Deep-sea Microbial Dataset of the Antarctic Ocean (dsMDAO): A high-resolution deep-sea microbial dataset of the Antarctic Ocean reveals potential for taxonomic and functional diversity.

Antarctic deep-sea ecosystems harboured unique and metabolically versatile micro-organisms that sustained key biogeochemical processes under extreme polar conditions. However, the genomic diversity and ecological functions of these sedimentary or deep-sea microbial communities remained largely unexplored. Here, we constructed a comprehensive deep-sea microbial dataset of the Antarctic Ocean (dsMDAO) by integrating three newly sequenced Prydz Bay sediment metagenomes with 22 publicly available datasets (9 seawater and 13 sediment samples), spanning water depths of ~300-3500 m. Genome binning yi

Metagenomic insights into microbial biodeterioration of terracotta in the 18th-century-old temple Jor Mandir.

Microbial colonisation represents a significant yet underexplored factor contributing to the biodeterioration of terracotta heritage structures in tropical environments. Here, we present a comprehensive multi-analytical investigation of the Jor Mandir complex, an eighteenth-century terracotta monument in eastern India. Culture-based analysis revealed morphologically distinct cyanobacteria that were not detected by metagenomics, underscoring the complementarity of the two approaches. Amplicon sequencing of a composite biofilm sample revealed a microbial community dominated by Cyanobacteria (44.

Effects of addition of Trichoderma spp. on growth and soil microorganisms of continuously cropped Salvia miltiorrhiza.

INTRODUCTION: Continuous cropping (CC) poses significant challenges to the yield and quality of Salvia miltiorrhiza, a medicinally important plant with annual market demand of around 20 million kg. Previous studies have explored chemical mitigation methods, but concerns persist regarding environmental pollution and safety issues. METHODS: In this study, we evaluated three strains of the fungus Trichoderma (T. brevicompactum, T. viridescens, and T. velutinum) as ecofriendly alternatives for CC obstacle mitigation in S. miltiorrhiza cultivation. RESULTS: The Trichoderma treatments significantl

Typical Heterotrophic and Autotrophic Nitrogen Removal Process Coupled with Membrane Bioreactor: Comparison of Fouling Behavior and Characterization.

There is limited research on the relationship between membrane fouling and microbial metabolites in the nitrogen removal process coupled with membrane bioreactors (MBRs). In this study, we compared anoxic-oxic (AO) and partial nitritation-anammox (PNA), which were selected as representative heterotrophic and autotrophic biological nitrogen removal-coupled MBR processes for their fouling behavior. At the same nitrogen loading rate of 100 mg/L and mixed liquor suspended solids (MLSS) concentration of 4000 mg/L, PNA-MBR exhibited more severe membrane fouling compared to AO-MBR, as evidenced by mo

Metagenomic and Metatranscriptomic Analyses Reveal the Structure and Dynamics of a Dechlorinating Community Containing Dehalococcoides mccartyi and Corrinoid-Providing Microorganisms under Cobalamin-Limited Conditions.

The aim of this study is to obtain a systems-level understanding of the interactions between Dehalococcoides and corrinoid-supplying microorganisms by analyzing community structures and functional compositions, activities, and dynamics in trichloroethene (TCE)-dechlorinating enrichments. Metagenomes and metatranscriptomes of the dechlorinating enrichments with and without exogenous cobalamin were compared. Seven putative draft genomes were binned from the metagenomes. At an early stage (2 days), more transcripts of genes in the Veillonellaceae bin-genome were detected in the metatranscriptome

Identification of specific corrinoids reveals corrinoid modification in dechlorinating microbial communities.

Cobalamin and other corrinoids are essential cofactors for many organisms. The majority of microbes with corrinoid-dependent enzymes do not produce corrinoids de novo, and instead must acquire corrinoids produced by other organisms in their environment. However, the profile of corrinoids produced in corrinoid-dependent microbial communities, as well as the exchange and modification of corrinoids among community members have not been well studied. In this study, we applied a newly developed liquid chromatography tandem mass spectrometry-based corrinoid detection method to examine relationships

Comparison of an assay for Dehalococcoides DNA and a microcosm study in predicting reductive dechlorination of chlorinated ethenes in the field.

The study aims to compare the detection of 16S rRNA gene of Dehalococcoides species and the microcosm study for biotransformation in predicting reductive dechlorination of chlorinated ethenes in ground water at hazardous waste sites. A total of 72 ground water samples were collected from 12 PCE or TCE contaminated sites in the United States. The samples were analyzed and used to construct microcosms in the laboratory. The results showed that the presence of Dehalococcoides DNA was well associated with dechlorination to ethene in the field. Nearly half of the wells where Dehalococcoides DNA was

Interfacial iron redistribution and extracellular matrix adjustment accompany community assembly during recovery from non-additive co-contaminant stress in anaerobic wastewater treatment.

Industrial wastewater often contains mixtures of organic pollutants. Unlike single-pollutant exposure, their antagonistic or synergistic interactions redirect microbial community assembly trajectories and destabilize anaerobic conversion. Iron amendment strategies such as nanoscale zero-valent iron (nZVI) may promote process recovery under such stress. How granule-surface iron transformation, extracellular matrix remodeling, and microbial community assembly are coordinated during recovery remains unclear. Here we conducted 2,4-dichlorophenol (2,4-DCP)/N,N-dimethylformamide (DMF) batch experime

Effect of graded inclusion of black soldier fly (Hermetia illucens, Linnaeus, 1758) pre-pupae meal in diets for gilthead seabream (Sparus aurata, Linnaeus, 1758) on gut microbiome and liver morphology.

Over the last decades, an insect meal has received great attention for finfish diets, due to its nutritional composition and low ecological footprint. In the present study, we assessed the response of gut microbiota composition and liver histology of gilthead seabream (Sparus aurata) fed four experimental diets including the black soldier fly (Hermetia illucens) meal (HI) used to replace 0 (HI0), 25 (HI25), 35 (HI35) and 50 (HI50) percent of fish meal in a 131-day feeding trial. At the end of the experiment, a remarkable change in gut microbiota composition related to HI inclusion was observed

Effects of adding corn straw and apple tree branches on antibiotic resistance genes removal during sheep manure composting.

The study investigates the effects of composting sheep manure with corn straw (CM) and sheep manure with apple tree branches (AM) on antibiotic resistance genes (ARGs) and microbial communities. The results indicate that AM treatment enables the compost pile to reach the high-temperature phase more quickly. The total phosphorus and total potassium content in AM treatment compost increased compared to the initial stage of composting, while CM treatment effectively enhanced the total nitrogen and total phosphorus content, and CM treatment compost was more conducive to reducing the compost's elec

Maternal Conjugated Linoleic Acid Supply in Combination With or Without Essential Fatty Acids During Late Pregnancy and Early Lactation: Investigations on Physico-Chemical Characteristics of the Jejunal Content and Jejunal Microbiota in Neonatal Calves.

Conjugated linoleic acids (CLAs) modulate the fatty acid composition in dairy cow milk, which represents the most important nutrient source of neonatal calves. In turn, dietary fatty acids are known to influence the gut microbiota. The current preliminary study investigated effects of a maternal fatty acid supplementation (MFAS) during transition period with coconut oil (CON, control), CLA (Lutalin®), or CLA + EFA (Lutalin® + essential fatty acids-linseed oil; safflower oil) on physico-chemical characteristics of jejunal content and microbiota of 5-day-old calves. MFAS of CLA + EFA increased α

Anthropogenic impacts on antibiotic resistance genes and their hosts from pristine to urban river using metagenomic and binning approaches.

Driven by anthropogenic pressure, Antibiotic resistance genes (ARGs) could transfer from the environmental resistome into human commensals or even pathogens. The transport of ARGs through aquatic ecosystems is crucial and has attracted attention. Here, we employed metagenomic and binning to compare ARGs profiles, their co-occurrence with metal resistance genes (MRGs) and mobile genetic elements (MGEs), and their hosts between pristine and anthropogenic influenced rivers and explore the ecological mechanisms underlying the dissemination of ARGs induced by anthropogenic activities. The significa

Dehalogenation of Chlorinated Ethenes to Ethene by a Novel Isolate, "Candidatus Dehalogenimonas etheniformans".

Dehalococcoides mccartyi strains harboring vinyl chloride (VC) reductive dehalogenase (RDase) genes are keystone bacteria for VC detoxification in groundwater aquifers, and bioremediation monitoring regimens focus on D. mccartyi biomarkers. We isolated a novel anaerobic bacterium, "Candidatus Dehalogenimonas etheniformans" strain GP, capable of respiratory dechlorination of VC to ethene. This bacterium couples formate and hydrogen (H2) oxidation to the reduction of trichloro-ethene (TCE), all dichloroethene (DCE) isomers, and VC with acetate as the carbon source. Cultures that received formate

Spatial and temporal dynamics of organohalide-respiring bacteria in a heterogeneous PCE-DNAPL source zone.

Effective treatment of sites contaminated with dense non-aqueous phase liquids (DNAPLs) requires detailed understanding of the microbial community responses to changes in source zone strength and architecture. Changes in the spatial and temporal distributions of the organohalide-respiring Dehalococcoides mccartyi (Dhc) strains and Geobacter lovleyi strain SZ (GeoSZ) were examined in a heterogeneous tetrachloroethene- (PCE-) DNAPL source zone within a two-dimensional laboratory-scale aquifer flow cell. Guided cobalamin biosynthesis supports Dehalococcoides mccartyi reductive dechlorination activity.

Dehalococcoides mccartyi strains are corrinoid-auxotrophic Bacteria and axenic cultures that require vitamin B12 (CN-Cbl) to conserve energy via organohalide respiration. Cultures of D. mccartyi strains BAV1, GT and FL2 grown with limiting amounts of 1 µg l(-1) CN-Cbl quickly depleted CN-Cbl, and reductive dechlorination of polychlorinated ethenes was incomplete leading to vinyl chloride (VC) accumulation. In contrast, the same cultures amended with 25 µg l(-1) CN-Cbl exhibited up to 2.3-fold higher dechlorination rates, 2.8-9.1-fold increased growth yields, and completely consumed growth-supp

Temporal expression of respiratory genes in an enrichment culture containing Dehalococcoides ethenogenes.

Multiple reductive dehalogenase (RDase), hydrogenase (H2ase), and other respiration-associated (RA) oxidoreductase genes have been identified in cultured representatives of Dehalococcoides. Although their products are likely to play key roles in the environmentally important process of reductive dechlorination, very little information is available about their regulation and specific functions. Here we show increased expression and temporal variability in the expression of five RDase genes and in the expression of genes for a putative formate dehydrogenase (Fdh) and two H2ases, including a peri

Intestinal melatonin levels and gut microbiota homeostasis are independent of the pineal gland in pigs.

INTRODUCTION: Melatonin (MEL) is a crucial neuroendocrine hormone primarily produced by the pineal gland. Pinealectomy (PINX) has been performed on an endogenous MEL deficiency model to investigate the functions of pineal MEL and its relationship with various diseases. However, the effect of PINX on the gastrointestinal tract (GIT) MEL levels and gut microbiome in pigs has not been previously reported. METHODS: By using a newly established pig PINX model, we detected the levels of MEL in the GIT by liquid chromatography-tandem mass spectrometry. In addition, we examined the effects of PINX on
