Ecological assembly of mucosal and fecal microbiomes in ulcerative colitis across genes, functions, and species.

INTRODUCTION: Inflammatory bowel disease (IBD) is associated with gut microbial dysbiosis, yet the ecological processes underlying community assembly remain unclear. METHODS: Here, we applied Sloan's neutral community model to examine the relative contributions of stochastic and deterministic processes across multiple ecological layers, including metagenomic genes (MGs), molecular functions (MFs), and microbial species (archaea, bacteria, fungi, and viruses), in fecal and mucosal microbiota from healthy controls and ulcerative colitis (UC) patients. RESULTS: Across all layers, most MGs, MFs,

Dynamic analysis of an HIV stochastic time-delay differential equations incorporating two infection pathways and CTL immune response.

We propose a five-dimensional stochastic time-delay differential equation model that includes virus-to-cell infection, silent and active cell-cell transmissions and CTL immune response. Using mathematical methods, the non-degenerate five-dimensional stochastic delay differential equation model is transformed into a degenerate eight-dimensional stochastic differential equation model. The existence of a unique global positive solution is demonstrated. Then, by establishing a suitable Lyapunov function, we obtain the existence of a stationary Markov process when the stochastic CTL-activated repro

Novel insights for a nonlinear deterministic-stochastic class of fractional-order Lassa fever model with varying kernels.

Lassa fever is a hemorrhagic virus infection that is usually spread by rodents. It is a fatal infection that is prevalent in certain West African countries. We created an analytical deterministic-stochastic framework for the epidemics of Lassa fever employing a collection of ordinary differential equations with nonlinear solutions to identify the influence of propagation processes on infected development in individuals and rodents, which include channels that are commonly overlooked, such as ecological emergent and aerosol pathways. The findings shed light on the role of both immediate and sub

The effect of demographic stochasticity on Zika virus transmission dynamics: Probability of disease extinction, sensitivity analysis, and mean first passage time.

Viral infections spread by mosquitoes are a growing threat to human health and welfare. Zika virus (ZIKV) is one of them and has become a global worry, particularly for women who are pregnant. To study ZIKV dynamics in the presence of demographic stochasticity, we consider an established ZIKV transmission model that takes into consideration the disease transmission from human to mosquito, mosquito to human, and human to human. In this study, we look at the local stability of the disease-free and endemic equilibriums. By conducting the sensitivity analysis both locally and globally, we assess t

Stochasticity and the limits to confidence when estimating R0 of Ebola and other emerging infectious diseases.

Dynamic models - often deterministic in nature - were used to estimate the basic reproductive number, R0, of the 2014-5 Ebola virus disease (EVD) epidemic outbreak in West Africa. Estimates of R0 were then used to project the likelihood for large outbreak sizes, e.g., exceeding hundreds of thousands of cases. Yet fitting deterministic models can lead to over-confidence in the confidence intervals of the fitted R0, and, in turn, the type and scope of necessary interventions. In this manuscript we propose a hybrid stochastic-deterministic method to estimate R0 and associated confidence intervals

The effect of population structure on the emergence of drug resistance during influenza pandemics.

The spread of H5N1 avian influenza and the recent high numbers of confirmed human cases have raised international concern about the possibility of a new pandemic. Therefore, antiviral drugs are now being stockpiled to be used as a first line of defence. The large-scale use of antivirals will however exert a strong selection pressure on the virus, and may lead to the emergence of drug-resistant strains. A few mathematical models have been developed to assess the emergence of drug resistance during influenza pandemics. These models, however, neglected the spatial structure of large populations a

Health safety nets can break cycles of poverty and disease: a stochastic ecological model.

The persistence of extreme poverty is increasingly attributed to dynamic interactions between biophysical processes and economics, though there remains a dearth of integrated theoretical frameworks that can inform policy. Here, we present a stochastic model of disease-driven poverty traps. Whereas deterministic models can result in poverty traps that can only be broken by substantial external changes to the initial conditions, in the stochastic model there is always some probability that a population will leave or enter a poverty trap. We show that a 'safety net', defined as an externally enfo

Quantification of cure for pharmacodynamic models of antimalarial drugs: Deterministic versus stochastic approaches.

In silico pharmacokinetic-pharmacodynamic (PK-PD) models are used to inform dose optimisation in antimalarial drug development. Here the PK-PD models capture the change in parasite count over time because of exposure to antimalarial drug(s). For current deterministic PD models, simulated parasite numbers decline proportionally during treatment asymptotically approaching zero, requiring a cure threshold to be selected. We implemented an alternative stochastic model, where parasite-time profiles were simulated using a binomial function with an hourly parasite survival probability. This probabili

Kinetics of autocatalysis in small systems.

Autocatalysis is a ubiquitous chemical process that drives a plethora of biological phenomena, including the self-propagation of prions etiological to the Creutzfeldt-Jakob disease and bovine spongiform encephalopathy. To explain the dynamics of these systems, we have solved the chemical master equation for the irreversible autocatalytic reaction A+B-->2A. This solution comprises the first closed form expression describing the probabilistic time evolution of the populations of autocatalytic and noncatalytic molecules from an arbitrary initial state. Grand probability distributions are likewise

Ordered patterning of the sensory system is susceptible to stochastic features of gene expression.

Sensory neuron numbers and positions are precisely organized to accurately map environmental signals in the brain. This precision emerges from biochemical processes within and between cells that are inherently stochastic. We investigated impact of stochastic gene expression on pattern formation, focusing on senseless (sens), a key determinant of sensory fate in Drosophila. Perturbing microRNA regulation or genomic location of sens produced distinct noise signatures. Noise was greatly enhanced when both sens alleles were present in homologous loci such that each allele was regulated in trans by

From the distributions of times of interactions to preys and predators dynamical systems.

We consider a stochastic individual based model where each predator searches and then manipulates its prey or rests during random times. The time distributions may be non-exponential and density dependent. An age structure allows to describe these interactions and get a Markovian setting. The process is characterized by a measure-valued stochastic differential equation. We prove averaging results in this infinite dimensional setting and get the convergence of the slow-fast macroscopic prey predator process to a two dimensional dynamical system. We recover classical functional responses. We als

Age distribution of inoculated cells and stochasticity of inter-division times generate pseudo-lag in population growth.

Population-level growth parameters, such as specific growth rate (or doubling time) and lag time, can be inferred directly from the distribution of the inter-division times of single cells. Applying stochastic branching process theory to the multiplication of bacterial cells, we demonstrate that a) the lag time, or time-shift, detectable at population level is primarily determined by the (random) time-to-first-division of the initial cells and b) exponentially growing populations converge to a stable age distribution characterized by a ratio of approximately 2:1 between the number of young and

Information retention by synaptic learning rules in stochastic spiking neural networks.

Physical learning systems require a means to store information about the past. In the brain, information is thought to be stored in synaptic connections between neurons whose weights change in response to pre- and postsynaptic action potentials, or spikes, according to specific plasticity rules. To date, most models of synaptic plasticity are derived from in vitro studies in which spike times are under precise experimental control, but whether these models generalize to in vivo regimes of high spike time variability is not known. To shed light on this problem theoretically, here I estimate the

Stochastic mechanism of dominant follicle selection: selection of one suppresses selection of others.

One of the most critical steps in human reproduction is the selection of the dominant follicle when a single follicle is chosen from a large group of follicles to ovulate. Although this process involves complex hormonal regulation, the complete microscopic picture of unique selectivity remains unclear. We propose a novel stochastic mechanism for dominant follicle selection that incorporates the actions of the most relevant hormones, follicle-stimulating hormone (FSH) and oestradiol. Our theoretical picture suggests the following sequence of events. As soon as the FSH concentration reaches the

A genetic algorithm for self-supervised models of oscillatory neurodynamics.

Predictive processing theories propose that the brain builds internal models of its environment by reducing the discrepancy between internally generated predictions and external sensory signals. Prior work has linked these processes to oscillatory activity in gamma (40-100 Hz) and alpha/beta (10-30 Hz) frequency ranges. Current computational approaches face a trade-off: abstract predictive-processing models can implement self-supervised computations but often omit oscillatory spiking dynamics, whereas biophysically constrained spiking models can generate neural rhythms but often require extens

Stochastic modelling of prostate progenitor architecture.

Prostate cancer is a significant global health concern. In the past decade, advances in mathematical models of the disease have led to clinical trials for new therapeutic protocols. However, much of the structure of the prostate and its constituent cell types remains unclear: observations of phenotypic switching between basal and luminal cells, as well as intermediate cell types between them, make classifying the components of the prostate an ongoing challenge. Importantly, a tumour's cell of origin seems to play a role in the aggressiveness and genetic heterogeneity of the cancer. Here we rep

Stochastic Chiral Pharmacokinetics: Dynamics with Dual Randomized Dosing Regimens.

Medication non-adherence is recognized as a critical determinant of therapeutic efficacy and safety. However, its specific impact on the concentration fluctuations of chiral drugs remains poorly understood. By incorporating dual stochasticity in dosing intervals and dosages, we developed a stochastic pharmacokinetic model for chiral drugs comprising bio-active and bio-inactive enantiomers under multiple intravenous bolus administrations. Utilizing characteristic functions and second-type Volterra integral equations, we derived explicit expressions for the expectation and variance of both the a

Pragmatic Two-Stage Design for Clinical Trials With Treatment Selection.

Clinical trials are inherently complex and become more challenging when selecting one treatment from many while also evaluating the efficacy. In this paper, we develop a pragmatic design that balances sample efficiency and practicality through a two-stage sequential approach. The first stage involves adaptive arm selection and early termination, while the second stage optimizes sample allocation. Inspired by the Kiefer-Weiss problem, the proposed method provides an efficient solution to an optimization framework that minimizes a weighted sum of the expected number of patients, probability of s

Meta-Modeling as a Variance-Reduction Technique for Stochastic Model-Based Cost-Effectiveness Analyses.

PurposeWhen using stochastic models for cost-effectiveness analysis (CEA), run-to-run outcome variability arising from model stochasticity can sometimes exceed the change in outcomes resulting from an intervention, especially when individual-level efficacy is small, leading to counterintuitive results. This issue is compounded for probabilistic sensitivity analyses (PSAs), in which stochastic noise can obscure the influence of parameter uncertainty. This study evaluates meta-modeling as a variance-reduction technique to mitigate stochastic noise while preserving parameter uncertainty in PSAs.M

How modulation of the tumor microenvironment drives cancer immune escape dynamics.

Metastatic disease is the leading cause of cancer-related death, despite recent advances in therapeutic interventions. Prior modeling approaches have accounted for the adaptive immune system's role in combating tumors, which has led to the development of stochastic models that explain cancer immunoediting and tumor-immune co-evolution. However, cancer immune-mediated dormancy, wherein the adaptive immune system maintains a micrometastatic population by keeping its growth in check, remains poorly understood. Immune-mediated dormancy can significantly delay the emergence (and therefore detection
