Bayesian inference reveals ancient origin of simian foamy virus in orangutans.

Simian foamy viruses (SFVs) infect most nonhuman primate species and appears to co-evolve with its hosts. This co-evolutionary signal is particularly strong among great apes, including orangutans (genus Pongo). Previous studies have identified three distinct orangutan SFV clades. The first of these three clades is composed of SFV from P. abelii from Sumatra, the second consists of SFV from P. pygmaeus from Borneo, while the third clade is mixed, comprising an SFV strain found in both species of orangutan. The existence of the mixed clade has been attributed to an expansion of P. pygmaeus into

The phylogeography of trypanosomes from South American alligatorids and African crocodilids is consistent with the geological history of South American river basins and the transoceanic dispersal of Crocodylus at the Miocene.

BACKGROUND: Little is known about the diversity, phylogenetic relationships, and biogeography of trypanosomes infecting non-mammalian hosts. In this study, we investigated the influence of host species and biogeography on shaping the genetic diversity, phylogenetic relationship, and distribution of trypanosomes from South American alligatorids and African crocodilids. METHODS: Small Subunit rRNA (SSU rRNA) and glycosomal Glyceraldehyde Phosphate Dehydrogenase (gGAPDH) genes were employed for phylogenetic inferences. Trypanosomes from crocodilians were obtained by haemoculturing. Growth behavi

Clinical Isolate of Candida tropicalis from a Patient in North Carolina: Identification, Whole-Genome Sequence Analysis, and Anticandidal Activity of Ganoderma lucidum.

In North Carolina, candida infections are on the rise and pose a significant threat to human health in clinical settings. In addition, the rise of resistance to antifungal drugs has only heightened this concern. Importantly, misidentification of Candida spp. may result in underdiagnosis, patients getting the wrong treatment and incomplete infection prevention measures. The correct and rapid etiological identification of Candida infections is of paramount importance because it provides adequate therapy, reduces mortality, and controls outbreaks. Hence, this study aimed to identify Candida sp. u

Immunogenicity of imported foot-and-mouth vaccines in different species in Mongolia.

Foot-and-mouth disease (FMD) is a high impact viral disease of livestock for which vaccines are extensively used in control. Mongolia has regular incursions of FMD virus that are typically limited to the eastern region although large epidemics are occasionally reported in the normally disease-free western areas. Vaccines are imported and form an important component of the control strategy. In 2015, post-vaccination monitoring guidelines were published by the FAO-OIE recommending approaches for assessing the appropriateness of imported vaccines including small-scale immunogenicity studies. This

Genotyping and Phylogenetic Position of Trichinella spiralis Isolates from Different Geographical Locations in China.

In China, the nematode Trichinella spiralis is the main aetiological agent of human trichinellosis. We performed multi-locus microsatellite typing of T. spiralis isolates to improve the current knowledge of the evolution and population diversity. First, seven polymorphic microsatellite loci were used to infer the genetic diversity of T. spiralis collected in 10 endemic regions. Then, a Bayesian model-based STRUCTURE analysis, a clustering based on the neighbor-joining method, and a principal coordinate analysis (PCA) were performed to identify the genetic structure. Finally, the phylogenetic p

Influence of soot carbon on the bioaccumulation of sediment-bound polycyclic aromatic hydrocarbons by marine benthic invertebrates: an interspecies comparison.

The sorption of polycyclic aromatic hydrocarbons (PAHs) to soot carbon in marine sediments has been hypothesized to reduce PAH bioavailability. This hypothesis was tested for eight species of marine benthic invertebrates (four polychaete worms, Clymenella torquata, Nereis virens, Cirriformia grandis, and Pectinaria gouldii, and four bivalve mollusks, Macoma balthica, Mulinia lateralis, Yoldia limatula, and Mya arenaria) that span a wide range of feeding behavior, ability to metabolize PAHs, and gut chemistry. Organisms were exposed for 20 d to two PAH-spiked sediments, one with soot and one wi

Identification and Characterization of Genes Associated With Wood Property Traits via Genome Sequencing in Fast-Growing Species of Genus Neolamarckia.

The Neolamarckia (Rubiaceae) genus is composed of only two species: N. cadamba and N. macrophylla. Both species are fast-growing plants with significant industrial and medicinal values. Here, we provided a high-quality chromosome-level assembly of the N. macrophylla genome for the first time. The assembled genome size was approximately 598.43 Mb, with contig N50 and scaffold N50 lengths of 23.41 and 24.54 Mb, respectively. The two species diverged at 6.5-23.5 Mya and one whole-genome duplication (WGD) event was detected to occur prior to their divergence. The assembled genomes showed that N. m

Mitochondrial DNA reveals high maternal diversity within a weak breed structure in native Kazakhstani horses.

Understanding the genetic diversity and evolutionary history of domestic horses (Equus caballus) is essential for reconstructing their population dynamics and origins. In this study, we analyzed mitochondrial DNA variation (COI and cytb) in six Kazakhstani horse populations representing four native breeds (Kazakh, Kostanay, Adai, and Mugalzhar) to assess genetic diversity, population structure, and evolutionary relationships within a broader phylogenetic framework. High haplotype diversity combined with low nucleotide diversity revealed population expansion and admixture. Population structure

Genetic and functional characterization of loss of growth superiority of 22-ploid Morus nigra L. (2n = 22x = 308).

Genus Morus is well-known for its wide range of cytotypic variation. However, its influence on plant performance is not emphasized, especially at higher ploidy levels. An integrated approach, including data mining, synthesis, reconstruction of transcriptome datasets, field experiment, multiple trait estimation, and in vitro leaf disc senescence assay, was carried out to assess the adaptive strategies of 22-ploid (2n = 22x = 308) M. nigra L. (MN) in comparison to hexaploid (2n = 6x = 84) M. serrata Roxb. (MS). The data synthesis approach suggested that divergence of 22-ploid MN (~ 2.25 MYA) was

Genomic evidence of divergence-with-gene-flow in the pink shrimp Farfantepenaeus brasiliensis.

Divergence in marine environments is complex, often occurring despite the absence of physical barriers. This study investigates the genomic structure and demographic history of the economically important pink shrimp Farfantepenaeus brasiliensis across its Western Atlantic distribution using genomic data (ddRAD) and mitochondrial sequences. We tested the hypothesis that oceanographic features in the region act as barriers, generating genetically divergent groups despite high connectivity potential. Samples from four regions (Florida-USA, Northeastern-Brazil, Eastern-Brazil, and Southeastern-Bra

Effect of doubled dose administration of foot-and-mouth disease vaccine against heterologous virus infection in cattle.

Vaccination is a feasible approach for controlling foot-and-mouth disease (FMD). In FMD-free countries, vaccines are stored as a precautionary measure to control potential outbreaks. However, the challenge lies in pre-stocking optimal vaccines against the newly emerging strains. This study examined the potency of pre-stocked vaccines administered at elevated doses during emergencies. We vaccinated the cows with either a single or double trivalent vaccine dose containing two serotype O and one serotype A strains. Subsequently, vaccinated and unvaccinated cows were exposed to virulent strains of

Phased Assembly of Neo-Sex Chromosomes Reveals Extensive Y Degeneration and Rapid Genome Evolution in Rumex hastatulus.

Y chromosomes are thought to undergo progressive degeneration due to stepwise loss of recombination and subsequent reduction in selection efficiency. However, the timescales and evolutionary forces driving degeneration remain unclear. To investigate the evolution of sex chromosomes on multiple timescales, we generated a high-quality phased genome assembly of the massive older (<10 MYA) and neo (<200,000 yr) sex chromosomes in the XYY cytotype of the dioecious plant Rumex hastatulus and a hermaphroditic outgroup Rumex salicifolius. Our assemblies, supported by fluorescence in situ hybridization

Massive invasion of organellar DNA drives nuclear genome evolution in Toxoplasma.

Toxoplasma gondii is a zoonotic protist pathogen that infects up to one third of the human population. This apicomplexan parasite contains three genome sequences: nuclear (65 Mb); plastid organellar, ptDNA (35 kb); and mitochondrial organellar, mtDNA (5.9 kb of non-repetitive sequence). We find that the nuclear genome contains a significant amount of NUMTs (nuclear integrants of mitochondrial DNA) and NUPTs (nuclear integrants of plastid DNA) that are continuously acquired and represent a significant source of intraspecific genetic variation. NUOT (nuclear DNA of organellar origin) accretion h

Population genomics of the pathogenic yeast Candida tropicalis identifies hybrid isolates in environmental samples.

Candida tropicalis is a human pathogen that primarily infects the immunocompromised. Whereas the genome of one isolate, C. tropicalis MYA-3404, was originally sequenced in 2009, there have been no large-scale, multi-isolate studies of the genetic and phenotypic diversity of this species. Here, we used whole genome sequencing and phenotyping to characterize 77 isolates of C. tropicalis from clinical and environmental sources from a variety of locations. We show that most C. tropicalis isolates are diploids with approximately 2-6 heterozygous variants per kilobase. The genomes are relatively sta

Genomic and mitochondrial evidence of ancient isolations and extreme introgression in the four-lined snake.

Comparing mitochondrial and genomic phylogenies is an essential tool for investigating speciation processes, because each genome carries different inheritance properties and evolutionary characteristics. Furthermore, mitonuclear discordance may arise from ecological adaptation, historic isolation, population size changes, and sex-biased dispersal. Closely related taxa are expected to experience gene flow; however, this may not be true for insular populations or populations isolated in refugia. The four-lined snake Elaphe quatuorlineata has a fragmented distribution, separating populations of t

Evolution of vocal patterns: tuning hindbrain circuits during species divergence.

The neural circuits underlying divergent courtship behaviors of closely related species provide a framework for insight into the evolution of motor patterns. In frogs, male advertisement calls serve as unique species identifiers and females prefer conspecific to heterospecific calls. Advertisement calls of three relatively recently (∼8.5 Mya) diverged species - Xenopus laevis, X. petersii and X. victorianus - include rapid trains of sound pulses (fast trills). We show that while fast trills are similar in pulse rate (∼60 pulses s-1) across the three species, they differ in call duration and pe

Asexual Reproduction Does Not Apparently Increase the Rate of Chromosomal Evolution: Karyotype Stability in Diploid and Triploid Clonal Hybrid Fish (Cobitis, Cypriniformes, Teleostei).

Interspecific hybridization, polyploidization and transitions from sexuality to asexuality considerably affect organismal genomes. Especially the last mentioned process has been assumed to play a significant role in the initiation of chromosomal rearrangements, causing increased rates of karyotype evolution. We used cytogenetic analysis and molecular dating of cladogenetic events to compare the rate of changes of chromosome morphology and karyotype in asexually and sexually reproducing counterparts in European spined loach fish (Cobitis). We studied metaphases of three sexually reproducing spe

Multiple restrictions of human immunodeficiency virus type 1 in feline cells.

The productive replication of human immunodeficiency virus type 1 (HIV-1) occurs exclusively in defined cells of human or chimpanzee origin, explaining why heterologous animal models for HIV replication, pathogenesis, vaccination, and therapy are not available. This lack of an animal model for HIV-1 studies prompted us to examine the susceptibility of feline cells in order to evaluate the cat (Felis catus) as an animal model for studying HIV-1. Here, we report that feline cell lines harbor multiple restrictions with respect to HIV-1 replication. The feline CD4 receptor does not permit virus in

Temporal heterogeneity in the animal fossil record driven by proliferation of microbial collagenases.

The animal fossil record is a non-uniform archive of evolutionary history in which exceptional preservation diminishes toward the present,1,2,3 with biomineralized skeletal elements constituting the majority of the fossil record. Preservation of soft tissues requires rare combinations of chemical, biological, and physical conditions that preclude or delay decay until biological substrates can be geologically stabilized via mineralization or maturation.4 However, during the late Ediacaran Period (∼579-539 mya) fossilization of soft-bodied macroorganisms was common across a wide range of deposit
