Improved resolution in single-molecule localization microscopy using QD-PAINT.

Single-molecule localization microscopy (SMLM) has allowed the observation of various molecular structures in cells beyond the diffraction limit using organic dyes. In principle, the SMLM resolution depends on the precision of photoswitching fluorophore localization, which is inversely correlated with the square root of the number of photons released from the individual fluorophores. Thus, increasing the photon number by using highly bright fluorophores, such as quantum dots (QDs), can theoretically fundamentally overcome the current resolution limit of SMLM. However, the use of QDs in SMLM ha

Spatial filter and its application in three-dimensional single molecule localization microscopy.

Single molecule localization microscopy (SMLM) allows the imaging of cellular structures with resolutions five to ten times below the diffraction limit of optical microscopy. It was originally introduced as a two-dimensional technique based on the localization of single emitters as projection onto the x-y imaging plane. The determination of the axial position of a fluorescent emitter is only possible by additional information. Here we report a method (spatial filter SMLM (SFSMLM)) that allows to determine the axial positions of fluorescent molecules and nanoparticles on the nanometer scale by

Three-dimensional tracking of dynamic structures in living cells using single-plane imaging with focus feedback.

Tracking dynamic subcellular processes in live cells presents a major challenge in biological research, as it often requires high precision in three-dimensional imaging. Here this protocol introduces a focus-feedback microscopy algorithm that enables the accurate tracking of structures within a single optical plane over time, thereby overcoming the limitations of traditional z-stack imaging and reducing imaging intervals and light exposure. This results in prolonged imaging sessions with minimal phototoxicity, making it ideal for studying dynamic molecular processes in living cells. The protoc

Thermodynamics and Molecule Landscape of Protein Corona.

The protein corona redefines interfacial identity and dictates subsequent biological responses of nanoparticles. Nevertheless, the thermodynamic principles governing its formation and spatiotemporal evolution at the single-particle level remain poorly resolved. To address this, we developed an integrated surface plasmonic imaging and optical tweezing platform for real-time, label-free tracking of protein corona assembly on individual Au nanoparticles (AuNPs). By precise modulation of local temperature and pH, we demonstrated that corona formation can be energetically driven by minimization of

Single-molecule dynamics of the TRiC chaperonin system in vivo.

The essential chaperonin T-complex protein ring complex (TRiC) (also known as chaperonin containing TCP-1 (CCT)) mediates protein folding in cooperation with the co-chaperone prefoldin (PFD)1-5. In vitro experiments have shown that the cylindrical TRiC complex facilitates folding through ATP-regulated client protein encapsulation6-9. However, the functional dynamics of the chaperonin system in vivo remain unexplored. Here we developed single-particle tracking in human cells to monitor the interactions of TRiC-PFD with newly synthesized proteins. Both chaperones engaged nascent polypeptides rep

Single-molecule detection of amino acid phosphorylation using electron tunnelling currents: toward neurodegenerative disease diagnosis.

Protein phosphorylation is one of the most prevalent post-translational modifications regulating biological functions, and its dysregulation is closely associated with neurodegenerative diseases such as Alzheimer's and Parkinson's disease. Despite extensive studies, direct detection of phosphorylation at the single-molecule level remains challenging because conventional mass spectrometry and antibody-based assays require complex pretreatments and cannot comprehensively resolve site-specific modifications. To address this challenge, we employed mechanically controllable break junction (MCBJ) me

Large-scale single-molecule analysis of tau proteoforms.

Proteins exist as diverse proteoforms resulting from a combination of genetic variation, alternative splicing and post-translational modifications. Current methods struggle to capture this complexity at the single-molecule level. Here we introduce Iterative Mapping of proteoforms, a method that enables massively parallel interrogation of millions to billions of single-protein molecules through iterative probing with fluorescently labeled antibodies. We applied Iterative Mapping to tau, a key protein in neurodegenerative diseases, using 12 site-specific antibodies. The tau proteoform assay demo

Single particle tracking of internalized metallic nanoparticles reveals heterogeneous directed motion after clathrin dependent endocytosis in mouse chromaffin cells.

Most accepted single particle tracking methods are able to obtain high-resolution trajectories for relatively short periods of time. In this work we apply a straightforward combination of single-particle tracking microscopy and metallic nanoparticles internalization on mouse chromaffin cells to unveil the intracellular trafficking mechanism of metallic-nanoparticle-loaded vesicles (MNP-V) complexes after clathrin dependent endocytosis. We found that directed transport is the major route of MNP-Vs intracellular trafficking after stimulation (92.6% of the trajectories measured). We then studied

Single-molecule super-resolution microscopy reveals how light couples to a plasmonic nanoantenna on the nanometer scale.

The greatly enhanced fields near metal nanoparticles have demonstrated remarkable optical properties and are promising for applications from solar energy to biosensing. However, direct experimental study of these light-matter interactions at the nanoscale has remained difficult due to the limitations of optical microscopy. Here, we use single-molecule fluorescence imaging to probe how a plasmonic nanoantenna modifies the fluorescence emission from a dipole emitter. We show that the apparent fluorophore emission position is strongly shifted upon coupling to an antenna and that the emission of d

Lanthanide-loaded liposomes for multimodality imaging and therapy.

UNLABELLED: Many advanced molecular imaging agents are currently being investigated preclinically. Especially, liposomes, have proven to be very promising carrier systems for diagnostic agents for use in single-photon emission computed tomography (SPECT) or magnetic resonance imaging (MRI), as well as for therapeutic agents to treat diseases such as cancer. In this study, nanosized liposomes were designed and labeled with the radionuclides, holmium-166 (both a beta- and gamma-emitter and also highly paramagnetic) or technetium-99m, and coloaded with paramagnetic gadolinium allowing multimodali

Engineering quantum dot surfaces to preserve protein-DNA interactions for single-molecule visualization.

Quantum dots (QDs) are fluorescent nanoparticles widely used for single-molecule imaging because of their exceptional brightness and photostability. However, the impact of QD surface chemistry on biomolecular interactions has not been systematically investigated. Here, we report that commercial QDs unexpectedly destabilize protein-DNA complexes by inducing protein dissociation from DNA. Using the human nucleotide excision repair protein, xeroderma pigmentosum complementation group A (XPA) as a model system, we demonstrate that antibody-conjugated QDs promote dissociation of XPA from DNA substr

Sample drift estimation method based on speckle patterns formed by backscattered laser light.

Single molecule localization microscopy (SMLM) has been established to acquire images with unprecedented resolution down to several nanometers. A typical time scale for image acquisition is several minutes to hours. Yet it is difficult to avoid completely sample drift for long time measurements. To estimate drift, we present a method based on the evaluation of speckle patterns formed by backscattered laser light from the cells using a single molecule localization microscope setup. A z-stack of unique speckle patterns is recorded prior to the measurements as a three-dimensional position referen

Single-Molecule Spatial Transcriptomics of Human Thoracic Aortic Aneurysms Uncovers Calcification-Related CARTPT-Expressing Smooth Muscle Cells.

BACKGROUND: Although single-cell RNA-sequencing is commonly applied to dissect the heterogeneity in human tissues, it involves the preparation of single-cell suspensions via cell dissociation, causing loss of spatial information. In this study, we employed high-resolution single-cell transcriptome imaging to reveal rare smooth muscle cell (SMC) types in human thoracic aortic aneurysm (TAA) tissue samples. METHODS: Single-molecule spatial distribution of transcripts from 140 genes was analyzed in fresh-frozen human TAA samples with region and sex-matched controls. In vitro studies and tissue s

Sequence-dependent co-condensation of Lsr2 with DNA elucidates the mechanism of genome compaction in Mycobacterium tuberculosis.

The xenogeneic silencer protein Lsr2 from Mycobacterium tuberculosis plays a critical role in its survival and pathogenesis. Lsr2 is a nucleoid-associated protein (NAP) that interacts with DNA in vivo and regulates many genes. Purified Lsr2 forms nucleoprotein filaments with DNA molecules, leading to highly compacted DNA conformations. However, the physical mechanism underlying Lsr2-mediated DNA compaction, resulting in gene regulation, remains elusive. We employed a combination of biochemical assay, single-molecule imaging, and molecular dynamics simulations to investigate the governing princ

STORM Super-Resolution Imaging of CB1 Receptors in Tissue Preparations.

Single-molecule localization microscopy (SMLM) opened new possibilities to study the spatial arrangement of molecular distribution and disease-associated redistribution at a previously unprecedented resolution that was not achievable with optical microscopy approaches. Recent discoveries based on SMLM techniques uncovered specific nanoscale organizational principles of signaling proteins in several biological systems including the chemical synapses in the brain. Emerging data suggest that the spatial arrangement of the molecular players of the endocannabinoid system is also precisely regulated

Kit formulation for 99mTc-labeling of recombinant anti-HER2 Affibody molecules with a C-terminally engineered cysteine.

INTRODUCTION: Molecular imaging of human epidermal growth factor receptor type 2 (HER2)-expression in malignant tumors provides potentially important information for patient management. Affibody molecules have shown to be suitable tracers for imaging applications using single photon emission computed tomography or positron emission tomography. Results from an earlier evaluation of the application of site-specific (99m)Tc-labeling of the Affibody molecule, Z(HER2:2395)-C, were favorable. METHODS: As a preparation for clinical application of this tracer, we have developed and evaluated a robust

From Microscale to Nanoscale Shadow Electrochemiluminescence Microscopy.

Electrochemiluminescence (ECL) has emerged as a promising chemistry-based imaging technique, yet its potential in optical nano-imaging is still in the early stages. We report the label-free imaging of microobjects and nanoobjects with a sharp negative optical contrast. The shadow ECL images obtained are the optical signatures of the blocking of the electron-transfer reaction convoluted by the chemical reactivity and local diffusional hindrance of the ECL reagents by the object deposited on the electrode. Here, we address first the critical aspect of the smallest spherical nanoparticle imaged b

One-click reconstruction in single-molecule localization microscopy via experimental parameter-aware deep learning.

Deep neural networks have led to significant advancements in microscopy image generation and analysis. In single-molecule localization-based super-resolution microscopy, neural networks are capable of predicting fluorophore positions from high-density emitter data, thus reducing acquisition time, and increasing imaging throughput. However, neural network-based solutions in localization microscopy require intensive human intervention and often compromise between model performance and its generalization. Researchers have to manually tune simulated training data parameters to resemble their exper

Protoporphyrin IX Attenuates Liquid-Liquid Phase Separation of α-Synuclein by Inducing Its Compaction.

α-Synuclein (αS), a neuronal intrinsically disordered protein, forms pathogenic amyloid fibrils, a hallmark of Parkinson's disease. Recent work shows that formation of liquid-like αS condensates can accelerate the generation of fibrils, and therefore, targeting the liquid-like phase separation process can provide a novel route to disrupt αS amyloid formation. Here, we report that endogenous small molecule protoporphyrin IX (PPIX) prevents αS droplet formation by shutting down early events in this process. Using ensemble and single-molecule fluorescence techniques, we show that binding of PPIX
