Dense granule proteins (GRAs) are secreted by Apicomplexa protozoa, which are closely related to an extensive variety of farm animal diseases. Predicting GRAs is an integral part in prevention and treatment of parasitic diseases. Considering that biological experiment approach is time-consuming and labor-intensive, computational method is a superior choice. Hence, developing an effective computational method for GRAs prediction is of urgency. In this paper, we present a novel computational method named GRA-GCN through graph convolutional network. In terms of the graph theory, the GRAs predicti

BACKGROUND: Current clinical classifications of chronic rhinosinusitis (CRS) have been largely defined based upon preconceived notions of factors thought to be important, such as polyp or eosinophil status. Unfortunately, these classification systems have little correlation with symptom severity or treatment outcomes. Unsupervised clustering can be used to identify phenotypic subgroups of CRS patients, describe clinical differences in these clusters and define simple algorithms for classification.
METHODS: A multi-institutional, prospective study of 382 patients with CRS who had failed initia

Rabies is an important but often neglected zoonotic disease with significant public health, veterinary, and economic impacts. Inadequate surveillance and diagnostic resources in low- and middle-income countries impede its effective public health responses. This study demonstrates the use of an extreme gradient boosting (XGB) technique for animal rabies risk assessment in endemic areas of Haiti with limited diagnostic resources. We employed spatiotemporal clustering and trend analysis techniques to assess rabies status across large geographic areas. The XGB model achieved high specificity (0.99

BACKGROUND: Metabolic-associated steatotic liver disease (MASLD) is a heterogeneous condition with highly variable outcomes. We aimed to distinguish the subtypes of MASLD that were associated with varying risks of hepatic and extrahepatic outcomes.
METHODS: An innovative multi-task deep least absolute shrinkage and selection operator (LASSO) algorithm was developed for feature selection in the discovery cohort ( n = 1111, 87.6% [973/1111] of biopsy-proved MASLD), followed by clustering analysis in MASLD. Validation was performed in 6172 individuals who undertook health check-ups (MASLD: 43.9%

In typical single-cell RNA-seq (scRNA-seq) data analysis, a clustering algorithm is applied to find putative cell types as clusters, and then a statistical differential expression (DE) test is employed to identify the differentially expressed (DE) genes between the cell clusters. However, this common procedure uses the same data twice, an issue known as "double dipping": the same data is used twice to define cell clusters as potential cell types and DE genes as potential cell-type marker genes, leading to false-positive cell-type marker genes even when the cell clusters are spurious. To overco

Spatial omics has revolutionized molecular biology by providing invaluable insights into how native tissue microenvironments regulate cellular functions and disease mechanisms. Accurately capturing this structural complexity and decoding the underlying biological processes requires effectively integrating data from multiple modalities. However, transitioning to subcellular resolutions introduces massive data scales and severe transcriptomic sparsity, which challenge current analytical frameworks. To address this, we present HESTIA (Histology-Enhanced Scalable cross-Resolution inTegration for s

Lloyd's k -means algorithm is one of the most widely used clustering methods. We prove that in high-dimensional, high-noise settings, the algorithm exhibits catastrophic failure: with high probability, essentially every partition of the data is a fixed point. Consequently, Lloyd's algorithm simply returns its initial partition - even when the underlying clusters are trivially recoverable by other methods. In contrast, we prove that Hartigan's k -means algorithm does not exhibit this pathology. Our results show the stark difference between these algorithms and offer a theoretical explanation fo

STATEMENT: Enrichment analysis of cell transcriptional responses to SARS-CoV-2 infection from biclustering solutions yields broader coverage and superior enrichment of GO terms and KEGG pathways against alternative state-of-the-art machine learning solutions, thus aiding knowledge extraction.
MOTIVATION AND METHODS: The comprehensive understanding of the impacts of SARS-CoV-2 virus on infected cells is still incomplete. This work aims at comparing the role of state-of-the-art machine learning approaches in the study of cell regulatory processes affected and induced by the SARS-CoV-2 virus usi

BACKGROUND: Decompression of the lumbar spine is one of the most common procedures performed in spine surgery. Hospital length of stay (LOS) is a clinically relevant metric used to assess surgical success, patient outcomes, and socioeconomic impact. This study aimed to investigate a variety of machine learning and deep learning algorithms to reliably predict whether a patient undergoing decompression of lumbar spinal stenosis will experience a prolonged LOS.
METHODS: Patients undergoing treatment for lumbar spinal stenosis with microsurgical and full-endoscopic decompression were selected wit

Existing algorithms for automated segmentation of chromosomes and centromeres do not work well for condensed, C-banded and DAPI-stained chromosomes and centromeres. Overlapping and aggregation, which frequently occur in metaphase spreads, introduce additional challenges to the counting of chromosomes and centromeres in the Dicentrics Chromosome Assay (DCA). In this paper, we introduce adaptive algorithms, for segmentation of difficult metaphase spreads that include overlapping and aggregated chromosomes. In order to enhance and segment chromosomes, two optimizations are done: (1) the best algo

PURPOSE: Polycystic Ovary Syndrome (PCOS) is the most frequent endocrinopathy in women of reproductive age. Machine learning (ML) is the area of artificial intelligence with a focus on predictive computing algorithms. We aimed to define the most relevant clinical and laboratory variables related to PCOS diagnosis, and to stratify patients into different phenotypic groups (clusters) using ML algorithms.
METHODS: Variables from a database comparing 72 patients with PCOS and 73 healthy women were included. The BorutaShap method, followed by the Random Forest algorithm, was applied to prediction

BACKGROUND: Anti-MDA5+ dermatomyositis (DM) represents a heterogeneous group of patients as diverse individuals display different clinical characteristics, disease progression and complications development. The heterogeneity makes it difficult to classify interstitial lung disease in anti-MDA5 antibodies positive dermatomyositis (anti-MDA5+ DM-ILD).
OBJECTIVES: To distinguish and characterize phenotypic subgroups for anti-MDA5+ DM-ILD patients.
METHODS: From August 2014 to March 2022, 188 anti-MDA5+ DM-ILD patients were retrospectively enrolled. 21 HRCT-derived quantitative features were red

OBJECTIVE: Traditional sequence-comparison methods face challenges when classifying and identifying low-homology proteins formed by convergent evolution. In this exploratory study, we built a PCA-based unsupervised clustering workflow combining high-dimensional embeddings from the frozen pre-trained protein-language model ESM-2 and weighted-fused physicochemical features. The workflow was explored for family-level grouping, identification of putative functional conservation, and cross-species evolutionary analysis of immune-active proteins. An independent external test dataset was further used

Social determinants of health (SDOH) are key drivers of cardiovascular disease (CVD), but their relationships differ substantially across regions, necessitating the design of locally tailored intervention strategies. In this work, we propose a novel clustering approach to partition US counties into different clusters based on similarities in their SDOH-CVD associations, providing a data-driven regional partition to inform region-specific interventions. To enhance the interpretability of the clustering result, we adopt the SDOH framework from the Agency for Healthcare Research and Quality to gr

Gene flow shapes evolutionary trajectories by introducing novel alleles, facilitating or retarding adaptation or eroding divergence among populations. Studies commonly infer gene flow through estimates of genetic admixture from methods that cluster individuals by allele-frequency similarity. However, the ability of these methods to reliably detect historical admixture remains poorly understood, particularly under spatially restricted dispersal and across a range of migration rates. Here, we evaluate how signals of admixture arise and decay during and after gene flow across a range of within- a

The purpose of this study was to identify clusters of Motor Competence (MC) in school-aged children and to examine their biological, contextual, and behavioural predictors. A total of 880 children aged 6-10 years (53.9% boys) were included. MC was assessed using the Motor Competence Assessment (MCA). Two-Step Cluster Analysis based on MCA total percentiles identified three groups: Higher (range = 55-91, n = 375), Intermediate (range = 35-54, n = 319), and Lower (range = 3-34, n = 86). Predictors of cluster membership were examined through multinomial logistic regression in a subsample of 283 c

Comparative toxicological studies of heterogeneous particulate matter (PM) samples are needed to evaluate the influence of particle chemistry on pulmonary toxicity outcomes. Here, groups of mice were exposed by oropharyngeal aspiration of a 100 μg dose of one of seven PM samples, including three coarse and two fine ambient air PM, and 2 fine emission source PM. Acute inflammatory and lung injury markers in the bronchoalveolar lavage fluid (BALF) were assessed. A weighted chemical correlation network analysis (WCCNA) clustered PM chemical constituents into four modules based on comodulation wit

There is a need for genetic analytical methods that integrate multi-individual identity-by-descent (IBD) tools with phenotypic enrichment testing to discover novel shared haplotypes contributing to disease traits. Existing tools are designed to identify IBD sharing and leave interpretation and phenotype association tests to further analyses. Here we present Distant Relatedness for Identification and Variant Evaluation (DRIVE) v3, a python command-line interface tool that identifies networks of participants who share an identical haplotype at a given genomic location. Given phenotypic data, DRI

INTRODUCTION: CDC and state/local health departments analyze HIV sequences to identify molecular clusters representing rapid transmission. Local analyses can be timelier, but are limited to sequences available in the local surveillance system, and thus may miss all or part of clusters spanning multiple jurisdictions. We assessed the added value of national analyses for clusters missed or only partially detected by local analyses.
METHODS: We reviewed national quarterly analyses of HIV sequences (September 2021-June 2023) that identified priority clusters (defined as ≥5 diagnoses in the past 1
