The study describes a protocol for methylation analysis integrated with Machine Learning (ML) algorithms developed to classify Facio-Scapulo-Humeral Dystrophy (FSHD) subjects. The DNA methylation levels of two D4Z4 regions (DR1 and DUX4-PAS) were assessed by an in-house protocol based on bisulfite sequencing and capillary electrophoresis, followed by statistical and ML analyses. The study involved two independent cohorts, namely a training group of 133 patients with clinical signs of FSHD and 150 healthy controls (CTRL) and a testing set of 27 FSHD patients and 25 CTRL. As expected, FSHD patie

Nucleophilic amino acids are important in covalent drug development yet underutilized as anti-microbial targets. Chemoproteomic technologies have been developed to mine chemically accessible residues via their intrinsic reactivity towards electrophilic probes but cannot discern which chemically reactive sites contribute to protein function and should therefore be prioritized for drug discovery. To address this, we have developed a CRISPR-based oligo recombineering (CORe) platform to support the rapid identification, functional prioritization and rational targeting of chemically reactive sites

Candida albicans is a normal component of the human microflora that colonizes mucosal/epithelial surfaces and the gastrointestinal tract as a commensal organism. However, in an immunocompromised host, it can cause life-threatening infections of high mortality and morbidity. Virulence as well as antifungal drug resistance of C. albicans is often regulated by posttranslational modifications (PTM) of proteins via lysine acetylation by lysine acetyltransferases. Here, we report an experimental approach using tandem mass tag (TMT) labeling for the detection and quantification of lysine acetylation

There has been a substantial increase in the incidence and the prevalence of allergic disorders in the recent decades, which seems to be related to rapid environmental and lifestyle changes, such as higher exposure to factors thought to exert pro-allergic effects but less contact with factors known to be associated with protection against the development of allergies. Pollution is the most remarkable example of the former, while less contact with microorganisms, lower proportion of unprocessed natural products in diet, and others resulting from urbanization and westernization of the lifestyle

Nowadays, one of the leading causes of death in humans is cancer, which is still on the rise globally and is in great need of intense study on the pathogenic mechanism and effective therapy. Epigenetics is a discipline that studies heritable changes in gene expression without alteration of DNA sequence. Epigenetic changes mainly involve DNA methylation, histone modifications and non-coding RNA (ncRNA) expression, which are interconnected to play a crucial role in the initiation and progression of various malignancies. Curcumin is a type of plant-derived polyphenolic compound with strong bioact

Heterogeneous analysis has great application prospects in the detection of post-translational modification (PTM) enzymes with the advantages of signal enhancement, less sample demand, and high sensitivity and selectivity. Nevertheless, once the substrate was fixed on a solid interface, the steric hindrance might limit the approaching of catalytic center to the substrate, thus reducing the efficiency of PTM. Herein, we suggested that the avidin-modified interface could be used to develop heterogeneous sensing platforms with biotin-labeled substrates as the probes, in which the enzymatic PTM was

Extracellular vesicles (EVs) are increasingly being recognized as important vehicles for intercellular communication and as promising sources for biomarker discovery. Because the state of protein post-translational modifications (PTMs) such as phosphorylation and glycosylation can be a key determinant of cellular physiology, comprehensive characterization of protein PTMs in EVs can be particularly valuable for early-stage diagnostics and monitoring of disease status. However, the analysis of PTMs in EVs has been complicated by limited amounts of purified EVs, low-abundance PTM proteins, and in

Protein palmitoylation is a dynamic post-translational modification (PTM) important for cellular functions such as protein stability, trafficking, localization, and protein-protein interactions. S-palmitoylation occurs via the addition of palmitate to cysteine residues via a thioester linkage, catalyzed by palmitoyl acyl transferases (PATs), with removal of the palmitate catalyzed by acyl protein thioesterases (APTs) and palmitoyl-protein thioesterases (PPTs). Tools that target the regulators of palmitoylation-PATs, APTs and PPTs-will improve understanding of this essential PTM. Here, we descr

Post-translational modifications (PTMs) are key molecular events that modify proteins after their synthesis and modulate their ultimate functional properties by affecting their stability, localisation, interaction potential or activity. These chemical changes expand the size of the proteome adding diversity to the molecular pathways governing the biological outcome of cells. PTMs are, thus, crucial in regulating a variety of cellular processes such as apoptosis, proliferation and differentiation and have been shown to be instrumental during embryonic development. In addition, alterations in pr

Cell surface receptors are traditionally conceptualized as discrete molecular entities whose functional diversity arises primarily from gene expression and protein sequence variation. However, this view overlooks the extensive heterogeneity generated by post-translational modifications, particularly glycosylation, which can profoundly alter receptor structure, dynamics, and interactions. Increasing evidence suggests that glycosylation does not simply fine-tune receptor activity but rather defines distinct functional receptor states by modulating ligand recognition, nanoscale organization, inte

In metabolic dysfunction-associated steatohepatitis (MASH), abnormalities in posttranslational modification (PTM) are both a consequence of the pathological process and a driving force for disease progression. Therefore, this study intends to characterize the PTM features (acetylation, lactylation, and phosphorylation) of MASH, which will provide a crucial theoretical basis for the diagnosis and development of new targets for MASH. In this study, protein/modification profiles of clinical liver tissues from Normal and MASH were analyzed by LC-MS to identify differentially expressed proteins (DE

During aging, the progressive decline in neuronal function contributes to cognitive impairment and predisposes individuals to neurodegenerative disorders. This phenomenon has become increasingly prominent in modern society. Recent studies have found that post-translational modifications (PTMs) of proteins play a crucial role in the aging process, influencing the physiological functions and pathological changes in brain cells. This article reviews the variety and complexity of PTMs across brain cell types during aging, analyzes changes in specific modification types and sites, and reveals their

INTRODUCTION: Neutrophils are central effectors of innate immunity and key contributors to inflammation, host defense, and tissue injury across a wide range of physiological and pathological contexts. Due to their short lifespan, rapid activation, and extensive post-translational regulation, comprehensive molecular characterization of neutrophil function requires approaches that go beyond transcriptomics or marker-based analyses.
AREAS COVERED: This review summarizes how proteomic technologies have advanced the understanding of neutrophil biology by enabling unbiased, system-wide profiling of

Arginylation is a posttranslational modification in which arginine is transferred from a tRNA molecule onto a protein by arginyltransferase 1 (ATE1). Previous studies have found that Ate1 knockout causes cytoskeletal defects at both the cellular and organismal levels, but the protein targets of arginylation that mediate these effects remain poorly defined. Some of the Ate1 knockout phenotypes have been linked to β-actin arginylation, but more recently, the role of tubulin arginylation has become an active area of study. Here, we describe methods for studying the arginylation of tubulin both in

Preeclampsia (PE) is a complex hypertensive disorder of pregnancy characterized by placental dysfunction, systemic inflammation, oxidative stress, and widespread maternal endothelial injury. Although multiple molecular pathways have been implicated in its pathogenesis, the regulatory mechanisms that integrate placental stress with vascular and immune maladaptation remain incompletely understood. Post-translational modifications (PTMs) have emerged as critical regulators of protein function, stability, localization, and signaling, positioning them as key molecular integrators of the pathologica

Lysine L-lactylation (KL-la) is a newly identified metabolite-derived post-translational modification that directly bridges cellular metabolic states to chromatin regulation and protein function. Mounting evidence shows that KL-la has pivotal roles in transcription regulation and diverse cellular processes and is implicated in multiple pathophysiological conditions. This review comprehensively examines KL-la across both histone and non-histone substrates in biology and disease. We first illustrate the historical development of KL-la and distinguish it from its isomers. We then delineate the en

Epilepsy is a common neurological disorder in children and about 30% of children with epilepsy develop drug-resistant epilepsy. Epilepsy resulting from genetic variations and structural brain abnormalities has been extensively studied. Based on the current evidence, however, glycosylation, a major post-translational modification on over 70% of human brain proteins, is necessary for the stability of neural networks. This article delves into the many aspects of glycosylation abnormalities in epilepsy, including impairing early neural development, affecting the transport and function of ion chann

S-acylation, which includes S-palmitoylation, is the only known reversible lipid-based post-translational protein modification. S-palmitoylation is mediated by palmitoyl acyltransferases (PATs), a family of 23 enzymes commonly referred to as zDHHCs, which catalyze the addition of palmitate to cysteine residues on specific target proteins. Aberrant S-palmitoylation events have been linked to the pathogenesis of multiple human diseases. While there have been advances in elucidating the molecular mechanisms underlying the pathogenesis of various skin conditions, there remain gaps in the knowledge

Cardiometabolic diseases (CMDs), encompassing both cardiovascular diseases and metabolic syndromes, are among the leading causes of global morbidity and mortality. Protein S-palmitoylation, a reversible lipid-based post-translational modification, has emerged as a crucial regulator of cellular function and homeostasis. Palmitoylation is catalysed by palmitoyl transferases (PATs), also known as ZDHHC (zinc finger Asp-His-His-Cys) proteins, while a series of deacylases mediate the process of depalmitoylation. By modulating protein hydrophobicity, stability, subcellular localization, enzymatic ac
