly enhanced resolution and throughput, underscoring an urgent need for systematic benchmarking. Here, we generate serial tissue sections from colon adenocarcinoma, hepatocellular carcinoma, and ovarian cancer samples for systematic evaluation. Using these uniformly processed samples, we generate spatial transcriptomics data across four high-throughput platforms with subcellular resolution: Stereo-seq v1.3, Visium HD FFPE, CosMx 6K, and Xenium 5K. To establish ground truth datasets, we profile proteins on tissue section

Benchmarking Gaussian processes for prediction and data assimilation of Alzheimer's disease progression.

The ability to predict the trajectory of disease progression with high resolution for individual patients can enhance clinical trial design, enabling personalized, data-driven medical approaches. In this study, we deployed a kernel/Gaussian process-based dynamic model to predict Alzheimer's disease progression. Our numerical results demonstrate that the dynamic method outperforms static linear regression, improving the prediction of ADAS-Cog 11 subscores over extended periods by effectively incorporating intermediate data observations. This approach highlights the potential of computational mo

Comparative benchmarking of single-cell clustering algorithms for transcriptomic and proteomic data.

BACKGROUND: Differences in data distribution, feature dimensions, and quality between different single-cell modalities pose challenges for clustering. Although clustering algorithms have been developed for single-cell transcriptomic or proteomic data, their performance across different omics data types and integration scenarios remains poorly investigated, which limits the selection of methods and future method development. RESULTS: In this study, we conduct a systematic and comparative benchmark analysis of 28 computational algorithms on 10 paired transcriptomic and proteomic datasets, evalu

Benchmarking of BMDC assay and related QSAR study for identifying sensitizing chemicals.

The Bone-Marrow derived Dendritic Cell (BMDC) test is a promising assay for identifying sensitizing chemicals based on the 3Rs (Replace, Reduce, Refine) principle. This study expanded the BMDC benchmarking to various in vitro, in chemico, and in silico assays targeting different key events (KE) in the skin sensitization pathway, using common substances datasets. Additionally, a Quantitative Structure-Activity Relationship (QSAR) model was developed to predict the BMDC test outcomes for sensitizing or non-sensitizing chemicals. The modeling workflow involved ISIDA (In Silico Design and Data Ana

A Comprehensive Evaluation and Benchmarking of Convolutional Neural Networks for Melanoma Diagnosis.

Melanoma is the most invasive skin cancer with the highest risk of death. While it is a serious skin cancer, it is highly curable if detected early. Melanoma diagnosis is difficult, even for experienced dermatologists, due to the wide range of morphologies in skin lesions. Given the rapid development of deep learning algorithms for melanoma diagnosis, it is crucial to validate and benchmark these models, which is the main challenge of this work. This research presents a new benchmarking and selection approach based on the multi-criteria analysis method (MCDM), which integrates entropy and the

Benchmarking bacterial genome-wide association study methods using simulated genomes and phenotypes.

Genome-wide association studies (GWASs) have the potential to reveal the genetics of microbial phenotypes such as antibiotic resistance and virulence. Capitalizing on the growing wealth of bacterial sequence data, microbial GWAS methods aim to identify causal genetic variants while ignoring spurious associations. Bacteria reproduce clonally, leading to strong population structure and genome-wide linkage, making it challenging to separate true 'hits' (i.e. mutations that cause a phenotype) from non-causal linked mutations. GWAS methods attempt to correct for population structure in different wa
