Adenosine deaminase acts as a natural antagonist for dipeptidyl peptidase 4-mediated entry of the Middle East respiratory syndrome coronavirus.

Middle East respiratory syndrome coronavirus (MERS-CoV) replicates in cells of different species using dipeptidyl peptidase 4 (DPP4) as a functional receptor. Here we show the resistance of ferrets to MERS-CoV infection and inability of ferret DDP4 to bind MERS-CoV. Site-directed mutagenesis of amino acids variable in ferret DPP4 thus revealed the functional human DPP4 virus binding site. Adenosine deaminase (ADA), a DPP4 binding protein, competed for virus binding, acting as a natural antagonist for MERS-CoV infection.

Molecular modeling of the extracellular domain of the RET receptor tyrosine kinase reveals multiple cadherin-like domains and a calcium-binding site.

Using bioinformatic tools, mutagenesis, and binding studies, we have investigated the structural organization of the extracellular region of the RET receptor tyrosine kinase, a functional receptor for glial cell line-derived neurotrophic factor (GDNF). Multiple sequence alignments of seven vertebrate sequences and one invertebrate RET sequence delineated four distinct N-terminal domains, each of about 110 residues, containing many of the consensus motifs of the cadherin fold. Based on these alignments and the crystal structures of epithelial and neural cadherins, we have generated molecular mo

Natural product guvermectin inhibits guanosine 5'-monophosphate synthetase and confers broad-spectrum antibacterial activity.

Bacterial diseases caused substantial yield losses worldwide, with the rise of antibiotic resistance, there is a critical need for alternative antibacterial compounds. Natural products (NPs) from microorganisms have emerged as promising candidates due to their potential as cost-effective and environmentally friendly bactericides. However, the precise mechanisms underlying the antibacterial activity of many NPs, including Guvermectin (GV), remain poorly understood. Here, we sought to explore how GV interacts with Guanosine 5'-monophosphate synthetase (GMPs), an enzyme crucial in bacterial guani

Functional expression and genetic alteration of an alpha scorpion neurotoxin.

The alpha neurotoxin Lqh alpha IT is toxic to both insects and mammals but exhibits a bioactivity ratio favoring insects (insect/mammal approximately 2). With the objective of increasing this ratio by genetic manipulation of the amino acid sequence, a cDNA clone encoding Lqh alpha IT was used to produce recombinant variants of the toxin in a high efficiency bacterial expression system. The unmodified recombinant toxin, isolated from inclusion bodies and renatured in vitro, exhibited chemical and biological properties indistinguishable from those of the authentic native toxin. Alteration of the

Highly protective antimalarial antibodies via precision library generation and yeast display screening.

The monoclonal antibody CIS43 targets the Plasmodium falciparum circumsporozoite protein (PfCSP) and prevents malaria infection in humans for up to 9 mo following a single intravenous administration. To enhance the potency and clinical utility of CIS43, we used iterative site-saturation mutagenesis and DNA shuffling to screen precise gene-variant yeast display libraries for improved PfCSP antigen recognition. We identified several mutations that improved recognition, predominately in framework regions, and combined these to produce a panel of antibody variants. The most improved antibody, CIS4

Functional and mechanistic characterization of the phosphatidyl-myo-inositol mannosyltransferase PimA from Mycobacterium tuberculosis: implications for anti-tuberculosis drug development.

Human-adapted Mycobacterium tuberculosis (Mtb) also infects animals and transmits zoonotically, threatening public health. The cell wall glycolipids lipoarabinomannan and lipomannan are essential virulence factors of Mtb. Phosphatidyl-myo-inositol mannosyltransferase PimA catalyzes a key step in their biosynthesis and represents a potential drug target. However, the functional mechanism of Mtb PimA remains incompletely understood. Here, the hydrodynamic diameter of monomeric PimA was measured as 5.1 ± 0.2 nm. The structural model of PimA was predicted using AlphaFold2. Molecular docking was co

Identification of a DNA-binding domain and an active-site residue of pseudorabies virus DNase.

The pseudorabies virus (PRV) DNase gene has an open reading frame of 1476 nt, capable of coding a 492-residue protein. A previous study showed that PRV DNase is an alkaline exonuclease and endonuclease, exhibiting an Escherichia coli RecBCD-like catalytic function. To analyse its catalytic mechanism further, we constructed a set of clones truncated at the N-terminus or C-terminus of PRV DNase. The deleted mutants were expressed in E. coli with the use of pET expression vectors, then purified to homogeneity. Our results indicate that (1) the region spanning residues 274-492 exhibits a DNA-bindi

Integrative Multiomics to Discover Insights for Rutin Biosynthesis in Wolfberry.

Comparative metabolite profiling of different wolfberry cultivars showed that rutin and ascorbic acid 2-glucoside (AA-2βG) accumulation were negatively correlated, with rutin predominantly enriched in leaves and green fruits where AA-2βG was absent. Transcriptomic and proteomic analyses showed expression styles of key enzymes in the rutin biosynthetic pathway. Weighted gene coexpression network analysis and phylogenetic analysis identified five UDP-dependent glycosyltransferases (UGTs) that catalyze two glycosylation steps of rutin, including a highly conserved sterol UGT. Enzymatic assays con

Structural and Functional Analysis of the Recombinant Aureobasidium pullulans Cutinase Variants for Efficient Polycaprolactone Degradation.

Polycaprolactone (PCL) is a biodegradable polyester widely used in industry, but it degrades slowly in the environment. Enzymatic hydrolysis catalyzed by cutinases represents a promising approach for PCL waste utilization. Through screening, we selected the Aureobasidium pullulans VKM 1116 strain capable of degrading PCL. We amplified the ApCUT1 cutinase gene from the A. pullulans VKM 1116 genomic DNA. Heterologous expression in Komagataella phaffii yielded ~60 mg/L of the target protein. The recombinant enzyme exhibited maximum activity at pH 6.0-6.5 and 30-40°C. Using site-directed mutagenes

Rational Engineering of AKR13B3 from Devosia A6-243 for Enhanced Aflatoxin B1 Degradation: A Dual Mechanism of Substrate Polarization and Tunnel Remodeling.

Aflatoxin B1 (AFB1) is one of the most toxic mycotoxins, widely contaminating agricultural products and posing a serious threat to food safety and human health. Enzymatic degradation is considered a promising detoxification strategy due to its high efficiency, strong specificity, and lack of secondary pollution. AKR13B3, a member of the aldo-keto reductase family, possesses intrinsic catalytic activity for AFB1 degradation; however, its low natural activity severely limits practical application. In this study, the binding mode of the AKR13B3-NADPH complex with AFB1 was first determined using A

Functional and structural insights into a thermostable (S)-selective amine transaminase and its improved substrate scope by protein engineering.

A (S)-selective amine transaminase from a Streptomyces strain, Sbv333-ATA, is a biocatalyst showing both high thermostability with a melting temperature of 85 °C and broad substrate specificity for the amino acceptor. This enzyme was further characterized both biochemically and structurally. The Sbv333-ATA is stable in the presence of up to 20% (v/v) of the water-miscible cosolvents methanol, ethanol, acetonitrile, and dimethyl sulfoxide, and in biphasic systems with petroleum ether, toluene, and ethyl acetate as an organic phase. The enzyme showed also a good activity toward different amino d

Porin A and α/β-hydrolase are necessary and sufficient for hemolysis induced by Bartonella bacilliformis.

Carrion's disease is endemic to the South American Andes and is characterized by fatal hemolytic anemia. This neglected tropical disease is caused by Bartonella bacilliformis, a fastidious and slow-growing pathogen difficult in genetic manipulation. In this study, we determine that porin A and α/β-hydrolase are both necessary and sufficient for hemolysis induced by B. bacilliformis. These genes are identified through a screen of a Tn5 transposon mutant library. Using markerless deletion mutagenesis, porin A and α/β-hydrolase deletion mutants are generated and functionally analyzed by hemolysis

Crystal Structure and Identification of Two Key Amino Acids Involved in AI-2 Production and Biofilm Formation in Streptococcus suis LuxS.

Streptococcus suis has emerged as an important zoonotic pathogen that causes meningitis, arthritis, septicemia and even sudden death in pigs and humans. Quorum sensing is the signaling network for cell-to-cell communication that bacterial cells can use to monitor their own population density through production and exchange of signal molecules. S-Ribosylhomocysteinase (LuxS) is the key enzyme involved in the activated methyl cycle. Autoinducer 2 (AI-2) is the adduct of borate and a ribose derivative and is produced from S-adenosylhomocysteine (SAH). AI-2 can mediate interspecies communication a

Mechanistic studies on transcriptional coactivator protein arginine methyltransferase 1.

Protein arginine methyltransferases (PRMTs) catalyze the transfer of methyl groups from S-adenosylmethionine (SAM) to the guanidinium group of arginine residues in a number of important cell signaling proteins. PRMT1 is the founding member of this family, and its activity appears to be dysregulated in heart disease and cancer. To begin to characterize the catalytic mechanism of this isozyme, we assessed the effects of mutating a number of highly conserved active site residues (i.e., Y39, R54, E100, E144, E153, M155, and H293), which are believed to play key roles in SAM recognition, substrate

The effect of arginine-428 mutation on modulation of activity of human liver flavin monooxygenase 3 (FMO3) by imipramine and chlorpromazine.

This study was carried out to investigate the molecular basis for modulation of recombinant FMO3-catalyzed activity by the tricyclic antidepressants, imipramine and chlorpromazine. A mutant of human liver FMO3 (T428R) was formed by site-directed mutagenesis and characterized along with the native enzyme in order to elucidate a possible structure-function relationship. Functional properties of native and T428R human FMO3s were studied with methimazole as substrate. Both enzymes catalyzed the S-oxidation of methimazole with the same Km value. Imipramine modulated the activities of the native and

Construction of a functional human suppressor tRNA gene: an approach to gene therapy for beta-thalassaemia.

A human tRNALys gene was converted to an amber suppressor by site-specific mutagenesis of the anticodon. The mutated tRNALys gene directed synthesis of a tRNA that suppressed the UAG amber nonsense mutation in beta O thalassemia mRNA. Such genes may be used to detect other nonsense mutations in mammalian cells and may provide an approach to gene therapy for beta O thalassaemia due to nonsense mutations.

Directed Mutagenesis of Catalytic Residues in L-Asparaginase II from Salmonella paratyphi: Structural, Functional and Stability Analysis Using In-Vitro, Docking and Simulation Studies.

L-asparaginase is a clinically crucial enzyme widely used in the treatment of acute lymphoblastic leukemia. However, its therapeutic efficacy is often limited by insufficient stability and activity. In this study, site-directed mutagenesis was employed to modify key residues in L-asparaginase from Salmonella Paratyphi, aiming to enhance both catalytic and structural stability. So, we employed site directed mutagenesis to modify recSalA, resulting in three variants: D103V, (Q81L+ D103V), and Q81L. Molecular docking and simulations predicted that the D103V mutant of Salmonella paratyphi L-aspara

Mutagenesis studies of thyroxine binding to human serum albumin define an important structural characteristic of subdomain 2A.

The familial dysalbuminemic hyperthyroxinemia (FDH) phenotype results from a natural human serum albumin (HSA) mutant, with histidine instead of arginine at amino acid position 218. This mutation results in an enhanced affinity for thyroxine. In our earlier study, site-directed mutagenesis and a yeast protein expression system were used to synthesize FDH HSA and several other HSA mutants. Measurement of the binding of these HSA mutants to thyroxine and several thyroxine analogs using equilibrium dialysis and quenching of tryptophan 214 fluorescence allowed us to propose a preliminary model of

Identification and characterization of the conserved nucleoside-binding sites in the Epstein-Barr virus thymidine kinase.

Thymidine kinase (TK), encoded by EBV (Epstein-Barr virus), is an attractive target for antiviral therapy and provides a novel approach to the treatment of EBV-associated malignancies. Despite the extensive use of nucleoside analogues for the treatment of viral infections and cancer, the structure-function relationship of EBV TK has been addressed rarely. In the absence of any structural information, we sought to identify and elucidate the functional roles of amino acids in the nucleoside-binding site using site-directed mutagenesis. Through alignment with other human herpesviral TK protein se

Discovery and Engineering of a Flavin-Containing Monooxygenase From Bradyrhizobium sp. 200 for the Asymmetric Synthesis of an Indoxacarb Intermediate.

Indoxacarb is an oxadiazine insecticide bearing a single stereogenic center, of which only the (S)-enantiomer exhibits insecticidal activity. Therefore, the synthesis of the key intermediate (S)-5-chloro-2-methoxycarbonyl-2-hydroxy-1-indanone (2) is crucial for the enantioselective total synthesis of Indoxacarb. In this study, a flavin-containing monooxygenase from Bradyrhizobium sp. 200 (BjFMO) was employed for the asymmetric synthesis of this chiral intermediate, offering a biocatalytic approach as a potential complement to conventional chemical routes.
