The microplastics exposure induce the kidney injury in mice revealed by RNA-seq.

Microplastics (MPs) may pollute drinking water, accumulate in the food chain, and release toxic chemicals that may cause a variety of diseases. The detrimental effects of MPs on kidney injury and fibrosis under long-term accumulation have not been fully documented. In this study, mice were exposed to MPs with three different diameters (80 nm, 0.5 µm, and 5 µm) to investigate the detrimental influences of MPs on the kidney. The results showed that MPs of different diameters caused varying degrees of injury to the murine kidney. MPs exposure can induce an inflammatory response, oxidative stress,

Towards the integration, annotation and association of historical microarray experiments with RNA-seq.

BackgroundTranscriptome analysis by microarrays has produced important advances in biomedicine. For instance in multiple myeloma (MM), microarray approaches led to the development of an effective disease subtyping via cluster assignment, and a 70 gene risk score. Both enabled an improved molecular understanding of MM, and have provided prognostic information for the purposes of clinical management. Many researchers are now transitioning to Next Generation Sequencing (NGS) approaches and RNA-seq in particular, due to its discovery-based nature, improved sensitivity, and dynamic range. Additiona

Single-cell RNA-seq uncovers dynamic processes orchestrated by RNA-binding protein DDX43 in chromatin remodeling during spermiogenesis.

Mammalian spermatogenesis shows prominent chromatin and transcriptomic switches in germ cells, but it is unclear how such dynamics are controlled. Here we identify RNA helicase DDX43 as an essential regulator of the chromatin remodeling process during spermiogenesis. Testis-specific Ddx43 knockout mice show male infertility with defective histone-to-protamine replacement and post-meiotic chromatin condensation defects. The loss of its ATP hydrolysis activity by a missense mutation replicates the infertility phenotype in global Ddx43 knockout mice. Single-cell RNA sequencing analyses of germ ce

Revealing the Key Genetic Basis of Late Leaf Spot Resistance in Peanut by Combining QTL Mapping, QTL-seq and RNA-seq.

Late leaf spot (LLS) is the most widespread and destructive fungal disease affecting peanut worldwide, yet relatively little is known about its genetic basis. In this study, QTL mapping using a 1327-bin map (derived from 9533 SNP/InDel markers) and multi-environment phenotypic data repeatedly detected two major LLS-resistance QTLs on chromosomes A02 and B06 in the Zhonghua 5 × ICGV 86699 recombinant inbred line (RIL) population. QTL-seq analysis confirmed qLLSA02, and integration of both mapping methods narrowed the A02 interval to a 1.0-3.4 Mb region. Transcriptome profiling identified thousa

Identifying dendritic cell heterogeneity and potential risk genes in atopic dermatitis: integrative scRNA-seq, bulk RNA-seq analyses and experimental validation.

Atopic dermatitis (AD) is a chronic inflammatory skin condition marked by immune dysregulation and compromised skin barrier function, with dendritic cells (DCs) playing pivotal roles in its pathogenesis. This study aimed to systematically characterize the heterogeneity of DCs in AD, identify key pathogenic subsets and genes, and elucidate their regulatory mechanisms through advanced methodologies. We conducted integrated single-cell RNA sequencing (scRNA-seq) analyses on both AD lesions and normal skin samples, leading to the identification and functional annotation of distinct DC subtypes. Comprehensive analysis of scRNA-seq and bulk RNA-seq reveals the non-cardiomyocytes heterogeneity and novel cell populations in dilated cardiomyopathy.

BACKGROUND: Dilated cardiomyopathy (DCM) is one of the most common causes of heart failure. Infiltration and alterations in non-cardiomyocytes of the human heart involve crucially in the occurrence of DCM and associated immunotherapeutic approaches. METHODS: We constructed a single-cell transcriptional atlas of DCM and normal patients. Then, the xCell algorithm, EPIC algorithm, MCP counter algorithm, and CIBERSORT method were applied to identify DCM-related cell types with a high degree of precision and specificity using RNA-seq datasets. We further analyzed the heterogeneity among cell types

Integration of ATAC-seq and RNA-seq identifies MX1-mediated AP-1 transcriptional regulation as a therapeutic target for Down syndrome.

BACKGROUND: Growing evidence has suggested that Type I Interferon (I-IFN) plays a potential role in the pathogenesis of Down Syndrome (DS). This work investigates the underlying function of MX1, an effector gene of I-IFN, in DS-associated transcriptional regulation and phenotypic modulation. METHODS: We performed assay for transposase-accessible chromatin with high-throughout sequencing (ATAC-seq) to explore the difference of chromatin accessibility between DS derived amniocytes (DSACs) and controls. We then combined the annotated differentially expressed genes (DEGs) and enriched transcripti

Integrative analysis of macrophage ribo-Seq and RNA-Seq data define glucocorticoid receptor regulated inflammatory response genes into distinct regulatory classes.

Glucocorticoids such as dexamethasone (Dex) are widely used to treat both acute and chronic inflammatory conditions. They regulate immune responses by dampening cell-mediated immunity in a glucocorticoid receptor (GR)-dependent manner, by suppressing the expression of pro-inflammatory cytokines and chemokines and by stimulating the expression of anti-inflammatory mediators. Despite its evident clinical benefit, the mechanistic underpinnings of the gene regulatory networks transcriptionally controlled by GR in a context-specific manner remain mysterious. Next generation sequencing methods such

Identification of key genes related to arginine metabolism in immunoglobulin A nephropathy through the combination of scRNA-seq and bulk RNA-seq data.

BACKGROUND: Immunoglobulin A nephropathy (IgAN) is a major cause of chronic kidney disease and kidney failure. Currently, arginine metabolism (AM)-related genes (AMRGs) have been reported to play direct or indirect roles in various kidney-related diseases. This study aimed to identify AM-associated key genes in IgAN, potentially paving the way for targeted therapies. METHODS: The data pertaining to IgAN and AMRGs were procured from public databases and literature, respectively. Candidate genes were obtained by integrating differentially expressed genes (DEGs) with AMRGs, and the genes were ex

Short-read RNA-seq yields lower estimates of A-to-I RNA editing levels than long-read cDNA sequencing.

A-to-I RNA editing, one of the most frequent RNA modifications, is essential for most aspects of RNA metabolism. However, the accuracy of quantifying A-to-I editing levels has been largely neglected, particularly when contrasting next-generation sequencing (NGS) with long-read sequencing (LRS) RNA-seq. To address it, we performed paired NGS and LRS cDNA RNA-seq of both HEK293T and U2OS cells, revealing that the A-to-I editing levels were estimated to be lower by NGS compared with LRS, a conclusion that was confirmed through full-length amplicon sequencing. Furthermore, the lower estimation of

RNA-Seq Data-Mining Allows the Discovery of Two Long Non-Coding RNA Biomarkers of Viral Infection in Humans.

There is a growing interest in unraveling gene expression mechanisms leading to viral host invasion and infection progression. Current findings reveal that long non-coding RNAs (lncRNAs) are implicated in the regulation of the immune system by influencing gene expression through a wide range of mechanisms. By mining whole-transcriptome shotgun sequencing (RNA-seq) data using machine learning approaches, we detected two lncRNAs (ENSG00000254680 and ENSG00000273149) that are downregulated in a wide range of viral infections and different cell types, including blood monocluclear cells, umbilical

MAJEC: unified gene, isoform, and locus-level transposable element quantification from RNA-seq.

MOTIVATION: The study of transposable elements (TEs) has become increasingly central to fields such as cancer biology, immunology, and aging. Accurately quantifying disease- or laboratory-mediated perturbations in these elements is critical to support this expanding research, yet current RNA-seq pipelines struggle with the pervasive overlap between TEs and protein-coding genes. Existing tools either aggregate to the subfamily level with no locus resolution (TEtranscripts), or provide locus-level quantification without modeling gene overlap (Telescope), with the latter attributing over 40% of T

Systematic evaluation of long- and short-read RNA-seq for human peripheral blood.

RNA sequencing (RNA-seq) technologies enable comprehensive transcriptomic profiling, yet systematic comparisons using identical biological samples remain limited. Here, we performed a multi-faceted comparison of long-read (PacBio) and short-read (Illumina) RNA-seq using the same RNA from peripheral blood cells of four healthy donors. Unlike prior studies that aggregate datasets from different sources, this study evaluates platform-dependent performance across gene expression, transcript variants, fusion genes, primary microRNAs (pri-miRNAs), and immune receptor complementarity-determining regi

The recount3 Python package for programmatic access to uniformly processed RNA-seq data.

The recount3 online resource provides tens of thousands of uniformly processed RNA-seq samples across human and mouse from major sequencing repositories like the Sequence Read Archive. While access to these datasets has traditionally been centered in the R/Bioconductor ecosystem, the growing prominence of Python in bioinformatics and machine learning necessitates native, efficient tooling for Python users. Therefore, we present the recount3 Python package with robust application programming interface (API) and command-line interface (CLI) for discovering, downloading, and materializing recount

Spatial Total RNA Sequencing of Formalin-Fixed Paraffin-Embedded Tissue by spRandom-seq.

The molecular pathogenesis of infectious diseases and cancer is orchestrated by nanoscale of host and microbial RNA transcripts within the tissue microenvironment. Nevertheless, spatially resolving the comprehensive transcriptional landscape within complex clinical tissues, like formalin-fixed paraffin-embedded (FFPE) specimens, still poses a formidable challenge. Here, we present spRandom-seq, a random primer-based spatial total RNA sequencing technology designed to spatially resolve complete transcriptomes from host, bacteria, and even nanoscale viruses in FFPE tissues. Reconstructing multi-scale tissue spatial architecture from single-cell RNA-seq with REMAP.

Understanding spatial organization of cells is critical for deciphering tissue function and disease. Single-cell RNA-sequencing (scRNA-seq) profiles transcriptomes at scale but loses spatial context, while spatial transcriptomics (ST) preserves spatial information but is constrained by cost and gene coverage. Here, we present REMAP, a deep learning framework that integrates gene expression with neighborhood-level gene-gene covariance to reconstruct multi-scale spatial organization of scRNA-seq data using one or multiple ST references. Across 2D and 3D mouse brain, human fetal cortex, and seven

NGS amplification panel HCV-seq for sequencing hepatitis C virus RNA (Flaviviridae: Hepacivirus).

INTRODUCTION: Hepatitis C is a pressing global public health issue. The high variability of the hepatitis C virus (HCV) complicates its whole-genome sequencing; most studies sequence only specific regions of the genome. There is a need for a simple and reliable method for sequencing the whole genome of HCV. OBJECTIVE: Development and validation of NGS panel for whole-genome sequencing of HCV. MATERIALS AND METHODS: This study presents NGS amplification panel for sequencing the genomes of HCV genotypes 1, 2, and 3. Depending on the genotype, a set of 79, 67, or 89 primers is used. These prime

RNA-seq analysis of shrimp tropomyosin-induced allergic reactions through PI3K/Akt pathway.

INTRODUCTION: Tropomyosin (TM) is the primary allergen in Litopenaeus vannamei, which usually causes allergic reactions that may be health or even life-threatening for consumers. Therefore, exploring the sensitization mechanism is of great significance for the prevention and treatment of tropomyosin allergy. METHODS AND RESULTS: In this study, TM sensitization models were using Balb/c mice, Caco-2 cells and RBL-2H3 cells to reveal the sensitization effect. The results of ELISA and RT-qPCR showed that TM can exacerbate the allergic reaction by reducing the mRNA expression of tight junction (TJ

Benchmarking of single nuclei RNA-seq methods on human post-mortem brain tissue.

Molecular analysis of human post-mortem brain tissue holds the promise to identify disease associated mechanisms. Single nuclei RNA-sequencing (snRNA-seq) is a powerful tool for molecular-level investigations of human brain tissue with cell type resolution. In the fast-developing field of post-mortem snRNA-seq, the samples sizes of case/control studies have drastically increased over the last years. Still, to overcome genetic variability across individuals and to investigate the many relevant brain regions that have not yet been sampled, even larger cohorts are necessary. It is thus important

Ferroptosis Transcriptional Regulation and Prognostic Impact in Medulloblastoma Subtypes Revealed by RNA-Seq.

Medulloblastoma (MB) is the most common malignant brain tumor in children, typically arising during infancy and childhood. Despite multimodal therapies achieving a response rate of 70% in children older than 3 years, treatment remains challenging. Ferroptosis, a form of regulated cell death, can be induced in medulloblastoma cells in vitro using erastin or RSL3. Using two independent medulloblastoma RNA-sequencing cohorts (MB-PBTA and MTAB-10767), we investigated the expression of ferroptosis-related molecules through multiple approaches, including Weighted Gene Co-Expression Network Analysis
