Multiple Subcutaneous Nodules Caused by Plant Fungus Thyridium flavostromatum in an Immunocompromised Patient.

Thyridium flavostromatum is a newly discovered species of plant fungus identified from the host plant Phyllostachys pubescens. It is a type of ascomycetes that has yellowish stromata and gets the name "flavostromatum." Immunocompromised patients are infected with rare and opportunistic fungal infections. We here present a case of multiple subcutaneous tender nodules caused by T. flavostromatum in a man with rheumatoid arthritis on immunosuppressants. Aspirate from the nodules revealed yeast-like cells with chlamydospores that were not identified in the matrix-assisted laser desorption ionizati

Dysfunction of histone demethylase IBM1 in Arabidopsis causes autoimmunity and reshapes the root microbiome.

Root microbiota is important for plant growth and fitness. Little is known about whether and how the assembly of root microbiota may be controlled by epigenetic regulation, which is crucial for gene transcription and genome stability. Here we show that dysfunction of the histone demethylase IBM1 (INCREASE IN BONSAI METHYLATION 1) in Arabidopsis thaliana substantially reshaped the root microbiota, with the majority of the significant amplicon sequence variants (ASVs) being decreased. Transcriptome analyses of plants grown in soil and in sterile growth medium jointly disclosed salicylic acid (SA

DNA Adducts Formed by Aristolochic Acid Are Unique Biomarkers of Exposure and Explain the Initiation Phase of Upper Urothelial Cancer.

Aristolochic acid (AA) is a plant alkaloid that causes aristolochic acid nephropathy (AAN) and Balkan endemic nephropathy (BEN), unique renal diseases frequently associated with upper urothelial cancer (UUC). This review summarizes the significance of AA-derived DNA adducts in the aetiology of UUC leading to specific A:T to T:A transversion mutations (mutational signature) in AAN/BEN-associated tumours, which are otherwise rare in individuals with UCC not exposed to AA. Therefore, such DNA damage produced by AA-DNA adducts is one rare example of the direct association of exposure and cancer de

Enhanced Extraction of Low-Molecular Weight DNA from Wastewater for Comprehensive Assessment of Antimicrobial Resistance.

Environmental surveillance is recognized as an important tool for assessing public health in the post-pandemic era. Water, in particular wastewater, has emerged as the source of choice to sample pathogen burdens in the environment. Wastewater from open drains and community water treatment plants is a reservoir of both pathogens and antimicrobial resistance (AMR) genes, and frequently comes in contact with humans. While there are many methods of tracking AMR from water, isolating good-quality DNA at high yields from heterogeneous samples remains a challenge. To compensate, sample volumes often

DNA barcoding and phylogenetic insights into the selected endemic flora of the Western Himalayas.

The Himalayan region is recognized as one of the world's major biodiversity hotspots due to its remarkable altitudinal variation, high species richness, and exceptional endemism. Despite its ecological significance, the endemic flora of the western Himalayas remains insufficiently explored at the molecular level. This study aimed to evaluate the performance of multiple nuclear and chloroplast DNA barcode loci (ITS2, rbcL, trnH-psbA, trnA, trnV, rpoB, ycf3, and rbcLa) for the identification and phylogenetic assessment of 32 endemic and threatened plant species representing 31 genera and 24 fami

A DNA helicase from Pisum sativum is homologous to translation initiation factor and stimulates topoisomerase I activity.

DNA helicases play an essential role in all aspects of nucleic acid metabolism, by providing a duplex-unwinding function. This is the first report of the isolation of a cDNA (1.6 kb) clone encoding functional DNA helicase from a plant (pea, Pisum sativum). The deduced amino-acid sequence has eight conserved helicase motifs of the DEAD-box protein family. It is a unique member of this family, containing DESD and SRT motifs instead of DEAD/H and SAT. The encoded 45.5 kDa protein has been overexpressed in bacteria and purified to homogeneity. The purified protein contains ATP-dependent DNA and RN

The Agrobacterium Ti Plasmids.

Agrobacterium tumefaciens is a plant pathogen with the capacity to deliver a segment of oncogenic DNA carried on a large plasmid called the tumor-inducing or Ti plasmid to susceptible plant cells. A. tumefaciens belongs to the class Alphaproteobacteria, whose members include other plant pathogens (Agrobacterium rhizogenes), plant and insect symbionts (Rhizobium spp. and Wolbachia spp., respectively), human pathogens (Brucella spp., Bartonella spp., Rickettsia spp.), and nonpathogens (Caulobacter crescentus, Rhodobacter sphaeroides). Many species of Alphaproteobacteria carry large plasmids rang

Functional XPB/RAD25 redundancy in Arabidopsis genome: characterization of AtXPB2 and expression analysis.

The xeroderma pigmentosum complementation group B (XPB) protein is involved in both DNA repair and transcription in human cells. It is a component of the transcription factor IIH (TFIIH) and is responsible for DNA helicase activity during nucleotide (nt) excision repair (NER). Its high evolutionary conservation has allowed identification of homologous proteins in different organisms, including plants. In contrast to other organisms, Arabidopsis thaliana harbors a duplication of the XPB orthologue (AtXPB1 and AtXPB2), and the proteins encoded by the duplicated genes are very similar (95% amino

Molecular Reconstruction of an Old Pedigree of Diploid and Triploid Hydrangea macrophylla Genotypes.

The ornamental crop species Hydrangea macrophylla exhibits diploid and triploid levels of ploidy and develops lacecap (wild type) or mophead inflorescences. In order to characterize a H. macrophylla germplasm collection, we determined the inflorescence type and the 2C DNA content of 120 plants representing 43 cultivars. We identified 78 putative diploid and 39 putative triploid plants by flow cytometry. In our collection 69 out of 98 flowering plants produced lacecap inflorescences, whereas 29 plants developed mophead inflorescences. Surprisingly, 12 cultivars included diploid as well as tripl

Hydrostatic pressure-induced heritable variation in rice is associated with transposon mobilization, DNA methylation changes, and transcriptional reprogramming.

Hydrostatic pressure treatment is associated with persistent phenotypic variation in rice, accompanied by transposon mobilization, DNA methylation changes, and transcriptional reprogramming that remain detectable after nine generations of self-pollination. Environmental stresses can induce genetic and epigenetic changes that contribute to phenotypic variation and, in some cases, may persist across generations. However, whether hydrostatic pressure can generate long-lasting molecular and phenotypic variation in plants remains poorly understood. Here, we investigated a hydrostatic pressure-deriv

Woody plant encroachment enhanced negative interactions in Arctic plant communities over the last 24,000 years.

Woody taxa encroachment in the Arctic has been widely observed. However, it remains uncertain how plant interactions are affected by such encroachment due to the lack of long-term observational data. Here, we reconstruct plant composition and functional trait turnover during post-glacial woody encroachment using sedimentary ancient DNA from nine lakes in the Siberia-Alaska region. Environmentally constrained null models are applied to partition plant interactions from the pure environment driven plant co-occurrence signal. Our results show that plant interactions shifted from predominantly pos

Interplay Among Hydrogen Sulfide, Nitric Oxide, Reactive Oxygen Species, and Mitochondrial DNA Oxidative Damage.

Hydrogen sulfide (H2S), nitric oxide (NO), and reactive oxygen species (ROS) play essential signaling roles in cells by oxidative post-translational modification within suitable ranges of concentration. All of them contribute to the balance of redox and are involved in the DNA damage and repair pathways. However, the damage and repair pathways of mitochondrial DNA (mtDNA) are complicated, and the interactions among NO, H2S, ROS, and mtDNA damage are also intricate. This article summarized the current knowledge about the metabolism of H2S, NO, and ROS and their roles in maintaining redox balanc

Single-molecule long-read methylation profiling reveals regional DNA methylation regulated by Elongator Complex Subunit 2 in Arabidopsis roots experiencing spaceflight.

BACKGROUND: The Advanced Plant Experiment-04 - Epigenetic Expression (APEX-04-EpEx) experiment onboard the International Space Station examined the spaceflight-altered cytosine methylation in two genetic lines of Arabidopsis thaliana, wild-type Col-0 and the mutant elp2-5, which is deficient in an epigenetic regulator Elongator Complex Subunit 2 (ELP2). Whole-genome bisulfite sequencing (WGBS) revealed distinct spaceflight associated methylation differences, presenting the need to explore specific space-altered methylation at single-molecule resolution to associate specific changes over large

Evidence for sub-functionalization of tandemly duplicated XPB nucleotide excision repair genes in Arabidopsis thaliana.

Plants are continuously exposed to agents that can generate DNA lesions. Nucleotide Excision Repair (NER) is one of the repair pathways employed by plants to protect their genome, including from sunlight. The Xeroderma Pigmentosum type B (XPB) protein is a DNA helicase shown to be involved in NER and is also an essential subunitof the Transcription Factor IIH (TFIIH) complex. XPB was found to be a single copy gene in eukaryotes, but found as a tandem duplication in the plant Arabidopsis thaliana, AtXPB1 and AtXPB2. We aimed to investigate whether the XPB in tandem duplication was common within

Breeding better crops: lessons from the homologous recombination pathway.

Homologous recombination is a key feature of sexual reproduction, allowing reciprocal exchange of parental chromosome segments. The resulting chromosomal crossovers lead to the merging of DNA segments inherited from different parents, allowing for the accumulation of unique combinations of genetic information on a single molecule. The number of DNA crossover events is tightly controlled and relatively restricted in many organisms, including plants. However, increasing the number of crossover events should theoretically generate a greater number of new phenotypes, some of which may prove benefi

Alpha-momorcharin enhances Nicotiana benthamiana resistance to tobacco mosaic virus infection through modulation of reactive oxygen species.

Alpha-momorcharin (α-MMC), a member of the plant ribosomal inactivating proteins (RIPs) family, has been proven to exhibit important biological properties in animals, including antiviral, antimicrobial, and antitumour activities. However, the mechanism by which α-MMC increases plant resistance to viral infections remains unclear. To study the effect of α-MMC on plant viral defence and how α-MMC increases plant resistance to viruses, recombinant DNA and transgenic technologies were employed to investigate the role of α-MMC in Nicotiana benthamiana resistance to tobacco mosaic virus (TMV) infect

Salt priming coordinates transcriptional and epigenetic states for enhanced salt tolerance in mung bean (Vigna radiata).

Soil salinization threatens sustainable agriculture by reducing crop growth and yield. Stress priming, in which seedlings experience mild salt treatment followed by recovery before re-exposure, can enhance tolerance, but its molecular basis in legumes is unclear. Here, we used mung bean (Vigna radiata) to compare primed and non-primed plants under subsequent salt stress. Primed plants rapidly accumulated proline, activated antioxidant enzymes, and maintained lower Na⁺/K⁺ ratios at early stages. During intermediate stress, defense- and hormone-related transcripts remained elevated, sustaining p

Rapid Evolution of Genomic Imprinting in Two Species of the Brassicaceae.

Genomic imprinting is an epigenetic phenomenon occurring in mammals and flowering plants that causes genes to adopt a parent-of-origin-specific mode of expression. While the imprinting status of genes is well conserved in mammals, clear estimates for the degree of conservation were lacking in plants. We therefore analyzed the genome-wide imprinting status of Capsella rubella, which shared a common recent ancestor with Arabidopsis thaliana ∼10 to 14 million years ago. However, only ∼14% of maternally expressed genes (MEGs) and ∼29% of paternally expressed genes (PEGs) in C. rubella were commonl

Molecular regulation of plant endoreduplication: core mechanisms and their upstream control.

Endoreduplication, or the endocycle, is a widespread developmental program in plants, in which cells repeatedly replicate their nuclear genome without cell division, leading to endopolyploidy. Unlike endomitosis or chemically induced polyploidization, this process arises from an intrinsic reconfiguration of the cell cycle machinery that uncouples G1/S progression from M-phase entry. A useful conceptual framework for this regulation is the "endocycle oscillator", a periodic control logic that supports repeated rounds of DNA replication while bypassing mitosis. Studies in animal systems, particu
