Combining two high-density QTL maps with a reference genome to identify candidate genes for morphology, yield, and biotic resistance in faba bean (Vicia faba L.).

Faba bean (Vicia faba L.) is a key legume crop for sustainable agriculture, but its improvement is constrained by yield instability and susceptibility to major biotic stresses. In this study, we developed high-density linkage maps for two recombinant inbred line (RIL) populations, 29H x Vf136 (P1) and Histal x L8 (P2), phenotyped across multiple environments and years, to identify stable QTLs associated with morphology, yield components and resistance to Ascochyta fabae and the parasitic weed Orobanche spp. Using the Vfaba_v2 Axiom SNP array, the maps comprised 2,043 and 3,903 SNPs for P1 and

Amyloid-β modulates APOE ε4 effects on cognition but not on targeted structural or functional connectivity measures over 2 years in pre-dementia adults.

BACKGROUND: The apolipoprotein E (APOE) ε4 allele is the strongest genetic risk factor for late-onset Alzheimer's disease (AD), yet emerging evidence suggests its cognitive effects may be age- and pathology-dependent. Whether and how amyloid-β (Aβ) pathology modifies the longitudinal cognitive trajectory associated with APOE ε4 in the pre-dementia stage remains unclear. METHODS: We conducted a 2-year longitudinal study in 70 pre-dementia adults from the Alzheimer's disease Neuroimaging Initiative (ADNI), assessing APOE genotype, Aβ status via positron emission tomography (PET), multi-domain c

Causal role of immune cells in primary liver cancer: a mendelian randomization study.

BACKGROUND: Primary liver cancer is one of the most common fatal malignancies worldwide. Observational studies have shown that immune cells are closely linked to primary liver cancer, however, due to issues like reverse causality and confounding variables, the causal direction and extent of this association remain unclear. Thus, this study aimed to explore the potential causal association between immune cells and primary liver cancer, encompassing hepatocellular carcinoma (HCC) and intrahepatic cholangiocarcinoma (ICC). METHODS: A two-sample mendelian randomization (MR) analysis was performed

Sleep factors and risk of thyroid cancer, nodules and dysfunction: Mendelian randomization study.

BACKGROUND: The interplay between sleep physiology and endocrine regulation has been well-established, with the thyroid gland, as a key endocrine organ, demonstrating a physiologically plausible. Previous studies have indicated a potential correlation between sleep factors and thyroid diseases, yet causality remains uncertain. Given the complex interplay of confounders associated with sleep disorders and lifestyle factors, we employed a two-sample Mendelian randomization (MR) approach to minimize confounding bias and rigorously investigate the causal relationship. METHODS: The specific inform

Magnetic resonance imaging quantifies causal body compartment effects on metabolic traits via immune phenotypes-a Mendelian randomisation study.

BACKGROUND: Metabolic diseases, including type 2 diabetes (T2D), hypertension, hyperlipidemia and metabolic dysfunction-associated fatty liver disease (MAFLD), are globally prevalent. However, traditional measures, such as body mass index (BMI), fail to capture body composition heterogeneity to accurately predict metabolic diseases. Magnetic resonance imaging (MRI) provides a precise quantification of body composition; however, the causal links among these compartments, immune phenotypes, and metabolic traits remain unclear. This Mendelian randomisation (MR) study aimed to investigate the comp

Causal effect between systemic inflammatory cytokines and osteoporotic pathological fractures: A bidirectional Mendelian randomization study.

Osteoporosis is a prevalent metabolic bone disorder that significantly impairs patients' quality of life. Mounting evidence suggests a close relationship between systemic inflammation and bone metabolism, yet the causal nature of this association remains unclear. This study aims to elucidate potential causal links between circulating inflammatory factors and osteoporotic pathological fractures. We employed a bidirectional 2-sample Mendelian randomization (MR) approach, utilizing large-scale genetic data from the FinnGen biobank (1822 osteoporosis cases and 3,11,210 controls) and the genome-wid

Unraveling the causal role of immune cells in gastrointestinal tract cancers: insights from a Mendelian randomization study.

BACKGROUND: Despite early attempts, the relationship between immune characteristics and gastrointestinal tract cancers remains incompletely elucidated. Hence, rigorous and further investigations in this domain hold significant clinical relevance for the development of novel potential immunotherapeutic targets. METHODS: We conducted a two-sample Mendelian randomization (MR) analysis using the tools available in the "TwoSampleMR" R package. The GWAS data for these 731 immune traits were sourced from the GWAS Catalog database. Concurrently, data on gastrointestinal tract cancers, encompassing ma

Assessing causal association of circulating micronutrients and systemic lupus erythematosus susceptibility: a Mendelian randomization study.

BACKGROUND: Previous studies showed the conflicting associations between circulating micronutrient levels and systemic lupus erythematosus (SLE). Therefore, we aimed to clarify the causal association between circulating micronutrient levels and the risk of SLE by two-sample Mendelian randomization (MR) analysis. METHODS: 56 single nucleotide polymorphisms (SNPs) significantly associated with 14 circulating micronutrients (vitamin A, B6, B9, B12, C, D and E, phosphorus, calcium, magnesium, copper, iron, zinc, and selenium) in published genome-wide association studies (GWAS) were used as instru

Genetic susceptibility to breast cancer increases the risk of neutropenia and agranulocytosis: insights from Mendelian randomization.

PURPOSE: The causal relationship between breast cancer and its estrogen receptor (ER) subtypes and neutropenia and agranulocytosis is unclear. METHODS: In two-sample Mendelian randomization (MR), we used inverse variance weighting (IVW), Bayesian weighted MR (BWMR), MR-Egger, weighted median, simple mode, and weighted mode methods to analyze causality for ER-positive breast cancer, ER-negative breast cancer, overall breast cancer, and drug-induced neutropenia and agranulocytosis. To validate the results, we performed the analysis again using GWAS data on neutropenia from different databases.

Causal association between thyroid dysfunction and sepsis: a two-sample mendelian randomization study.

BACKGROUND: The causal association between thyroid dysfunction (including hyperthyroidism and hypothyroidism) and sepsis is controversial in previous studies. Therefore, we used Mendelian randomization (MR) to explore the causal association between hyperthyroidism or hypothyroidism and the susceptibility to four distinct subtypes of sepsis (streptococcal sepsis, puerperal sepsis, asthma-associated pneumonia or sepsis, and other sepsis). METHODS: In our research, we conducted two-sample Mendelian randomization (MR) analyses utilizing publicly available genome-wide association studies (GWAS) da

Circulating vitamin levels mediate the causal relationship between gut microbiota and cholecystitis: a two-step bidirectional Mendelian randomization study.

BACKGROUND: The relationship between gut microbiota and the occurrence of cholecystitis remains unclear. Existing research lacks a clear understanding of how circulating vitamin levels modulate this relationship. Therefore, our study aims to investigate whether circulating vitamin levels mediate the causal relationship between gut microbiota and cholecystitis using a two-step bidirectional Mendelian randomization approach. METHODS: In this study, we initially employed Linkage Disequilibrium Score Regression (LDSC) analysis to assess the genetic correlation of five circulating vitamin level ge

Integration of genetic, transcriptomic, and clinical data provides insight into 16p11.2 and 22q11.2 CNV genes.

BACKGROUND: Deletions and duplications of the multigenic 16p11.2 and 22q11.2 copy number variant (CNV) regions are associated with brain-related disorders including schizophrenia, intellectual disability, obesity, bipolar disorder, and autism spectrum disorder (ASD). The contribution of individual CNV genes to each of these identified phenotypes is unknown, as well as the contribution of these CNV genes to other potentially subtler health implications for carriers. Hypothesizing that DNA copy number exerts most effects via impacts on RNA expression, we attempted a novel in silico fine-mapping

Educational attainment reduces the risk of suicide attempt among individuals with and without psychiatric disorders independent of cognition: a bidirectional and multivariable Mendelian randomization study with more than 815,000 participants.

Rates of suicidal behavior are increasing in the United States and identifying causal risk factors continues to be a public health priority. Observational literature has shown that educational attainment (EA) and cognitive performance (CP) influence suicide attempt risk; however, the causal nature of these relationships is unknown. Using summary statistics from genome-wide association studies (GWAS) of EA, CP, and suicide attempt risk with > 815,000 combined white participants of European ancestry, we performed multivariable Mendelian randomization (MR) to disentangle the effects of EA and CP

Clinical Characterization of Copy Number Variants Associated With Neurodevelopmental Disorders in a Large-scale Multiancestry Biobank.

IMPORTANCE: Past studies identified rare copy number variants (CNVs) as risk factors for neurodevelopmental disorders (NDDs), including autism spectrum disorder and schizophrenia. However, the clinical characterization of NDD CNVs is understudied in population cohorts unselected for neuropsychiatric disorders and in cohorts of diverse ancestry. OBJECTIVE: To identify individuals harboring NDD CNVs in a multiancestry biobank and to query their enrichment for select neuropsychiatric disorders as well as association with multiple medical disorders. CSF1 overexpression has pleiotropic effects on microglia in vivo.

Macrophage colony stimulating factor (CSF1) is a cytokine that is upregulated in several diseases of the central nervous system (CNS). To examine the effects of CSF1 overexpression on microglia, transgenic mice that overexpress CSF1 in the glial fibrillary acidic protein (GFAP) compartment were generated. CSF1 overexpressing mice have increased microglial proliferation and increased microglial numbers compared with controls. Treatment with PLX3397, a small molecule inhibitor of the CSF1 receptor CSF1R and related kinases, decreases microglial numbers by promoting microglial apoptosis in both C

Mendelian randomization analysis of the causal relationship between allergic rhinitis and depression and underlying mediation mechanisms.

BACKGROUND: Epidemiological studies have documented an association between allergic rhinitis (AR) and depression (DE), but causal interpretation is limited by confounding and reverse causation. We applied bidirectional two-sample Mendelian randomization to assess the direction and magnitude of this association and to explore candidate pathways. METHODS: Summary-level data were obtained separately from 2 AR GWAS (Study AR1: n = 112 583; Study AR2: n = 83 529) and 2 DE GWAS (Study DE1: n = 484 598; Study DE2: n = 462 933) of European ancestry. From background diabetic retinopathy to its proliferative stage. What is the role of gut microbiota in the trajectory of DR? a Mendelian randomization study with mediation analysis.

BACKGROUND: Growing evidence suggests that gut microbiota (GM) plays a role in diabetic retinopathy (DR), but the causal microbial drivers and their stage-dependent roles during DR progression remain poorly characterised. Using genetic causality methods, we aim to depict a longitudinal GM mapping and stage-stratified GM signatures across the DR trajectory, spanning initial background DR (BDR) through non-proliferative form (NPDR), to advanced proliferative stage (PDR). METHODS: GWAS data of 207 GM taxa (from phylum to species) were acquired from the Dutch Microbiome Project (N = 7,824), and D
