MHC class II DRB diversity in raccoons (Procyon lotor) reveals associations with raccoon rabies virus (Lyssavirus).

In North America, the raccoon rabies virus (RRV) is an endemic wildlife disease which causes acute encephalopathies and is a strong selective force on raccoons (Procyon lotor), with estimates of ∼85% of the population succumbing to the disease when epizootic. RRV is regarded as a lethal disease if untreated; therefore, no evolutionary response would be expected of raccoon populations. However, variable immune responses to RRV have been observed in raccoons indicating a potential for evolutionary adaptation. Studies of variation within the immunologically important major histocompatibility comp

Inventing an arsenal: adaptive evolution and neofunctionalization of snake venom phospholipase A2 genes.

BACKGROUND: Gene duplication followed by functional divergence has long been hypothesized to be the main source of molecular novelty. Convincing examples of neofunctionalization, however, remain rare. Snake venom phospholipase A2 genes are members of large multigene families with many diverse functions, thus they are excellent models to study the emergence of novel functions after gene duplications. RESULTS: Here, I show that positive Darwinian selection and neofunctionalization is common in snake venom phospholipase A2 genes. The pattern of gene duplication and positive selection indicates t

Allergenic tropomyosins and their cross-reactivities.

The ingestion or inhalation of some proteins may lead to adverse immune reactions. Allergens may trigger allergic reactions in genetically predisposed individuals when they are absorbed through the skin or make contact with mucous membranes. An allergic disease often deteriorates the quality of life and may sometimes be life-threatening due to anaphylactic shock. A number of allergens have been characterized from various multicellular organisms to date. It is thought to be reasonable to pay a special attention to the substance which is highly cross-reactive and which causes adverse responses i

Serum amyloid A (SAA): an acute phase protein and apolipoprotein.

Serum amyloid A (SAA) proteins comprise a family of apolipoproteins coded for by at least three genes with allelic variation and a high degree of homology between species. The synthesis of certain members of the family is greatly increased in inflammation. However, SAA is not often used as an acute-phase marker despite being at least as sensitive as C-reactive protein. SAA proteins can be considered as apolipoproteins since they associate with plasma lipoproteins mainly within the high density range, perhaps through amphipathic alpha-helical structure. It is not known why certain subjects expr

ViTax-RAG: a retrieval-augmented language modeling tool for viral contig taxonomic classification.

MOTIVATION: Taxonomic classification of viral metagenomic contigs remains difficult for short or divergent sequences. Reference-based methods are precise when close homologs exist, whereas representation-based models can generalize beyond direct matches but lack explicit biological evidence. RESULTS: Here, we present ViTax-RAG, a retrieval-augmented framework that integrates alignment-derived evidence with learned sequence representations for robust viral classification. ViTax-RAG reformulates BLAST as a domain-specific retrieval module and integrates retrieved homology information into a seq

Analysis of NGS data from Peruvian Loxosceles laeta spider venom gland reveals toxin diversity.

Accidents involving spiders from the genus Loxosceles cause medical emergencies in several countries of South America. The species Loxosceles laeta is ubiquitously present in Peru and is responsible for severe accidents in this country. To further characterize L. laeta venom components and to unveil possible variations in the Peruvian population, we provide an overview of the toxins-related transcripts present in the venom gland of Peruvian L. laeta. A dataset from a cDNA library previously sequenced by MiSeq sequencer (Illumina) was re-analyzed and the obtained data was compared with availabl

Gene ancestry of the cannabinoid receptor family.

Genome sequencing projects, and their available resources, have revealed two distinct genes encoding cannabinoid receptors, CB(1) and CB(2). Biochemical evidence in support of a third cannabinoid receptor includes signal transduction events and vasodilation in the vasculature of cannabinoid receptor knockout mice after exposure to the endogenous cannabinoid, anandamide. In addition, a nonpsychoactive ingredient in marijuana, abnormal cannabidiol, which does not activate the two characterized cannabinoid receptor homologues, has been shown to induce vasodilation in the endothelium. Our work dis

Rate variation and recurrent sequence errors in pandemic-scale phylogenetics.

Phylogenetic analyses of genome sequences from infectious pathogens reveal essential information regarding their evolution and transmission, as seen during the coronavirus disease 2019 pandemic. Recently developed pandemic-scale phylogenetic inference methods reduce the computational demand of phylogenetic reconstruction from genomic epidemiological datasets, allowing the analysis of millions of closely related genomes. However, widespread homoplasies, due to recurrent mutations and sequence errors, cause phylogenetic uncertainty and biases. We present algorithms and models to substantially im

Inferring the phylogenetic position of Brugia pahangi using 18S ribosomal RNA (18S rRNA) gene sequence.

This paper presents the first reported use of 18S rRNA gene sequence to determine the phylogeny of Brugia pahangi. The 18S rRNA nucleotide sequence of a Malaysian B. pahangi isolate was obtained by PCR cloning and sequencing. The sequence was compared with 18S rRNA sequences of other nematodes, including those of some filarial nematodes. Multiple alignment and homology analysis suggest that B. pahangi is closely related to B. malayi and Wuchereria bancrofti. Phylogenetic trees constructed using Neighbour Joining, Minimum Evolution and Maximum Parsimony methods correctly grouped B. pahangi with

MMRdb: Measles, mumps, and rubella viruses database and analysis resource.

Measles, mumps, and rubella viruses are well known human pathogens that cause mild to severe illnesses. Despite the existence of MMR vaccines since 1971, outbreaks have been largely documented even in highly vaccinated populations. There is a pressing need to develop a resource to monitor genetic and antigenic variations among these viruses. Here, we introduced MMRdb, a web central database and analysis resource for measles, mumps, and rubella viruses. Users can search viruses at gene level and obtain sequence information based on gene product, geographic location, year, or host. The MMRdb als

stringMLST: a fast k-mer based tool for multilocus sequence typing.

UNLABELLED: Rapid and accurate identification of the sequence type (ST) of bacterial pathogens is critical for epidemiological surveillance and outbreak control. Cheaper and faster next-generation sequencing (NGS) technologies have taken preference over the traditional method of amplicon sequencing for multilocus sequence typing (MLST). But data generated by NGS platforms necessitate quality control, genome assembly and sequence similarity searching before an isolate's ST can be determined. These are computationally intensive and time consuming steps, which are not ideally suited for real-time

Enhanced preoperative planning in congenital polydactyly: superior assessment of MCP/MTP joint angular deformity with 3D-FS-FSPGR MRI compared to conventional radiography.

PURPOSE: Precise quantification of angular deformity at the metacarpophalangeal (MCP) or metatarsophalangeal (MTP) joint is paramount in congenital polydactyly surgery. It dictates the surgical center point and informs the necessity for corrective osteotomy. Conventional radiography (x-ray), while standard, suffers from inherent limitations in visualizing cartilage and soft tissue, compromising surgical planning. This study evaluates the clinical feasibility and superiority of a three-dimensional fat suppression rapid phase shifting gradient echo (3D-FS-FSPGR) magnetic resonance imaging (MRI)

Identification and molecular characterization of 18 paramyxoviruses isolated from snakes.

Viral agents from 18 different snake species (families Colubridae, Viperidae, and Crotalidae) showing respiratory symptoms and neuronal disease were identified as paramyxoviruses by typical cytopathogenic effect (CPE), electron microscopy, and hemagglutination inhibition. Detailed molecular characterization of the viruses was performed by partial L- and F-gene-specific reverse transcription polymerase chain reaction (RT-PCR) and sequencing, nucleotide and amino acid sequence alignment, and phylogenetic analysis (PHYLIP). RT-PCR of the partial L-gene (566 nt) was successful for all 18 viruses;

Partial transcriptomic profiling of toxins from the venom gland of the scorpion Parabuthus stridulus.

Since it is an apocrine secretion, scorpion venom is a complex mixture that contains a variety of low-molecular-weight basic proteins (neurotoxins), mucus, salts, as well as a large number of other constituents. Diversity of scorpion venom peptides exists also at the transcript level. Two kinds of venom peptides are typically considered: the neurotoxins and the antimicrobial peptides. We constructed a cDNA library and carried an EST (Expressed Sequence Tag) approach to overview the different peptides in the transcriptome of the telson from Parabuthus stridulus. P. stridulus are psammophilous a
