This protocol outlines a comprehensive methodology for investigating cellular responses to viral infections through quantitative global and phosphoproteome analysis. Phosphorylation, a crucial posttranslational modification, regulates various cellular processes and plays a key role in virus-host interactions. To study the phosphorylation events, we have developed an analysis pipeline, and the subsequent steps detail sample preparation techniques for obtaining high-quality protein samples suitable for phosphoproteomic analysis. These include lysing virus-infected cells, processing protein sampl

Regulation of the class IA PI 3-kinase involves inhibition and stabilization of the catalytic subunit (p110) by the regulatory subunit (p85). Regulation is achieved by two major contacts: a stable interface involving the adapter-binding domain (ABD) of p110 and the inter-SH2 (iSH2) domain of p85 and a regulatory interaction between the N-terminal SH2 (nSH2) domain of p85 and the helical domain of p110. In the present study, we have examined the relative orientation of the nSH2 and iSH2 of p85alpha using site-directed spin labeling and pulsed EPR. Surprisingly, both distance measurements and di

Serine/threonine phosphorylation of the nonstructural protein 5 (NS5) is conserved feature of flaviviruses, but the kinase(s) responsible and function(s) remain unknown. Mass spectrometry was used to characterize phosphorylated residues of yellow fever virus (YFV) NS5 expressed in mammalian cells. Multiple different phosphopeptides were detected. Mutational and additional mass spectrometry data implicated serine 56 (S56), a conserved residue near the active site in the NS5 methyltransferase domain, as one of the phosphorylation sites. Methyltransferase activity is required to form a methylated

Proteogenomic analysis is emerging as an advantageous tool to assist personalized therapy decisions in clinical health care and integrates complementary information from the genome, transcriptome, and (phospho)proteome. A prerequisite for such analysis is a workflow for the simultaneous isolation of DNA, RNA, and protein from a single sample that does not compromise the different biological molecules and their examination. Focusing on the phosphoproteomic aspect of this workflow, we here provide detailed information on our protocol, which is based on commonly used acid guanidinium thiocyanate-

Protein N-phosphorylation, especially in eukaryotes, plays a critical role in cell signal transduction and tumorigenesis. However, the N-phosphoproteome has not been extensively profiled due to its low abundance and chemical lability. Herein, we developed a potassium phosphoramidate (PPA)-based strategy for the generation of high-quality N-phosphorylation spectral libraries to profile the N-phosphoproteome. This approach relies on the chemical phosphorylation of basic amino acid residues (lysine, arginine, and histidine) by PPA, followed by peptide-level fractionation, phosphopeptide enrichmen

Serial multi-omic analysis of proteome, phosphoproteome, and glycoproteome is pivotal for elucidating drug mechanisms, discovering biomarkers, and identifying therapeutic targets. However, simultaneous multi-level post-translational modifications (PTMs) analysis via parallel processing is hampered by laborious, time-consuming procedures and inconsistent reproducibility. We present an integrated Multi-level PTMs-Proteomic Enrichment platform (MuPPE), enabling sequential glycoproteome, phosphoproteome, and proteome analysis from single biological samples. It combines protein aggregation capture

Herein, the phosphorylation profiles of shrimp muscle proteins after chilling storage at 4 °C for 120 h were investigated by phosphoproteomics. A total of 1255 differential abundance phosphopeptides (DAPPs), encompassing 2128 phosphorylated sites in 608 phosphoproteins, were identified, and they were dominantly enriched in ultrastructure assembly and myofilament contraction of sarcomere architecture, mTOR signaling, autophagy, and energy metabolism pathways. Meanwhile, the dephosphorylations of kinases, phosphatases, and assembly-regulating factors were revealed through SP and R/KxxS motifs. M

Phosphorylation is a reversible post-translational modification that dynamically regulates immune responses by reshaping the antigen profiles. Phosphoproteomics and immunopeptidomics studies reveal that phosphorylated peptides (phosphopeptides) are naturally processed and presented by MHC class I and II molecules and can elicit robust T-cell responses. These epitopes influence proteasome cleavage, TAP transport, and MHC loading, defining the immunopeptidome under physiological and pathological states. Structurally, phosphate groups enhance MHC binding and immunogenicity, positioning phosphoryl

Mass spectrometry based proteomics has become the method of choice for pinpointing and monitoring thousands of post-translational modifications, predominately phosphorylation sites, in cellular signaling studies. Critical for achieving this analytical depth is the enrichment of phosphorylated peptides prior to liquid chromatography-mass spectrometry (MS) analysis. Despite the high prevalence of this modification, the numbers of identified phosphopeptides lag behind those achieved for unmodified peptides, and the cause for this still remains controversial. Here, we use an effective phosphatase

Fundamental studies have greatly improved our understanding of electrospray, including the underlying electrochemical reactions. Generally regarded as disadvantageous, we have recently shown that corona discharge (CD) can be used as an effective method to create a radical cation species [M](+·), thus optimizing the electrochemical reactions that occur on the surface of the stainless steel (SS) electrospray capillary tip. This technique is known as CD initiated electrochemical ionization (CD-ECI). Here, we report on the fundamental studies using CD-ECI to induce analytically useful in-source fr

Protein phosphorylation is critical to successful sperm cell maturation and oocyte interaction. However, despite longstanding and largely global use of protein tyrosine phosphorylation as a robust marker of "readiness for fertilization," a deeper understanding of sperm-specific phosphorylation events and phosphoproteins is still lacking. To address this critical knowledge gap, here we present a complete guide to produce and analyze highly comprehensive phosphoproteomes from human spermatozoa. This chapter provides a bespoke guide to in vitro human sperm capacitation, phosphopeptide enrichment,

The dehydroamino acids (DHAAs) dehydroalanine and dehydrobutyrine are formed in proteins posttranslationally from serine and threonine, respectively. They contain an electrophilic alkene, which reacts readily with nucleophiles by Michael addition, giving rise to a variety of chemical modifications as well as protein crosslinks. Recent work has shown DHAAs and their modifications to be highly prevalent in protein aggregates isolated from brains of Alzheimer's Disease (AD) patients. As there is no human enzyme known to catalyze the formation of DHAAs, this raised the question of how they are pro

Gingival enlargement is a common clinical sign in the gingival diseases associated with orthodontic treatment. Its biological mechanisms are not completely understood; nevertheless, the biochemical changes associated with these inflammatory and overgrowth processes could alter the post-translational protein modifications occurring in various locations within the mouth. Here, changes in the profiles of the carbonylated and phosphorylated proteins in saliva were examined in donors with gingival enlargement (seven men and seven women) and healthy donors (six men and eight women). The sociodemogra

Reversible phosphorylation of proteins is an important process modulating cellular activities from upstream, which mainly involves sequential phosphorylation of signaling molecules, to downstream where phosphorylation of transcription factors regulates gene expression. In this study, we combined quantitative labeling with multidimensional liquid chromatography-mass spectrometry to monitor the proteome and phosphoproteome changes in the initial period of adipocyte differentiation. The phosphorylation level of a specific protein may be regulated by a kinase or phosphatase without involvement of

This update focuses on the bioavailability of dietary calcium for humans. Fundamentals of calcium metabolism, intestinal absorption, urinary excretion and balance are recalled. Dietary factors, especially lactose and other milk components, influencing calcium bioavailability at intestinal and renal levels are reviewed. A critical examination of all the methods used for evaluating calcium bioavailability is made. This includes in vitro assays, classical and isotopic balances, urinary excretion, isotope labeling in the urine, plasma and bones, long term evaluation of bone mineralization and the

White spot lesions (WSLs) are a frequent complication of orthodontic treatment. A WSL represents an area of initial surface demineralisation and occurs most commonly due to an excess dietary intake of fermentable carbohydrates and poor plaque control. Management options include the application of topical agents such as fluoride treatments, casein phosphopeptide-amorphous calcium phosphate, BioMin, and self-assembling peptide P11-4. Resin infiltration to mask lesions by altering enamel optics is a further option. This article provides an update for general dental practitioners and specialists o

Post-translational modifications (PTMs) of serine and threonine occur by diverse mechanisms, including phosphorylation, sulfation, and various types of sugar chain modifications, making characterization of the resulting structures very labor-intensive. Moreover, to fully understand the biological functions of PTMs, both the sites of modification and the modified structures must be analyzed. The present work describes a novel, versatile strategy in which the released O-glycan and the formerly glycosylated/phosphorylated peptide are labeled and thus amenable to further study. In this approach, g

Brain pericytes maintain the blood-brain barrier (BBB), secrete neurotrophic factors and clear toxic proteins. Their loss in neurological disorders leads to BBB breakdown, neuronal dysfunction, and cognitive decline. Therefore, cell therapy to replace lost pericytes holds potential to restore impaired cerebrovascular and brain functions. However, the molecular composition and function of human iPSC-derived brain pericytes (iPSC-PC) remains poorly characterized. Here, we show by a quantitative analysis of 8,344 proteins and 20,572 phosphopeptides that iPSC-PC share 96% of total proteins and 98%

Genetic studies elucidate a link between testis-specific serine/threonine kinases (TSSKs) and male infertility in mammals, but the underlying mechanisms are unclear. Here, we identify a TSSK homolog in Drosophila, CG14305 (termed dTSSK), whose mutation impairs the histone-to-protamine transition during spermiogenesis and causes multiple phenotypic defects in nuclear shaping, DNA condensation, and flagellar organization in spermatids. Genetic analysis demonstrates that kinase catalytic activity of dTSSK, which is functionally conserved with human TSSKs, is essential for male fertility. Phosphop
