The human decidua establishes immune tolerance at the maternal-fetal interface and is essential for successful embryo implantation and development. Here, we conducted a spatial transcriptomic analysis of human decidua from early pregnancies in both healthy donors and patients with recurrent pregnancy loss (RPL). Our analysis revealed two distinct spatial domains, named implantation zone (IZ) and glandular-secretory zone (GZ), corresponding to the layers of decidua compacta and spongiosa, respectively. The decidual natural killer cell subset (dNK1) and the decidual macrophage subset (dM2), both

Spatial transcriptomics technologies have provided invaluable insights by profiling gene expression alongside precise spatial information. However, they encounter high costs, data sparsity, and limited resolution, hindering their broader adoption and utility. Moreover, the lack of flexible simulators capable of generating high-fidelity simulated data has impeded the development of computational tools for spatial transcriptomic data analysis. To this end, we introduce STADiffuser, a versatile deep generative model that leverages diffusion modeling for accurate simulation of spatial transcriptom

Spatial transcriptomics (ST) enables genome-wide gene expression profiling while preserving tissue architecture, bridging the gap between bulk, single-cell, and histological analyses. Originating in 2016 and rapidly evolving since, ST has transformed infectious disease research by mapping host-pathogen interactions directly within intact tissues. Current platforms fall into two categories: sequencing-based methods (Visium, GeoMx, Stereo-seq) offering whole-transcriptome coverage at modest resolution and imaging-based platforms (Xenium, CosMx, MERFISH) providing single-cell or subcellular detai

BACKGROUND: Thyroid cancer is the most common endocrine malignancy, with an increasing incidence, particularly driven by differentiated thyroid cancers (DTC), including papillary thyroid carcinoma (PTC) and follicular thyroid carcinoma (FTC). Although DTC generally have excellent prognosis, dedifferentiated forms such as poorly differentiated thyroid cancer (PDTC) and anaplastic thyroid cancer (ATC) exhibit aggressive progression and poor outcomes. Understanding the tumor microenvironment (TME) is crucial for developing novel therapeutic strategies.
METHODS: We performed spatial transcriptomi

Spatial transcriptomics (ST) is a technology that has advanced our understanding of the cellular and genetic characteristics of conditions like psoriasis, cancer, and neurodegenerative diseases. ST is often used in conjunction with methods like single-cell RNA sequencing (scRNA-seq), which is a popular method to investigate cellular gene expression. Together, ST and scRNA-seq allow for the visualization and quantification of gene expression spatially, with the preservation of tissue architecture. In psoriasis research, ST and scRNA-seq have led to the identification of distinct cell population

Repeated implantation failure (RIF) presents a significant challenge to in vitro fertilization (IVF), and abnormalities in the endometrium often play a crucial role in RIF. To enhance and deepen our understanding of tissue context in the endometrium underlying RIF, we applied spatial transcriptomics (ST) sequencing using the 10x Visium platform to 8 endometrial tissues from 4 normal individuals (CTR) and 4 RIF patients during the mid-luteal phase in this study. We achieved 10131 high-quality spots, with a median detected gene number of 3156. Seven distinct cellular niches (Niche 1-7) with spec

Endometriosis is a chronic, systemic, inflammatory disease characterized by the presence of endometrium-like tissue growing outside of the uterus. One of its main symptoms is chronic pain and inflammation leading to a decreased quality of life. This is a common disease, as at least one in ten female-born individuals have endometriosis. Yet the understanding of the mechanisms that drive pain symptoms and disease progression remain poorly defined. This study establishes the precise spatial transcriptomic cartography of human ovarian and peritoneal lesions, two of the most commonly found lesions.

Adult-onset dermatomyositis (DM) is an autoimmune inflammatory myopathy with distinct cutaneous manifestations and a strong malignancy association. Through comparative analysis with cutaneous lupus erythematosus (CLE), our integrated spatial and single-cell transcriptomics analysis revealed unique immune and stromal niches associated with DM subtypes. Unexpectedly, we found an association between cancer-associated DM skin lesions and the presence of dispersed immune infiltrates enriched with macrophages, CD8+ T cells, plasma cells, and B cells with preserved vascular architecture. In contrast,

Precisely delineating the transcriptomic profiles of glandular epithelial (GE) cells in prostate cancer (PCa) remains a significant challenge primarily due to their diffuse and multifocal distribution. To address this, we employed spatial transcriptomics (ST) to analyze 12 PCa tissue samples from 10 patients, aiming to identify PCa progression-associated genes by analyzing expression patterns across histologically distinct regions. Transcriptomic classification via principal component analysis (PCA), uniform manifold approximation and projection (UMAP), and Louvain clustering revealed spatiall

Nanoplastics, as environmental contaminants, are thought to have irreversible impacts on the developing brains of infants and early children; however, the degree of the effects and the mechanisms of damage are unknown. In this study, spatial transcriptomics was used to investigate changes in the hippocampal region of rats descended from maternal exposure to polystyrene nanoplastics (PS-NPs), and the transcriptomes of each spot were sequenced, allowing us to visualize the hippocampus's transcriptional landscape as well as clarify the gene expression profiles of each cell type. Spatial transcrip

Amyloid-beta (Aβ) plaques and surrounding glial activation are prominent histopathological hallmarks of Alzheimer's Disease (AD). However, it is unclear how Aβ plaques interact with surrounding glial cells in the human brain. Here, we applied spatial transcriptomics (ST) and immunohistochemistry (IHC) for Aβ, GFAP, and IBA1 to acquire data from 258,987 ST spots within 78 postmortem brain sections of 21 individuals. By coupling ST and adjacent-section IHC, we showed that low Aβ spots exhibit transcriptomic profiles indicative of greater neuronal loss than high Aβ spots, and high-glia spots pres

BACKGROUND: Noninfectious (inflammatory) cutaneous granulomatous disorders include cutaneous sarcoidosis (CS), granuloma annulare (GA), necrobiosis lipoidica (NL), and necrobiotic xanthogranuloma (NXG). These disorders share macrophage-predominant inflammation histologically, but the inflammatory architecture and the pattern of extracellular matrix alteration varies. The underlying molecular explanations for these differences remain unclear.
OBJECTIVE: We sought to understand spatial gene expression characteristics in these disorders.
METHODS: We performed spatial transcriptomics in cases of

Nociceptors are specialized sensory neurons that detect damaging or potentially damaging stimuli and are found in the dorsal root ganglia (DRG) and trigeminal ganglia. These neurons are critical for the generation of neuronal signals that ultimately create the perception of pain. Nociceptors are also primary targets for treating acute and chronic pain. Single-cell transcriptomics on mouse nociceptors has transformed our understanding of pain mechanisms. We sought to generate equivalent information for human nociceptors with the goal of identifying transcriptomic signatures of nociceptors, iden

MOTIVATION: Single-cell RNA sequencing (scRNA-seq) techniques have revolutionized the investigation of transcriptomic landscape in individual cells. Recent advancements in spatial transcriptomic technologies further enable gene expression profiling and spatial organization mapping of cells simultaneously. Among the technologies, imaging-based methods can offer higher spatial resolutions, while they are limited by either the small number of genes imaged or the low gene detection sensitivity. Although several methods have been proposed for enhancing spatially resolved transcriptomics, inadequate

The rapid advancements in spatially resolved transcriptomics (SRT) enable the characterization of gene expressions while preserving spatial information. However, high dropout rates and noise hinder accurate spatial domain identification for understanding tissue architecture. We present DeepGFT, a method that simultaneously models spot-wise and gene-wise relationships by integrating deep learning with graph Fourier transform for spatial domain identification. Benchmarking results demonstrate the superiority of DeepGFT over existing methods. DeepGFT detects tumor substructures with immune-relate

Merkel cell carcinoma (MCC) is an aggressive skin cancer with neuroendocrine differentiation marked by high cellular plasticity, often manifesting as rapid therapy resistance. Although the cell-of-origin is presumed to be epithelial, epidermal localization of MCC is rarely observed, largely because in situ MCC is typically an incidental finding. Nevertheless, a subset of MCC tumors exhibits epidermotropism, wherein tumor cells are present in the epidermis. The behavior of cancer cells is profoundly influenced by the tumor microenvironment and interactions with neighboring cells. Notably, the n

Acute kidney injury (AKI) is a critical clinical condition, with limited effective pharmacological treatments. Neutrophil-mediated inflammatory cascades play a pivotal role in AKI pathogenesis. However, the neutrophil diversity in AKI remains inadequately elucidated, impeding progress in mechanistic studies. In this study, through integrative single-cell and spatial transcriptomics, we constructed a comprehensive landscape of AKI neutrophils, encompassing multiple time points, severities, and etiologies of AKI. Nine neutrophil subpopulations were defined, among which six were first characteriz

Oxyphil cells are a primary cellular component of the parathyroid gland. Due to the limitations of techniques for separating oxyphil cells from chief cells, the characteristics and functions of oxyphil cells in uremic secondary hyperparathyroidism (SHPT) remain largely unclear. Therefore, we integrated spatial transcriptomics and single-cell transcriptomics to investigate the characteristics of oxyphil cells and the association between oxyphil cells and calcitriol resistance in SHPT. 6 uremic SHPT samples and 3 normal parathyroid samples were used for single-cell transcriptomics, while the mos

Stanford type A aortic dissection (AAD) is a life-threatening cardiovascular disease characterized by tearing in the aortic wall. Using spatial transcriptomics and multiplex immunofluorescence, we comprehensively analyzed ascending aortas from eight AAD patients across different severities and segments. We demonstrate that SPP1-driven inflammatory signaling intensifies with AAD severity, identifying a nine-gene, layer-anchored severity scale: MYL6/CALD1/MYH9 (mild); CCL2/CP/COL4A1 (moderate); and TMSB4X/ATP5F1E/PKM (severe). Importantly, the collagen-remodeling triad COL1A1/COL3A1/MMP2 is conc

Spatial transcriptomics technologies have revolutionized our understanding of tissue heterogeneity by providing gene expression data with spatial context. However, due to the limited resolution of some of these techniques, multiple cell types are often captured at each spatial location. Several spatial deconvolution methods have been developed in recent years to infer cell type compositions from these mixed spots, but their results can be noisy and spatially inconsistent. In this study, we introduce a spatial smoothing method, Spatialsmooth based on convolutional autoencoder, in which several
