Necrotizing hepatopancreatitis (NHP) is a severe disease of farm-raised Penaeus vannamei that has been associated with mortality losses ranging from 20 to 95%. NHP was first recognized in Texas in 1985 (S. K. Johnson, p. 16, in Handbook of Shrimp Diseases, 1989) and is an economically important disease that has limited the ability to culture shrimp in Texas. The putative cause of NHP is a gram-negative, pleomorphic, intracellular, rickettsia-like bacterium that remains uncultured in part because of the absence of established shrimp cell lines. The inability to culture the NHP bacterium necessi

Fungi are ubiquitous organisms that play a crucial role in ecosystem functioning and biotechnology. New fungal discoveries from diverse parts and habitats worldwide significantly contribute to the understanding of fungal diversity. Micro- and macro-fungi samples collected from terrestrial habitats in China, India, Italy, and Pakistan were subjected to morphological and multi-locus phylogenetic analyses. The results revealed several new species and new records. Based on the results, we introduce 16 new fungal species, viz. Agaricus ferruginosquamulis, Amanita bengalensis, Candolleomyces striatu

Background/Objectives: The normal cellular prion protein (PrPC) is a cell-surface glycoprotein, mainly localised in neurons of the central nervous system (CNS). The human PRNP gene encodes 253 amino acid residues of precursor PrPC. Several studies that investigated the role of PRNP and PrPC in placental mammals, such as humans and mice, failed to reveal its exact function. Methods: In this study, we sequenced and characterised the PRNP gene and PrPC of the marsupial, P. calura, as a strategy to gain molecular insights into its structure and physicochemical properties. Placentals are separated

Filoviruses are among the most lethal viral human pathogens known, with significant relevance to public health, yet their evolutionary history remains poorly resolved. This study applied a multiprotein molecular phylogenetic approach to investigate the evolutionary and temporal dynamics of the family Filoviridae. Amino acid sequences from the proteome and seven individual proteins (NP, VP35, VP40, GP, VP30, VP24, L) were analyzed using MEGA 12, with RelTime inference anchored on uniform calibrations, and integration of epidemiological data (cases, fatalities, case fatality). The phylogenetic r

Podocytes are a type of epithelial cells that form the kidney nephron and are essential for ultrafiltration in the glomerulus. The majority of nephron constituent cells have primary cilia, which play an important role in the maintenance of normal tubular architecture of nephron. However, whether podocytes have primary cilia was only partially understood. In general, immunohistochemistry with an anti-acetylated α-tubulin antibody is often used to visualize primary cilia. α-Tubulin is highly acetylated throughout podocytes, and this antibody is not suitable to determine the presence or absence o

The Galapagos archipelago in the Eastern Tropical Pacific is known for its isolation, island endemism, and rapid diversification. Despite considerable scientific research many groups remain poorly studied. One of these groups is the genus Pyrocephalus, a group of brightly-colored and charismatic flycatchers whose populations have declined significantly in recent decades. To study the evolution and diversification of Pyrocephalus, we used samples from 53 individuals across 11 Galapagos Islands (Pyrocephalus dubius and P. nanus) and a continental outgroup (P. obscurus) and reconstructed a phylog

Primula medogensis W.B Ju, B. Xu & X.F. Gao 2023, a new species categorized under P. sect. Cordifoliae, was officially described in 2023. Given its recent classification, the genetic resources for this species are currently very limited. Here, we sequenced and assembled the first complete chloroplast genome of P. medogensis using Illumina sequencing technology. The complete chloroplast genome of P. medogensis is 151,486 bp in length, exhibiting a typical quadripartite structure. It consists of a large single-copy region (LSC; 83,407 bp) and a small single-copy region (SSC;17675 bp), separated

Seasonal influenza vaccines must be updated regularly to account for mutations that allow influenza viruses to escape our existing immunity. A successful vaccine should represent the genetic diversity of recently circulating viruses and induce antibodies that effectively prevent infection by those recent viruses. Thus, linking the genetic composition of circulating viruses and the serological experimental results measuring antibody efficacy is crucial to the vaccine design decision. Historically, genetic and serological data have been presented separately in the form of static visualizations o

The bacillus Calmette-Guérin (BCG) vaccine has been in use for prevention of tuberculosis for over a century. It remains the only widely available tuberculosis vaccine and its protective efficacy has varied across geographical regions. Since it was developed, the BCG vaccine strain has been shared across different laboratories around the world, where use of differing culture methods has resulted in genetically distinct strains over time. Whilst differing BCG vaccine efficacy around the world is well documented, and the reasons for this may be multifactorial, it has been hypothesized that genet

In Southeast Asia, despite the use of Japanese encephalitis vaccines and vaccination coverage, Japanese encephalitis (JE) transmission is still a major public health issue. The main vectors of this virus are mosquitoes from the genus Culex, which diversity and density are important in Southeast Asia. The main vector species of Japanese encephalitis virus (JEV) in Cambodia belong to the Vishnui subgroup. However, their morphological identification solely based on the adult stage remains challenging, making their segregation and detection difficult. In order to identify and describe the distribu

During the 2016-17 winter season in Japan, human norovirus GII.P16-GII.2 strains (2016 strains) caused large outbreaks of acute gastroenteritis. Phylogenetic analyses suggested that the 2016 strains derived from the GII.2 strains detected during 2010-12. Immunochromatography between 2016 strains and the pre-2016 GII.2 strains showed similar reactivity.

Although reconstruction of the phylogeny of living birds has progressed tremendously in the last decade, the evolutionary history of Neoaves--a clade that encompasses nearly all living bird species--remains the greatest unresolved challenge in dinosaur systematics. Here we investigate avian phylogeny with an unprecedented scale of data: >390,000 bases of genomic sequence data from each of 198 species of living birds, representing all major avian lineages, and two crocodilian outgroups. Sequence data were collected using anchored hybrid enrichment, yielding 259 nuclear loci with an average leng

Gonyleptidae is the second most diverse harvestmen family and the most studied in terms of morphology, behaviour, and ecology. Despite this, few phylogenetic studies have focused on gonyleptids, and those are based on a very limited number of taxa. We addressed this gap by constructing a phylogenetic hypothesis of the family using 101 taxa from all 16 gonyleptid subfamilies and four mitochondrial and nuclear loci (COI, 28S rRNA, 12S rRNA, and 16S rRNA). These were analysed under parsimony and likelihood optimality criteria (and using direct optimization for the former). Relationships among Gon

Character construction, the methods by which characters and character states are produced from observations of variation, is a crucial but poorly understood step in phylogenetic analysis. Alternative approaches are used in practice, but there has been relatively little investigation of their theoretical bases and analytical consequences. We reviewed three published numerical analyses of the phylogenetic relationships within the Triassic Aetosauria. Combined data from these studies were used to explore the impact of alternative approaches to character construction. Some previous aetosaurian cha

A rapid, direct method for determining the partial nucleotide sequence of large subunit ribosomal RNA was adapted and applied to a group of helminth parasites. Small samples of total, unfractionated cellular RNA isolated from each organism were analysed and the nucleotide sequences of equivalent portions of the large subunit ribosomal RNA compared. The data obtained were used to construct a phylogenetic tree showing the evolutionary relationships within this group of organisms.

BACKGROUND: Gastrochilus (Orchidaceae) is a genus of epiphytic orchids valued for horticultural and medicinal purposes. However, the structural and evolutionary features of its plastid genomes have not been systematically examined. Here, we characterize the complete plastid genomes of 23 Gastrochilus species, elucidating structural features and key variations to provide new insights into their evolutionary significance.
RESULTS: The plastid genomes showed a typical quadripartite structure, ranging from 146,183 to 148,666 bp in length. Each genome encodes 120 genes, comprising 74 protein-codin

Changes in gene expression are a key driver of phenotypic evolution, leading to a persistent interest in the evolution of transcriptomes. Traditionally, gene expression is modeled as a continuous trait, leaving qualitative transitions largely unexplored. In this paper, we detail the development of new Bayesian inference techniques to study the evolutionary turnover of organ-specific transcriptomes, which we define as instances where orthologous genes gain or lose expression in a particular organ. To test these techniques, we analyze the transcriptomes of 2 male reproductive organs, testes and

The Neotropical Tinamidae is the most diverse family of palaeognathous birds (Neornithes; Palaeognathae). This is the only family with species capable of powered flight, in striking contrast to all the other flightless, large-bodied, both living and recently extinct, palaeognaths. Here we report our latest phylogenetic analysis of tinamous, built on previous comprehensive studies, presently including all 46 currently recognized species. Our goal was to apply all the valid available supraspecific names to the clades recovered, creating new ones as needed. We recovered the traditional major subc

Liliales comprises many species of ecological, ornamental, and medicinal importance, yet its evolutionary relationships remain controversial. In particular, the origin and evolution of genes involved in colchicine biosynthesis are poorly understood. Here, we aimed to investigate phylogenetic uncertainties within Liliales and the evolution of colchicine-related genes. We sampled 203 transcriptomes (179 species), including 51 newly generated, representing eight families of Liliales. Then, we performed phylogenomic analyses including species tree inference, hybridization detection, and whole-geno
