HIV integrase consists of three domains, the structures of which have been individually determined by X-ray crystallography or NMR spectroscopy. The core domain, spanning residues 50-212, is responsible for the catalytic activity of the enzyme. The crystal structure of a dimer of this domain shows similarity to other proteins that carry out polynucleotidyl transfer, including MuA transposase and RNase H. The small N-terminal domain folds into a dimeric helix-turn-helix structure, which is stabilized by the coordination of zinc with conserved His and Cys residues. The function of this domain is

Single-atom nanozymes (SAzymes) have emerged as promising platforms for catalytic therapy owing to their atomic precision and tunable electronic structures. Here, we report an asymmetrically coordinated cobalt SAzyme featuring Co-N3C active sites anchored within a hafnium-based metal-organic framework (Hf-MOF). The engineered HfCoNC nanozyme exhibits significantly enhanced peroxidase-like activity and enables efficient X-ray-activated catalytic immunotherapy. The asymmetric Co-N3C coordination optimizes substrate adsorption and lowers the reaction energy barrier, thereby accelerating the catal

Based on a novel signal amplification strategy by catalytic hairpin assembly and displacement of G-quadruplex DNA, an enzyme-free, non-label fluorescent aptasensing approach was established for sensitive detection of four tetracycline veterinary drugs in milk. The network consisted of a pair of partially complementary DNA hairpins (HP1 and HP2). The DNA aptamer of four tetracycline veterinary drugs was located at the sticky end of the HP1. The ring region of HP1 rich in G and C could form a stable G-quadruplex structure, which could emit specific fluorescence signal after binding with the fluo

N6-methyladenine (N6-mA) of DNA is an emerging epigenetic mark in mammalian genome. Levels of N6-mA undergo drastic fluctuation during early embryogenesis, indicative of active regulation. Here we show that the 2-oxoglutarate-dependent oxygenase ALKBH1 functions as a nuclear eraser of N6-mA in unpairing regions (e.g., SIDD, Stress-Induced DNA Double Helix Destabilization regions) of mammalian genomes. Enzymatic profiling studies revealed that ALKBH1 prefers bubbled or bulged DNAs as substrate, instead of single-stranded (ss-) or double-stranded (ds-) DNAs. Structural studies of ALKBH1 revealed

Nucleic acid condensates are emerging as programmable soft materials capable of organizing and regulating biochemical reactions through sequence-directed interactions. Inspired by biological membrane-less organelles formed by liquid-liquid phase separation, synthetic DNA and RNA condensates can selectively concentrate, exclude, and spatially organize biomolecules to modulate catalytic activity and reaction pathways. Recent advances in sequence design have enabled precise control over condensate assembly, phase behavior, orthogonality, and responsiveness to molecular signals. In particular, mul

The catalytic system generated in situ from the cationic Ru-H complex [(C6H6)(PCy3)(CO)RuH]+BF4- (1) with 2,3,4,5-tetrachloro-1,2-benzoquinone (L1) was found to be highly effective for promoting the deaminative coupling reaction of 2-aminoaryl aldehydes with branched amines to form 2-substituted quinoline products. The analogous deaminative coupling reaction of 2-aminoaryl ketones with branched amines led to the regioselective formation of 2,4-disubstituted quinoline products. A number of biologically active quinoline derivatives including graveolinine and a triplex DNA intercalator have been

Plasmodium falciparum is a eukaryotic pathogen responsible for the majority of malaria-related fatalities. Plasmodium belongs to the phylum Apicomplexa and, like most members of this phylum, contains a non-photosynthetic plastid called the apicoplast. The apicoplast has its own genome, replicated by a dedicated replisome. Unlike other cellular replisomes, the apicoplast replisome uses a single DNA polymerase (apPol). This suggests that apPol can multitask and catalyse both replicative and lesion bypass synthesis. Replicative synthesis relies on a restrictive active site for high accuracy while

Kinases in the phosphoinositide three-kinase-related kinase (PIKK) family include ATM (ataxia-telangiectasia mutated), ATR (ATM- and Rad3-related), DNA-PKcs (DNA-dependent protein kinase catalytic subunit), mTOR (mammalian target of rapamycin), and SMG1 (suppressor with morphological effect on genitalia family member). These atypical protein kinases regulate DNA damage responses, nutrient-dependent signaling, and nonsense-mediated mRNA decay. This review focuses on the mechanisms regulating the PIKK family with a strong emphasis on the DNA damage regulated kinases. We outline common regulatory

Topoisomerase (Topo) is a crucial class of enzymes that play significant roles in DNA replication, transcription, and repair. Epidemiological research has highlighted the necessity of topoisomerase for the proliferation and genomic stability of tumor cells. Currently, the main topoisomerase inhibitors used in cancer therapy are toxins and catalytic inhibitors that target topoisomerase I (Topo I) and topoisomerase II (Topo II). These inhibitors hinder tumor cell proliferation by disrupting DNA topology regulation. However, prolonged use of these traditional drugs can lead to issues such as drug

Osteosarcoma shows poor responsiveness to radiotherapy (RT), largely due to the efficient DNA damage repair capacity of tumor cells and the hypoxic tumor microenvironment. In addition, achieving adequate safe surgical margins after resection remains difficult, contributing to low long-term patient survival. Current clinical radiosensitization strategies are limited by insufficient tumor specificity and considerable systemic toxicity. In this study, we loaded glucose oxidase (GOx) and catalase (CAT) into a thermosensitive hydrogel to construct a local cascade catalytic system, termed FS-GC. The

Catalytic interplay among three major DNA methyltransferases (DNMTs) establishes and maintains genomic modification patterns that define mammalian cell identity and transitions during development. Despite extensive molecular characterization, mechanisms and precise contributions of DNMT-specific methylation in native cellular contexts remain elusive. To address this, we employed structure-guided engineering of DNMT3A to enable catalytic transfer of extended azide tags from a synthetic cofactor analog, Ado-6-azide, onto DNA. By coupling orthogonal biocatalysis with pulse-internalization of Ado-

DNA methylation is an epigenetic mechanism for gene silencing engaged by DNA methyltransferase (Dnmt)-catalyzed methyl group transfer to cytosine residues in gene-regulatory regions. It is unknown whether aberrant DNA methylation can cause neurodegeneration. We tested the hypothesis that Dnmts can mediate neuronal cell death. Enforced expression of Dnmt3a induced degeneration of cultured NSC34 cells. During apoptosis of NSC34 cells induced by camptothecin, levels of Dnmt1 and Dnmt3a increased fivefold and twofold, respectively, and 5-methylcytosine accumulated in nuclei. Truncation mutation of

Compared to enzymes, Au nanocatalysts show better long-term stability and are more easily prepared. Au nanoparticles (AuNPs) are used as catalytic labels to achieve ultrasensitive DNA detection via fast catalytic reactions. In addition, magnetic beads (MBs) are employed to permit low nonspecific binding of DNA-conjugated AuNPs and to minimize the electrocatalytic current of AuNPs as well as to take advantage of easy magnetic separation. In a sandwich-type electrochemical sensor, capture-probe-conjugated MBs and an indium-tin oxide electrode modified with a partially ferrocene-modified dendrime

Pancreatic neuroendocrine tumors (PanNETs) frequently exhibit loss or reduced expression of the tumor suppressor MEN1, a key regulator of tumor progression and DNA damage response (DDR). However, the upstream mechanisms driving MEN1 silencing remain unclear. Here, a pooled epigenetic CRISPR-Cas9 screen identified the NAD+-dependent deacetylase SIRT7 as a critical suppressor of MEN1 expression. Mechanistically, SIRT7 interacts with DNMT1 and promotes catalytic activity-dependent recruitment of DNMT1 to the MEN1 promoter, leading to promoter hypermethylation and transcriptional repression. Clini

Mammalian cells replicate ~ 3 × 109 base pairs per cell cycle. One of the key molecules that slows down the cell cycle and prevents excessive DNA damage upon DNA replication stress is the checkpoint kinase ataxia-telangiectasia-and-RAD3-related (ATR). Proteolysis-targeting-chimeras (PROTACs) are an innovative pharmacological invention to molecularly dissect, biologically understand, and therapeutically assess catalytic and non-catalytic functions of enzymes. This work defines the first-in-class ATR PROTAC, Abd110/Ramotac-1. It is derived from the ATR inhibitor VE-821 and recruits the E3 ubiqui

POLD1 encodes the catalytic subunit of DNA polymerase delta (Polδ), the major lagging strand polymerase, which also participates in DNA repair. Mutations affecting the exonuclease domain increase the risk of various cancers, while mutations that change the polymerase active site cause a progeroid syndrome called mandibular hypoplasia, deafness, progeroid features, and lipodystrophy (MDPL) syndrome. We generated a set of catalytic subunit of human telomerase (hTERT)-immortalized human fibroblasts expressing wild-type or mutant POLD1 using the retroviral LXSN vector system. In the resulting cell

Xeroderma pigmentosum variant (XP-V) cells are deficient in their ability to synthesize intact daughter DNA strands after UV irradiation. This deficiency results from mutations in the gene encoding DNA polymerase eta, which is required for effecting translesion synthesis (TLS) past UV photoproducts. We have developed a simple cellular procedure to identify XP-V cell strains, and have subsequently analyzed the mutations in 21 patients with XP-V. The 16 mutations that we have identified fall into three categories. Many of them result in severe truncations of the protein and are effectively null

Labeling substrates or products are paramount in determining enzymatic kinetic parameters. Several options are available; many laboratories use either radioactive or fluorescent labeling because of their high sensitivity. However, those methods have their own drawbacks such as half-life decay, expensive and hazardous. Here, we propose a novel, simple, economical and fast alternative to substrate labeling for studying the kinetics of nucleic acids: post-migration gel staining with SYBR Gold. Cleavage rates similar to the ones reported in the literature for the I-R3 DNA-cleaving DNA enzyme in th

Accurate and sensitive analysis of p53 DNA is important for early diagnosis of cancer. In this work, a fluorescence sensing system based on DNA supersandwich nanowires and cation exchange (CX)-triggered multiplex signal amplification was constructed for the detection of p53 DNA. In the presence of p53 DNA, the DNA self-assembles to form a DNA supersandwich nanowire that generates long double-stranded DNA. Subsequently, the cation exchange (CX) reaction between ZnS and Ag+ was utilized to release free Zn2+. With the participation of Zn2+, DNAzyme catalyzes the hydrolysis of numerous catalytic m
