Single-particle photothermal imaging via inverted excitation through high-Q all-glass toroidal microresonators.

Whispering-gallery mode (WGM) microresonators have recently been employed as platforms for label-free single-molecule and single-particle detection, imaging, and spectroscopy. However, innovations in device geometry and integration are needed to make WGM microresonators more versatile for biological and chemical applications. Particularly, thick device substrates, originating from wafer-scale fabrication processing, prevent convenient optical interrogation. In this work, we fabricate all-glass toroidal microresonators on a coverslip thickness (~170 μm) substrate, enabling excitation delivery t

Using Magnetic Tweezers to Unravel the Mechanism of the G-Quadruplex Binding and Unwinding Activities of DHX36 Helicase.

Single-molecule manipulation methods are useful techniques to probe the interactions of proteins and nucleic acid structures. Here, we describe magnetic tweezers-based single-molecule investigation of the binding of helicases to G-quadruplex structures and their ATP-dependent unwinding activity, using DHX36 (also known as RHAU and G4R1) helicase and both DNA and RNA G-quadruplex structures as examples. We specifically emphasize the principle and method to probe the interactions between DHX36 and the DNA G-quadruplex in different intermediate states during an ATPase cycle of DHX36, based on det

Photonic waveguide chip-based nanoscopy visualizes rearrangements of the cortical actin cytoskeleton in activated Jurkat T cells.

The actin cytoskeleton in activated T cells undergoes rapid structural changes during the formation of an immunological synapse. Superresolution fluorescence microscopy provides excellent means to visualize such antibody-triggered changes. Here, we use single-molecule localization microscopy (SMLM) enabled by transparent polymer waveguide chips to resolve the filamentous-actin (F-actin) cytoskeleton in activated Jurkat T cells in comparison to nonactivated T cells across a large field of view. Transparent polymer waveguides enable a wide array of imaging modalities. In combination, these modal

Monitoring Dynamic Conformations of a Single Fluorescent Molecule Inside a Protein Cavity.

Fluorescence nanoscopy and single-molecule methods are entering the realm of structural biology, breaking new ground for dynamic structural measurements at room temperature and liquid environments. Here, single-molecule localization microscopy, polarization-dependent single-molecule excitation, and protein engineering are combined to determine the orientation of a fluorophore forming hydrogen bonds inside a protein cavity. The observed conformations are in good agreement with molecular dynamics simulations, enabling a new, more realistic interplay between experiments and simulations to identif

The intracellular bacterium Orientia tsutsugamushi uses the autotransporter ScaC to activate BICD adaptors for dynein-based motility.

The intracellular bacterium Orientia tsutsugamushi relies on the microtubule cytoskeleton and the motor protein dynein to traffic to the perinuclear region within infected cells. However, it remains unclear how the bacterium is coupled to the dynein machinery and how transport is regulated. Here, we discover that O. tsutsugamushi uses its autotransporter protein ScaC to recruit the dynein adaptors BICD1 and BICD2 for movement to the perinucleus. We show that ScaC is sufficient to engage dynein-based motility in the absence of other bacterial proteins and that BICD1 and BICD2 are required for e

Single-Particle Tracking Reveals the Interplay between HIV-1 Reverse Transcription and Uncoating.

Reverse transcription uses the reverse transcriptase enzyme to synthesize deoxyribonucleic acid (DNA) from a ribonucleic acid (RNA) template. This plays an essential role in viral replication. There are still, however, many unknown facts regarding the timing and dynamic processes involved in this life stage. Here, three types of dual-fluorescence human immunodeficiency virus type-1 (HIV-1) particles were constructed with high infectivity, and the sequential process of reverse transcription was observed by real-time imaging of a single HIV-1 particle. Viral uncoating occurred at 60-120 min post

Lysosome-Targeted Single Fluorescence Probe for Two-Channel Imaging Intracellular SO₂ and Biothiols.

As the members of reactive sulfur species, SO₂ and biothiols play a significant role in physiological and pathological processes and directly influence numerous diseases. Furthermore, SO₂ and biothiols can provide a reductive environment for lysosomes to carry out their optimal functionality. To this end, the development of single fluorescent probes for imaging SO₂ and biothiols from different emission channels is highly desirable for understanding their physiological nature. Here, a lysosome-targeted fluorescent probe (BPO-DNSP) with a dual reaction site for SO₂ and biothiols was presented. B

Cryo-Electron Microscopy Structure of an Acinetobacter baumannii Multidrug Efflux Pump.

Resistance-nodulation-cell division multidrug efflux pumps are membrane proteins that catalyze the export of drugs and toxic compounds out of bacterial cells. Within the hydrophobe-amphiphile subfamily, these multidrug-resistant proteins form trimeric efflux pumps. The drug efflux process is energized by the influx of protons. Here, we use single-particle cryo-electron microscopy to elucidate the structure of the Acinetobacter baumannii AdeB multidrug efflux pump embedded in lipidic nanodiscs to a resolution of 2.98 Å. We found that each AdeB molecule within the trimer preferentially takes the

Rapid and improved surface passivation method for Single-Molecule experiments.

Single-molecule fluorescence experiments are a powerful tool for studying biomolecular interactions, including protein dynamics and oligomerization, protein-protein interactions, and protein-nucleic acid interactions. Biomolecules are commonly immobilized on the microscope surface to extend the observation time. However, non-specific interactions between biomolecules and the surface present a major challenge. The first critical step in these experiments is preparing the surface using polyethylene glycol (PEG) coated slides, which facilitate biomolecule immobilization while minimizing non-speci

HoT auto-blinking probes enable real-time, super-resolution chromatin imaging in live cells and tissues.

Single-molecule localization microscopy (SMLM) enables visualization of chromatin architecture at nanoscale resolution. However, high-performance DNA probes suitable for SMLM in both live cells and tissues remain limited. We developed Hoechst-6-Carboxytetramethylrhodamine (6-TAMRA) derivative (HoT) probes-rhodamine-based derivatives conjugated to a Hoechst moiety-through structural fine-tuning of rhodamine spirocyclization. HoTs are self-assembling, auto-blinking probes with excellent photostability and high temporal resolution. They permeate live cells, enabling long-term, real-time nanoscopi

A subcellular map of translational machinery composition and regulation at the single-molecule level.

Millions of ribosomes are packed within mammalian cells, yet we lack tools to visualize them in toto and characterize their subcellular composition. In this study, we present ribosome expansion microscopy (RiboExM) to visualize individual ribosomes and an optogenetic proximity-labeling technique (ALIBi) to probe their composition. We generated a super-resolution ribosomal map, revealing subcellular translational hotspots and enrichment of 60S subunits near polysomes at the endoplasmic reticulum (ER). We found that Lsg1 tethers 60S to the ER and regulates translation of select proteins. Additio

Single-vesicle Tracking of α-Synuclein Oligomers Reveals Pore Formation by a Three-Stage Model.

Neurodegenerative disorders, such as Parkinson's disease (PD) pose significant health challenges. A major hallmark of PD is the aggregation of α-synuclein into toxic oligomers (αSO) and fibrils. While many efforts focus on slowing disease progression, the molecular origins and mechanisms of αSO toxicity remain poorly understood, particularly regarding its proposed link to membrane disruption. To address this, we have developed a single-vesicle analysis platform for direct, and real-time measurements of αSO and membrane interaction. This platform allows us to demonstrate real-time translocation

Characterizing human KIF1Bβ motor activity by single-molecule motility assays and Caenorhabditis elegans genetics.

The axonal transport of synaptic vesicle precursors relies on KIF1A and UNC-104 ortholog motors. In mammals, KIF1Bβ is also responsible for the axonal transport of synaptic vesicle precursors. Mutations in KIF1A and KIF1Bβ lead to a wide range of neuropathies. Although previous studies have revealed the biochemical, biophysical and cell biological properties of KIF1A, and its defects in neurological disorders, the fundamental properties of KIF1Bβ remain elusive. In this study, we determined the motile parameters of KIF1Bβ through single-molecule motility assays. We found that the C-terminal re

Three-dimensional single-particle reconstruction by atomic force microscopy imaging and template matching allows rapid structural-based validation of recombinant SARS-CoV-2 Spike protein from a single topology image.

Atomic force microscopy (AFM) is a versatile multi-modal imaging method frequently used for structural characterisation of biological surfaces at the nanoscale. However, AFM-based three-dimensional single-particle reconstruction has hitherto not been possible due to the tip-sample convolution artifact that distorts AFM images of individual molecules, and the disconnect between two-dimensional AFM images of surface deposited molecules and their three-dimensional structures. Here, three-dimensional single-particle analysis was developed for rapid structure-based validation of protein structures

Digital detection of proteins.

This paper reviews methods for detecting proteins based on molecular digitization, i.e., the isolation and detection of single protein molecules or singulated ensembles of protein molecules. The single molecule resolution of these methods has resulted in significant improvements in the sensitivity of immunoassays beyond what was possible using traditional "analog" methods: the sensitivity of some digital immunoassays approach those of methods for measuring nucleic acids, such as the polymerase chain reaction (PCR). The greater sensitivity of digital protein detection has resulted in immuno-dia

Bayesian posterior density estimation reveals degeneracy in three-dimensional multiple emitter localization.

Single-molecule localization microscopy requires sparse activation of emitters to circumvent the diffraction limit. In densely labeled or thick samples, overlap of emitter images is inevitable. Single-molecule localization of these samples results in a biased parameter estimate with a wrong model of the number of emitters. On the other hand, multiple emitter fitting suffers from point spread function degeneracy, which increases model and parameter uncertainty. To better estimate the model, parameters and uncertainties, a three-dimensional Bayesian multiple emitter fitting algorithm was constru

Characterisation of the effects of optical aberrations in single molecule techniques.

Optical aberrations degrade image quality in fluorescence microscopy, including for single-molecule based techniques. These depend on post-processing to localize individual molecules in an image series. Using simulated data, we show the impact of optical aberrations on localization success, accuracy and precision. The peak intensity and the proportion of successful localizations strongly reduces when the aberration strength is greater than 1.0 rad RMS, while the precision of each of those localisations is halved. The number of false-positive localisations exceeded 10% of the number of true-pos

Analysis of Fluorescent Proteins for Observing Single Gene Locus in a Live and Fixed Escherichia coli Cell.

Fluorescent proteins (FPs) are essential tools for advanced microscopy techniques such as super-resolution imaging, single-particle tracking, and quantitative single-molecule counting. Various FPs fused to DNA-binding proteins have been used to observe the subcellular location and movement of specific gene loci in living and fixed bacterial cells. However, quantitative assessments of the properties of FPs for gene locus measurements are still lacking. Here, we assessed various FPs to observe specific gene loci in live and fixed Escherichia coli cells using a fluorescent repressor-operator bind

A computational super-resolution framework for multidimensional fluorescence imaging.

Fully capturing the heterogeneity of biological processes remains a central challenge, as conventional confocal microscopy typically surveys large ensembles of molecules within a small volume. The development of super-resolution imaging enables the capture of images with exceptional detail. When super-resolution is combined with functional imaging, such as fluorescence lifetime and spectral imaging, it provides better separation of image constituents and sensing of environmental properties at the nanoscale. These multidimensional imaging approaches often acquire functional and fluorescence ima

Deep learning-driven adaptive optics for single-molecule localization microscopy.

The inhomogeneous refractive indices of biological tissues blur and distort single-molecule emission patterns generating image artifacts and decreasing the achievable resolution of single-molecule localization microscopy (SMLM). Conventional sensorless adaptive optics methods rely on iterative mirror changes and image-quality metrics. However, these metrics result in inconsistent metric responses and thus fundamentally limit their efficacy for aberration correction in tissues. To bypass iterative trial-then-evaluate processes, we developed deep learning-driven adaptive optics for SMLM to allow
