Molecular Descriptors Property Prediction Using Transformer-Based Approach.

In this study, we introduce semi-supervised machine learning models designed to predict molecular properties. Our model employs a two-stage approach, involving pre-training and fine-tuning. Particularly, our model leverages a substantial amount of labeled and unlabeled data consisting of SMILES strings, a text representation system for molecules. During the pre-training stage, our model capitalizes on the Masked Language Model, which is widely used in natural language processing, for learning molecular chemical space representations. During the fine-tuning stage, our model is trained on a smal

Towards an interoperable perovskite description or how to keep track of 300 perovskite ions.

Hybrid perovskites are interesting optoelectronic materials. The perovskite ABX3 structure offers a vast compositional space, and we have identified over 300 perovskite ions. This flexibility enables tuneable properties and has significantly contributed to the success of perovskite optoelectronics. However, this diversity also leads to confusion, ambiguity, and inconsistencies causing challenges for data mining and machine learning applications. To address this issue, we propose guidelines and a JSON schema to standardize the reporting of perovskite compositions. The schema adheres to IUPAC re

Neural endophenotypes and predictors of laryngeal dystonia penetrance and manifestation.

Focal dystonias are the most common forms of isolated dystonia; however, the etiopathophysiological signatures of disorder penetrance and clinical manifestation remain unclear. Using an imaging genetics approach, we investigated functional and structural representations of neural endophenotypes underlying the penetrance and manifestation of laryngeal dystonia in families, including 21 probands and 21 unaffected relatives, compared to 32 unrelated healthy controls. We further used a supervised machine-learning algorithm to predict the risk for dystonia development in susceptible individuals bas

Predicting Phenotypic Polymyxin Resistance in Klebsiella pneumoniae through Machine Learning Analysis of Genomic Data.

Polymyxins are used as treatments of last resort for Gram-negative bacterial infections. Their increased use has led to concerns about emerging polymyxin resistance (PR). Phenotypic polymyxin susceptibility testing is resource intensive and difficult to perform accurately. The complex polygenic nature of PR and our incomplete understanding of its genetic basis make it difficult to predict PR using detection of resistance determinants. We therefore applied machine learning (ML) to whole-genome sequencing data from >600 Klebsiella pneumoniae clonal group 258 (CG258) genomes to predict phenotypic

Cerebro-cerebellar networks facilitate learning through feedback decoupling.

Behavioural feedback is critical for learning in the cerebral cortex. However, such feedback is often not readily available. How the cerebral cortex learns efficiently despite the sparse nature of feedback remains unclear. Inspired by recent deep learning algorithms, we introduce a systems-level computational model of cerebro-cerebellar interactions. In this model a cerebral recurrent network receives feedback predictions from a cerebellar network, thereby decoupling learning in cerebral networks from future feedback. When trained in a simple sensorimotor task the model shows faster learning a

BioText-SeqFormer: Integrating biomedical semantic representations and protein sequence embeddings for TCR-peptide interaction prediction.

The interaction between T cell receptors (TCRs) and antigenic peptides is central to adaptive immune recognition and is important for cancer immunotherapy, infectious disease research, and vaccine design. Although experimental screening methods are reliable, they are often costly and time-consuming, making it difficult to explore the vast combinatorial space of TCR-peptide pairs. Machine learning and deep learning methods provide efficient alternatives for TCR-peptide binding prediction, but most existing models mainly rely on amino acid sequence representations and make limited use of biomedi

Machine-enhanced reconstruction of functional connectomes unravels discriminative brain sub-systems in health and disease.

Reconstructing functional brain networks from functional Magnetic Resonance Imaging (fMRI) data typically relies on statistical pruning, where pairwise correlations between brain Regions of Interest (ROIs) are independently thresholded, ignoring potentially relevant collective co-activation patterns within sub-networks. Here we introduce a functional pruning approach that identifies which connections to retain based on their collective importance for distinguishing healthy from affected individuals, rather than on their individual statistical significance. We use geometric deep learning to lea

Neuroimaging Biomarkers for Brain Disorder Diagnosis Using Advanced Learning Techniques.

Mental illness is becoming increasingly common in everyday life, affecting a growing number of people. Functional Magnetic Resonance Imaging (fMRI) is an effective technique for detecting mental disorders. Resting-state fMRI (rs-fMRI) analyses spontaneous low-frequency oscillations in the Blood Oxygen Level Dependent signal to examine the functional architecture of the brain. fMRI and rs-fMRI data processing contribute to mapping neural activity in specific brain regions, enabling accurate localization of cognitive functions and improving our understanding of Functional Connectivity and intera

A triple pronged approach for ulcerative colitis severity classification using multimodal, meta, and transformer based learning.

Ulcerative colitis (UC) is a chronic inflammatory disorder necessitating precise severity stratification to facilitate optimal therapeutic interventions. This study harnesses a triple-pronged deep learning methodology-including multimodal inference pipelines that eliminate domain-specific training, few-shot meta-learning, and Vision Transformer (ViT)-based ensembling-to classify UC severity within the HyperKvasir dataset. We systematically evaluate multiple vision transformer architectures, discovering that a Swin-Base model achieves an accuracy of 90%, while a soft-voting ensemble of diverse

Comparative performance of tristimulus and color appearance models in low-cost smartphone digital colorimetry for soil CO2 detection.

The verification of carbon capture and storage (CCS) sites and the monitoring of soil health demand cost-effective and scalable methods for detecting carbon dioxide (CO2) leaks. While smartphone-based digital colorimetry offers a promising alternative to traditional analytical techniques, its accuracy is fundamentally constrained by the choice of color representation model, especially under variable field conditions. This study presents a systematic comparison between traditional tristimulus color spaces (sRGB, CIELAB, CIE XYZ) and advanced Color Appearance Models (CAMs including CIECAM02, CIE

Soft Computing Approaches toward Density-Based Analysis of Many-Electron Systems.

In electronic structure theory, the field is poised at an inflection point; density-based formulations such as density functional theory (DFT), conceptual DFT, and their time-dependent extensions provide compact, physically grounded representations of many-electron systems, while soft computing methods (viz., machine learning, deep learning, and related data-driven approaches) offer transformative tools for pattern recognition, model development, and accelerated exploration of chemical space. This perspective articulates a vision for tightly coupling density-based theory with modern soft compu

Implicitly and Differentiably Representing Protein Surfaces and Interfaces.

We introduce a pipeline for implicitly representing a protein, or protein complex, as the union of signed distance functions (SDFs) by representing each atom as a sphere with the appropriate van der Waals radius. While this idea has been used previously as a way to render images of proteins, it has not, to our knowledge, been widely adopted in a machine learning setting. Mirroring recent successful work applying SDFs to represent 3D geometry, we present a proof of concept that this representation of proteins could be useful in several biologically relevant applications. We also propose further

Bag of Samplings for computer-assisted Parkinson's disease diagnosis based on Recurrent Neural Networks.

Parkinson's Disease (PD) is a clinical syndrome that affects millions of people worldwide. Although considered as a non-lethal disease, PD shortens the life expectancy of the patients. Many studies have been dedicated to evaluating methods for early-stage PD detection, which includes machine learning techniques that employ, in most cases, motor dysfunctions, such as tremor. This work explores the time dependency in tremor signals collected from handwriting exams. To learn such temporal information, we propose a model based on Bidirectional Gated Recurrent Units along with an attention mechanis

Machine and deep learning to predict viral fusion peptides.

Viral fusion proteins, located on the surface of enveloped viruses like SARS-CoV-2, Influenza, and HIV, play a vital role in fusing the virus envelope with the host cell membrane. Fusion peptides, conserved segments within these proteins, are crucial for the fusion process and are potential targets for therapy. Experimental identification of fusion peptides is time-consuming and costly, which creates the need for bioinformatics tools that can predict the segment within the fusion protein sequence that corresponds to the FP. Although homology-based methods have been used towards this end, they

An empirical study of using radiology reports and images to improve intensive care unit mortality prediction.

OBJECTIVES: The predictive intensive care unit (ICU) scoring system is crucial for predicting patient outcomes, particularly mortality. Traditional scoring systems rely mainly on structured clinical data from electronic health records, which can overlook important clinical information in narratives and images. MATERIALS AND METHODS: In this work, we build a deep learning-based survival prediction model that utilizes multimodality data for ICU mortality prediction. Four sets of features are investigated: (1) physiological measurements of Simplified Acute Physiology Score (SAPS) II, (2) common

Knowledge-Guided Deep Learning with Clinical EEG Biomarkers for Automated Dementia Detection and Staging.

Background: Early detection of dementia is essential for timely intervention, yet existing diagnostic approaches remain costly, invasive, or dependent on specialized expertise. Electroencephalography (EEG) offers a non-invasive and accessible alternative; however, purely data-driven deep learning models may overlook clinically established neurophysiological biomarkers, particularly in the challenging detection of mild cognitive impairment (MCI). Methods: We propose the Clinical EEG Feature-Augmented Network (CEFA-Net), a knowledge-guided deep learning framework that systematically integrates a

DeepShieldIDS: an AI-powered intrusion detection system leveraging HybridIDSNet for robust network security.

Traditional Intrusion Detection Systems (IDSs) are largely unable to provide the level of protection required to safeguard modern network environments against ever-evolving cyber threats. Conventional machine-learning-based feature representations are static and cannot capture temporal behaviour in network traffic, limiting performance under heterogeneous conditions. Deep learning approaches have improved detection accuracy, but challenges remain in feature diversity, class imbalance, and cross-environment generalisation. To overcome these limitations, we propose DeepShieldIDS, a hybrid deep l

Automated Cough Analysis with Convolutional Recurrent Neural Network.

Chronic cough is associated with several respiratory diseases and is a significant burden on physical, social, and psychological health. Non-invasive, real-time, continuous, and quantitative monitoring tools are highly desired to assess cough severity, the effectiveness of treatment, and monitor disease progression in clinical practice and research. There are currently limited tools to quantitatively measure spontaneous coughs in daily living settings in clinical trials and in clinical practice. In this study, we developed a machine learning model for the detection and classification of cough

Towards COVID-19 fake news detection using transformer-based models.

The COVID-19 pandemic has resulted in a surge of fake news, creating public health risks. However, developing an effective way to detect such news is challenging, especially when published news involves mixing true and false information. Detecting COVID-19 fake news has become a critical task in the field of natural language processing (NLP). This paper explores the effectiveness of several machine learning algorithms and fine-tuning pre-trained transformer-based models, including Bidirectional Encoder Representations from Transformers (BERT) and COVID-Twitter-BERT (CT-BERT), for COVID-19 fake
