On modeling and utilizing chemical compound information with deep learning technologies: A task-oriented approach.

A large number of chemical compounds are available in databases such as PubChem and ZINC. However, currently known compounds, though large, represent only a fraction of possible compounds, which is known as chemical space. Many of these compounds in the databases are annotated with properties and assay data that can be used for drug discovery efforts. For this goal, a number of machine learning algorithms have been developed and recent deep learning technologies can be effectively used to navigate chemical space, especially for unknown chemical compounds, in terms of drug-related tasks. In thi

Chemical Perspective of the Mechanism of Action of Antiamyloidogenic Compounds Using a Minimalistic Peptide as a Reductionist Model.

The diphenylalanine (FF) residue which is present at the 19 and 20 positions of the amyloid beta (1-42) (Aβ42) peptide sequence is considered as a reductionist model for studying Aβ42 aggregation. FF self-assembles into well-ordered tubular structures via aromatic π-π stacking. Herein the manuscript, we have presented a chemical perspective on the mechanism of action of antiamyloid compounds by assessing their interaction with FF. Therefore, we first coincubated FF fibers with single amino acids, since they are constituted of different R side chains yet have a common structural unit. This stud

Mixtures modeling identifies chemical inducers versus repressors of toxicity associated with wildfire smoke.

Exposure to wildfire smoke continues to be a growing threat to public health, yet the chemical components in wildfire smoke that primarily drive toxicity and associated disease are largely unknown. This study utilized a suite of computational approaches to identify groups of chemicals induced by variable biomass burn conditions that were associated with biological responses in the mouse lung, including pulmonary immune response and injury markers. Smoke condensate samples were collected and characterized, resulting in chemical distribution information for 86 constituents across ten different e

Evaluation of in vitro models of stem cell-derived cardiomyocytes to screen for potential cardiotoxicity of chemicals.

Cardiotoxicity is an important toxicological endpoint for chemical and drug safety assessment. The present study aims to evaluate two stemcell-based in vitro models for cardiotoxicity screening of chemicals. Eleven model compounds were used to evaluate responses of mouse embryonic stem cell-derived cardiomyocytes (mESC-CMs) using beating arrest as a readout and the analysis of electrophysiological parameters measured with a multi-electrode array (MEA) platform of human induced pluripotent stem cell-derived cardiomyocytes (hiPSC-CMs). Results revealed that the hiPSC-CM MEA assay responded to al

A systematic model identification method for chemical transformation pathways - the case of heroin biomarkers in wastewater.

This study presents a novel statistical approach for identifying sequenced chemical transformation pathways in combination with reaction kinetics models. The proposed method relies on sound uncertainty propagation by considering parameter ranges and associated probability distribution obtained at any given transformation pathway levels as priors for parameter estimation at any subsequent transformation levels. The method was applied to calibrate a model predicting the transformation in untreated wastewater of six biomarkers, excreted following human metabolism of heroin and codeine. The method

The N-nitrosodiethylamine mouse model: sketching a timeline of evolution of chemically-induced hepatic lesions.

BACKGROUND/AIM: Hepatocellular carcinoma (HCC) is a frequent and aggressive malignancy associated with multiple environmental risk factors. The chemically-induced mouse model of diethylnitrosamine (DEN) provides useful insight into liver carcinogenesis, namely HCC. This work aimed to study the multistep process of hepato-carcinogenesis, providing a systematic framework for animal studies on this subject. MATERIALS AND METHODS: Male ICR mice were divided into six control and six DEN-exposed groups. Saline solution and DEN were injected intra-peritoneally, respectively, for eight consecutive we

Use of TSHβ:EGFP transgenic zebrafish as a rapid in vivo model for assessing thyroid-disrupting chemicals.

Accumulating evidence indicates that a wide range of chemicals have the ability to interfere with the hypothalamic-pituitary-thyroid (HPT) axis. Novel endpoints should be evaluated in addition to existing methods in order to effectively assess the effects of these chemicals on the HPT axis. Thyroid-stimulating hormone subunit β (TSHβ) plays central regulatory roles in the HPT system. We identified the regulatory region that determines the expression level of zebrafish TSHβ in the anterior pituitary. In the transgenic zebrafish with EGFP driven by the TSHβ promoter, the similar responsive patte

An ex vivo model for suture-less amniotic membrane transplantation with a chemically defined bioadhesive.

PURPOSE: Chemically defined bioadhesives (CDB) are "two-component reactive adhesives" made from antibiotic food additives. They contain no animal-derived ingredients and are characterized by a high level of self-degradability, low toxicity, and strong bonding properties. Amniotic membrane (AM) transplantation is used to repair severe ocular surface disease in humans and horses. AM requires meticulous suturing to the injured cornea. The purpose of this study is to determine whether CDB can facilitate the suture-less placement and adherence of equine AM to porcine cadaver cornea. DESIGN: Prospe

Epstein-Barr virus latency switch in human B-cells: a physico-chemical model.

BACKGROUND: The Epstein-Barr virus is widespread in all human populations and is strongly associated with human disease, ranging from infectious mononucleosis to cancer. In infected cells the virus can adopt several different latency programs, affecting the cells' behaviour. Experimental results indicate that a specific genetic switch between viral latency programs, reprograms human B-cells between proliferative and resting states. Each of these two latency programs makes use of a different viral promoter, Cp and Qp, respectively. The hypothesis tested in this study is that this genetic switch

A chemically-induced acute model of maple syrup urine disease in rats for neurochemical studies.

We report a chemically-induced model of maple syrup urine disease (MSUD) in 10- and 30-day-old rats produced by subcutaneous administration of a branched-chain amino acids (BCAA) pool along with the analyses of plasma and brain amino acid levels by HPLC at 0-120 min after administration. We observed an increase of plasma leucine (Leu), isoleucine (Ile) and valine (Val) concentrations in both 10- and 30-day-old rats. These increases were accompanied by a concomitant reduction of plasma concentrations of methionine (Met), phenylalanine (Phe), tyrosine (Tyr), histidine (His), alanine (Ala), lysin

[A model for sensitivity determination of anticancer agents against chemical-induced colon cancer in rats].

Chemically-induced colon cancer was used to test the sensitivity of tumors to chemotherapeutic agents. Thirty-four Sprague-Dawley rats received dimethylhydrazine (40 mg/kg) s.c. once weekly for 10 weeks to induce colon cancer. Twenty weeks after beginning the carcinogen treatment, a barium enema was performed to determine the size of colon tumors. The animals were divided into CDDP group and CPT-11 group, in which the maximum tolerable dose of each drug was given. After 5 weeks of treatment, the barium enema was repeated. "Response" was assessed on the basis of tumor doubling time. Response ra

Assessment of safety/risk of chemicals: inception and evolution of the ADI and dose-response modeling procedures.

This article reviews the procedures for the assessment of safety/risk of chemicals to human health. Because the nature and severity of toxicity and the extent of the database vary from chemical to chemical, the assessment is done on a case by case basis. Essentially 5 steps are involved in the assessment: (a) identification of hazards based on appropriate human and animal data; (b) determination of the dose-response relationship of the adverse effects of the chemical; (c) extrapolation of the dose-response data from test subjects to human populations; (d) estimation of the exposure; and (e) as

Microbiota-based PBPK model: new approach methodology for assessing the kinetics of drugs and chemicals.

Gut microbiota plays an important role in metabolising environmental chemicals and drugs. It affects the susceptibility of the host to toxicity by modifying metabolism, which can be captured by in-vitro assays and translated using in silico models. In-silico models like physiologically based pharmacokinetic (PBPK) models can predict the concentration-time profile of compounds across different tissues and organs. Despite the recognized importance of gut microbiota in shaping absorption, distribution, metabolism and excretion (ADME) profiles for a wide range of compounds, PBPK models do not incl

PolluCarc-MFSE: A Multi-Fingerprint Stacking Ensemble Learning Model for Chemical Pollutant Carcinogenicity.

Traditional carcinogenicity assessment relies on animal experiments, which are costly, time-consuming, and difficult to extrapolate across species. Consequently, the carcinogenic potential of most chemical pollutants remains uncharacterized, posing significant risks to human health. Here, we combined 2356 compounds from public databases with six molecular fingerprints, five base machine learning models, and ensemble strategies to develop PolluCarc-MFSE (a multifingerprint stacking ensemble learning model using Klekota-Roth, extended-connectivity fingerprint (ECFP), and MACCS (Molecular ACCess

Optimization of an ex vivo model to test the ability of chemicals to disrupt thyroid hormone synthesis.

Thyroid hormone (TH) synthesis and secretion can be perturbed by endocrine disrupting chemicals (EDCs). Traditional 2D cell culture models are useful for studying specific effects on enzymes and transporters involved in hormone synthesis; however, they lack the structural organization required for hormone production. In this study, we refine the conditions for an ex vivo rat thyroid gland model that supports robust thyroxine (T4) production and to evaluate the inhibition of T4 output using a model inhibitor. Thyroid glands from postnatal day 6 were excised and cultured for 7 or 9 days. We asse

Pain levels and histological severity in a rat model of chemically-induced temporomandibular joint osteoarthritis.

BACKGROUND: This study evaluated the correlation between the degree of osteoarthritis (OA), represented by the Mankin scale score, and pain levels measured by the head withdrawal threshold (HWT) in a chemically-induced rat model of temporomandibular joint osteoarthritis (TMJOA). It aimed to validate the Mankin scale as a reliable tool for assessing OA severity in this model. METHODS: Ninety-nine male Wistar rats underwent TMJOA induction through intra-articular chemical injections of monosodium iodoacetate (n = 85) or collagenase type-2 (n = 14). Over a 30-day period, pain levels were evaluat
