Gut virome-wide association analysis identifies cross-population viral signatures for inflammatory bowel disease.

BACKGROUND: The gut virome has been implicated in inflammatory bowel disease (IBD), yet a full understanding of the gut virome in IBD patients, especially across diverse geographic populations, is lacking. RESULTS: In this study, we conducted a comprehensive gut virome-wide association study in a Chinese cohort of 71 IBD patients (15 with Crohn's disease and 56 with ulcerative colitis) and 77 healthy controls via viral-like particle (VLP) and bulk virome sequencing of their feces. By utilizing an integrated gut virus catalog tailored to the IBD virome, we revealed fundamental alterations in t

Virome and Blood Meal-Associated Host Responses in Ixodes persulcatus Naturally Fed on Patients.

The long-lasting co-evolution of ticks with pathogens results in mutual adaptation. Blood-feeding is one of the critical physiological behaviors that have been associated with the tick microbiome; however, most knowledge was gained through the study of laboratory-reared ticks. Here we detached Ixodes persulcatus ticks at different stages of blood-feeding from human patients and performed high-throughput transcriptomic analysis on them to identify their virome and genes differentially expressed between flat and fully fed ticks. We also traced bloodmeal sources of those ticks and identified bats

Meta-Transcriptomic Analysis Reveals the Virome and Viral Genomic Evolution of Medically Important Mites.

Mites are notorious for being vectors transmitting infectious pathogens and source of allergens causing allergic conditions in animals and humans. However, despite their huge impact on public health, the virome of mites remains unknown. Here we characterized the virus diversity and abundance of 14 species of medically important mites based on total RNA sequencing data sets generated in this study as well as those deposited in the Sequence Read Archive (SRA) database. A total of 47 genetically distinct viruses were identified and classified into 17 virus families or virus super-groups, and the

Full annotation of serum virome in Chinese blood donors with elevated alanine aminotransferase levels.

BACKGROUND: A serum alanine aminotransferase (ALT) test is currently demanded for blood donation in China. One of the major reasons to include such a test is possible etiology of known or unknown hepatotropic viruses. However, this hypothesis has never been examined convincingly. STUDY DESIGN AND METHODS: The study recruited 90 Chinese blood donors that were divided into three groups based on their ALT values. Serum virome from these donors was explored using a metagenomics approach with enhanced sensitivity resolved at single sequencing reads. RESULTS: Anellovirus and pegivirus C (GBV-C) we

Quito's virome: Metagenomic analysis of viral diversity in urban streams of Ecuador's capital city.

In Quito, the microbiological contamination of surface water represents a public health problem, mainly due to the lack of sewage treatment from urban wastewater. Contaminated water contributes to the transmission of many enteric pathogens through direct consumption, agricultural and recreational use. Among the different pathogens present in urban discharges, viruses play an important role on disease, being causes of gastroenteritis, hepatitis, meningitis, respiratory infections, among others. This study analyzes the presence of viruses in highly impacted surface waters of urban rivers using n

Decoding the human milk virome: a comparative analysis of composition, colonization, and health impacts.

BACKGROUND: Breast milk (BM) is a complex biological system that not only delivers essential nutrition to the baby, but is also a rich collection of microorganisms, including bacteria, viruses and fungi. Dominated by bacteriophages and eukaryotic viruses, the BM virome plays a role in shaping the infant gut microbiome composition, influencing immune development and long-term health outcomes. Emerging research confirms the vertical transmission of bacteriophages from the mother to her infant via breastfeeding, and the shared viral taxa suggest functional roles in modulating bacterial population

An Atlas of Plant Viruses Provides New Insights into the Diversity and Evolution of the Plant Virome.

Plant viruses cause significant damage to crops, yet research on them remains limited, leading to an underestimation of plant viral diversity. This study constructed an up-to-date atlas of plant viruses by integrating data from public databases and further established the Plant Virus Database (PVD, freely available at http://computationalbiology.cn/PlantVirusBase/#/) for storing and organizing these viruses. The PVD contained 3,353 virus species and 9,010 virus-plant host interactions, more than double the amounts reported in previous studies. Among these, 1,986 viruses are capable of infectin

Characterizing the gut virome in ulcerative colitis and crohn's disease: signatures of disease severity.

BACKGROUND: Inflammatory bowel disease (IBD), including ulcerative colitis (UC) and Crohn's disease (CD), is a chronic disorder marked by intestinal inflammation and immune dysregulation. While bacterial dysbiosis has been widely investigated, the gut virome remains less explored. Altered viral communities, particularly bacteriophages, may destabilize microbial balance and amplify host inflammation. METHODS: To characterize virome alterations, we conducted a cross-sectional observational study in Tabriz, Iran, involving fifty participants divided into five groups: mild UC, severe UC, mild CD,

Unveiling the hidden virome of Sclerotinia sclerotiorum: New tools and discoveries in mycovirus detection.

Mycoviruses are widespread in fungi and can influence fungal physiology, pathogenicity, and ecological interactions. In the plant pathogenic fungus Sclerotinia sclerotiorum, increasing attention has been directed toward understanding the diversity and functional roles of its associated viruses. This review synthesizes current knowledge on mycovirus detection methods and summarizes the diversity of viruses reported in S. sclerotiorum. Early detection strategies based on double-stranded RNA profiling, virion purification, and RT-PCR laid the foundation for mycovirus discovery but were limited in

Wastewater viromics reveals host-structured viral signals and non-human pathogens.

Wastewater represents a powerful platform for human virus surveillance. However, the entry of animal- and plant-associated viruses into sewage is heterogeneous and incompletely understood, creating uncertainty about how reliably wastewater reflects non-human virus circulation. Here, we address this by analysing monthly wastewater metagenomic data from two distinct periods (2020-2021 and 2024-2025) across five major Finnish wastewater treatment plant catchments using a targeted hybrid-capture approach to characterise the composition, host range, and spatial distribution of the non-human wastewa

Genetic Diversity and Genomic Characteristics of the Respiratory Virome in Patients With Severe Fungal Infections.

Respiratory tract infections represent a leading cause of morbidity and mortality globally, with viral pathogens accounting for a substantial proportion of these cases. However, research on the human respiratory virome is still in its infancy, and our understanding of this field remains relatively limited. In the present study, viral metagenomic sequencing was conducted on 65 sputum samples obtained from patients with severe fungal infections. We successfully assembled viral genome sequences belonging to four distinct viral families: Anelloviridae, Genomoviridae, Microviridae, and Inoviridae.

Interkingdom remodeling of the intestinal bacteriome and virome during Toxoplasma gondii infection in rats.

Toxoplasma gondii infection is associated with intestinal microbiome disruption, but its effects on genome-resolved bacterial populations, the gut virome, and bacteriome-virome relationships remain poorly understood. Using previously generated shotgun metagenomic datasets from 36 intestinal samples collected from 18 Sprague-Dawley rats across control, acute, and chronic infection groups, we reconstructed 294 quality-filtered, non-redundant bacterial metagenome-assembled genomes (MAGs) and identified 899 medium-to-high-quality viral operational taxonomic units (vOTUs) from assembled metagenomic

Differences in Oropharyngeal Viromes Between Surviving and Deceased Malayan Pangolins in a Rescue Context.

Pangolins are heavily affected by illegal wildlife trade, but little is known about their viromes during rescue and recovery or their association with survival. Here, oropharyngeal swabs from rescued Malayan pangolins (Manis javanica) were examined by metatranscriptomic sequencing and compared between surviving (S1-S4) and deceased (D1-D4) individuals. Major organs from deceased pangolins were further examined histologically. The oropharyngeal virome was dominated by bacteriophages and arthropod- or environment-associated viral signals, but viral communities differed between outcome groups. De

Longitudinal dynamics of the maternal gut virome associate with metabolic features of preterm birth.

Preterm birth (PTB) remains a major pregnancy complication, yet the role of the maternal gut virome in its etiology is largely unknown. Here we show that the maternal gut virome undergoes ecological destabilization prior to PTB, coupled with distinct host metabolic remodeling. Nested within the Tongji-Huaxi-Shuangliu Birth Cohort, we integrate longitudinal gut virome and bacteriome profiles from 300 stool samples, alongside matched serum metabolomes and clinical profiles, from 100 pregnant women (50 with PTB and 50 with term birth) across early, middle, and late pregnancy. We reveal that altho

Fecal virome at the human-animal interface: a one health perspective on an uncharted frontier.

The exponential growth of the human population and associated intensifications in animal farming, pet ownership, and habitat anthropisation have dramatically increased human-animal interactions. Global livestock production now exceeds 24 billion animals annually, and pet ownership has risen to over 70% of households in many developed nations, creating unprecedented interfaces for viral exchange. This heightened contact has multiplied opportunities for zoonotic and reverse-zoonotic transmission, as tragically exemplified by the SARS-CoV-2 pandemic. The fecal virome—defined as the totality of vi

Viromic Insights into Gut RNA Virus Diversity Among Three Corvid Species.

As viromics advances, the diversity and ecological significance of RNA viruses in global ecosystems are gaining growing recognition. Nevertheless, studies on RNA viruses in wildlife, especially non-model avian species, are still relatively scarce. This study employed viral metagenomics to systematically characterize the gut RNA viromes of three widely distributed corvid species on the Qinghai-Tibet Plateau: the Red-billed chough (Pyrrhocorax pyrrhocorax), Daurian jackdaw (Coloeus dauuricus), and Rook (Corvus frugilegus). These three corvid species are closely associated with human-inhabited ar

Benchmarking of a time-saving and scalable protocol for the extraction of DNA from diverse viromes.

The virome, composed of viruses inhabiting diverse ecosystems, significantly influences microbial community dynamics and host health. The phenol-chloroform DNA extraction protocol for viromes, though effective, is time-intensive and requires the use of multiple toxic chemicals. This study introduces a streamlined, scalable protocol for DNA extraction using a commercially-available kit as an alternative, assessing its performance against the phenol-chloroform method across human fecal, mouse fecal, and soil samples. No significant differences in virome diversity or community composition were se

Revealing the viral culprits: the hidden role of the oral virome in head and neck cancers.

The oral viral microbiome (or virome), encompassing a diverse community of viruses within the oral cavity, has emerged as a significant yet underexplored factor in head and neck cancers (HNCs). This review synthesizes recent evidence linking the oral virome to head and neck carcinogenesis, particularly oropharyngeal and nasopharyngeal carcinomas-the most common virus-associated subtypes of HNCs. Beyond pathogenesis, the diagnostic and therapeutic implications of the oral virome are explored, including non-invasive salivary detection of viral biomarkers for early cancer diagnosis, the developme
