The presence of microbiota in human tumors has been reported widely based on bioinformatic analyses of DNA sequencing datasets; however, the source of microbial sequences in atypical anatomical sites is challenging to validate, as these could derive from sampling, storage, handling and processing of samples, similar to what has been described in studies of ancient DNA. Contamination of microbial reference genomes can also be a source of microbial signals, causing misclassification of human reads. Here, we overview the required quality controls and validation approaches and summarize optimal pr

Numerous studies have shown that metagenomics has opened a dimension in reading the contents of archaeological remains as time capsules. Corn mummies are ritual objects from ancient Egypt, created by forming human-shaped figures from cereal grains grown in a mixture of water and earth. The aim of our study was to determine whether ancient DNA could be preserved in the mummy, and if so, which organisms it might have originated from. To find answers, we performed metagenomic analyses on samples taken from a corn mummy dating to the second half of the third century BC. Alongside a number of clear

There are two main evolutionary theories for why modern humans develop multiple sclerosis (MS). The first, antagonistic pleiotropy, argues that genetic variants that predispose people to MS are protective against infections; this explains why these genetic variants persist at high frequency. The second, the Old Friends hypothesis, argues that reduced exposure to ancient, co-evolved micro-organisms like helminths results in immune dysregulation and overreactions to harmless infections and substances; this explains why MS prevalence increases with sanitation. Here, I assess these theories in the

Intestinal protozoans found in ancient human samples have been studied primarily by microscopy and immunodiagnostic assays. However, such methods are not suitable for the detection of zoonotic genotypes. The objectives of the present study were to utilize immunoenzimatic assays for coproantigen detection of Cryptosporidium sp., Giardia duodenalis, and Entamoeba histolytica/Entamoeba dispar in sixty ancient human and animal samples collected from 14 archaeological sites in South America, and to carry out a critical analysis of G. duodenalis according to results obtained from three diagnostic me

Understanding the population history of Homo sapiens in northeastern Africa has been hindered by the scarcity of human remains and ancient DNA data. Here, we analyse bony labyrinth morphology, a reliable proxy for population affinities, in 148 individuals dating from the Late Pleistocene to the Late Holocene from the Nile Valley region, the Horn of Africa, Central Africa, comparative Pleistocene fossils from Africa and Eurasia, and recent South Africans. Shape analyses reveal morphological continuity among Middle Nile Valley foragers and close affinities with earlier African H. sapiens fossils

Analysis of mitochondrial DNA (mtDNA) variation has permitted the reconstruction of the ancient migrations of women. This has provided evidence that our species arose in Africa about 150000 years before present (YBP), migrated out of Africa into Asia about 60000 to 70000 YBP and into Europe about 40000 to 50000 YBP, and migrated from Asia and possibly Europe to the Americas about 20000 to 30000 YBP. Although much of the mtDNA variation that exists in modern populations may be selectively neutral, studies of the mildly deleterious mtDNA mutations causing Leber's hereditary optic neuropathy (LHO

Traditionally, paleontologists have relied on the morphological features of bones and teeth to reconstruct the evolutionary relationships of extinct animals.1 In recent decades, the analysis of ancient DNA recovered from macrofossils has provided a powerful means to evaluate these hypotheses and develop novel phylogenetic models.2 Although a great deal of life history data can be extracted from bones, their scarcity and associated biases limit their information potential. The paleontological record of Beringia3-the unglaciated areas and former land bridge between northeast Eurasia and northwes

Recently, the putative finding of ancient human T cell leukemia virus type 1 (HTLV-1) long terminal repeat (LTR) DNA sequences in association with a 1500-year-old Chilean mummy has stirred vigorous debate. The debate is based partly on the inherent uncertainties associated with phylogenetic reconstruction when only short sequences of closely related genotypes are available. However, a full analysis of what phylogenetic information is present in the mummy data has not previously been published, leaving open the question of what precisely is the range of admissible interpretation. To fulfill thi

The study of ancient parasites, named paleoparasitology, traditionally focused on microscopic eggs disseminated in past environments and archaeological structures by humans and other animals infested by gastrointestinal parasites. Since the development of paleogenetics in the early 1980s, few paleoparasitological studies have been based on the ancient DNA (aDNA) of parasites, although such studies have clearly proven their utility and reliability. In this paper, we describe our integrative approach for the paleoparasitological study of an ancient population from Florence in Italy, dated to the

The petrous portion of the temporal bone (often informally referred to as the "petrous bone") is a key element in human evolutionary studies due to its exceptional preservation of biomolecules and morphological information. Intensive and often redundant sampling raises concerns about sustainability and long-term conservation, however. Digital recording of morphology (micro-computed and medical tomography) can preserve what destructive sampling destroys, enabling future analyses, yet there have been concerns regarding its effect on biomolecular preservation. Here, we present a systematic observ

Using temporarily spaced high-coverage ancient genomes, we can assess population decline prior to extinction. However, finding suitable ancient remains for recovering this type of data is challenging. Here, we sequenced a high-coverage genome from muscle tissue of a 14,400-year-old woolly rhinoceros (Coelodonta antiquitatis)-a cold-adapted herbivore that went extinct ∼14,000-years ago-found inside a permafrost-preserved wolf's stomach. We compared genome-wide diversity, inbreeding, genetic load, and population size changes in this sample with two other Late Pleistocene Siberian woolly rhinocer

Chemical decomposition and fragmentation may limit the detection of ancient host and microbial DNA while some proteins can be detected for extended periods of time. We applied paleoproteomics on 300-year-old dental pulp specimens recovered from 16 individuals in two archeological funeral sites in France, comprising one documented plague site and one documented plague-negative site. The dental pulp paleoproteome of the 16 teeth comprised 439 peptides representative of 30 proteins of human origin and 211 peptides representative of 27 proteins of non-human origin. Human proteins consisted of conj

This study presents a multidisciplinary analysis of 119 osseous and ivory fragments from the necropolis of La Beleña (Córdoba, Spain) dating between the second half of the 4th and the beginnings of the 3rd Millennium BC, aiming to assess the effectiveness and limitations of current methods used for identifying ivory provenance in prehistoric contexts. Traditional macroscopic and microscopic techniques were supplemented with biomolecular analyses, including Zooarchaeology by Mass Spectrometry (ZooMS), Fourier Transform Infrared Spectroscopy (FTIR), and ancient DNA extraction (aDNA). Our results

Background: Efficient DNA extraction from degraded skeletal remains is essential for forensic and ancient DNA analysis. The main aim of this study was to compare the performance of an automated DNA extraction system with a manual DNA extraction protocol when applied to challenging skeletal samples. Specifically, the automated Maxwell Forensic Sample Concentrator system was evaluated against a modified manual Dabney extraction protocol. Methods: DNA was extracted from skeletal material originating from twelve human individuals. Maxwell extractions using 50 mg and/or 100 mg of starting material

OBJECTIVES: The aims of this research are to explore the diet, mobility, social organization, and environmental exploitation patterns of early Mediterranean farmers, particularly the role of marine and plant resources in these foodways. In addition, this work strives to document possible gendered patterns of behavior linked to the neolithization of this ecologically rich area. To achieve this, a set of multiproxy analyses (isotopic analyses, dental calculus, microremains analysis, ancient DNA) were performed on an exceptional deposit (n = 61) of human remains from the Les Bréguières site (Fran

Metagenomics offers a powerful alternative to amplicon-based approaches for investigating arbuscular mycorrhizal fungi (AMF) in samples characterized by highly degraded DNA, such as historical herbarium specimens. Here, we present a dedicated bioinformatic pipeline for the retrieval and authentication of AMF sequences from shotgun metagenomic datasets generated from herbarium-associated soils. The workflow integrates quality control and reads preprocessing, taxonomic classification using Kraken2, targeted extrafction of AMF reads, and mapping to reference genomes using short-read-optimized ali

Eight burials from the multi-period rural settlement site of Ranelagh near Roscommon town, Ireland, with palaeopathological lesions suggestive of skeletal tuberculosis or brucellosis were examined by ancient DNA (aDNA) testing. Tuberculosis infection (MTB complex DNA) was confirmed in five individuals - an 11th-13th CE adolescent female (14.5-17.5 years), two young adults females (18-35 years, 7th-10th CE), one adolescent of unknown sex and one middle-aged adult (35-50 years, medieval in date). In the latter case, the differential diagnosis included brucellosis due to the presence of small mul

The bacterial pathogen Yersinia pestis gave rise to devastating outbreaks throughout human history, and ancient DNA evidence has shown it afflicted human populations as far back as the Neolithic. Y. pestis genomes recovered from the Eurasian Late Neolithic/Early Bronze Age (LNBA) period have uncovered key evolutionary steps that led to its emergence from a Yersinia pseudotuberculosis-like progenitor; however, the number of reconstructed LNBA genomes are too few to explore its diversity during this critical period of development. Here, we present 17 Y. pestis genomes dating to 5,000 to 2,500 y

Extracellular traps (ETs) are composed of nuclear DNA as backbone adorned with histones, cytoplasmic antimicrobial peptides/proteins which are released from a range of vertebrate and invertebrate host immune cells in response to several invading pathogens. Until now this ancient novel innate defence mechanism has not been demonstrated in any marine mammal. Interactions of harbour seal (Phoca vitulina)-PMN and -monocytes with viable tachyzoites of Toxoplasma gondii were investigated in this respect in vitro. For the demonstration and quantification of harbour seal PMN- and monocyte-derived ETs,
