A label-free fluorescent aptasensor based on HCR and G-quadruplex DNAzymes for the detection of prostate-specific antigen.

Prostate specific antigen (PSA) has been considered as the most potential serological biomarker for the early stage detection of prostate cancer. Here, a label-free fluorescence aptasensing strategy for detecting PSA based on hybridization chain reaction (HCR) and G-quadruplex DNAzymes has been developed. This designed strategy consists of three DNA probes, aptamer probe (AP), hairpin probe 1 (H1) and hairpin probe 2 (H2). In the presence of target PSA, the aptamer sequences in AP specifically recognized PSA to form a PSA-aptamer complex, causing an AP conformation change and thus releasing th

Conserved associations between G-quadruplex-forming DNA motifs and virulence gene families in malaria parasites.

BACKGROUND: The Plasmodium genus of malaria parasites encodes several families of antigen-encoding genes. These genes tend to be hyper-variable, highly recombinogenic and variantly expressed. The best-characterized family is the var genes, exclusively found in the Laveranian subgenus of malaria parasites infecting humans and great apes. Var genes encode major virulence factors involved in immune evasion and the maintenance of chronic infections. In the human parasite P. falciparum, var gene recombination and diversification appear to be promoted by G-quadruplex (G4) DNA motifs, which are stron

Visual diagnostic of Helicobacter pylori based on a cascade amplification of PCR and G-quadruplex DNAzyme as a color label.

Helicobacter pylori is a spiral-shaped, Gram-negative, microaerophilic and fastidious bacterium. It is the main cause of chronic gastritis as well as gastric and duodenal ulcers. The diagnosis of H. pylori infection is significant for the selection of therapy and for the follow up of eradication success. A simple and robust strategy based on the cascade of PCR and DNAzyme catalyzed reaction was utilized to detect H. pylori. The design of the primer pair would enable PCR to synthesize aptamer of DNAzyme at the 3' end of PCR products. G-quadruplex DNAzyme as a color label can exhibit peroxidase-

Identification of novel telomeric G-quadruplex-targeting chemical scaffolds through screening of three NCI libraries.

Thirteen compounds with diverse chemical structures have been identified as selective telomeric G-quadruplex-binding ligands through screening the NCI Diversity Set II, the NCI Natural Products Set II and the NCI Mechanistic Diversity Set libraries containing a total of 2307 members against a human telomeric G-quadruplex using a FRET-based DNA melting assay. These compounds show significant selectivity towards a telomeric G-quadruplex compared to duplex DNA, fall within a molecular weight range of 327-533, and are generally consistent with the Lipinski Rule of Five for drug-likeness. Thus they

Rational design, synthesis, biophysical and antiproliferative evaluation of fluorenone derivatives with DNA G-quadruplex binding properties.

Molecular modeling studies carried out with experimental DNA models with the sequence d[AG(3)(T(2)AG(3))(3)] suggest that the introduction of a net positive charge onto the side chain of a series of fluorenone carboxamides can improve G-quadruplex binding. The terminal morpholino moiety was replaced with a novel N-methylmorpholinium cation starting from two 4-carboxamide compounds. A different substitution on the fluorenone ring was also investigated and submitted to the same quaternarization process. All compounds were analyzed for their DNA binding properties by competition dialysis methods.

PEC thrombin aptasensor based on Ag-Ag2S decorated hematite photoanode with signal-down effect of precipitation catalyzed by G-quadruplexes/hemin.

A photoelectrochemical (PEC) aptasensor for thrombin detection was rationally designed based on the photoanode of one-dimensional hematite nanorods (α-Fe2O3 NRs) with several steps of modifications. Uniform α-Fe2O3 NRs were grown vertically on the surface of fluorine-doped tin oxide (FTO) conductive glass through a one-step hydrothermal method; then Ag was grown on the surface of α-Fe2O3 NRs through a photoreduction method followed by a partial in-situ transformation into Ag2S, conferring an improvement on the initial photocurrent. Two main critical factors, namely, the steric hindrance of thr

G-quadruplexes formed by Varicella-Zoster virus reiteration sequences suppress expression of glycoprotein C and regulate viral cell-to-cell spread.

G-quadruplex (G4) formed by repetitive guanosine-rich sequences plays important roles in diverse cellular processes; however, its roles in viral infection are not fully understood. In this study, we investigated the genome-wide distribution of G4-forming sequences (G4 motifs) in Varicella-Zoster virus (VZV) and found that G4 motifs are enriched in the internal repeat short and the terminal repeat short regions flanking the unique short region and also in some reiteration (R) sequence regions. A high density of G4 motifs in the R2 region was found on the template strand of ORF14, which encodes

Repeat-length variation generates stable TTGGG-family G-quadruplex motifs in plant mitochondrial genomes.

Repeat-length expansion generates stable, predominantly parallel G4 structures from TTGGG repeats in vitro, identifying expanded plant mitochondrial loci as candidate non-B-DNA-prone regions whose in vivo function remains unresolved. G-quadruplexes (G4s) are non-canonical DNA structures formed by stacked guanine tetrads stabilized by Hoogsteen base pairing and monovalent cations. Although G4s have been extensively studied in nuclear genomes and telomeric DNA, much less is known about G-rich tandem repeats with G4-forming potential in organellar genomes. Here, we investigated exact TTGGG tandem

Aloe-Emodin Interaction Study with Human Telomeric G-Quadruplex DNA under K+ and Na+ Conditions.

Aloe-emodin (AED), a naturally occurring anthraquinone, was examined for its interaction with two model human telomeric G-quadruplex systems: wHTel26 adopting a hybrid-2 topology in K+-containing buffer and HTel22 adopting an antiparallel basket topology in Na+-containing buffer. UV-visible absorption, fluorescence, and circular dichroism spectroscopy showed concentration-dependent changes consistent with AED association with both G4 models. The apparent binding constants varied among the analytical techniques, spanning approximately 103 M-1-105 M-1, reflecting the distinct optical and conform

Dual-Gated G-Quadruplex DNAzyme-LAMP for Sequence-Specific and Positive Colorimetric Nucleic Acid Detection.

Point-of-care nucleic acid diagnostics demand rapid, instrument-free detection with high sensitivity and specificity. While loop-mediated isothermal amplification (LAMP) enables rapid amplification, conventional colorimetric indicators generate false positives by responding to any DNA synthesis, not just target-specific products. We developed a dual-gated G-quadruplex DNAzyme-LAMP that integrates G-quadruplex DNAzyme formation into the loop primer architecture while blocking non-specific activation through locked nucleic acidstabilized probe design. This approach gates colorimetric signal gene

Impact of G-quadruplex RNA oxidation on its conformational dynamics and interaction with ALS-associated TDP-43.

Amyotrophic lateral sclerosis (ALS) is a progressive neurodegenerative disease characterized by the selective degeneration of motor neurons. The primary cause of ALS, whether sporadic or familial, is aging, and recent studies have shown that age-related RNA oxidation plays a role in the early stages of disease onset. This study focused on the vulnerability of G-quadruplex (G4) structures to oxidation and aimed to elucidate the molecular mechanism underlying the conformational changes and their interactions with the binding protein TDP-43. Guanine within G4 structures has a low redox potential,

Triple-Modal Mitochondrial G-Quadruplex-Targeted Hemicyanine Photosensitizer SPNO for Imaging-Guided Tumor Phototheranostics.

Mitochondrial DNA G-quadruplexes (mtDNA G4s) are promising therapeutic targets for cancer, driving the need for innovative theranostic agents. We report SPNO, a mitochondria-targeted near-infrared (NIR) hemicyanine derivative that integrates triple-modal functions: fluorescence imaging, G4 stabilization, and synergistic phototherapy. SPNO incorporates a triphenylphosphonium targeting moiety and a modified benzothiazole core with methoxy substitution and an extended π-bridge, enabling NIR absorption/emission and real-time tumor localization. It selectively binds and stabilizes mtDNA G4s, induci

TOP1α-mediated stabilization of CYP82C4 G-quadruplex DNA represses lateral root primordium initiation in Arabidopsis.

Lateral roots are an indispensable part of the plant root system and influence nutrient uptake and environmental adaptability. Chromatin remodelling has a key regulatory role in lateral root development by modulating gene expression. However, how chromatin regulates this process remains largely unknown. Here we found that TOPOISOMERASE1 ALPHA (TOP1α), as an essential chromatin remodelling factor, significantly inhibited the density of lateral root primordium (LRP) in Arabidopsis thaliana. CUT&Tag analyses indicated that CYP82C4 was most upregulated in the loss-of-function mutant line top1α. Fu

Cyclic Diguanylate G-Quadruplex Inducer-Siderophore Hybrids as Bifunctional Antibiofilm Agents against Pseudomonas aeruginosa.

Biofilm formation is a crucial determinant of both pathogenicity and enhanced antibiotic resistance in Pseudomonas aeruginosa. Sustainable iron utilization in the bacterial growth environments and intracellular c-di-GMP signaling molecules are key factors promoting bacterial biofilm development. Capitalizing on our previous findings that c-di-GMP G-quadruplex inducers exhibit potent antibiofilm activity and that 3-hydroxypyridin-4(1H)-ones act as effective iron chelators, we designed and synthesized dual-functional hybrid molecules incorporating both pharmacophores. RNA G-quadruplex-protein interactions: from nuclear RNA processing to cytoplasmic stress response and neurodegeneration.

RNA G-quadruplexes (rG4s) are stable secondary structures formed by non-canonical Hoogsteen base-pairing of guanine-rich sequences in precursor and mature messenger and non-coding RNAs. We review evidence that rG4s exist in two functionally distinct worlds. In the nucleus, rG4s fold co-transcriptionally to regulate gene expression and RNA processing and organizing membraneless organelles through liquid-liquid phase separation. Splicing regulation by rG4s is restricted to vertebrates and co-evolved with transcriptome complexity. In the cytoplasm, rG4s are actively maintained in an unfolded stat

Identification of a G-quadruplex-forming cell-free DNA fragment as a biomarker for the precise diagnosis of hepatocellular carcinoma.

Early detection of hepatocellular carcinoma (HCC) remains challenging, as the currently recommended surveillance strategy based on ultrasound combined with alpha-fetoprotein (AFP) is limited by suboptimal sensitivity and accessibility. Cell-free DNA (cfDNA) provides a minimally invasive avenue for cancer detection. However, most existing cfDNA-based approaches either perform unreliably in low-input samples or require analytically complex workflows. Here, we systematically profiled serum cfDNA from individuals with HCC and without HCC and identified a high-abundance tumor-associated single cfDN

Targeting a genomic RNA G-quadruplex of dengue virus with small molecules as an alternative to protein-targeted therapeutics.

BACKGROUND: Given the increasing global incidence of dengue virus (DENV) infections and the lack of approved antiviral therapies, developing a new antiviral strategy against DENV is urgently required. However, despite considerable efforts to develop protein-targeted antivirals, clinical translation has largely failed, highlighting the need for alternative, non-protein targets. METHODS: Here, we investigated a novel therapeutic approach that targets RNA G-quadruplexes (G4s), highly conserved secondary structures across viral strains, including all serotypes. Bioinformatic predictions and bioph

Unraveling the Molecular Basis for G-Quadruplex-Binders to ALS/FTD-Associated G4C2 Repeats of the C9orf72 Gene.

The most recurrent familial cause of amyotrophic lateral sclerosis (ALS) and frontotemporal dementia (FTD) is the presence of an abnormal number of intronic GGGGCC (G4C2) repetitions in the C9orf72 gene, which has been proposed to drive ALS/FTD pathogenesis. Recently, it has been shown that such G4C2 repetitions can fold into G-quadruplex (G4) secondary structures. These G4s have been selectively stabilized by small-molecule binders, furnishing proof-of-principle that targeting these non-canonical nucleic acid sequences represents a novel and effective therapeutic strategy to tackle neurodegen

Targeting the G-quadruplex as a novel strategy for developing antibiotics against hypervirulent drug-resistant Staphylococcus aureus.

BACKGROUND: The rapid emergence of multiple drug-resistant (MDR) bacterial pathogens and the lack of a novel antibiotic pipeline pose a serious threat to global healthcare. The limited number of established targets further restricts the identification of novel antibiotics to treat life-threatening MDR infections caused by Staphylococcus aureus strains. Therefore, novel targets for developing antibiotics are urgently required. In this study, we hypothesized that the G-quadruplex (G4)-binding ligands can be used as novel antibiotics as their binding can possibly downregulate/block the expression

RNA G‑Quadruplex Reprogramming with Guanine-Rich Antisense Oligonucleotides Inhibits Monoamine Oxidase B's Translation.

The human transcriptome contains secondary RNA structures like RNA G-quadruplexes (rG4s) which regulate biological processes such as translation by ribosome stalling. Canonical rG4s, which are stabilized by both Hoogsteen hydrogen bonds and potassium ions, are known to hinder translation in the 5' untranslated region (5'UTR) of mRNAs. In neurodegenerative diseases, including Parkinson's disease (PD), rG4s have been shown to influence protein synthesis. However, the impact of rG4s in nonmutated therapeutic targets like monoamine oxidase B (MAOB), an enzyme involved in dopamine metabolism, remai
