Theoretical and computational investigations on thermodynamic properties, effective site diameters, and molecular free volume of carbon disulfide fluid.

A newly proposed theory [R. Laghaei et al., J. Chem. Phys. 124, 154502 (2006)] was extended to polyatomics and applied to compute the density and temperature dependence of the effective site diameters of carbon disulfide fluids. The generic van der Waals (GvdW) theory was also extended to polyatomics in order to calculate the GvdW parameters and the molecular free volume using the effective site diameters as the repulsion-attraction separation distance. A three-site Lennard-Jones potential available in the literature was slightly modified and used in Monte Carlo simulations to obtain the funct

Molecular structure of the cell-attachment protein of reovirus: correlation of computer-processed electron micrographs with sequence-based predictions.

The receptor-recognition interaction that initiates reovirus infection is mediated by the sigma 1 protein, located at the vertices of the icosahedral virion. We have applied computer-based image-averaging techniques to electron micrographs of negatively stained preparations of sigma 1 purified from virions (serotype 2 Jones). Combining these results with inferences based on the amino acid sequence has led to a molecular model in which the overall folding of the chains is described; its conformation embodies motifs, coiled-coil alpha-helices and nodular multichain elements rich in beta-sheets,

Structural exploration of thiazole urea-based Gyr B inhibitors through different computational approaches: Bayesian classification, molecular docking and free energy-inspired molecular dynamics simulation.

The emergence of multidrug-resistant (MDR) tuberculosis (TB) has posed a major challenge to global health, primarily due to resistance against first-generation fluoroquinolones targeting DNA Gyrase subunit A (Gyr A). In this context, DNA Gyrase subunit B (Gyr B), essential for bacterial DNA replication and topological regulation, has emerged as a potential alternative drug target. Despite efforts by medicinal chemists, no FDA-approved Gyr B inhibitors are currently available for TB treatment. This study adopts a comprehensive computational approach to identify key structural features responsib

Methyl β-D-galactopyranoside esters as potential inhibitors for SARS-CoV-2 protease enzyme: synthesis, antimicrobial, PASS, molecular docking, molecular dynamics simulations and quantum computations.

Carbohydrate esters are significant in medicinal chemistry because of their efficacy for the synthesis of biologically active drugs. In the present study, methyl β-D-galactopyranoside (MGP) was treated with various acyl halides to produce 6-O-acyl MGP esters by direct acylation method with an excellent yield. To obtain newer products for antimicrobial assessment studies, the 6-O-MGP esters were further modified into 2,3,4-tri-O-acyl MGP esters containing a wide variety of functionalities in a single molecular framework. The chemical structures of the newly synthesized compounds were elucidated

Umami-active components in edible Fungi: Distribution, structure-function relationships, molecular mechanisms, computational insights and industrial applications.

Edible mushrooms are a biodiverse yet underutilized source of umami compounds providing clean-label alternatives to synthetic flavourings such as monosodium glutamate (MSG). The characteristic savory taste arises from interactions among free amino acids (glutamate, aspartate), 5'-ribonucleotides (5'-GMP, 5'-IMP), organic acids (succinic, citric), polyols (trehalose, mannitol), and bioactive peptides, whose accumulation is influenced by genetic composition, growth substrate, developmental stage, and postharvest management. This review systematically examines the distribution of umami compounds

Unraveling the Molecular Mechanisms of Benzo(a)pyrene (BaP)-Induced Ovarian-Related Disorders: Integrating Computational Predictions and Experimental Validation.

The ovaries are crucial reproductive organs that regulate the menstrual cycle and support pregnancy through the production of steroid hormones. They are highly susceptible to various environmental pollutants, which can lead to ovarian disorders. Luteal phase defect (LPD) and premature ovarian failure (POF) are common ovarian disorders in women. In this study, we integrate network toxicology with molecular docking and molecular dynamics simulations to elucidate the toxicological mechanisms of Benzo(a)pyrene (BaP), a widespread endocrine disruptor, in LPD and POF. Through systematic data mining

NAStructuralDB : structural database to facilitate computational studies of molecular modeling and recognition of proteins with special focus on antibody-antigen interactions.

Studying the interactions between antibodies and antigens is fundamental to the development of novel therapeutic biologics. Predictions of such interactions start with data collection. Though there exist reliable resources to identify antibody structures in the Protein Data Bank (PDB), such data still requires substantial processing to be usable in predictive tasks. Redundancy in sequences needs to be removed to avoid data leakages between train, test, and validation sets. Descriptors such as surface accessibility, secondary structure, and antibody region information need to be additionally an
