Systemic interindividual epigenetic variation in humans is associated with transposable elements and under strong genetic control.

BACKGROUND: Genetic variants can modulate phenotypic outcomes via epigenetic intermediates, for example at methylation quantitative trait loci (mQTL). We present the first large-scale assessment of mQTL at human genomic regions selected for interindividual variation in CpG methylation, which we call correlated regions of systemic interindividual variation (CoRSIVs). These can be assayed in blood DNA and do not reflect interindividual variation in cellular composition. RESULTS: We use target-capture bisulfite sequencing to assess DNA methylation at 4086 CoRSIVs in multiple tissues from each of

Primate-specific ZNF808 is essential for pancreatic development in humans.

Identifying genes linked to extreme phenotypes in humans has the potential to highlight biological processes not shared with all other mammals. Here, we report the identification of homozygous loss-of-function variants in the primate-specific gene ZNF808 as a cause of pancreatic agenesis. ZNF808 is a member of the KRAB zinc finger protein family, a large and rapidly evolving group of epigenetic silencers which target transposable elements. We show that loss of ZNF808 in vitro results in aberrant activation of regulatory potential contained in the primate-specific transposable elements it repre

Deciphering the model pathogenic fungus Cryptococcus neoformans.

Cryptococcus neoformans is a basidiomycete fungal pathogen of humans that has diverged considerably from other model fungi such as Neurospora crassa, Aspergillus nidulans, Saccharomyces cerevisiae and the common human fungal pathogen Candida albicans. The recent completion of the genome sequences of two related C. neoformans strains and the ongoing genome sequencing of three other divergent Cryptococcus strains with different virulence phenotypes and environmental distributions should improve our understanding of this important pathogen. We discuss the biology of C. neoformans in light of this

Natural occurrence of structures in oral streptococci and enterococci with DNA homology to Tn916.

Seventeen oral streptococci and 18 enterococci were tested for the presence of DNA sequences homologous to the conjugative transposon Tn916 encoding tetracycline resistance. All the strains were resistant to tetracyclines, including minocycline, and most of them were resistant to other antibiotics. Tn916-like structures, identified by hybridization of HincII-digested DNA, were found on the chromosomes of 11 oral streptococci and four enterococci and on two plasmids, pIP1549 and pIP1440, one harbored by an Enterococcus hirae strain and the other harbored by an Enterococcus faecalis strain. Specificity of bacteriophage Mu excision.

To study the excision of bacteriophage Mu at the DNA sequence level, the Mu-derived phage lambda placMu3 was transposed to the transcribed but non-translated leader region of a plasmid-borne tetracycline (tet) resistance gene. Revertants (excision products) were then selected by Tet+ restoration of Tet+ and characterized. Of 21 independent Tet+ revertants, 17 contained simple deletions of most or all of lambda placMu3, while the other four contained more complex rearrangements in which one end of lambda placMu3 had been transposed, and most of the prophage had been deleted. The deletion endpoi

DNA methylation is associated with genomic architecture, genetic variation and dispersal-related traits in an expanding invasion.

The importance of epigenetics in invasion biology is debated. In particular, the role of epigenetic mechanisms, such as DNA methylation, as potential drivers of rapid adaptation compensating for reduced genetic diversity remains an open question. Introduced to Australia 90 years ago, cane toads (Rhinella marina) are spreading at an ever-increasing rate. Across the invasion range, toads display overall low genetic diversity, yet paradoxically show high phenotypic variation in dispersal-related traits. Here, we use a common-garden experiment to investigate the role of DNA methylation in fosterin

New genomic and transposable element annotation of the microsporidian parasite Anncaliia algerae.

Anncaliia algerae Undeen is an obligate intracellular microsporidian parasite with an unusually broad host range and a genome enriched in transposable elements (TEs). Using PacBio HiFi sequencing and transcriptomic support, we generated a near chromosome-level assembly of the A. algerae Undeen strain. The haploid genome spans 11.78 Mb in 17 contigs and contains 2705 protein-coding genes. This high-quality assembly provides a detailed view of genome architecture and ploidy. Remarkably, TEs occupy about 24% of the genome and are represented by 4972 copies distributed across 260 families, highlig

Genome-wide saturation mutagenesis of Burkholderia pseudomallei K96243 predicts essential genes and novel targets for antimicrobial development.

UNLABELLED: Burkholderia pseudomallei is the causative agent of melioidosis, an often fatal infectious disease for which there is no vaccine. B. pseudomallei is listed as a tier 1 select agent, and as current therapeutic options are limited due to its natural resistance to most antibiotics, the development of new antimicrobial therapies is imperative. To identify drug targets and better understand the complex B. pseudomallei genome, we sought a genome-wide approach to identify lethal gene targets. As B. pseudomallei has an unusually large genome spread over two chromosomes, an extensive screen

Adenine DNA methylation, 3D genome organization, and gene expression in the parasite Trichomonas vaginalis.

Trichomonas vaginalis is a common sexually transmitted parasite that colonizes the human urogenital tract causing infections that range from asymptomatic to highly inflammatory. Recent works have highlighted the importance of histone modifications in the regulation of transcription and parasite pathogenesis. However, the nature of DNA methylation in the parasite remains unexplored. Using a combination of immunological techniques and ultrahigh-performance liquid chromatography (UHPLC), we analyzed the abundance of DNA methylation in strains with differential pathogenicity demonstrating that N6-

A 1.5 kb repeat sequence flanks the suppressor of forked gene at the euchromatin-heterochromatin boundary of the Drosophila melanogaster X chromosome.

A 1.5 kilobasepair repeated DNA sequence is duplicated in direct orientation so as to flank the suppressor of forked gene in the euchromatin-heterochromatin transition region on the X chromosome of Drosophila melanogaster. These two copies are almost identical, but DNA blotting, analysis of cloned sequences and database searches show that elsewhere in the genome, homologous sequences are poorly conserved. They are often associated with other repeats, suggesting that they may belong to a scrambled and clustered middle repetitive DNA family. The sequences do not appear to be related to transposa

Transposable elements in the transcriptome of Aedes (Stegomyia) aegypti (Linnaeus, 1762).

The Aedes (Stegomyia) aegypti mosquito is the main vector of arboviruses such as dengue, urban yellow fever, chikungunya and Zika. The extensive use of insecticides to control this vector has led to the selection of resistant populations, compromising the effectiveness of control programmes. Insecticide resistance is often related to the integration of transposable elements (TEs) in specific genes. TEs can also contribute to the regulation of gene expression in response to insecticides. In this paper, we performed transcriptome analysis of the mosquito Ae. aegypti using bioinformatics tools to

Transgenic Zebrafish.

The generation and use of transgenic animals carrying exogenous pieces of DNA stably integrated in their genome is a quite common practice in modern laboratories. Zebrafish have been increasingly used for transgenesis studies mainly due to easy egg accessibility and manipulation together with relatively short generation time. The zebrafish transgenic technology becomes very useful when coupled to continuous in vivo observation of the vertebrate embryonic vasculature. Here we describe the most common technique to generate zebrafish transgenic fish using the Tol2-based methodology and their appl

Comparative analysis of invertebrate Tc6 sequences that resemble the vertebrate V(D)J recombination signal sequences (RSS).

Invertebrate cells lack the p53 recombination checkpoint but contain mobile DNA sequences that transpose by a mechanism in part shared with excision of the V(D)J recombination signal sequences (RSS). In this work, inversion, deletion, and duplication of sequences associated with an invertebrate C. elegans Tc6 element is described. The structure of this C. elegans sequence and other dispersed Tc6 elements suggests that covalently closed 'hairpin' structures are not unique to excision of the V(D)J RSS by the RAG proteins, but rather can be generated by transposases at transposon termini leading

Insertional activity of human Alu and L1 retrotransposons is associated with DNA repair pathways and genome instability in cancer.

Transposable elements (TEs) are a major source of genomic variability, yet their relation with other mutational processes and DNA repair in cancers remains poorly understood. Here we combined deep sequencing approaches (RNAseq, whole exome sequencing, and targeted TE-flank sequencing) with computational analyses to investigate the transcriptional activity of active human L1 and Alu elements across 526 experimental and 2488 TCGA cancer samples. By quantifying somatic TE insertions in 40 experimental pairs of cancer and matched normal tissues, we found that TE insertional activity (roughly 20 in

Transposable elements and their epigenetic modifications mediate gene expression and subgenome dominance in Brassica carinata.

Subgenome-specific TE expansion and multilayered epigenetic modifications synergistically and antagonistically mediate gene expression, shaping subgenome dominance in B. carinata. Transposable elements (TEs) are major components of plant genomes and play pivotal roles in subgenome differentiation and gene expression regulation in allopolyploid plants; however, the regulatory effects mediated by epigenetic modifications of TEs remain poorly understood. Here, using allotetraploid Brassica carinata (BcBcCcCc genome) as a model, we systematically investigated the regulatory roles of TE on gene exp

Dynamic evolution of transposable elements, demographic history, and gene content of paleognathous birds.

Palaeognathae includes ratite and tinamou species that are important for understanding early avian evolution. Here, we analyzed the whole-genome sequences of 15 paleognathous species to infer their demographic histories, which are presently unknown. We found that most species showed a reduction of population size since the beginning of the last glacial period, except for those species distributed in Australasia and in the far south of South America. Different degrees of contraction and expansion of transposable elements (TE) have shaped the paleognathous genome architecture, with a higher tran

De novo assembly and annotation of the Asian tiger mosquito (Aedes albopictus) repeatome with dnaPipeTE from raw genomic reads and comparative analysis with the yellow fever mosquito (Aedes aegypti).

Repetitive DNA, including transposable elements (TEs), is found throughout eukaryotic genomes. Annotating and assembling the "repeatome" during genome-wide analysis often poses a challenge. To address this problem, we present dnaPipeTE-a new bioinformatics pipeline that uses a sample of raw genomic reads. It produces precise estimates of repeated DNA content and TE consensus sequences, as well as the relative ages of TE families. We shows that dnaPipeTE performs well using very low coverage sequencing in different genomes, losing accuracy only with old TE families. We applied this pipeline to

Peaceful coexistence amongst Borrelia plasmids: getting by with a little help from their friends?

Borrelia species comprise a unique genus of bacterial pathogens. These organisms contain a segmented genome with up to two dozen plasmids ranging in size from 5 kb up to about 200 kb. The plasmids have also been referred to as mini-chromosomes or essential genetic elements, as some of them carry information important for infection of vertebrates or for survival in the tick vector. Most of the plasmids are linear with covalently closed hairpin telomeres and these linear plasmids are in a constant state of genetic rearrangement. The mechanisms of plasmid replication, maintenance and partitioning
