Decoding protein signatures and protein interactions in oral potentially malignant disorders: a systematic review and network analysis.

BACKGROUND: Proteomic profiling offers thorough insights into protein structure and function, as well as it acts as an essential approach for analyzing molecular changes at the tissue level. However, because of the proteome's diversity and dynamic nature, biomarker discovery remains challenging. By combining proteomics with bioinformatics, the level of understanding in relation to molecular interactions and disease processes can be improved. Through an integrative approach, few limitations can be addressed, thereby promoting proteomic profiling for the discovery of new therapeutic targets and

Network centrality-driven TOPSIS approach for prioritizing cancer therapeutic targets.

Cancer remains a major global health challenge, underscoring the need to identify novel and effective therapeutic targets. In this study, we constructed a high-confidence cancer protein-protein interaction network and selected the largest connected component, comprising 2564 cancer-associated proteins linked by 20,747 interactions. We then evaluated 11 centrality measures to quantify the node importance. Using the TOPSIS multi-criteria decision-making approach, we ranked 2564 cancer-associated genes and identified the top 1 % (26 genes) as high-priority candidates. Drug-target mapping showed t

Unveiling oral cancer's molecular blueprint: A novel classification to guide precision therapy.

Oral cancer poses a significant health challenge in Southeast Asia, with a high incidence and mortality. Despite extensive genomic research, a molecular classification for this disease is lacking. This study aimed to address this gap by proposing a molecular classification of oral cancer based on genetic alterations. We conducted a comprehensive literature search on PubMed, identifying 8176 articles related to oral cancer genomics. From these, we selected studies focusing on genomics and compiled a list of 48 genes implicated in carcinogenesis, cross-referencing our findings with the TCGA data

Gene interaction network analysis in multiple myeloma detects complex immune dysregulation associated with shorter survival.

The plasma cell cancer multiple myeloma (MM) varies significantly in genomic characteristics, response to therapy, and long-term prognosis. To investigate global interactions in MM, we combined a known protein interaction network with a large clinically annotated MM dataset. We hypothesized that an unbiased network analysis method based on large-scale similarities in gene expression, copy number aberration, and protein interactions may provide novel biological insights. Applying a novel measure of network robustness, Ollivier-Ricci Curvature, we examined patterns in the RNA-Seq gene expression

A novel prognostic 6-gene signature for osteoporosis.

INTRODUCTION: The incidence of osteoporosis (OP) keeps increasing due to global aging of the population. Therefore, identifying the diagnostic and prognostic biomarkers of OP is of great significance. METHODS: mRNA data from OP and non-OP samples were obtained from GEO database, which were divided into training set (GSE35959) and testing sets (GSE7158, GSE62402, GSE7429 and GSE56815). Gene modules most significantly related to OP were revealed using weighted gene co-expression network analysis (WGCNA) and differentially expressed genes (DEGs) between OP and normal samples in training set were

Functional modules analysis based on protein-protein network analysis in ankylosing spondylitis.

BACKGROUND: Ankylosing spondylitis (AS) is a chronic inflammatory arthritis involving primarily the sacroiliac joints and the axial skeleton that can lead to bone resorption and bone formation, ultimately resulting in ankylosis. However, our understanding of the genetic mechanisms of AS are far from being clear. AIM: In this study, we identified the differentially expressed genes (DEGs) in AS samples compared with healthy control, and mapped these DEGs to the protein-protein interaction network. MATERIALS AND METHODS: We applied a statistical approach of MCODE to cluster proteins in the netw

Network-based approach for drug repurposing against mpox.

The current outbreak of mpox presents a significant threat to the global community. However, the lack of mpox-specific drugs necessitates the identification of additional candidates for clinical trials. In this study, a network medicine framework was used to investigate poxviruses-human interactions to identify potential drugs effective against the mpox virus (MPXV). The results indicated that poxviruses preferentially target hubs on the human interactome, and that these virally-targeted proteins (VTPs) tend to aggregate together within specific modules. Comorbidity analysis revealed that mpox

Host diversification is concurrent with linear motif evolution in a Mastadenovirus hub protein.

Over one hundred Mastadenovirus types infect seven orders of mammals. Virus-host coevolution may involve cospeciation, duplication, host switch and partial extinction events. We reconstruct Mastadenovirus diversification, finding that while cospeciation is dominant, the other three events are also common in Mastadenovirus evolution. Linear motifs are fast-evolving protein functional elements and key mediators of virus-host interactions, thus likely to partake in adaptive viral evolution. We study the evolution of eleven linear motifs in the Mastadenovirus E1A protein, a hub of virus-host prote

Discovery of host-viral protein complexes during infection.

Viruses have co-evolved with their hosts, developing effective approaches for hijacking and manipulating host cellular processes. Therefore, for their efficient replication and spread, viruses depend on dynamic and temporally regulated interactions with host proteins. The rapid identification of host proteins targeted by viral proteins during infection provides significant insights into mechanisms of viral protein function. The resulting discoveries often lead to unique and innovative hypotheses on viral protein function. Here, we describe a robust method for identifying virus-host protein int

Analysis of Predicted Host-Parasite Interactomes Reveals Commonalities and Specificities Related to Parasitic Lifestyle and Tissues Tropism.

The study of molecular host-parasite interactions is essential to understand parasitic infection and adaptation within the host system. As well, prevention and treatment of infectious diseases require a clear understanding of the molecular crosstalk between parasites and their hosts. Yet, large-scale experimental identification of host-parasite molecular interactions remains challenging, and the use of computational predictions becomes then necessary. Here, we propose a computational integrative approach to predict host-parasite protein-protein interaction (PPI) networks resulting from the hum

Fractional diffusion on the human proteome as an alternative to the multi-organ damage of SARS-CoV-2.

The coronavirus 2019 (COVID-19) respiratory disease is caused by the novel coronavirus SARS-CoV-2 (severe acute respiratory syndrome coronavirus 2), which uses the enzyme ACE2 to enter human cells. This disease is characterized by important damage at a multi-organ level, partially due to the abundant expression of ACE2 in practically all human tissues. However, not every organ in which ACE2 is abundant is affected by SARS-CoV-2, which suggests the existence of other multi-organ routes for transmitting the perturbations produced by the virus. We consider here diffusive processes through the pro

Understanding the biological context of NS5A-host interactions in HCV infection: a network-based approach.

Hepatitis C virus (HCV) is a major cause of chronic liver disease. HCV NS5A protein plays an important role in HCV infection through its interactions with other HCV proteins and host factors. In an attempt to further our understanding of the biological context of protein interactions between NS5A and host factors in HCV pathogenesis, we generated an extensive physical interaction map between NS5A and cellular factors. By combining a yeast two-hybrid assay with comprehensive literature mining, we built the NS5A interactome composed of 132 human proteins that interact with NS5A. These interactio

Epitope Tagging and Coimmunoprecipitation to Identify Viral Protein Interactors.

Affinity purification-mass spectrometry (AP-MS) is a powerful proteomic approach for dissecting the interaction network between virus and host. Traditional AP-MS employs overexpression of viral proteins as baits to enrich host interactors. However, overexpressed viral proteins may mislocalize to inappropriate cellular compartments and trigger endoplasmic reticulum stress by overwhelming the protein-folding machinery, which leads to false identification of host factors. To overcome these limitations, we introduce an AP-MS strategy based on direct infection with an epitope-tagged chikungunya vir

Mapping structural landmarks, ligand binding sites, and missense mutations to the collagen IV heterotrimers predicts major functional domains, novel interactions, and variation in phenotypes in inherited diseases affecting basement membranes.

Collagen IV is the major protein found in basement membranes. It comprises three heterotrimers (α1α1α2, α3α4α5, and α5α5α6) that form distinct networks, and are responsible for membrane strength and integrity. We constructed linear maps of the collagen IV heterotrimers ("interactomes") that indicated major structural landmarks, known and predicted ligand-binding sites, and missense mutations, in order to identify functional and disease-associated domains, potential interactions between ligands, and genotype–phenotype relationships. The maps documented more than 30 known ligand-binding sites as

Yellow Fever Virus Interactomes Reveal Common and Divergent Strategies of Replication and Evolution for Mosquito-borne Flaviviruses.

Pathogenic mosquito-borne flaviviruses infect mosquito and human hosts, relying on host protein interactions to replicate, evade immunity, and mediate pathogenesis. Prior proteomic studies mapped such interactions for some flaviviruses, but yellow fever virus (YFV)-a pathogen of resurgent concern-remains understudied. Here, we map YFV interactomes in human and mosquito cells to identify interactions common among divergent flaviviruses or unique to YFV. Functional assays reveal a previously unrecognized YFV restriction factor: RBBP6 inhibits YFV genome replication by interacting with the viral

An exported kinase family mediates species-specific erythrocyte remodelling and virulence in human malaria.

The most severe form of human malaria is caused by Plasmodium falciparum. Its virulence is closely linked to the increase in rigidity of infected erythrocytes and their adhesion to endothelial receptors, obstructing blood flow to vital organs. Unlike other human-infecting Plasmodium species, P. falciparum exports a family of 18 FIKK serine/threonine kinases into the host cell, suggesting that phosphorylation may modulate erythrocyte modifications. We reveal substantial species-specific phosphorylation of erythrocyte proteins by P. falciparum but not by Plasmodium knowlesi, which does not expor

Development of functional spatial mapping of the tumour immune microenvironment (FuncO:TiME) in advanced melanomas.

INTRODUCTION: Current spatial proteomic approaches quantify immune checkpoint expression but do not directly measure functional receptor-ligand (PD-1/PD-L1) interactions within the tumour-immune microenvironment (TiME). Therapeutic antibodies disrupt receptor-ligand interactions and do not target protein abundance; therefore, methods capable of resolving functional checkpoint interactions may provide biologically distinct insight beyond expression-based assays. METHODS: We developed FuncO:TiME by integrating functional oncology mapping (FuncOmap), histopathology and multiplex spatial immune p

Enhancing Ligand Epitope Mapping in Biomolecular Recognition by Variable Temperature Saturation Transfer Difference NMR (VT-STD NMR).

Saturation transfer difference nuclear magnetic resonance (STD NMR) spectroscopy is a powerful and robust technique for the characterization of receptor-ligand interactions of medium to weak affinity in solution, providing binding epitope maps that reveal structural details of these interactions at atomic level. This knowledge is essential for understanding the structural basis of biomolecular recognition processes of biological relevance and plays a key role in drug discovery. Temperature is a critical factor influencing the sensitivity of STD NMR spectroscopy, as it directly affects the kine
