Deletion Analysis of Phase Separation, Amyloid Formation and Prion Propagation by the Intrinsically Disordered Region of Yeast Sup35 Protein.

Protein intrinsically disordered regions (IDRs) play important biological roles despite lacking stable structures. IDRs drive the formation of both biomolecular condensates via liquid-liquid phase separation (LLPS) and solid fibrous amyloid aggregates. Amyloids can be pathogenic and may exhibit self-perpetuating (prion) properties. Relationships between LLPS and the amyloid-forming and prion-propagating abilities of IDRs remain poorly understood. The N-proximal IDR of the yeast translation termination factor eRF3 (Sup35) can form both liquid condensates and heritable amyloid-based prions and s

Temperature and cosolute regulate the liquid-liquid phase separation in BSA solutions.

Biomolecular condensates form in vivo in the crowded cellular environment and are favoured in macromolecules containing low structural complexity or large portions of disordered regions. The liquid-liquid phase separation (LLPS) of protein solutions, in which macromolecule-rich regions are separated from the aqueous solution, can also be observed in vitro under specific experimental conditions of temperature, pH, pressure and components concentration. In this study, we investigate the formation of LLPS of bovine serum albumin (BSA) induced by polyethylene glycol (PEG-5000) and temperature. The

Unphosphorylated tyrosines mediate PD-1 inhibition of T cell signaling condensate formation.

T cell receptor (TCR) engagement stimulates formation of a biomolecular condensate, including the scaffold protein linker of activated T cells (LAT). We investigated whether the immune-inhibitory receptor programmed cell death protein 1 (PD-1) inhibits by impeding TCR-induced LAT condensation. In vitro reconstitutions revealed that the cytoplasmic domain of PD-1 directly inhibited LAT condensation. This inhibitory interaction required tyrosine residues in the two inhibitory motifs of PD-1. Contrary to current working models, tyrosine phosphorylation eliminated PD-1 inhibition. Replacing tyrosi

The E3 ligase MKRN2 prevents DRiP accumulation in stress granules and maintains granulostasis.

Stress granules (SGs) are transient cytoplasmic biomolecular condensates that play a role in the cellular response to proteotoxic stress. It has been previously shown that ubiquitination regulates SG dynamics; however, the specific mechanisms by which ubiquitin affects SGs are not fully understood. Here, using proximity proteomics, we discover that the recruitment of several E3 ubiquitin ligases, VCP cofactors and HSP70 to SGs is dependent on the activity of the E1 ubiquitin ligase UBA1. The RNA-binding E3 ubiquitin-protein ligase Makorin 2 (MKRN2) is strongly depleted from SGs in the absence

Bile Acid-Induced Aggregation and Phase Separation of Mutant p53 Leads to Doxorubicin Sequestration.

Mutations in the tumor suppressor p53, particularly the R273 mutation, are major drivers of poor prognosis and treatment resistance in colorectal cancer (CRC). Additionally, reports have recently shown that environmental factors and metabolites within the tumor microenvironment act together to drive and compound tumor progression. This study investigates the interactions between secondary bile acids, lithocholic acid (LCA), and deoxycholic acid (DCA), and mutant p53 in CRC. We show that while the secondary bile acids have a minimal effect on wild-type p53, it significantly promotes the aggrega

Liquid-liquid phase separation in neurodegenerative diseases: Mechanisms, pathological transitions, and therapeutic opportunities.

Liquid-liquid phase separation (LLPS) provides a biophysical framework for understanding biomolecular organization, yet its pathological relevance in neurodegeneration remains incompletely resolved. In this narrative review, we critically synthesize current evidence on LLPS in Huntington's disease, Parkinson's disease, Alzheimer's disease, and amyotrophic lateral sclerosis, focusing on mutant huntingtin, α-synuclein, amyloid-β, tau, TDP-43, and FUS. We first outline the molecular principles-including intrinsic disorder, multivalent interactions, and environmental sensitivity-that govern their

Regulation of misfolded protein aggregation and degradation by SUMOylation in budding yeast.

Protein misfolding is linked to many neurodegenerative disorders, such as Huntington's disease. The increase of glutamine-encoding CAG repeats in the first exon of huntingtin (HTT) causes Huntington's disease. Protein fragments of Htt exon 1 with polyQ expansion (mutant HTT, mHtt) are prone to aggregation, resulting in oligomers, amyloid fibrils, or large inclusion bodies. Previous studies demonstrate mHtt SUMOylation, a process of covalent attachment of small ubiquitin-like modifiers (SUMO) to target proteins. Protein polySUMOylation further triggers its ubiquitination and segregation by the

Radiation-Induced Transfer of Charge, Atoms, and Energy within Isolated Biomolecular Systems.

In biological tissues, ionizing radiation interacts with a variety of molecules and the consequences include cell killing and the modification of mechanical properties. Applications of biological radiation action are for instance radiotherapy, sterilization, or the tailoring of biomaterial properties. During the first femtoseconds to milliseconds after the initial radiation action, biomolecular systems typically respond by transfer of charge, atoms, or energy. In the condensed phase, it is usually very difficult to distinguish direct effects from indirect effects. A straightforward solution fo

FET proteins and PARylation-dependent condensates promote replication fork reversal and genome stability.

Targeting replication-associated DNA repair mechanisms, including the control of ADP-ribosylation by PARP1/2 and PARG, is a powerful therapeutic approach for cancer. However, the mechanisms by which PARG inhibition impacts DNA replication remain unclear. Here, we combine isolation of proteins on nascent DNA (iPOND) with quantitative proteomics and functional assays to investigate replication fork dynamics upon acute PARG inhibition. We find that FET family proteins (FUS, EWS, and TAF15) are recruited to replication forks in a PAR-dependent manner, forming condensates that slow fork progression

Herpes simplex virus 1 fluidizes the nucleus, enabling condensate formation.

Molecular processes are profoundly influenced by the biophysical properties of the cell interior. However, the mechanisms that control these physical properties and the processes they impact remain poorly understood, especially in the nucleus. We hypothesized that some viruses might change the biophysical properties of the nucleus to favor virus survival and replication and found that herpes simplex virus 1 (HSV-1) increases the mesoscale fluidity of the nucleus. The HSV-1 protein ICP4 (infected cell protein 4) caused fluidization and enabled the growth of synthetic nuclear condensates. Conver

A PHF19-YTHDC1 condensate switches EZH2-mediated gene suppression to activation for prostate cancer progression.

EZH2, a core component of PRC2 complex, silences global gene expression by tri-methylating histone H3K27. It remains an elusive question that EZH2 hyperexpression discords with its H3K27me3 activity of gene suppression in advanced prostate cancer. Here, we report a nascent RNA-dependent PHF19-YTHDC1 condensate capable of switching EZH2-mediated gene suppression to activation during prostate cancer progression. We found that the long isoform of PRC2 accessory subunit PHF19, PHF19L, was highly expressed in advanced prostate cancer that promoted the tumor progression and hormonal therapy resistan

Pyrenoid Structure, Function, Evolution, and Characterization Across Diverse Lineages.

Pyrenoids are eukaryotic CO2-fixing organelles that are evolutionarily diverse, globally abundant, and critical to global carbon cycling. Despite being described over 200 years ago, the vast majority of our molecular understanding of pyrenoids has emerged only in the past decade. Here, we review the recent advances in characterizing pyrenoid structure, function, and evolutionary variation across lineages containing primary, secondary, and tertiary plastids of both red and green origins. We outline experimental frameworks that can be used to answer key questions about these enigmatic organelles

The Multivalent Polyampholyte Domain of Nst1, a P-Body-Associated Saccharomyces cerevisiae Protein, Provides a Platform for Interacting with P-Body Components.

The condensation of nuclear promyelocytic leukemia bodies, cytoplasmic P-granules, P-bodies (PBs), and stress granules is reversible and dynamic via liquid-liquid phase separation. Although each condensate comprises hundreds of proteins with promiscuous interactions, a few key scaffold proteins are required. Essential scaffold domain sequence elements, such as poly-Q, low-complexity regions, oligomerizing domains, and RNA-binding domains, have been evaluated to understand their roles in biomolecular condensation processes. However, the underlying mechanisms remain unclear. We analyzed Nst1, a

Effects of metal ions on amyloid liquid-liquid phase separation and liquid-to-solid phase transition.

Metal ions have emerged as critical factors influencing biomolecular phase separation and are increasingly implicated in the formation, maturation, and pathological transformation of condensates associated with amyloidogenic proteins. Recent studies have shown that metal ions can affect liquid-liquid phase separation and liquid-to-solid phase transition through multiple mechanisms, including electrostatic interactions, direct metal coordination, intermolecular bridging, and metal-induced conformational changes. Depending on the specific proteins and metal ions involved, these interactions can

The intrinsic disorder challenge for AlphaFold: A case study of G3BP1 and pathogenic peptide.

The dipeptide repeat protein GR20 in amyotrophic lateral sclerosis (ALS) exerts neurotoxicity in part by binding to the stress granule protein G3BP1 and disrupting liquid-liquid phase separation (LLPS). However, the structural basis of this interaction remains elusive due to the pervasive intrinsic disorder in both partners. Here, we combine biochemical assays and structure prediction to characterize the G3BP1-GR20 complex. GR20 has high-affinity binding to G3BP1 and modulates LLPS in a concentration-dependent manner. Since the standard AlphaFold (AF) pipeline failed to predict credible models

Metal-encoded droplet longevity enables catalytic microenvironments and drives emergent adhesive properties.

HYPOTHESIS: Liquid-liquid phase separation (LLPS) drives the formation of biomolecular condensates that regulate intracellular processes. Beyond proteins and nucleic acids, short peptides also form protocell-like droplets that recapitulate primitive compartmentalization and catalytic microenvironments, while also offering emergent soft-matter functionality. Yet controlling their lifetimes and linking phase behavior to emergent material and catalytic properties remain unexplored. EXPERIMENTS: We provide a facile strategy to prolong droplet lifetimes through metal-ligand coordination in a minim

Chloroplastic protein PORC undergoes heat-induced condensation and enhances thermotolerance in Arabidopsis.

Chloroplast stress granules (cpSGs) are emerging as dynamic suborganellar condensates that play a crucial role in mediating stress response in plants. In this study, we demonstrate that the chlorophyll biosynthesis enzyme protochlorophyllide oxidoreductase C (PORC) localizes to cpSGs in response to acute and prolonged heat stress in Arabidopsis (Arabidopsis thaliana). While PORC promoter activity was developmentally regulated and remained unresponsive to heat, PORC protein re-localized from a diffuse chloroplast distribution into punctate structures under elevated temperatures. This condensati

G4 DNA potentiates KDM2B phase separation to couple transcriptional repression with immune remodeling in hepatocellular carcinoma.

Biomolecular condensates formed through liquid-liquid phase separation (LLPS) are emerging as key regulators of chromatin organization and gene expression. However, how phase separation is coupled to specific noncanonical DNA structures to confer locus-selective transcriptional regulation remains poorly understood. G-quadruplex DNA (G4 DNA) is enriched at promoters, CpG islands, and other regulatory genomic regions, suggesting a potential role in guiding chromatin regulators to defined genomic loci. KDM2B is a CpG island-binding chromatin regulator involved in transcriptional repression, yet w

Malaria parasite centrins can assemble by Ca2+-inducible condensation.

Centrins are small calcium-binding proteins that have a variety of roles and are universally associated with eukaryotic centrosomes. Rapid proliferation of the malaria-causing parasite Plasmodium falciparum in the human blood depends on a particularly divergent and acentriolar centrosome, which incorporates several essential centrins. Their precise mode of action, however, remains unclear. In this study calcium-inducible liquid-liquid phase separation is revealed as an evolutionarily conserved principle of assembly for multiple centrins from P. falciparum and other species. Furthermore, the di

SAGA1 and SAGA2 localize the starch sheath to the pyrenoid in Chlamydomonas reinhardtii.

Most algae enhance their CO2 assimilation by concentrating CO2 within the pyrenoid, a biomolecular condensate of the CO2-fixing enzyme Rubisco. Many pyrenoids are surrounded by a starch sheath thought to slow the escape of CO2 from the pyrenoid, but how the starch sheath is localized to the pyrenoid remains poorly understood. Here, in the model alga Chlamydomonas reinhardtii, we find that the protein SAGA2 is necessary for early pyrenoid starch sheath biogenesis and works redundantly with its homolog, SAGA1, to localize the starch sheath to the pyrenoid. SAGA2 and SAGA1 were enriched in differ
