Use of wild bird surveillance, human case data and GIS spatial analysis for predicting spatial distributions of West Nile virus in Greece.

West Nile Virus (WNV) is the causative agent of a vector-borne, zoonotic disease with a worldwide distribution. Recent expansion and introduction of WNV into new areas, including southern Europe, has been associated with severe disease in humans and equids, and has increased concerns regarding the need to prevent and control future WNV outbreaks. Since 2010, 524 confirmed human cases of the disease have been reported in Greece with greater than 10% mortality. Infected mosquitoes, wild birds, equids, and chickens have been detected and associated with human disease. The aim of our study was to

Analysis of Spatial Gene Expression in Chlamydia Using Fluorescent In Situ Hybridization.

The obligate intracellular bacterium Chlamydia employs a unique, asynchronous biphasic developmental cycle characterized by distinct morphological forms: the replicative reticulate body (RB), the infectious elementary body (EB), and an intermediate body (IB). The simultaneous presence of these phenotypically distinct cell types throughout infection complicates the study of gene expression regulation during development. Conventional population-level assays are inadequate for dissecting the regulatory mechanisms within this mixed population. This chapter describes a robust method utilizing hybri

Bayesian spatial analysis of child vaccination coverage and associated determinants in Tanzania.

INTRODUCTION: Childhood immunisation is one of the most effective public health interventions, significantly reducing morbidity and mortality from vaccine-preventable diseases. Despite global efforts, many low-income and middle-income countries, including Tanzania, face challenges in achieving high vaccination coverage. This study examined the spatial distribution and determinants of full vaccination coverage among children aged 12-23 months in Tanzania. METHODS: A cross-sectional design was applied using 2022 Tanzania Demographic and Health Survey-Malaria Indicator Survey data, including 214

Single-cell and spatial transcriptomic technologies for lung cancer tumor microenvironment analysis.

Lung cancer remains one of the leading causes of cancer-related mortality worldwide; beyond its rising incidence, its marked molecular heterogeneity and complex tumor microenvironment (TME) hinder treatment response and drive resistance, contributing directly to its high mortality rate. Single-cell RNA sequencing (scRNA-seq) and spatial transcriptomics (ST) provide complementary approaches for dissecting these features. scRNA-seq enables high-resolution analysis of cellular diversity and transcriptional states but requires tissue dissociation and therefore loses spatial context. In contrast, S

En face Cryosectioning of Mouse Retina for High-dimensional Spatial Molecular Analysis.

The complex laminar structure of the retina presents significant challenges for comprehensive spatial molecular mapping. Current techniques for investigating tissue architecture and molecular interactions are limited by technical constraints that compromise spatial relationships or restrict molecular profiling. Existing methods like cross-sectioning, whole mount preparations, chemical or mechanical dissociations, and thick en face sections either disrupt tissue integrity, lose critical spatial context, or most often, are simply incompatible with high-dimensional spatial sequencing platforms. Spatial panel data analysis of antimicrobial resistance in Escherichia coli in China.

Antimicrobial resistance has caused tremendous loss of life, health, and economic property, and Enterobacteriaceae bacteria have been classified by the World Health Organization as one of the key pathogens for which drug development is urgently needed. There is a lack of in-depth research on spatial effect analysis of Escherichia coli (E. coli) by researchers. The study was analyzed using spatial effect analysis with data from the China Antibiotic Resistance Surveillance System covering the prevalence of third-generation cephalosporins-resistant E. coli (3GCREC), carbapenem-resistant E. coli (

Differential expression analysis in single cell and spatial RNASeq without model assumptions.

Gene up(down)regulation findings in single cell and spatial RNASeq can be inconsistent despite remarkable progress in technology. False findings in high-quality samples raise concerns about assumptions behind widely accepted data analysis approaches. We therefore propose a weighted averaging approach for data analysis without assuming anything besides randomness of technical noise. This approach is closely related to prior work on statistics of cluster-randomized experiments. We show that weighing transcript counts based on measured noise variances and utilizing weighted rather than standard u

Spatial gene expression analysis reveals pathological niches in Japanese encephalitis virus neuroinvasion.

Japanese encephalitis virus (JEV) infection causes encephalitis in humans and animals. Following intradermal infection, JEV crosses the blood-brain barrier (BBB) and reaches target cells in the brain parenchyma. However, the cellular dynamics and pathological niches involved in JEV neuroinvasion remain poorly understood. In this study, we investigated the early stages of JEV infection in the mouse brain employing a highly multiplexed spatial transcriptomics platform to map viral RNA and host gene expressions in intact brain sections at a single-cell resolution. Although JEV RNA was undetectabl

Spatial analysis of murine microbiota and bile acid metabolism during amoxicillin treatment.

Antibiotics cause collateral damage to resident microbes that is associated with various health risks. To date, studies have largely focused on the impacts of antibiotics on large intestinal and fecal microbiota. Here, we employ a gastrointestinal (GI) tract-wide integrated multiomic approach to show that amoxicillin (AMX) treatment reduces bacterial abundance, bile salt hydrolase activity, and unconjugated bile acids in the small intestine (SI). Losses of fatty acids (FAs) and increases in acylcarnitines in the large intestine (LI) correspond with spatially distinct expansions of Proteobacter

Dissecting glial scar formation by spatial point pattern and topological data analysis.

Glial scar formation represents a fundamental response to central nervous system (CNS) injuries. It is mainly characterized by a well-defined spatial rearrangement of reactive astrocytes and microglia. The mechanisms underlying glial scar formation have been extensively studied, yet quantitative descriptors of the spatial arrangement of reactive glial cells remain limited. Here, we present a novel approach using point pattern analysis (PPA) and topological data analysis (TDA) to quantify spatial patterns of reactive glial cells after experimental ischemic stroke in mice. We provide open and re

Spatial transcriptomics analysis of zone-dependent hepatic ischemia-reperfusion injury murine model.

Hepatic ischemia-reperfusion (I/R) injury is a common complication in liver transplantation. The connection between I/R-induced injury response and liver heterogeneity has yet to be fully understood. In this study, we converge histopathological examination with spatial transcriptomics to dissect I/R injury patterns and their associated molecular changes, which reveal that the pericentral zones are most sensitive to I/R injury in terms of histology, transcriptomic changes, and cell type dynamics. Bioinformatic analysis of I/R injury-related pathways predicts that celastrol can protect against l

Spatial Statistics-Based Image Analysis Methods for the Study of Vascular Morphogenesis.

Several studies are available addressing the mechanisms of vascular morphogenesis in order to unravel how cooperative cell behavior can follow from the underlying, genetically regulated behavior of endothelial cells and from cell-to-cell and cell-to-extracellular matrix interactions. From the morphological standpoint several aspects of the process are of interest. They include the way the pattern of vessels fills the available tissue space and how the network grows during the angiogenic process, namely how a main trunk divides into smaller branches, and how branching occurs at different distan
