The most highly connected proteins in protein-protein interactions networks are called hubs; they generally connect signalling pathways. In Saccharomyces cerevisiae, Knr4 constitutes a connecting node between the two main signal transmission pathways involved in cell wall maintenance upon stress: the cell wall integrity and the calcium-calcineurin pathway. Knr4 is required to enable the cells to resist many cell wall-affecting stresses, and KNR4 gene deletion is synthetic lethal with the simultaneous deletion of numerous other genes involved in morphogenesis and cell wall biogenesis. Knr4 has

Tau protein, a central player in Alzheimer's disease (AD), exhibits cytotoxicity upon fibril formation. Understanding the early stages of tau fibrillization is therefore critical for the development of effective therapeutics. Previous work [Rasmussen. et. al, J. Mol. Biol., 2023] reported the rapid formation of Thioflavin T (ThT)-inactive clusters upon mixing tau with anionic polymers, yet the functional role of these clusters remained unclear. Here, we demonstrate that these transient clusters act as obligatory precursors in the fibrillization pathway. Using small-angle X-ray scattering (SAXS) and

The prevalence of proline residues in intrinsically disordered proteins, functional hinges of enzymes, and protein interaction sites highlights the importance of studying their local dynamics and interactions at atomic resolution. While nuclear magnetic resonance (NMR) spectroscopy is, in principle, ideally suited for such investigations, the absence of an amide proton precludes the use of conventional 1H-15N amide-detected experiments. 1H-13C-based approaches, though possible, remain challenging in large proteins. In this work, we present a selective labeling strategy that introduces an isola

Despite the wealth of proteome sequences from multicellular parasitic helminths, studies on intrinsically disordered proteins (IDPs) in these organisms remain limited, particularly compared to viruses, bacteria, and unicellular parasites. We provide a comprehensive analysis of intrinsic disorder within the proteome of Fasciola gigantica, a parasitic liver fluke, using multiple predictive tools. Out of 12,537 proteins analyzed, a significant portion exhibited a distinct amino acid composition, characterized by an enrichment of polar and charged residues and a relative depletion of hydrophobic a

Proteins populate dynamic ensembles, yet how temperature and mutations reshape these ensembles remains poorly understood. We introduce a local entropy metric that assigns each residue a Shannon entropy based on a graph-derived map of accessible substates, providing a continuous measure of structural complexity across folded, unfolded, and intrinsically disordered states. In molecular dynamics simulations of the fast-folding gpW protein, the average local entropy exhibits a sharp transition near the melting point. Residue-specific entropy curves cluster into distinct unfolding categories and re

Spider silk proteins (spidroins) are large, block-copolymer-like proteins that must remain soluble at high concentration in the spinning dope while being primed for rapid fiber formation. Understanding how these intrinsically disordered proteins organize in solution is key to explaining the transformation from soluble dope to solid fibers with exceptional strength and toughness. Here, we show that major ampullate (Ma) spidroins from the black widow spider form dynamic ensembles that include metastable tubular substructures. Multiscale molecular dynamics (MD) simulations reveal compact, anisotr

Multiple sclerosis (MS) is an autoimmune disorder that affects the central nervous system (CNS), including the brain, spinal cord, and optic nerves. The symptoms can vary from muscle weakness to vision loss. In the case of MS, the immune system attacks the myelin sheath, which protects the nerve fiber and causes inflammation resulting in demyelination. The myelin sheath has the composition of various proteins including membrane proteins and glycoproteins. The four main proteins namely Myelin Basic Protein (MBP), Myelin associated Oligodendrocyte Basic protein (MOBP), Myelin Proteolipid Protein

Small heat shock proteins (HSPBs) contain intrinsically disordered regions (IDRs), but the functions of these IDRs are still unknown. Here, we report that, in mammalian cells, HSPB2 phase separates to form nuclear compartments with liquid-like properties. We show that phase separation requires the disordered C-terminal domain of HSPB2. We further demonstrate that, in differentiating myoblasts, nuclear HSPB2 compartments sequester lamin A. Increasing the nuclear concentration of HSPB2 causes the formation of aberrant nuclear compartments that mislocalize lamin A and chromatin, with detrimental

UBE2W ubiquitinates N termini of proteins rather than internal lysine residues, showing a preference for substrates with intrinsically disordered N termini. The in vivo functions of this intriguing E2, however, remain unknown. We generated Ube2w germ line KO mice that proved to be susceptible to early postnatal lethality without obvious developmental abnormalities. Although the basis of early death is uncertain, several organ systems manifest changes in Ube2w KO mice. Newborn Ube2w KO mice often show altered epidermal maturation with reduced expression of differentiation markers. Mirroring hig

Living proteomes are necessarily far from equilibrium. It is paradoxical, then, that reducing the translation of new proteins -- which should promote equilibration -- instead prolongs life. We investigated the impact of translational flux to nucleation barriers that preserve the solubility of proteins destined to form amyloids or other assemblies. By manipulating translation initiation rates directly or indirectly, across yeast and human cells, and across a variety of supersaturable proteins, we find that accelerating translation initiation broadly accelerates nucleation irrespective of their

Plants use mRNA methylation to regulate gene expression. As in other eukaryotes, the only abundant methylated nucleotide in plant mRNA bodies is N6-methyladenosine (m6A). The conserved core components of m6A-based genetic control are a multi-subunit nuclear methyltransferase, and a set of nuclear and cytoplasmic RNA-binding proteins consisting of an m6A recognition module, the YT521-B homology (YTH) domain, and long intrinsically disordered regions (IDRs). In plants, this system is essential for growth during embryonic and post-embryonic development, but emerging evidence also points to key fu

Molecular chaperones are central regulators of the proteostasis network, ensuring proteome integrity through protein folding, the prevention of aggregation, and targeted degradation. These mechanisms are essential for limiting proteotoxic stress and preventing the accumulation of pathogenic proteins. Consequently, chaperone dysfunction is linked to various diseases including genetic chaperonopathies caused by pathogenic mutations. The most commonly affected chaperones include small heat shock proteins (sHSPs; HSPB1, HSPB3, HSPB5, HSPB8), Hsp60 (HSPD1), Hsp70 (HSPA9/mortalin), and the CCT/TRiC

The multi-domain transcriptional coactivators CBP/p300 integrate a multitude of signaling inputs, interacting with more than 400 proteins via one or more of their globular domains. While CBP/p300 function is typically considered in terms of these structured domains, about half of the protein consists of intrinsically disordered regions (IDRs) of varying length. However, these IDRs have only been thought of as linkers that allow flexible spatial arrangement of the structured domains, but recent studies have shown that similar IDRs mediate specific and critical interactions in other proteins. α-Synuclein (αSyn) remodels cellular membranes through interactions that involve both its structured, membrane-binding N-terminal domain (NTD) and intrinsically disordered C-terminal domain (CTD). While the amphipathic NTD helix is known to insert into lipid bilayers and generate curvature, the contribution of the acidic CTD remains unclear. Here, we dissect the individual and complementary roles of these domains using Supported Bilayers with Excess Membrane Reservoir (SUPER) templates to quantify membrane remodeling via membrane fission and membrane morphological deformations (i.e., membrane

Drugging intrinsically disordered proteins (IDPs) has historically been a major challenge due to their lack of stable binding sites, conformational heterogeneity, and rapid ability to self-associate or bind nonspecific neighbors. Furthermore, it is unclear whether binders of disordered proteins (i) induce entirely new conformations or (ii) target transient prestructured conformations via stabilizing existing states. To distinguish between these two mechanisms, we utilize molecular dynamics simulations to induce structured conformations in islet amyloid polypeptide (IAPP), a disordered endocrin

A phosphoprotein (P) is found in all viruses of the Mononegavirales order. These proteins form homo-oligomers, fulfil similar roles in the replication cycles of the various viruses, but differ in their length and oligomerization state. Sequence alignments reveal no sequence similarity among proteins from viruses belonging to the same family. Sequence analysis and experimental data show that phosphoproteins from viruses of the Paramyxoviridae contain structured domains alternating with intrinsically disordered regions. Here, we used predictions of disorder of secondary structure, and an analysi

The biophysics of the homoaggregation of cells (erythrocyte rouleaux) share many features of the homoaggregation of macromolecules such as α-synuclein. Consistent with a role for temperature-dependent entropic forces, evidence from both homoaggregations suggests that aggregation pressures could be determined extrinsically, rather than solely intrinsically by the concentration of a macromolecule. Critical here are concentrations of members of the local macromolecule collective and binding of water. Over evolutionary time certain self-proteins, especially the intrinsically disordered, have been

Being responsible for more than 90% of cellular functions, protein molecules are workhorses in all the life forms. In order to cater for such a high demand, proteins have evolved to adopt diverse structures that allow them to perform myriad of functions. Beginning with the genetically directed amino acid sequence, the classical understanding of protein function involves adoption of hierarchically complex yet ordered structures. However, advances made over the last two decades have revealed that inasmuch as 50% of eukaryotic proteome exists as partially or fully disordered structures. Significa

Most bacteria divide through binary fission, which is mediated by a large protein complex called the divisome. Assembly of the divisome is initiated by the formation of a Z-ring at midcell consisting of polymers of the bacterial tubulin FtsZ. A series of FtsZ-associated proteins (Zaps), which crosslink FtsZ filaments, promote Z-ring formation in Escherichia coli. However, how these proteins interact with FtsZ is still largely unclear. In this study, we discover that ZapC binds to both FtsZ's globular domain and its conserved C-terminal peptide (CTP) to crosslink FtsZ filaments. An AlphaFold 3

Protein misfolding and aggregation is observed in many amyloidogenic diseases affecting either the central nervous system or a variety of peripheral tissues. Structural and dynamic characterization of all species along the pathways from monomers to fibrils is challenging by experimental and computational means because they involve intrinsically disordered proteins in most diseases. Yet understanding how amyloid species become toxic is the challenge in developing a treatment for these diseases. Here we review what computer, in vitro, in vivo, and pharmacological experiments tell us about the ac
