HiGATE: hierarchical graph attention for multi-scale tissue encoder in computational pathology.

BACKGROUND: Histopathological diagnosis is inherently a multi-scale reasoning process, where pathologists seamlessly integrate cellular morphology with tissue architecture. Yet, computational models remain fragmented by analyzing cells and tissues in isolation, missing the diagnostic synergy that emerges from their interplay. This disconnect limits both predictive accuracy and clinical trust. METHODS: We introduce HiGATE (Hierarchical Graph Attention Tissue Encoder), a biologically-inspired framework that unifies cellular and tissue-level analysis through a novel dual-graph architecture. Unli

Bridging Generative AI and Diffusion Models With Molecular Simulation to Design Anti-Quorum-Sensing De novo Peptides Targeting LasR of Pseudomonas aeruginosa.

UNLABELLED: The rapid evolution of generative and diffusion-based method in artificial intelligence (AI) has transformed de novo peptide and protein design, enabling the creation of sequence–structure–function relationships beyond conventional heuristic exploration. In this work, we developed an AI-guided molecular design pipeline that integrates diffusion-based generative modeling, inverse folding algorithms, and atomistic simulation to design and evaluate novel peptide inhibitors of the LasR quorum-sensing receptor of Pseudomonas aeruginosa. Peptides were generated using multiple complementa

A semiology-driven framework for explorations of temporal lobe epilepsy.

OBJECTIVE: Temporal lobectomy is effective for drug-resistant temporal lobe epilepsy (TLE), but broad resections risk neuropsychological morbidity. Stereo-electroencephalography (SEEG) supports hypothesis-driven exploration of seizure networks, where semiology-together with imaging, scalp EEG, and neuropsychology-anchors implantation strategies without serving as a sole classifier. We aimed to define common SEEG implantation patterns in TLE from a stereotaxic functional-anatomic perspective and test their reproducibility. METHODS: We analyzed 72 patients (60 main, 12 validation) with drug-res

PLAIDOH: a novel method for functional prediction of long non-coding RNAs identifies cancer-specific LncRNA activities.

BACKGROUND: Long non-coding RNAs (lncRNAs) exhibit remarkable cell-type specificity and disease association. LncRNA's functional versatility includes epigenetic modification, nuclear domain organization, transcriptional control, regulation of RNA splicing and translation, and modulation of protein activity. However, most lncRNAs remain uncharacterized due to a shortage of predictive tools available to guide functional experiments. RESULTS: To address this gap for lymphoma-associated lncRNAs identified in our studies, we developed a new computational method, Predicting LncRNA Activity through

Enhancing the Generalizability of Deep Learning-Based Models for Lung Field Segmentation in Chest Radiographs Using Edge-Assisted Multiscale Feature Fusion.

INTRODUCTION: Lung field segmentation (LFS) in chest x-rays (CXR) is a key step for the computer-assisted diagnosis of respiratory diseases. However, achieving precise delineation remains challenging in images with poor contrast and superimposed anatomical structures, often resulting in imprecise lung outlines in deep learning (DL) models. Furthermore, existing models often lack generalizability, performing well on specific datasets but failing on unseen domains due to variations in imaging equipment, acquisition protocols, and patient demographics. METHODS: To overcome these limitations, we

Bit-reproducible parallel phylogenetic tree inference.

MOTIVATION: Phylogenetic trees describe the evolutionary history among biological species based on their genomic data. Maximum likelihood (ML) based phylogenetic inference tools search for the tree and evolutionary model that best explain the observed genomic data. Given the independence of likelihood score calculations between different genomic sites, parallel computation is commonly deployed. This is followed by a parallel summation over the per-site scores to obtain the overall likelihood score of the tree. However, basic arithmetic operations on IEEE 754 floating-point numbers, such as add

Hospital Digital Transformation, Nursing Data Burden, and Leadership and Governance Capacity: A Critical Narrative Review.

AIM: To critically synthesize how hospital digital transformation reconfigures nursing work and data burden, and to examine the distinct contributions of nurse-leader capability and organizational governance capacity. BACKGROUND: Digital systems can support documentation, surveillance, coordination, and clinical decision-making. The same systems can add redundant entry, fragmented attention, excessive notifications, cognitive workload, and data-quality responsibilities. Technology effects, nursing burden, and implementation leadership are often discussed separately, limiting their usefulness

Social networks as pathways of political mobility in Portuguese governments.

Political mobility in executive appointments is often explained through party affiliation and career trajectories, yet relational embeddedness across institutional arenas may also characterise those who reach ministerial office. We examine, retrospectively and in an exploratory manner, whether the social networks formed by co-participation in Portuguese governmental and parliamentary venues are associated with ministerial appointments. Using web-scraped data on the composition of the Constitutional Governments and the Portuguese Parliament between 2015 and 2024, complemented with the Registers

Graph Theory of Deep Eutectic Solvents: From Typed Interaction Networks to Property Prediction.

Deep eutectic solvents (DES) present a formidable challenge for property prediction due to the complex interplay of hydrogen bonding, Coulombic, dispersion, and coordination interactions that define their macroscopic behavior. Existing approaches─group contribution methods, COSMO-RS, and brute-force molecular dynamics─either lack transferability, require prohibitive computational cost, or obscure the physical origins of observed trends. Here we propose a graph-theoretic framework in which a DES mixture is represented as a directed, weighted, typed multigraph whose nodes are mixture components

Membrane Kymograph Generator: A cross-platform GUI software for automated generation and analysis of kymographs along dynamic cell boundaries.

SUMMARY: The plasma membrane and accompanying cortex serve as one of the major hubs of the signal transduction and cytoskeletal activities that collectively regulate numerous cell physiological processes such as migration, polarity, macropinocytosis, phagocytosis, cytokinesis, etc. Yet, dynamically tracking membrane-cortex associated protein or lipid kinetics over time from live-cell image series remains a challenging task, primarily due to the difficulty of accurately extracting and aligning the cell boundary between consecutive frames, as the cell continuously deforms and moves. Here, we pre

Benchmark Readiness of Open-access Musculoskeletal Radiograph Datasets for Foundation Model Segmentation: A Systematic Audit.

BACKGROUND AND PURPOSE: Foundation models including the Segment Anything Model 2 have generated considerable interest as annotation-efficient tools for musculoskeletal (MSK) radiographic image segmentation. Rigorous evaluation requires open-access datasets with well-characterized, high-quality segmentation annotations. No systematic analysis of whether currently available open-access MSK radiograph datasets meet this requirement has been published. This study evaluates the annotation completeness, image quality, and benchmark readiness of three widely cited open-access MSK imaging resources us

Optimization of microwave hyperthermia system for focused breast cancer treatment: A study using realistic digital breast phantoms.

BACKGROUND: Microwave breast hyperthermia is a noninvasive treatment method for breast cancer that utilizes microwave energy (ME) sources to raise tissue temperatures above 42 ∘ C $^{\circ }{\rm C}$ , inducing tumor cell necrosis. The efficiency of ME deposition depends on the electric field magnitude and tissue conductivity, with antenna phase and amplitude adjustments used to maximize the electric field magnitude within tumors. Achieving precise ME focusing in the complex and heterogeneous breast tissue is challenging and can lead to unwanted hot spots in normal tissue. This study presen

Development and Evaluation of a Transportation Planning e-Tool for Older Adults: Co-Design Study.

BACKGROUND: Older adults often face challenges using digital transportation planning tools to engage in meaningful activities. In Sherbrooke, a Canadian city located in the province of Québec, hilly terrain, bus-based mobility, and varied digital literacy among older adults highlight the need for accessible transportation planning technologies. Despite the growing demand for accessible and inclusive technologies, interfaces are often not tailored to the specific needs and preferences of older adults, making them difficult to use. Addressing this gap is essential to support the mobility and soc

Interventions to reduce the risk of surgically transmitted Creutzfeldt-Jakob disease: a cost-effective modelling review.

BACKGROUND: Creutzfeldt-Jakob disease is a fatal neurological disease caused by abnormal infectious proteins called prions. Prions that are present on surgical instruments cannot be completely deactivated; therefore, patients who are subsequently operated on using these instruments may become infected. This can result in surgically transmitted Creutzfeldt-Jakob disease. OBJECTIVE: To update literature reviews, consultation with experts and economic modelling published in 2006, and to provide the cost-effectiveness of strategies to reduce the risk of surgically transmitted Creutzfeldt-Jakob di

Usability testing of Avoiding Diabetes Thru Action Plan Targeting (ADAPT) decision support for integrating care-based counseling of pre-diabetes in an electronic health record.

PURPOSE: Usability testing can be used to evaluate human-computer interaction (HCI) and communication in shared decision making (SDM) for patient-provider behavioral change and behavioral contracting. Traditional evaluations of usability using scripted or mock patient scenarios with think-aloud protocol analysis provide a way to identify HCI issues. In this paper we describe the application of these methods in the evaluation of the Avoiding Diabetes Thru Action Plan Targeting (ADAPT) tool, and test the usability of the tool to support the ADAPT framework for integrated care counseling of pre-d
