Distinguishing varying and carrying populations in holobiont breeding.

Breeding for plant-microorganism interactions is challenging, and existing approaches remain conceptually fragmented. We distinguish the 'varying population', comprising organisms that harbor heritable variation, from the 'carrying population', comprising organisms that express the selected property. In traditional breeding, a single partner typically fulfills both roles. In novel plant-microorganism breeding, these two roles may be distributed between both partners, and selection may rely on 'indirect genetic effects'. Holobiont breeding can be defined as cases in which the varying population

The Effect of Selection on the Two Important Myostatin Gene Mutations in the Dareshouri Horse in the Middle East.

OBJECTIVE: The Dareshouri horse breed is one of Iran's native equine breeds, originating from the Dareshouri tribe, a subgroup of the Qashqai nomads. This breed has a history spanning over 500 years. Horses of this breed have smooth nates, tall stature, raised tails and strong skeletal muscles. This is the first study to investigate the effect of genetics on athletic performance in the Dareshouri breed. METHODS: For this purpose, in this study, the genotype combination of two important variants, including the rs397152648Single nucleotide polymorphism (SNP) and Short interspersed nuclear eleme

Why don't all birds lay early? Causes and consequences of breeding timing for a long-lived migratory seabird.

The relationship between earlier laying and higher breeding success is well-established in avian species. However, a wide distribution of breeding timings is often maintained within a population, and the causes and consequences of this variation require further exploration, particularly as many avian species advance breeding phenology in response to climate change. Using a 16-year dataset combining colony observations and biologging of Manx shearwaters (Puffinus puffinus), we show that earlier laying does not always result in higher breeding success, with later laying becoming less costly in r

Investigating the impact of captivity and domestication on limb bone cortical morphology: an experimental approach using a wild boar model.

The lack of bone morphological markers associated with the human control of wild animals has prevented the documentation of incipient animal domestication in archaeology. Here, we assess whether direct environmental changes (i.e. mobility reduction) could immediately affect ontogenetic changes in long bone structure, providing a skeletal marker of early domestication. We relied on a wild boar experimental model, analysing 24 wild-born specimens raised in captivity from 6 months to 2 years old. The shaft cortical thickness of their humerus was measured using a 3D morphometric mapping approach a

Pre-pubertal and postpartum anestrus in tropical Zebu cattle.

Bos indicus breeds, commonly known as Zebu cattle, have spread from their center of origin in Western Asia into large areas of Asia (including the Asia-Pacific basin), Africa, South and Central America (including the Caribbean islands). The original Zebu genotype, however, has been modified by planned and unplanned cross-breeding programs involving many native and Bos taurus breeds in their new habitats. Though accurate estimates are not available, more than half of the world's cattle population includes a proportion of B. indicus germ plasma. B. indicus native breeds have developed by natural

Heterozygosity-Rich Regions in Canine Genome: Can They Serve as Indicators of Balancing Selection?

Compared to the negative effect of directional selection on genetic diversity, balancing selection acts oppositely and maintains variability across the genome. This study aims to articulate whether balancing selection leads to heterozygosity-rich region islands (HRRIs) forming in the canine genome by investigating 1000 animals belonging to 50 dog breeds via 153,733 autosomal SNPs. A consecutive SNP-based approach was used to identify heterozygosity-rich regions (HRRs). Signals of balancing selection in the genome of studied breeds were then assessed with Tajima's D statistics. A total of 72,06

Genetic Regulation of Immune Response in Dogs.

The mammalian immune system, including key components such as toll-like receptors (TLRs), lymphocytes, and cytokines, plays a vital role in defending against diseases. In dogs, genetic polymorphisms and epigenetic regulation of immune-related genes contribute to breed-specific differences in susceptibility or resistance to infectious, autoimmune, and inflammatory diseases. Cytokines, essential for immune cell differentiation and activation, exhibit variable expression among breeds due to genetic factors like single-nucleotide polymorphisms (SNPs) and miRNA regulation. This variability influenc

Increase in average testis size of Canadian beef bulls.

Selection for adequate testis size in beef bulls is an important part of bull breeding soundness evaluation. Scrotal circumference (SC) is highly correlated with paired testis weight and is a practical method for estimating testis weight in the live animal. Most bulls presented for sale in Canada have SC included in the presale information. Scrotal circumference varies by age and breed, and may change over time due to selection for larger testis size. Therefore, it is important to periodically review the mean SC of various cattle breeds to provide valid bull selection criteria. Scrotal circumf

Reduced egg shedding in nematode-resistant ewes and projected epidemiological benefits under climate change.

Global livestock production is facing serious new challenges, including climate-driven changes in parasite epidemiology, and anthelmintic resistance, driving a need for non-chemotherapeutic methods of parasite control. Selecting for genetic resistance to gastrointestinal nematode infection could reduce reliance on chemical intervention and mitigate increases in parasite challenge due to climate change. Ewes of the composite Exlana breed with a range of estimated breeding values (EBVs) based on nematode faecal egg counts (FECs) were monitored during the peri-parturient period on two farms in so

Insights into trait-association of selection signatures and adaptive eQTL in indigenous African cattle.

BACKGROUND: African cattle represent a unique resource of genetic diversity in response to adaptation to numerous environmental challenges. Characterising the genetic landscape of indigenous African cattle and identifying genomic regions and genes of functional importance can contribute to targeted breeding and tackle the loss of genetic diversity. However, pinpointing the adaptive variant and determining underlying functional mechanisms of adaptation remains challenging. RESULTS: In this study, we use selection signatures from whole-genome sequence data of eight indigenous African cattle bre

Shorter Migration Distance and Breeding Latitude Correlate With Earlier Egg-Laying Across the Northeastern Pacific Ocean Range of the Rhinoceros Auklet (Cerorhinca monocerata).

Models of migratory behavior predict trade-offs between fitness costs and benefits with respect to migration distance. Shorter migration distances may confer a fitness benefit by facilitating earlier breeding, however this is rarely investigated. We tested this hypothesis using a large-scale geolocation (GLS) dataset from 109 rhinoceros auklets (Cerorhinca monocerata), a differentially migrating seabird, that was tagged at 12 breeding colonies along the Pacific Coast of North America, spanning southern California to the eastern Aleutian Islands, Alaska. Using GLS-based position estimates, we d

Congenital abnormalities of the goat.

Congenital abnormalities of genetic and environmental causes constitute a striking proportion of the afflictions seen in goats. These include a variety of malformations and metabolic diseases that could occur in all breeds but tend to exhibit predisposition in some breeds of goats. Genetic abnormalities for which the carrier state is detectable with the aid of enzymes and surface protein markers can be eliminated from goat populations, whereas common polygenic disorders including udder problems in does and gynecomastia in bucks are more difficult to eradicate because the mutant genes responsib

Family-wise resistance to infectious salmon anemia suggests that early systemic recognition protects against disease but not viral transcription.

INTRODUCTION: Infectious salmon anemia virus (ISAV), the causative agent of infectious salmon anemia (ISA), is one of the most regulated pathogens affecting Atlantic salmon aquaculture globally. Recent investigations suggest a linkage between the host genome and ISA resistance, identifying a potential for promoting resistance through selective breeding. Herein, we sought to explore the dynamics associated with phenotypic ISA and/or ISAV resistance to better mitigate ISA disease. METHODS: Forty families of North American Atlantic salmon were challenged with ISAV to determine family-wise surviv

A method for the prediction of multitrait breeding values for use in stochastic simulation to compare progeny-testing schemes, with large progeny groups for proven sires.

A method of approximating estimated breeding values (EBV) from a multivariate distribution of true breeding values (TBV) and EBV is proposed for use in large-scale stochastic simulation of alternative breeding schemes with a complex breeding goal. The covariance matrix of the multivariate distributions includes the additive genetic (co)variances and approximated prediction error (co)variances at different selection stages in the life of the animal. The prediction error (co)variance matrix is set up for one animal at a time, utilizing information on the selection candidate and its offspring, th

Multi-tool copy number detection highlights common body size-associated variants in miniature pig breeds from different geographical regions.

BACKGROUND: Copy number variations (CNVs) represent a common and highly specific type of variation in the genome, potentially influencing genetic diversity and mammalian phenotypic development. Structural variants, such as deletions, duplications, and insertions, have frequently been highlighted as key factors influencing traits in high-production pigs. However, comprehensive CNV analyses in miniature pig breeds are limited despite their value in biomedical research. RESULTS: This study performed whole-genome sequencing in 36 miniature pigs from nine breeds from America, Asia and Oceania, and

Investigation of the Relationship Between Ovine Selection Signature DIS3 Like 3'-5' Exoribonuclease 2 (DIS3L2) Gene and Weaning Weight and Average Daily Gain Until Weaning in Lambs.

The growing demand for animal products, combined with declining livestock production due to urbanization and climate change, underscores the need for sustainable breeding strategies. In sheep production, liveweight and weight gain until weaning are key economic traits. Selection signature analyses have previously identified the DIS3L2 gene, located on OAR2 (~233 Mbp), as a candidate under positive selection for body weight and morphology in sheep. However, its direct association with growth traits remained uninvestigated. This study explored the association between a splice region variant in t

Characterization of selection on immune regulatory elements and major histocompatibility complex gene diversity in Holstein cattle.

The objective of this study was to develop a hybrid capture tool for targeted sequencing of immune regulatory elements and major histocompatibility complex (MHC) bovine leukocyte antigen (BoLA) genes in Holstein cattle, and to assess how 6 decades of breeding-associated evolutionary and demographic processes may have shaped these regions of the genome. Using published epigenetic datasets, we identified 70 regulatory regions of interest (ROI) that become more accessible in response to infection. We then combined low-pass whole-genome sequencing (Skim-seq) with targeted hybrid capture of these R

Genomic selection in timothy (Phleum pratense L.): a comprehensive evaluation of prediction models, multi-trait strategies, and forward validation across Norwegian environments.

This study presents a comprehensive evaluation of genomic selection (GS) in timothy (Phleum pratense L.), comparing nine prediction models across yield and quality traits at two Norwegian locations. Forward validation with independent full-sib (FS2) families revealed a substantial generalization gap, highlighting the need for realistic accuracy assessment in polyploid forage breeding. Timothy (Phleum pratense L.) is the most important forage grass in Northern Europe, yet genomic selection has not been systematically evaluated in this hexaploid species. We assessed 889 FS2-families originating

Screening of Triploid Banana Population Under Natural and Controlled Black Sigatoka Disease for Genomic Selection.

Black sigatoka disease (BSD) is the most important foliar threat in banana production, and breeding efforts against it should take advantage of genomic selection (GS), which has become one of the most explored tools to increase genetic gain, save time, and reduce selection costs. To evaluate the potential of GS in banana for BSD, 210 triploid accessions were obtained from the African Banana and Plantain Research Center to constitute a training population. The variability in the population was assessed at the phenotypic level using BSD- and agronomic-related traits and at the molecular level us
