Uncovering hidden druggable sites: computational approaches to allosteric and cryptic pocket discovery-from molecular dynamics to AI.

Allosteric and cryptic binding pockets represent a vast underexploited frontier in drug discovery, offering routes to biological targets historically considered undruggable. The absence of apparent binding pockets in the global conformations of apo structures, together with limitations in availability of chemical probes and experimental structures for novel targets, makes the identification of allosteric and cryptic sites particularly challenging. Despite their ability to reveal transient and otherwise inaccessible pockets, computational methods remain underutilized for allosteric and cryptic

Repositioning Propranolol for Neuroimmune Modulation: A Molecular Perspective on Glial Inflammation and Autophagy via Integrated In Vitro and Computational Approaches.

Propranolol, a non-selective β-blocker, exerts anti-inflammatory and neuroprotective effects beyond cardiovascular use. However, its role in autophagy remains unclear, despite the relevance of autophagy to neuroinflammatory conditions such as Parkinson's disease. This study integrated in vitro and in silico approaches to explore propranolol's potential modulation of autophagy-related signaling in enteric glial cells (EGCs) under inflammatory stress. EGCs, the representatives of brain astrocytes, were treated with rotenone (10 μM) to induce inflammation, ±propranolol co-treatment (10 and 50 μM)

Assessment of miRNAs as transcriptional regulators in respiratory syncytial virus infection through computational analysis and molecular docking studies.

Globally, RSV is a major contributor to severe lower respiratory tract infections among children. Despite the significant medical concern posed by RSV, efforts to develop effective vaccines and antiviral drugs have largely fallen short, with the exception of immune prophylaxis available only for specific high-risk infants. We employed a suite of computational tools to investigate the role of microRNAs in the host's response to RSV infection. miRanda and RNAHybrid were instrumental in predicting microRNA-mRNA binding sites. For a deeper structural analysis, MC-Fold and MC-Sym were used to predi

Spin-Dependent Terms of the Breit-Pauli Hamiltonian Evaluated with an Explicitly Correlated Gaussian Basis Set for Molecular Computations.

This work collects the spin-dependent leading-order relativistic and quantum-electrodynamical corrections for the electronic structure of atoms and molecules within the nonrelativistic quantum electrodynamics framework. We report the computation of perturbative corrections using an explicitly correlated Gaussian basis set, which allows high-precision computations for few-electron systems. In addition to numerical tests for triplet Be, triplet H2, and triplet H3 + states and comparison with no-pair Dirac-Coulomb-Breit Hamiltonian energies, numerical results are reported for electronically excit

Computational insights of deucravacitinib's selectivity for TYK2 pseudokinase vs. JAK kinase domain via molecular modeling studies.

Deucravacitinib (Sotyktu) stands out as a novel and highly specific oral inhibitor targeting tyrosine kinase 2 (TYK2). Its mechanism of action involves an allosteric binding, to catalytically inactive pseudokinase domain of TYK2, this stabilizes an inhibitory contact between the catalytic and regulatory domains. This inhibition of Janus kinase (JAK) is associated with suppression of cytokine signaling using diverse molecules defining wide importance in current research. In our recent investigation, we examined the selectivity of the TYK2JH2 inhibitor, deucravacitinib, against four JAK kinases

CO2 and SO2 Capture by Cryptophane-111 Porous Liquid: Insights from Molecular Dynamics Simulations and Computational Chemistry.

A computational study of the encapsulation of a gaseous mixture of CO2 and SO2 in a Type II porous liquid is performed under different conditions. The system is composed of cryptophane-111 molecules dispersed in dichloromethane, and it is described using classic molecular dynamics at atomistic resolution. Gaseous CO2 tends to almost fully occupy cryptophane-111's cavities during the first phases of simulation, and, afterwards, it is surpassed by SO2's tendency for occupation. Calculations are performed at five different temperatures in the range of 273 K-310 K, finding a positive correlation b

Solvent-Induced Stabilization and Folding Pathways of α-Helical Peptides: A Computational Investigation Using Steered Molecular Dynamics.

Fluorinated polar solvents, such as hexafluoro-2-propanol (HFIP), are known to denature proteins into α-helix-rich structures, a phenomenon of interest in protein engineering and fiber science. Molecular dynamics (MD) simulations offer a valuable approach to explore protein folding mechanisms. In the present study, steered molecular dynamics (SMD) simulations were conducted to stretch the polypeptide models along the α-helix axis in different solvents. The potential of mean force (PMF) associated with nonequilibrium stretching of the polypeptide chain was higher in HFIP than in water and varie

Impact of Missense Mutations on AFB1 Metabolism in Bovine Cytochrome P4503A Isoforms: A Computational Mutagenesis and Molecular Docking Analysis.

Cytochrome P450 3A (CYP3A) enzymes catalyze the metabolism of a wide range of endogenous and exogenous compounds. Genetic variations in the 3 CYP3A isoforms (CYP3A28, CYP3A74, and CYP3A76) may influence their expression and activity, leading to inter-individual differences in xenobiotic metabolism. In domestic cattle, understanding how genetic variations modulate CYP3A activity is crucial for both its therapeutic implications (clinical efficacy and adverse drug effects) and food safety (residues in foodstuff). Here, we updated the variant calling of CYP3As in 300 previously sequenced Piedmonte

Monospecific and ultrasensitive detection of ofloxacin: A computational chemistry-assisted hapten screening strategy and analysis of molecular recognition mechanism.

Contamination in food and the environment with fluoroquinolones (FQs) has become a serious threat to the global ecological balance and public health safety. Ofloxacin (OFL) is one of the most widely utilized sterilization agents in FQs. In the process of monitoring OFL, broad-spectrum monoclonal antibodies (mAb) cannot meet the demand for monospecific detection. Here, a computational chemistry-assisted hapten screening strategy was proposed in this study. Differences in the properties of antigenic epitopes were precisely extracted through a comprehensive comparative study of 16 common FQs mole

Experimental and Computational Insights into the Molecular Interactions between Human Transferrin and Apigenin: Implications of Natural Compounds in Targeting Neuroinflammation.

Neuroinflammation plays a vital role in Alzheimer's disease (AD) pathogenesis and other neurodegenerative disorders (NDs). Presently, only symptomatic treatments are available and no disease-modifying drugs are available for AD and other NDs. Thus, targeting AD-associated neuroinflammation with anti-inflammatory compounds and antioxidants has recently been given much focus. Now, flavonoids are being increasingly investigated as therapeutic agents to treat inflammation; apigenin has a neuroprotective effect. Iron dyshomeostasis plays a key role in sustaining the neuroinflammatory phenotype, hig

The Molecular Revolution in Cutaneous Biology: The Era of Genome-Wide Association Studies and Statistical, Big Data, and Computational Topics.

The investigation of biological systems involving all organs of the body including the skin is in era of big data. This requires heavy-duty computational tools, and novel statistical methods. Microarrays have allowed the interrogation of thousands of common genetic markers in thousands of individuals from the same population (termed genome wide association studies or GWAS) to reveal common variation associated with disease or phenotype. These markers are usually single nucleotide polymorphisms (SNPs) that are relatively common in the population. In the case of dermatological diseases such as a
