Gene regulatory network analysis identifies dysregulation of hypoxia pathways as contributing to glioblastoma treatment resistance in females.

BACKGROUND: Glioblastoma or GBM (IDH wild-type) is an aggressive brain tumor that is notoriously resistant to treatment, with an average survival time of 17 months. While the overall outcome is poor for both males and females, sex differences in GBM incidence and outcome suggest sex-specific biological mechanisms underlie tumorigenesis. In contrast, low-grade glioma (LGG) is a less aggressive brain tumor that tends to have a better prognosis and a longer survival time. METHODS: To understand mechanisms contributing to treatment resistance in GBM in both males and females, we inferred gene reg

Human-specific genomic evolution of a regulatory network enables fine-tuning of N-cadherin gene expression.

Androgen receptor (AR), a member of the nuclear receptor superfamily controls prostate epithelial cell plasticity by repressing a panel of genes involved in epithelial-mesenchymal transition (EMT), including the human CDH2 gene encoding N-cadherin. At the opposite, pathological AR variants such as AR-V7 associated with prostate tumor progression upregulate those EMT genes. Here, focusing on the human CDH2 gene, we show that this duality between AR and AR-V7 relies on a potential human accelerated region present in the intron 1. This fastest-evolving region of the human genome is actually a var

Gene Regulatory Network Analysis of Post-Mortem Lungs Unveils Novel Insights into COVID-19 Pathogenesis.

The novel coronavirus disease 2019 (COVID-19), caused by the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), has emerged as one of the most significant global health crises in recent history. The clinical characteristics of COVID-19 patients have revealed the possibility of immune activity changes contributing to disease severity. Nevertheless, limited information is available regarding the immune response in human lung tissue, which is the primary site of infection. In this study, we conducted an extensive analysis of lung tissue to screen for differentially expressed miRNAs and

An in silico toxicogenomic approach in constructing the aflatoxin B1-mediated regulatory network of hub genes in hepatocellular carcinoma.

Aflatoxin B1 (AFB1) can cause hepatocellular carcinoma (HCC) through a mutagenic mode of action but can also lead to global changes in gene expression; however, the AFB1 network of molecular pathways involved in HCC is not known. Here, we used toxicogenomic data from human liver cells exposed to AFB1 to infer the network of AFB1-responsive molecular pathways involved in HCC. The following computational tools: STRING, MCODE, cytoHubba, iRegulon, kinase enrichment tool KEA3, and DAVID were used to identify protein-protein interaction network, hub genes, transcription factors (TFs), upstream kina

Gene regulatory network analysis with drug sensitivity reveals synergistic effects of combinatory chemotherapy in gastric cancer.

The combination of docetaxel, cisplatin, and fluorouracil (DCF) is highly synergistic in advanced gastric cancer. We aimed to explain these synergistic effects at the molecular level. Thus, we constructed a weighted correlation network using the differentially expressed genes between Stage I and IV gastric cancer based on The Cancer Genome Atlas (TCGA), and three modules were derived. Next, we investigated the correlation between the eigengene of the expression of the gene network modules and the chemotherapeutic drug response to DCF from the Genomics of Drug Sensitivity in Cancer (GDSC) datab

Integrative analysis of the zinc finger transcription factor Lame duck in the Drosophila myogenic gene regulatory network.

Contemporary high-throughput technologies permit the rapid identification of transcription factor (TF) target genes on a genome-wide scale, yet the functional significance of TFs requires knowledge of target gene expression patterns, cooperating TFs, and cis-regulatory element (CRE) structures. Here we investigated the myogenic regulatory network downstream of the Drosophila zinc finger TF Lame duck (Lmd) by combining both previously published and newly performed genomic data sets, including ChIP sequencing (ChIP-seq), genome-wide mRNA profiling, cell-specific expression patterns of putative t

PU.1 as a Master Regulator of Immune Cell Development and Function: Structural Basis, Gene Regulatory Networks, Disease Roles, and Therapeutic Targeting.

PU.1 is a hematopoietic ETS-family transcription factor that serves as a master regulator of immune cell development, lineage commitment, chromatin organization, and innate immune function. PU.1 is essential for the generation and maintenance of monocytes, macrophages, dendritic cells, granulocytes, and B lymphocytes, while its repression is required for T-cell lineage commitment. As a lineage-determining transcription factor, PU.1 establishes cell identity by binding enhancer elements, recruiting chromatin remodelers, and cooperating with partner factors such as C/EBPα, RUNX1, IRF8, and GATA

Comprehensive comparative analysis of the periodontal pathogen Porphyromonas gingivalis: exploring the pan-genome, the reconstruction of the gene regulatory network and genome-scale metabolic network.

Porphyromonas gingivalis is a nonmotile, obligate anaerobic, Gram-negative bacterium known for its association with periodontal disease and its involvement in systemic diseases such as atherosclerosis, cardiovascular disease, colon cancer, and Alzheimer's disease. This bacterium produces several virulence factors, including capsules, fimbriae, lipopolysaccharides, proteolytic enzymes, and hemagglutinins. A comparative genomic analysis revealed the open pangenome of P. gingivalis and identified complete type IV secretion systems in strain KCOM2805 and almost complete type VI secretion systems i

BEAR-GRN: Systematic assessment of single-cell multi-omics-based gene regulatory network inference methods.

Identifying regulatory gene interactions is inherently challenging as it depends on both the transcriptional and epigenetic landscapes. Multiple methods are proposed to infer gene regulatory networks (GRNs) using single-cell multi-omics data, yet the absence of a standardized benchmarking framework remains an obstacle to unbiased performance evaluation. Here we present BEAR-GRN, a systematic resource providing standardized datasets, curated ground-truth networks, and a unified computational pipeline for benchmarking GRN inference methods. Using BEAR-GRN, we assess state-of-the-art multi-omics

CardamomOT: A mechanistic optimal transport-based framework for gene regulatory network inference, trajectory reconstruction and generative modeling.

A key challenge in inferring gene regulatory networks (GRNs) governing cellular processes such as differentiation and reprogramming from experimental data lies in the impossibility of directly measuring protein dynamics at the single-cell level, which prevents establishing causal relationships between regulator activity and target responses. In earlier work, we introduced CARDAMOM, an algorithm that uses temporal snapshots of scRNA-seq data to calibrate a GRN-driven mechanistic model of gene expression. However, this method had several limitations: it could only rely on the relative ordering o

Identification of target genes and regulatory networks for bone mineral density GWAS loci through systematic targeting and inhibition.

Osteoporosis is characterized by low bone mineral density (BMD) and elevated fracture risk. Most BMD-associated GWAS variants lie in noncoding regions, complicating efforts to identify causal genes and mechanisms. To overcome this variant-to-function challenge, we previously developed STING-seq, a framework integrating biobank-scale GWAS with single-cell CRISPR inhibition (CRISPRi) screening to directly connect noncoding cis -regulatory elements (CREs) to their target genes. Applied to human fetal osteoblast (hFOB) cells across osteogenic differentiation, STING-seq linked 76 CREs to 75 target

Transcriptomic and Weighted Gene Co-Expression Network Analysis Reveals Molecular Regulatory Mechanisms of Cold Stress in Rice.

Background: Cold stress is a major abiotic factor limiting rice growth and yield. Elucidating the molecular mechanisms underlying cold tolerance is therefore of great significance for variety improvement. This study focused on the cold-tolerant variety QJ10 and the cold-sensitive variety DHX2, systematically comparing their physiological and transcriptomic differences under cold stress and identifying genes and modules associated with the cold stress response. Methods: After 0, 3, 5, and 7 days of treatment at 4 °C, we measured leaf MDA and Pro contents, as well as SOD and POD activities. We p

Regulatory networks of KRAB zinc finger genes and transposable elements changed during human brain evolution and disease.

Evidence indicates that transposable elements (TEs) can contribute to the evolution of new traits, with some TEs acting as deleterious elements while others are repurposed for beneficial roles in evolution. In mammals, some KRAB-ZNF proteins can serve as a key defense mechanism to repress TEs, offering genomic protection. Notably, the family of KRAB-ZNF genes evolves rapidly and exhibits diverse expression patterns in primate brains, where some TEs, including autonomous LINE-1 and non-autonomous Alu and SVA elements, remain mobile. This prompts questions about their interactions in primate bra

Regulatory network analysis of Epstein-Barr virus identifies functional modules and hub genes involved in infectious mononucleosis.

Epstein-Barr virus (EBV) is the most common cause of infectious mononucleosis (IM) and establishes lifetime infection associated with a variety of cancers and autoimmune diseases. The aim of this study was to develop an integrative gene regulatory network (GRN) approach and overlying gene expression data to identify the representative subnetworks for IM and EBV latent infection (LI). After identifying differentially expressed genes (DEGs) in both IM and LI gene expression profiles, functional annotations were applied using gene ontology (GO) and BiNGO tools, and construction of GRNs, topologic

A single nucleotide polymorphism-derived regulatory gene network underlying puberty in 2 tropical breeds of beef cattle.

Harsh tropical environments impose serious challenges on poorly adapted species. In beef cattle, tropical adaptation in the form of temperature and disease resistance, coupled with acclimatization to seasonal and limited forage, comes at a cost to production efficiency. Prominent among these costs is delayed onset of puberty, a challenging phenotype to manipulate through traditional breeding mechanisms. Recently, system biology approaches, including gene networks, have been applied to the genetic dissection of complex phenotypes. We aimed at developing and studying gene networks underlying cat

Evolution of the arbuscular mycorrhizal regulatory network through differential GRAS gene retention and protein interaction in land plants.

Plants rely on an ancient genetic "toolkit" to establish arbuscular mycorrhizal symbiosis (AMS) with fungal partners. However, the symbiotic outcomes vary among AMS hosts, indicating divergence in downstream transcriptional reprogramming after the perception of symbiotic signals. To uncover the cross-species variation of the AMS regulatory network, we traced the evolutionary trajectory of the GRAS gene family, which encodes the major group of transcription factors in AMS regulation. Phylogenetic analysis of the GRAS family across land plants placed known symbiotic GRAS members within 12 ancien

High-throughput sequencing reshapes chicken sex determination and differentiation: From candidate genes to hierarchical regulatory networks.

Chicken sex determination and differentiation have long lacked a highly integrated and hierarchically defined framework comparable to the mammalian SRY-SOX9 paradigm. This is partly attributable to avian-specific biological features, including the ZZ/ZW sex chromosome system, incomplete dosage compensation, and cell-autonomous sex identity, as well as the limited resolution of early low-throughput approaches. Here, we systematically review how high-throughput sequencing technologies have transformed the conceptual framework of chicken sex determination and differentiation, from classical morph
