Decoding cell state transitions driven by dynamic cell-cell communication in spatial transcriptomics.

In multicellular systems, cell fate determination emerges from the integration of intracellular signaling and intercellular communication. Spatial transcriptomics (ST) provides opportunities to elucidate these regulatory processes, yet inferring the spatiotemporal dynamics of cell state transitions (CSTs) governed by cell-cell communication (CCC) remains a challenge. Here we introduce CCCvelo to reconstruct CCC-driven CST dynamics by jointly optimizing a dynamic CCC signaling network and a latent CST clock. CCCvelo formulates a unified multiscale nonlinear kinetic model that integrates interce

Combining Spatial Transcriptomics and Machine Learning Unravels Fibroblast-Related Biomarkers in Ulcerative Colitis.

Ulcerative colitis (UC) is a chronic inflammatory bowel disease characterized by persistent mucosal inflammation. While fibroblasts contribute to tissue repair and fibrosis, their role in UC pathogenesis remains incompletely understood. Single-cell RNA sequencing (GSE114374, GSE231993) and cell-cell communication analysis were performed to profile fibroblast interactions. Weighted Gene Co-expression Network Analysis (WGCNA) identified fibroblast-related modules. Machine learning models predicted diagnostic biomarkers. IF, ELISA and WB assays were used to validate the expression of ANGPTL2 in U

Accurate trajectory inference in time-series spatial transcriptomics with structurally-constrained optimal transport.

New experimental and computational methods use genetic or gene expression observations with single cell resolution to study the relationship between single-cell molecular profiles and developmental trajectories. Most tissues contain spatially contiguous regions that develop as a unit, such as follicles in the ovary, or tubules and glomeruli in the kidney. We find that existing approaches designed to use time series spatial transcriptomics (ST) data produce biologically incoherent trajectories that fail to maintain these structural units over time. We present Spatiotemporal Optimal transport wi

Spatial transcriptomics reveals epithelial-immune remodeling preceding malignant transformation of oral premalignant lesions.

UNLABELLED: Oral premalignant lesions (OPLs) are common; however, histopathological grading incompletely identifies lesions destined for cancer. To define tissue ecosystems that precede malignant transformation, we integrated single-cell-resolution Xenium spatial transcriptomics of 20 HPV-negative biospecimens from 16 patients, with independent single-cell RNA sequencing and immunofluorescence data from 38 patients with OPLs after quality control. Progressive OPLs exhibit a coordinated epithelial-immune program comprising MX1/NOTCH3-high KRT14⁺/KRT15⁺ basal epithelial states, S100A9-high infla

PlantCCC prioritizes context-specific candidate ligand-receptor communication patterns in plant spatial transcriptomics.

Intercellular communication supports plant development and environmental responses, but its analysis in plant tissues is complicated by cell walls, plasmodesmata, and local tissue architecture. Spatial proximity therefore does not necessarily indicate effective communication. Plant ligand-receptor (L-R) resources also contain expanded gene families, homology-derived mappings, and uneven levels of experimental support. We developed PlantCCC, a spatially aware graph-learning framework that uses a plant L-R database as a candidate search space and combines residual spatial expression enhancement,

CosMxScope: Scalable Reconstruction and Digital Pathology Integration of Imaging-Based Spatial Transcriptomics Data.

Spatial transcriptomics technologies have transformed the capacity to quantify gene expression from human tissues, simultaneously capturing both the cell functional state and spatial organization at cellular and subcellular resolution. The CosMx Spatial Molecular Imager (SMI) is one of the leading platforms at single-cell spatial multi-modal omics profiling, capable of measuring thousands of RNA or protein targets per cell across whole slide sections. Data exported includes field-of-view (FOV) image tiles, subcellular transcript coordinates, and cell segmentation polygons, outputs that are ric

Mapping biology in space: from spatial transcriptomics platforms to analytical tools and databases.

Spatial transcriptomics (ST) has become a key technology for interrogating gene expression within spatial context, providing spatially resolved insights into tissue architecture and microenvironmental organization. Rapid advances in experimental platforms and analytical methods, however, have resulted in challenges for technology selection, methodological comparison, and data interpretation. In this review, we present a systematic summary of 594 ST analysis tools spanning 77 ST technologies (as of September 2025). We outline the complete analytical workflow and discuss major analytical tasks,

Multi-directional State Space Modeling for Deciphering Spatial Domains From Spatially Resolved Transcriptomics.

Spatially resolved transcriptomics (SRT) enables the investigation of tissue architecture by mapping gene expression within its spatial context. However, current computational methods for spatial domain identification mainly depend on spatial adjacency, limiting the capture of long-range dependencies and often failing to identify identical cell states distributed across distant and non-contiguous regions. To address these challenges, we propose MambaST, a hybrid deep-learning framework that integrates Mamba with self-supervised learning. MambaST utilizes a Context-Aware Contrastive Learning (C

OT-knn: A neighborhood-aware optimal transport framework for aligning spatial transcriptomics data.

Spatial transcriptomics (ST) measures gene expression while preserving spatial context within tissues, enabling detailed characterization of tissue organization. As ST technologies advance, aligning datasets across tissue sections, individuals, platforms, and developmental stages has become increasingly important but remains challenging due to sparse expression, biological heterogeneity, and geometric distortions between slices. We introduce OT-knn, a method for ST alignment that integrates local neighborhood information within an optimal transport framework. Rather than relying solely on sing

Amplification bias in sequencing-based spatial transcriptomics: sources, mechanisms, impacts, and mitigation strategies.

Spatial transcriptomics (ST) has emerged as a powerful approach for profiling gene expression in spatial tissue context; yet, its quantitative accuracy remains substantially compromised by amplification bias introduced during the complex library preparation process. These biases arise at multiple stages and accumulate throughout the experimental workflow, distorting transcript abundance, reducing detection sensitivity, and ultimately confounding downstream spatial analyses. This review systematically analyzes amplification bias in ST. We examine how input templates, oligonucleotide components

Spatial transcriptomics reveals clonal relationships between intraductal carcinoma and adjacent invasive prostate cancer.

AIMS: The pathogenesis of intraductal carcinoma (IDC) is still controversial. Contrary to current opinion, where IDC represents retrograde spread of invasive prostate cancer (PCa), we recently presented an alternative, unifying hypothesis named 'Repetitive Invasion, Precursor Progression' (RIPP). Little is known about genomic alterations in high-grade Prostatic Intraepithelial Neoplasia (HGPIN), IDC and adjacent invasive PCa. Our objective was to clarify the mutual clonal relationships among HGPIN, IDC, and adjacent PCa using spatial transcriptomics. METHODS AND RESULTS: Regions of interest c

High-resolution spatial transcriptomics of irradiated submandibular glands treated with fortified fibrin hydrogels.

Previous studies showed that fortified fibrin hydrogel (Ep-FH), generated by conjugating laminin-1 peptides (A99 and YIGSR) and growth factors (FGF7 and FGF10) to fibrin hydrogels, improves epithelial organization and secretory function in irradiated mouse submandibular glands (SMG). To define the cell type-specific mechanisms underlying these effects, we generated high-resolution spatial transcriptomic profiles using the Xenium Prime Mouse Pan Tissue and Pathways Panel (5,000 genes). Treatment with Ep-FH partially reactivated secretory- and polarity-related genes, shifted stromal and immune t

Molecular Mechanisms of Rotator Cuff Degeneration Identified by Spatial Transcriptomics and Multiplex Immunofluorescence.

Rotator cuff tear (RCT) is a prevalent age-related condition whose underlying mechanisms remain poorly understood. This study employed spatial transcriptomics and multiplex immunofluorescence (mIF) to investigate gene expression and spatial heterogeneity in rotator cuff tissues from elderly RCT patients compared to age-matched controls, aiming to uncover key molecular pathways. Tendon samples were collected from RCT patients (n = 10) and controls (n = 10). Five from each group underwent spatial transcriptomic sequencing for differential gene expression, functional enrichment, and cell interact

Spatial transcriptomics reveal impaired metabolic liver zonation in acute-on-chronic liver failure.

BACKGROUND AND AIMS: Extrahepatic organ failures are key determinants of acute-on-chronic liver failure (ACLF). While the role of systemic inflammation and mitochondrial dysfunction in the pathogenesis of ACLF is well known, the contribution of the liver itself is less understood. We therefore performed transcriptome and functional analyses of the liver in order to identify hepatic drivers of ACLF. METHODS: Bulk-RNA sequencing and spatial transcriptomics were performed in liver specimens from patients with compensated cirrhosis, decompensated cirrhosis or ACLF. In addition, detailed analyses

Attention-guided enhanced deconvolution enables reference-free cell type estimation in spatial transcriptomics.

Spatial transcriptomics technologies profile gene expression across tissue sections while retaining spatial information, yet most platforms capture signals from multiple cells per measurement location, requiring computational methods to determine the underlying cellular composition. Current deconvolution approaches either depend on single-cell reference atlases-which may be unavailable for rare tissues or specific disease contexts-or employ unsupervised methods that struggle with complex spatial patterns and typically need manual specification of how many cell types to identify. We developed A

Spatial transcriptomics reveals molecular differences associated with malignant transformation in oral epithelial dysplasia.

BACKGROUND: Oral epithelial dysplasia (OED) is a precancerous oral lesion with variable risk of progression to oral squamous cell carcinoma (OSCC). The molecular basis underlying this progression remains incompletely understood. To address this gap, this study applied spatial transcriptomics to characterize benign, OED and OSCC biopsies with a focus on the comparison between transforming and non-transforming OED. METHODS: Spatial transcriptomic profiling was performed on 13 benign, 15 OED (8 transforming, 7 non-transforming), and 14 OSCC biopsies using the NanoString GeoMx Digital Spatial Pro

Spatial transcriptomics identifies differentiation, lipid metabolism, and retinoid pathway alterations in acne vulgaris.

Acne vulgaris is a common skin condition involving complex interactions among lipid-secreting sebaceous glands, keratinocytes, immune cells, and microbiota. While retinoids are effective for treating acne, disease pathogenesis remains poorly understood. In particular, it remains unclear how different subtypes of acne, including inflammatory (pustular) and noninflammatory (comedonal) lesions, vary in gene expression, signaling, and sebaceous gland involvement. Here, we performed spatial transcriptomics on healthy, nonlesional, comedonal, and pustular acne skin using a custom panel targeting seb

CoexpressDeconvolve enables reference-free single-cell-resolution deconvolution from spot-based spatial transcriptomics.

Spot-based spatial transcriptomics captures the transcriptome of multiple adjacent cells per spot, obscuring cell type-specific signals. Most deconvolution tools, therefore, depend on external single-cell references and return cell-type fractions rather than the number of cells, and only some output full expression profiles. Here we present CoexpressDeconvolve, a reference-free framework that combines a hybrid housekeeping-library-size calibration with topic modeling on a spatial gene co-expression manifold to recover integer cell counts and cell type-specific transcriptomes. Characterizing Infiltrating Macrophages in Intracranial Aneurysm with IA Animal Models and Spatial Transcriptomics.

Intracranial aneurysm (IA) prevalence in the general population can be as high as 3%. Most IAs are asymptomatic and diagnosed incidentally. However, IAs can cause subarachnoid hemorrhage (SAH), which is responsible for high mortality and morbidity. No effective medical therapy is currently available to control the IA and reduce the SAH risk. Understanding IA pathophysiology to identify potential targets is, therefore, an essential clinical objective. IAs typically form at arterial bifurcations and are characterized by macrophage infiltration. Macrophages are innate immune cells that present an
