Metabolomics-Driven Exploration of the Chemical Drug Space to Predict Combination Antimicrobial Therapies.

Alternative to the conventional search for single-target, single-compound treatments, combination therapies can open entirely new opportunities to fight antibiotic resistance. However, combinatorial complexity prohibits experimental testing of drug combinations on a large scale, and methods to rationally design combination therapies are lagging behind. Here, we developed a combined experimental-computational approach to predict drug-drug interactions using high-throughput metabolomics. The approach was tested on 1,279 pharmacologically diverse drugs applied to the gram-negative bacterium Esche

Modulating Acinetobacter baumannii BfmR (RstA) drug target: Daniellia oliveri compounds as RstA quorum sensing inhibitors.

Plant products have been integral to the derivation of interventive therapies to mitigate the current scourge of antimicrobial resistance (AMR). The South African plant, Daniellia oliveri, may yet hold promise against WHO-listed critical priority pathogens like Acinetobacter baumannii and its quorum sensing (QS) system, BfmR (RstA). Hence, we bio-prospected D. oliveri compounds in a bid to provide alternative antimicrobial therapeutics, specifically, potential quorum sensing inhibitors (QSIs). This study utilized a range of in silico validated tools for the cheminformatic analysis of RstA modu

Leveraging on Active Site Similarities; Identification of Potential Inhibitors of Zinc-Finger and UFSP domain Protein (ZUFSP).

BACKGROUND: ZUFSP (Zinc-finger and UFSP domain protein) is a novel representative member of the recently characterized seventh class of deubiquitinating enzymes (DUBs). Due to the roles DUBs play in genetic instability, they have become a major drug target in cancer and neurodegenerative diseases. ZUFSP, being a DUB enzyme has also been implicated in genetic stability. However, no lead compound has been developed to target ZUFSP. OBJECTIVE/METHODS: Therefore, in this study, we used a combined drug repurposing, virtual screening and per-Residue Energy Decomposition (PRED) to identify ZUFSP inh

Statistical-based database fingerprint: chemical space dependent representation of compound databases.

BACKGROUND: Simplified representation of compound databases has several applications in cheminformatics. Herein, we introduce an alternative and general method to build single fingerprint representations of compound databases. The approach is inspired on the previously published modal fingerprints that are aimed to capture the most significant bits of a fingerprint representation for a compound data set. The novelty of the herein proposed statistical-based database fingerprint (SB-DFP) is that it is generated based on binomial proportions comparisons taking as reference the distribution of "1"

ViCEKb: Vitiligo-linked Chemical Exposome Knowledgebase.

Vitiligo is a complex disease wherein the environmental factors, in conjunction with the underlying genetic predispositions, trigger the autoimmune destruction of melanocytes, ultimately leading to depigmented patches on the skin. While genetic factors have been extensively studied, the knowledge on environmental triggers remains sparse and less understood. To address this knowledge gap, we present the first comprehensive knowledgebase of vitiligo-triggering chemicals namely, Vitiligo-linked Chemical Exposome Knowledgebase (ViCEKb). ViCEKb involves an extensive and systematic manual effort in

Targeting NMDA receptor in Alzheimer's disease: identifying novel inhibitors using computational approaches.

The glutamate-gated ion channels known as N-methyl-d-aspartate receptors (NMDARs) are important for both normal and pathological brain function. Subunit-selective antagonists have high therapeutic promise since many pathological conditions involve NMDAR over activation, although few clinical successes have been reported. Allosteric inhibitors of GluN2B-containing receptors are among the most potential NMDAR targeting drugs. Since the discovery of ifenprodil, a variety of GluN2B-selective compounds have been discovered, each with remarkably unique structural motifs. These results expand the all

The R-enantiomer of ketorolac reduces ovarian cancer tumor burden in vivo.

BACKGROUND: Rho-family GTPases, including Ras-related C3 botulinum toxin substrate 1 (Rac1) and cell division control protein 42 (Cdc42), are important modulators of cancer-relevant cell functions and are viewed as promising therapeutic targets. Based on high-throughput screening and cheminformatics we identified the R-enantiomer of an FDA-approved drug (ketorolac) as an inhibitor of Rac1 and Cdc42. The corresponding S-enantiomer is a non-steroidal anti-inflammatory drug (NSAID) with selective activity against cyclooxygenases. We reported previously that R-ketorolac, but not the S-enantiomer,

Multi-omics pan-cancer profiling of CDK2 and in silico identification of plant-derived inhibitors using machine learning approaches.

Cancer is a complex disease characterized by uncontrolled cell proliferation, often driven by dysregulated cyclin-dependent kinases (CDKs), particularly CDK2, which plays a crucial role in cell cycle progression. Aberrant CDK2 activity is associated with tumor growth and resistance to therapy, making CDK2 a promising therapeutic target. The main focus of this research is to integrate the multi-omics-based pan-cancer analysis of CDK2 to identify novel plant-derived inhibitors, bridging the prognostic and therapeutic relevance of CDK2 across various cancer types. In this study, to evaluate CDK2'

Towards Generalizable In Silico Predictions of Differential Ion Mobility Using Machine Learning and Customized Fingerprint Engineering.

Differential mobility spectrometry (DMS), a tool for separating chemically similar species (including isomers), is readily coupled to mass spectrometry to improve selectivity in analytical workflows. DMS dispersion curves, which describe the dynamic mobility experienced by an ion in a gaseous environment, show the maximum ion transmission for an analyte through the DMS instrument as a function of the separation voltage (SV) and compensation voltage (CV) conditions. To date, there exists no fast, general prediction tool for the dispersion behavior of ions. Here, we demonstrate a machine learnin
